Characterization of Dynamic Behavior of C. elegans in Different Physical Environments (PIV 및 TFM 측정 기법을 이용한 예쁜꼬마선충의 동적 패턴 가시화 연구)

  • Caenorhabditis elegans (C. elegans) is an undulatory nematode which exhibits two distinct locomotion types of swimming and crawling. Although in its natural habitat C. elegans lives in a non-Newtonian fluidic environment, our current understanding has been limited to the behavior of C. elegans in a simple Newtonian fluid. Here, we present some experimental results on the penetrating behavior of C. elegans at the interface from liquid to solid environment. Once C. elegans, which otherwise swims freely in a liquid, makes a contact to the solid gel boundary, it begins to penetrate vertically to the surface by changing its stroke motion characterized by a stiffer body shape and a slow stroke frequency. The particle image velocimetry (PIV) analysis reveals the flow streamlines produced by the stroke of worm. For the worm that crawls on a solid surface, we utilize a technique of traction force microscopy (TFM) to find that the crawling nematode forms localized force islands along the body where makes direct contacts to the gel surface.

Adaptive thresholding noise elimination and asymmetric diffusion spot model for 2-DE image analysis

  • In this paper we suggest two novel methods for an implementation of the spot detection phase in the 2-DE gel image analysis program. The one is the adaptive thresholding method for eliminating noises and the other is the asymmetric diffusion model for spot matching. Remained noises after the preprocessing phase cause the over-segmentation problem by the next segmentation phase. To identify and exclude the over-segmented background regions, il we use a fixed thresholding method that is choosing an intensity value for the threshold, the spots that are invisible by one's human eyes but mean very small amount proteins which have important role in the biological samples could be eliminated. Accordingly we suggest the adaptive thresholding method which comes from an idea that is got on statistical analysis for the prominences of the peaks. There are the Gaussian model and the diffusion model for the spot shape model. The diffusion model is the closer to the real spot shapes than the Gaussian model, but spots have very various and irregular shapes and especially asymmetric formation in x-coordinate and y-coordinate. The reason for irregularity of spot shape is that spots could not be diffused perfectly across gel medium because of the characteristics of 2-DE process. Accordingly we suggest the asymmetric diffusion model for modeling spot shapes. In this paper we present a brief explanation ol the two methods and experimental results.

Characteristics of CCD Based Optical CT Scanner for Therapeutic Radiation Dosimetry (치료방사선량평가를 위한 CCD 기반 광학컴퓨터단층촬영 스캐너의 특성)

  • A CCD camera and an LED light source were combined to fabricate a compact optical CT scanner for the therapeutic radiation dose evaluation of a polymer gel dosimeter. After the collimated beam emitted by the LED passed through aquarium, gel phantom, and telecentric lens, an image was collected by the CCD camera and reconstructed using MATLAB. By using a stepping motor and LabVIEW, the gel dosimeter was rotated at every $0.72^{\circ}$, and the time for collecting 500 slice images per a revolution was within 20 min. At a spatial frequency of 4.5 lp/mm of the optical CT scanner, the modulation transfer function value was 72%. The linear correlation coefficient of the optical CT scanner for the polymer gel dosimeter was 0.987.

An Iterative Spot Matching for 2-Dimensional Protein Separation Images (반복 점진적 방법에 의한 2차원 단백질 분리 영상의 반점 정합)

  • 2 Dimensional Gel Electrophoresis(2DGE) is an essentialmethodology for analysis on the expression of various proteins. For example, information for the location, mass, expression, size and shape of the proteins obtained by 2DGE can be used for diagnosis, prognosis and biological progress by comparison of patients with the normal persons. Protein spot matching for this purpose is comparative analysis of protein expression pattern for the 2DGE images generated under different conditions. However, visual analysis of protein spots which are more than several hundreds included in a 2DGE image requires long time and heavy effort. Furthermore, geometrical distortion makes the spot matching for the same protein harder. In this paper, an iterative algorithm is introduced for more efficient spot matching. Proposed method is first performing global matching step, which reduces the geometrical difference between the landmarks and the spot to be matched. Thus, movement for a spot is defined by a weighted sum of the movement of the landmark spots. Weight for the summation is defined by the inverse of the distance from the spots to the landmarks. This movement is iteratively performed until the total sum of the difference between the corresponding landmarks is larger than a pre-selected value. Due to local distortion generally occurred in 2DGE images, there are many regions in whichmany spot pairs are miss-matched. In the second stage, the same spot matching algorithm is applied to such local regions with the additional landmarks for those regions. In other words, the same method is applied with the expanded landmark set to which additional landmarks are added. Our proposed algorithm for spot matching empirically proved reliable analysis of protein separation image by producing higher accuracy.

Dosimetric Study Using Patient-Specific Three-Dimensional-Printed Head Phantom with Polymer Gel in Radiation Therapy

  • Purpose: In this study, we aimed to manufacture a patient-specific gel phantom combining three-dimensional (3D) printing and polymer gel and evaluate the radiation dose and dose profile using gel dosimetry. Methods: The patient-specific head phantom was manufactured based on the patient's computed tomography (CT) scan data to create an anatomically replicated phantom; this was then produced using a ColorJet 3D printer. A 3D polymer gel dosimeter called RTgel-100 is contained inside the 3D printing head phantom, and irradiation was performed using a 6 MV LINAC (Varian Clinac) X-ray beam, a linear accelerator for treatment. The irradiated phantom was scanned using magnetic resonance imaging (Siemens) with a magnetic field of 3 Tesla (3T) of the Korea Institute of Nuclear Medicine, and then compared the irradiated head phantom with the dose calculated by the patient's treatment planning system (TPS). Results: The comparison between the Hounsfield unit (HU) values of the CT image of the patient and those of the phantom revealed that they were almost similar. The electron density value of the patient's bone and brain was 996±167 HU and 58±15 HU, respectively, and that of the head phantom bone and brain material was 986±25 HU and 45±17 HU, respectively. The comparison of the data of TPS and 3D gel revealed that the difference in gamma index was 2%/2 mm and the passing rate was within 95%. Conclusions: 3D printing allows us to manufacture variable density phantoms for patient-specific dosimetric quality assurance (DQA), develop a customized body phantom of the patient in the future, and perform a patient-specific dosimetry with film, ion chamber, gel, and so on.

Data analysis for quantitative proteomics research (프로테오믹스 연구를 위한 정량분석 데이터의 해석)

  • 프로테오믹스는 생물체 안에 포함되어 있는 단백질을 통합적으로 연구한다. 단백질을 동정(Protein identification)하고, 단백질의 상태를 분석(Protein characterization)하며, 단백질의 양적 변화를 관찰(Protein quantitation)한다. 단백질에 대한 분석, 특히 질량분석기에 의해 초고속으로 대량의 단백질 데이터를 생산하는 프테테오믹스의 연구는 정량적인 단백질 발현양상분석의 정확도를 높이고 분석시간을 단축하기 위해 다양한 실험기법과 데이터 분석기법을 동원하고 있다. 1) 단백질의 양적 차이나 양적 변화의 관찰은 바이오마커를 발굴하고 생명현상의 메카니즘을 규명하여 그 결과를 신약개발에 활용하기 위한 기초 연구이다. 이 글에서는 프로테오믹스 연구의 초창기부터 사용되어온 2차원 전기영동법에 의해 생성되는 2D-gel image에서의 스팟(spot)분석법과 함께, 탄뎀 질량분석기를 사용하는 ICAT, SILAC 등의 동위 원소를 사용한 라벨링(labeling) 방법, 라벨링을 하지 않는 label-free 방법 등 프로테오믹스에서의 정량분석법에 대한 기본 개념을 살펴보고, 이들에서의 데이터 분석 기술의 적용에 대해 간략히 소개하였다.

THE EFFECT OF FLUORIDE VARNISH AND ACIDULATED PHOSPHATE FLUORIDE GEL ON ARTIFICIAL CARIES LESION - A MICROCOMPUTED TOMOGRAPHIC STUDY - (Fluoride Varnish와 Acidulated Phosphate Fluoride Gel이 인공우식 병소에 미치는 영향에 대한 미세전산화 단층 촬영을 이용한 연구)

  • The application of acidulated phosphate fluoride gel(APF) and fluoride varnishes are the most common topical fluoride therapy. The purpose of this in vitro study was to compare the remineralization effects of two topical fluoride agents, APF gel and fluoride varnish with microtomograph and 3D image analyzer without sample preparation and chemical fixation. For the purpose of the study, the artificial caries lesion was caused on the caries-free permanent pre molar and 48 specimens were divided into three groups each containing 16 specimens No application was performed on group 1, which acted as control group. Group 2 was treated with APF gel and was removed after a minute. Group 3 was treated with the topical application of fluoride varnish and removed after 45 minutes. Each specimen was placed into a closed container with 50ml of a artificial saliva during three months and the 3D images of the remineralization area were taken using the SkyScan each month. Using the density-measuring program in V $works^{TM}$, the density value of the remineralization area was measured. The following results were obtained: 1. All groups demonstrated an increase in the density of artificial caries lesion with time. 2. The density was significantly higher in APF gel and fluoride varnish group than control group at 1 month, 2 months, 3 months after the treatment(P<0.05). 3. The difference of the density between that "prior to treatment" and that "1 month after treatment" in Group 2 and Group 3 was significantly higher than that of Group 1 and, the difference of the density between that "1 month after treatmen" and that "2 month after treatment" in Group 3 was significantly higher than that of Group 1 and 2(P<0.05). 4. The fluoride varnish was more effective after 2 and 3 months and continuous than the APF gel.

The Use of Polymer Gel for the Visualization of 3-D Dose Distribution in Brachytherapy Using Magnetic Resonance Imaging (방사선 근접치료에 있어서 핵자기공명영상을 이용한 3차원 방사선 선량분포도의 가시화를 위한 polymer 젤의 이용)

  • There have been many radiation measurement methods so far among which film dosimetry, TLD, and ion chamber are the most frequently used methods. But this study describes a new radiation measurement method which uses polymer gel and magnetic resonance imaging(MRI). The objective of this study is to fabricate a polymer gel sensitive to radiation and to generate a dose to MRI contrast relationship, and to apply this results to the radiation measurement for the brachytherapy. To do this, 12 cm diameter cylindrical gel phantom was made, and the phantom was irradiated using the 30 mm diameter circular collimator which was used for radiosurgery. And this irradiated phantom was scanned with MRI. To find out the relationship between the radiation dose and the transversal relaxation time, an image processing software(IDL) was used. From this study it is found out that the radiation dose showed linear relationship to the transversal relaxation time of the gel up to 17 Gy($R^2$=0.993) and they had a different relationship above 17 Gy. The dose distributions were calculated using these results for the Ir-192 sources, one for the HDR afterloading system and the other for a 2 mCi seed source. And these calculated dose distributions were compared to the ones from the treatment planning computers. From this study the dose to the irradiated gel's transversal relaxation time relationship was examined, and this result was tried for the measurement of the brachytherapy.

Proteomic Analysis of Bovine Pregnancy-specific Serum Proteins by 2D Fluorescence Difference Gel Electrophoresis

  • Two dimensional-fluorescence difference gel electrophoresis (2D DIGE) is an emerging technique for comparative proteomics, which improves the reproducibility and reliability of differential protein expression analysis between samples. The purpose of this study was to investigate bovine pregnancy-specific proteins in the proteome between bovine pregnant and non-pregnant serum using DIGE technique. Serums of 2 pregnant Holstein dairy cattle at day 21 after artificial insemination and those of 2 non-pregnant were used in this study. The pre-electrophoretic labeling of pregnant and non-pregnant serum proteins were mixed with Cy3 and Cy5 fluorescent dyes, respectively, and an internal standard was labeled with Cy2. Labeled proteins with Cy2, Cy3, and Cy5 were separated together in a single gel, and then were detected by fluorescence image analyzer. The 2D DIGE method using fluorescence CyDye DIGE flour had higher sensitivity than conventional 2D gel electrophoresis, and showed reproducible results. Approximately 1,500 protein spots were detected by 2D DIGE. Several proteins showed a more than 1.5-fold up and down regulation between non-pregnant and pregnant serum proteins. The differentially expressed proteins were identified by MALDI-TOF mass spectrometer. A total 16 protein spots were detected to regulate differentially in the pregnant serum, among which 7 spots were up-regulated proteins such as conglutinin precursor, modified bovine fibrinogen and IgG1, and 6 spots were down-regulated proteins such as hemoglobin, complement component 3, bovine fibrinogen and IgG2a three spots were not identified. The identified proteins demonstrate that early pregnant bovine serum may have several pregnancy-specific proteins, and these could be a valuable information for the development of pregnancy-diagnostic markers in early pregnancy bovine serum.

A Study on Dose Response of MAGAT (Methacrylic Acid, Gelatin Gel and THPC) Polymer Gel Dosimeter Using X-ray CT Scanner (X-ray CT Scanner를 이용한 MAGAT (Methacrylic Acid, Gelatin Gel and THPC) 중합체 겔 선량계의 선량 반응성 연구)

  • In this study, we evaluated the dose response of MAGAT (Methacrylic Acid Gelatin gel and THPC) normoxic polymer gel dosimeters based on the X-ray CT scanner. To perform this study, we determined the proper ratio of the gel composition and acquired X-ray scan parameters. MAGAT gel dosimeters were manufactured using MAA (MethacrylicAcid) and gelatin of various concentration, irradiated up to 20 Gy. We obtained the 20 CT images from the irradiated gel dosimeters by using on a Phillips Brilliance Big Bore CT scanner with the various scan parameters. This CT images were used to determine the $N_{CT}$-dose response, dose sensitivity and dose resolution As an amount of MAA and gelatin were increase, the slope and intercept were increase in each MAGAT gel dosimeter with various concentration of the $N_{CT}$-dose response curve. The dose sensitivity was $0.38{\pm}0.08$ to $0.859{\pm}0.1$ and increased were amount of the MAA was increased or the gelatin was decreased. However, the change of gelatin concentration was very small compare to MAA. The Dose resolution ($D_{\Delta}^{95%}$) varies considerably from 2.6 to 6 Gy, dependent on dose resolution and CT image noise. The slope and dose sensitivity was almost ident verywith the variation of the tube voltage, tube current and slice thickness in the dose response curve, but the noise (standard deviation of averamalg CT number) was decreased when the tube voltage, tube current and slice thickness are increase. The optimal MAGAT polymer gel dosimeter based on the CT were evaluated to determine the CT imaging scan parameters of the maximum tube voltage, tube current and slice thickness (commonly used in clinical) using the composition ratio of a 9% MAA, 8% gelatin and 83% water. This study could get proper composition ratio and scan parameter evaluating dose response of MAGAT normoxic polymer gel dosimeter using CT scanner.
