Backbone 1H, 15N, and 13C Resonance Assignments of the Helicobacter pylori Acyl Carrier Protein

  • One of the small proteins from Helicobacter pylori, acyl carrier protein (ACP), was investigated by NMR. ACP is related to various cellular processes, especially with the biosynthesis of fatty acid. The basic NMR resonance assignment is a prerequisite for the validation of a heterologuous protein interaction with ACP in H.pylori. Here, the results of the backbone $^1H$, $^{15}N$, and $^{l3}C$ resonance assignments of the H. pylori ACP are reported using double- and triple-resonance techniques. About 97% of all of the $^1HN$, $^{15}N$, $^{13}CO$, $^{13}C{\alpha}$, and $^{13}C{\beta}$ resonances that cover 76 of the 78 non-proline residues are clarified through sequential- and specific-assignments. In addition, four helical regions were clearly identified on the basis of the resonance assignments.

  • The right-handed double-helical structure of DNA (B-DNA), which follows the Watson-Crick model, is the canonical form of DNA existing in normal physiological settings. Even though an alternative left-handed structure of DNA (Z-DNA) was discovered in the late 1970s, Z-form nucleic acid has not received much attention from biologists, because it is extremely unstable under physiological conditions, has an ill-defined mechanism of its formation, and has obscure biological functions. The debate about the physiological relevance of Z-DNA was settled only after a class of proteins was found to potentially recognize the Z-form architecture of DNA. Interestingly, these Z-DNA binding proteins can bind not only the left-handed form of DNA but also the equivalent structure of RNA (Z-RNA). The Z-DNA/RNA binding proteins present from viruses to humans function as important regulators of biological processes. In particular, the proteins ADAR1 and ZBP1 are currently being extensively re-evaluated in the field to understand potential roles of the noncanonical Z-conformation of nucleic acids in host immune responses and human disease. Despite a growing body of evidence supporting the biological importance of Z-DNA/RNA, there remain many unanswered principal questions, such as when Z-form nucleic acids arise and how they signal to downstream pathways. Understanding Z-DNA/RNA and the sensors in different pathophysiological conditions will widen our view on the regulation of immune responses and open a new door of opportunity to develop novel types of immunomodulatory therapeutic possibilities.

Interaction of ${\varepsilon}-L-{\beta}-lysine$ as a Tail Analogy of Tallysomycin-A to a Double Helical DNA Oligonucletide $d(CGCTTCGAAGCG)_{2}$, was investigated by NMR

  • During the screening of material which has the antimicrobial activity against aminoglycoside-resistant bacteria, A new material ${\varepsilon}-(L-{\beta}-lysine)$ polypeptide from a culture medium of Streptomyces sp.(DWGS2) was isolated, and the structure and the physicochemical properties of the new material were elucidated. The new material was separated by column chromatography of the culture medium using Dowex $1{\times}2$, Silica gel, and Sephadex LH20 etc. The structure and molecular weight were determined with the data of NMR, MALDI mass, and ESI mass experiments. And the monomer obtained by hydrolysis of the new material with 6N-HCI was identified as a $L-{\beta}-lysine(T_2)$, which is a tail of bleomycin. As tail-region analogy, $T_2({\beta}-lysine$ derivatives from streptomyces) interactions with a self-complementary oligonucleotides, $d(CGCTTCGAAGCG)_2$, was investigated by NMR.

Backbone 1H, 15N, and 13C Resonance Assignment of HP1242 from Helicobacter pylori

  • One of the small proteins from Helicobacter pylori, HP1242, was investigated by the solution nuclear magnetic resonance (NMR) spectroscopy. HP1242 is known as a 76-residue conserved hypothetical protein and its function cannot be identified based on sequence homology. Here, the results of the backbone $^1H$, $^{15}N$, and $^{13}C$ resonance assignments of the HP1242 are reported using double- and triple-resonance techniques. About 95% of all of the $^1HN$, $^{15}N$, $^{13}CO$, $^{13}C{\alpha}$, and $^{13}C{\beta}$ resonances that cover 75 non- Proline residues of the 76 residues are clarified through sequential- and specific- assignments. In addition, three helical regions were clearly identified on the basis of the resonance assignments.

A Numerical Study on Operating Characteristics of a Miniature Joule-Thomson Refrigerator

  • Miniature Joule-Thomson refrigerators have been widely used for rapid cooling of infrared detectors, optoelectronic device, and integrated circuits of micro electronics. The typical J-T refrigerator consists of the recuperative heat exchanger with the double helical tube and fin configuration, J-T nozzle, a mandrel, Dewar and a compressed gas storage bottle. In this study, to predict the thermodynamic behaviors of the refrigerator with a compressed gas storage bottle during the cool-down time, numerical study of transient characteristics for a J-T refrigerator was developed. A simplified transient one.dimensional model of the momentum and energy equations was simultaneously solved to consider the thermal interactions of the each component of the refrigerator. To account for effects of the thermal mass of the solid, the heat capacities of the tube, fins, mandrel and Dewar are considered. The results show the charged gas pressure of the gas storage bottle has significant effects on the performance of the J-T refrigerator. At the elevated gas pressure of the gas storage bottle, the large capacity of the compressed gas storage does not need to get the fast cool-down performance of the J-T refrigerator in the cool-down stage.

쥴톰슨냉동기의 열교환기 성능에 관한 연구 (Study of the Performance of the Fin-Tube Heat Exchanger of the Miniature Joule-Thomson Refrigerator)

  • Miniature Joule-Thomson refrigerators have been widely used for rapid cooling of infrared detectors, probes of cryosurgery, thermal cameras, missile homing head and guidance system, due to their special features of simple configuration, compact structure and rapid cool-down characteristics. The thermodynamic performance of J-T refrigerator highly depends on the hydraulic and heat transfer characteristics of the recuperative heat exchanger. The typical recuperative heat exchanger of the J-T refrigerator has the double helical tube and fin configuration. In this study, effectiveness-NTU approach was adopted to predict the thermodynamic behaviors of the heat exchanger for the J-T refrigerator. The thermodynamic properties from the REFPROP were used to account the real gas effects of the gas. The results show the effect of the operating conditions on the performance of the heat exchanger and refrigerator for the given heat exchanger. The influences of mass flow rate and the supply pressure on the effectiveness of heat exchanger and the ideal cooling capacity are discussed in details.

DNA 염기손상 치유유전자의 변이와 두경부암 발생 위험성 (THE EFFECT OF GENETIC VARIATION IN THE DNA BASE REPAIR GENES ON THE RISK OF HEAD AND NECK CANCER)

  • DNA 손상 치유 유전자 연구를 기초로 한 임상적 접근이 새로운 치료방법으로 떠오르고 있다. 많은 연구들이 중요한 DNA 수복유전자의 다형성을 찾아내어 각각의 단백질의 활동성에 대한 영향을 알아내고 특정한 치료법을 찾아내고 임상적 적용을 시도하고 결과를 평가하였다. 그 결과 암 치료에서 정상 세포와 암세포에서 DNA 수복 유전자의 발현 분석은 화학요법이나 방사선 치료에서 개인맞춤형 치료법을 가능하게 하고 있다. 예를 들어, NER이 결핍된 종양은 cisplatin 치료에 민감성을 나타내고, MMR 결핍세포는 알킬화 화학요법 약제에 높은 내성을 나타낸다. 선천성 비폴립성 결장암과 같은 MMR 결손종양 또한 알킬화 화학요법 약제에 의한 치료에 내성을 가진다. 신경교종(glioma)에서 MGMT 유전자 프로모터가 흔히 메틸화되는데 이것은 유전자 발현이 억제되고 알킬화 화학요법제에 대한 반응성을 증가시킨다. 향후 구강악안면외과 영역에서도 구강암의 발생의 위험성을 증가시킬 수 있는 더 많은 DNA 수복 유전자의 다형성을 발굴하고 임상적으로 개인맞춤형 치료법을 개발하고 적용할 수 있는 많은 연구가 필요할 것으로 사료된다.

Particle-in-cell 기법을 이용한 전자기장내 플라즈마 입자의 거동 해석 (Numerical Analysis on Plasma Particles inside Electro-magnetic Field Using Particle-in-cell Method)

  • 플라자마의 거동을 오일러리안 격자와 라그랑지안 입자를 혼합하여 해석하는 Particle-in-cell 기법을 적용하여 간략화된 홀추력기를 해석하였다. 본 연구는 중성입자, 이온입자 뿐만 아니라 전자도 라그랑지안 기법으로 개별추적 계산하기 때문에 message passing interface 기법을 이용해 대용량 계산이 가능한 병렬클러스터링을 적용하였다. 계산에 앞서 일정한 벡터의 자기장에서 전자군의 나선형 거동을 해석하였고, 절대해와 일치함을 확인하여 코드를 검증하였다. 실린더 내부에 반경방향으로 일정한 자기장과 축방향으로 일정한 전기장을 고정시켜 플라즈마의 거동을 PIC 모델을 이용하여 해석하였다. 반응 실린더 내부에 전자가 로렌츠 힘에 의해 이중나선을 그리며 구속되는 현상이 잘 포착되었고, 고속 회전하는 전자와 주입된 중성입자가 충돌하여 이온화 되었고, 대전된 입자가 축방향의 전기장에 의해 급 가속하는 현상 또한 잘 모사되어 플라즈마의 플룸 거동을 모사하였다.

재조합 E.coli에서 고온성 Bacillus 균주의 과발현에 관한 연구 (Overexpression of Termostable Bacillus sp. in Recombinant E.coli)

E.coli에서 별도의 expression vector를 사용하지 않고도 Bacillus 균주 유래의 유용효소(D-Amino acid aminotransferase;D-AAT, Aspartate aminotransferase;AspAT, Alanine dehydrogenase;AlaDH 등)의 유전자의 5'-up stream부위의 발현 기구를 검토한 결과 각 유용 효소의 유전자들의 5'-upstream부위에 존재하는 프로모터들이 연속적으로 존재한다는 사실이 유추되었고, E.coli의 SD sequence와 매우 상동성이 높은 서열 또한 존재함을 확인하였다. 2. 유용 효소 유전자의 번역과 관련된 5'-upstream 부위의 분석을 통하여 유용 효소의 유전자들은 E.coli의 ribosomal RNA와 매우 안정한 SD pairing을 형성(D-AAT의 경우: -13.0kcal/mol, AspAT의 경우; -9.5kcal/mol, AlaDH의 경우 -15.8kca1/mol)할 수 있음을 확인하여, 이러한 높은 자유에너지 변화는 E.coli내에서 유용 효소의 번역에 기여함을 예상할 수 있다.

Construction and Characterization of Vitreoscilla Hemoglobin (VHb) with Enhanced Peroxidase Activity for Efficient Degradation of Textile Dye

  • Pollution resulting from the discharge of textile dyes into water systems has become a major global concern. Because peroxidases are known for their ability to decolorize and detoxify textile dyes, the peroxidase activity of Vitreoscilla hemoglobin (VHb) has recently been studied. It is found that VHb and variants of this enzyme show great promise for enzymatic decolorization of dyes and may play a role in achieving their successful removal from industrial wastewater. The level of VHb peroxidase activity correlates with two amino acid residues present within the conserved distal pocket, at positions 53 and 54. In this work, sitedirected mutagenesis of these residues was performed and resulted in improved VHb peroxidase activity. The double mutant, Q53H/P54C, shows the highest dye decolorization and removal efficiency, with 70% removal efficiency within 5 min. UV spectral studies of Q53H/P54C reveals a more compact structure and an altered porphyrin environment (λSoret = 413 nm) relative to that of wild-type VHb (λSoret = 406), and differential scanning calorimetry data indicate that the VHb variant protein structure is more stable. In addition, circular dichroism spectroscopic studies indicate that this variant's increased protein structural stability is due to an increase in helical structure, as deduced from the melting temperature, which is higher than 90℃. Therefore, the VHb variant Q53H/P54C shows promise as an excellent peroxidase, with excellent dye decolorization activity and a more stable structure than wild-type VHb under high-temperature conditions.
