Genetic diversity analysis of high yielding rice (Oryza sativa) varieties cultivated in Bangladesh

  • Investigation of genetic diversity and molecular characterization in high yielding rice varieties is important for their identification. The experiment was conducted during 2016 - 2017 to analyse the genetic diversity of fifteen high yielding rice varieties in Bangladesh by using random amplification of polymorphic DNA (RAPD) markers. Polymorphism was revealed in 12 RAPD primers out of 30, whereas no other reaction was detected on the remaining 18 primers. The 40 out of 45 bands (88.89%) polymorphics were produced by the primers and ranged from 50 to 100%. The maximum number of polymorphic bands was produced by the primer OPB-18 whereas the lowest number of polymorphic bands belonged to OPC-12. The genetic similarity coefficients were determined with the RAPD data, which ranged from 0.47 to 0.94. The unweighted paired group of arithmetic means (UPGMA) dendrogram presented the studied rice varieties into two major clusters. Moreover, the value of Nei's genetic diversity is 0.26 and the Shanon information index is 0.41. The study produced distinct positions, suggesting that the genotypes were different from each other. The results indicated that these markers could be efficient for comparing the genetic relationships, patterns of variation, and measurement of genetic distance among rice varieties. Considering all of these results, RAPD analysis is found to be an effective tool for estimating the genetic diversity of different rice varieties. The outcomes of this research may contribute to the germplasm data of rice accessions and a future breeding program of rice genotypes.

Phylogenetic Relationships of the Fireflies Co-occurring in Korean and Japanese Territories Analyzed by Luciferase and Mitochondrial DNA Sequences

  • In Korean Peninsula including neighboring islands and Japanese Islands identical firefly species or the species belonging to same genera occur together in both territories. These geographic firefly species, nonetheless, have never been subject to taxonomic consideration together until recently, lacking clear species status and phylogenetic relationships. A recent serial study of these fireflies using luciferase gene and/or portions of mitochondrial DNA sequences provided some insight into these populations in terms of validity of species name, phylogenetic relationships, and speciation event. In this article, thus, we have reviewed the recent progress on phylogenetic and/or population genetic aspects of these species, i.e., Hotaria-group fireflies, Luciola lateralis, and Pyrocoelia rufa to better understand the firefly species in these regions.

Estimating genetic diversity and population structure of 22 chicken breeds in Asia using microsatellite markers

  • Objective: Estimating the genetic diversity and structures, both within and among chicken breeds, is critical for the identification and conservation of valuable genetic resources. In chickens, microsatellite (MS) marker polymorphisms have previously been widely used to evaluate these distinctions. Our objective was to analyze the genetic diversity and relationships among 22 chicken breeds in Asia based on allelic frequencies. Methods: We used 469 genomic DNA samples from 22 chicken breeds from eight Asian countries (South Korea, KNG, KNB, KNR, KNW, KNY, KNO; Laos, LYO, LCH, LBB, LOU; Indonesia, INK, INS, ING; Vietnam, VTN, VNH; Mongolia, MGN; Kyrgyzstan, KGPS; Nepal, NPS; Sri Lanka, SBC) and three imported breeds (RIR, Rhode Island Red; WLG, White Leghorn; CON, Cornish). Their genetic diversity and phylogenetic relationships were analyzed using 20 MS markers. Results: In total, 193 alleles were observed across all 20 MS markers, and the number of alleles ranged from 3 (MCW0103) to 20 (LEI0192) with a mean of 9.7 overall. The NPS breed had the highest expected heterozygosity (Hexp, 0.718±0.027) and polymorphism information content (PIC, 0.663±0.030). Additionally, the observed heterozygosity (Hobs) was highest in LCH (0.690±0.039), whereas WLG showed the lowest Hexp (0.372±0.055), Hobs (0.384±0.019), and PIC (0.325±0.049). Nei's DA genetic distance was the closest between VTN and VNH (0.086), and farthest between KNG and MGN (0.503). Principal coordinate analysis showed similar results to the phylogenetic analysis, and three axes explained 56.2% of the variance (axis 1, 19.17%; 2, 18.92%; 3, 18.11%). STRUCTURE analysis revealed that the 22 chicken breeds should be divided into 20 clusters, based on the highest ΔK value (46.92). Conclusion: This study provides a basis for future genetic variation studies and the development of conservation strategies for 22 chicken breeds in Asia.

  • Random amplified polymorphic DNAs (RAPD) 분석을 통해 한국산 물레나물 속 (Hypericum) 식물에서의 유연관계를 분석한 결과, 병풍산 고추나물과 지리산 고추나물 사이에 상당한 유전적 차이가 있음을 확인할 수 있었고, 지리산의 500m, 1000m 그리고 1300m 고도 차이에 따른 군락지별로도 밴드 패턴의 차이가 확인되었다. 동일 과(科)에 속한 물레나물보다는 서양고추나물이라고 불리는 St. John's wort가 고추나물과 유연관계가 더 가깝게 나타났다.

Genetic Analysis of Morphological Traits of Rice Grain and Their Inter-relationships

  • Two rice varieties, 'Oochikara' with large grain and 'Hwayeongbyeo' and their progenies (F$_1$, F$_2$, B$_1$ and B$_2$) were tested to understand gene action of morphological traits of rice grain and their relationships. The evaluated traits were 1,000-grain weight, grain length, width, thickness, length-width ratio and chalkiness of brown rice. Correlation between grain weight and chalkiness was highly significant in the all progenies, and grain length were not associated with width and thickness in an F$_2$ population. Scaling test and jonit scaling test revealed that inheritance of grain traits were fitted to additive-dominance model without epistasis. Additive effects for the traits were much greater than the dominance effects.

Genetic Polymorphism of Milk Protein and Their Relationships with Milking Traits in Chinese Yak

  • Milk protein polymorphisms were genotyped by polyacrylamide gel electrophoresis (PAGE) from 109 Maiwa and 100 Jiulong yaks. The relationships between milk protein polymorphisms and 3 milking traits were studied. The results showed that $\beta$-CN, $\kappa$-CN and $\alpha$-La were monomorphic, and ${\alpha}_{s1}$-CN and $\beta$-Lg were polymorphic, with ${\alpha}_{s1}$-CN D and $\beta$-Lg E as dominant genes, respectively. The frequencies of ${\alpha}_{s1}$-CN D were 0.8073 and 0.6000 in two populations and $\beta$-Lg E were 0.9770 and 0.9700. The mean heterozygosities were 0.1021 and 0.1867 in the two populations. No significant effects on milking traits and milk protein compositions were observed except for ${\alpha}_{s1}$-CN locus on fat percentage in Jiulong yak.

ISSR을 이용한 고추나물 집단의 유전적 다양성과 계통학적 연구

  • Inter simple sequence repeat (ISSR) markers were performed in order to analyse the phylogenetic relationships of eight Hypericum electum populations in Korea. The six primers were produced 37 reproducible ISSR bands. Analysis of ISSR from individual plants of Korean H. erectum resulted in 22 polymorphic bands with 59.5%. Across populations, the mean number of alleles per locus was 1.348 and Shannon's information index was 0.203.Population Mt. Gyeryong had the highest expected genetic diversity (0.175) among all populations. When species were grouped by eight populations, within group diversity was 0.140 (Hs), while among group diversity was 0.472 (G$_{ST}$) on a per locus basis. The estimated gene flow (Nm) for H. erectum was very low (0.561). It is suggested that reproductive isolation by the isolation of geographical distance among H. electum populations and genetic drift may have played roles in shaping the population structure of this species. In phonetic tree, all populations were well separated from each other. Thus, ISSR markers are very effective in classifying natural population levels of genus Hypericum in Korea.

Genome-wide single-nucleotide polymorphism data and mitochondrial hypervariable region 1 nucleotide sequence reveal the origin of the Akhal-Teke horse

  • Objective: The study investigated the origin of the Akhal-Teke horse using genome-wide single-nucleotide polymorphism (SNP) data and mitochondrial hypervariable region 1 (HVR-1) nucleotide sequences Methods: Genome-wide SNP data from 22 breeds (481 horses) and mitochondrial HVR-1 sequences from 24 breeds (544 sequences) worldwide to examine the origin of the Akhal-Teke horse. The data were analyzed using principal component analysis, linkage disequilibrium analysis, neighbor-joining dendrograms, and ancestry inference to determine the population relationships, ancestral source, genetic structure, and relationships with other varieties. Results: A close genetic relationship between the Akhal-Teke horse and horses from the Middle East was found. Analysis of mitochondrial HVR-1 sequences showed that there were no shared haplotypes between the Akhal-Teke and Tarpan horses, and the mitochondrial data indicated that the Akhal-Teke horse has not historically expanded its group. Ancestral inference suggested that Arabian and Caspian horses were the likely ancestors of the Akhal-Teke horse. Conclusion: The Akhal-Teke horse originated in the Middle East.

ISSR에 의한 한국 내 원추리속 식물의 유전적 및 계통학적 연구 (Genetic and Phylogenetic Relationships of Genus Hemerocallis in Korea Using ISSR)

  • 원추리속(Genus Hemerocallis) 식물은 초본이며 일부 종은 약용으로 매우 중요하다. 이 속내 8개 분류군에 대해 ISSR (inter simple sequence repeats) 마커로 계통학적 관계를 분석하였다. 조사한 식물은 원추리(Hemerocallis fulva), 왕원추리(H. fulva for. kwanso), 각시원추리(H. dumortieri), 골잎원추리(H. coreana), 홍도원추리(H. hongdoensis), 큰원추리(H. middendorffi), 노랑원추리(H. thunbergii), 애기원추리(H. minor)이다. 또한 이들 분류군에 대한 유전적 변이와 구조를 조사하였다. 종간 유전적 다양도는 $0.068{\sim}0.123$이며 평균 유전적 다양도는 0.098로 전반적으로 낮았다. 애기원추리가 가장 높은 값을 나타내었다. 세대 당 이주하는 개체수는 매우 적었다(Nm=0.128). 원추리속 종은 계통도에서 세 분지군으로 나누어졌다. 한 그룹은 H. fulva, H. fulva for. kwanso, H. middendorffi였다. 다른 그룹은 Hemerocallis, H. dumortieri, H. thunbergii, H. minor였다. 나머지는 H. coreana와 H. hongdoensis로 두 번째 그룹과 자매군을 형성하였다. 비록 종 내 적은 개체수로 분석하였지만 원추리속 식물종이 ISSR 마커로 잘 분리되었다.

Genetic Diversity of Indigenous Cattle Populations in Bhutan: Implications for Conservation

  • The Genetic diversity and relationship of native Siri (Bos indicus) cattle populations of Bhutan were evaluated using 20 microsatellite markers. A total of 120 Siri cattle were sampled and were grouped into four populations according to their geographical locations which were named Siri West, Siri South, Siri Central and Siri East cattle. For each, 30 individuals were sampled. In addition, 30 samples each of Indian Jaba (B. indicus), Tibetan Goleng (B. taurus), Nepal Hill cattle (B. indicus), Holstein Friesian (B.taurus) and Mithun (B. frontalis) were typed. The mean number of alleles per loci (MNA) and observed heterozygosity (Ho) were high in the Siri populations ($MNA=7.2{\pm}0.3$ to $8.9{\pm}0.5$ and $Ho=0.67{\pm}0.04$ to $0.73{\pm}0.03$). The smallest coefficient of genetic differentiation and genetic distance ($F_{ST}=0.015$ and $D_A=0.073$) were obtained between Siri West and Siri Central populations. Siri East population is genetically distinct from the other Siri populations being close to the Indian Jaba ($F_{ST}=0.024$ and $D_A=0.084$). A high bootstrap value of 96% supported the close relationship of Siri South, Siri Central and Siri West, while the relationship between Siri East and Jaba was also supported by a high bootstrap value (82%). Data from principal component analysis and individual assignment test were in concordance with the inference from genetic distance and differentiation. In conclusion we identified two separate Siri cattle populations in Bhutan at the genetic level. One population included Siri cattle sampled from the West, Central and South of the country and the other Siri cattle was sampled from the East of the country. We suggest that Siri cattle conservation program in Bhutan should focus on the former population as it has received less genetic influence from other cattle breeds.
