  • DNA Chip is able to show DNA-Data that includes diseases of sample to User by using complementary characters of DNA. So this paper studied Neural Network algorithm for Image data processing of DNA-chip. DNA chip outputs image data of colors and intensities of lights when some sample DNA is putted on DNA-chip, and we can classify pattern of these image data on user pc environment through artificial neural network and some of image processing algorithms. Ultimate aim is developing of pattern classifying algorithm, simulating this algorithm and so getting information of one's diseases through applying this algorithm. Namely, this paper study artificial neural network algorithm for classifying pattern of image data that is obtained from DNA-chip. And, by using histogram, gradient edge, ANN and learning algorithm, we can analyze and classifying pattern of this DNA-chip image data. so we are able to monitor, and simulating this algorithm.

  • Web-Bioconductor System은 유전자 분석에 대한 통계적 모듈과 그래픽 환경을 제공하는 R언어와 DNA chip 데이터의 분석을 수행하는 Bioconductor 패키지를 이용하여 웹으로 DNA chip 데이터를 분석할 수 있도록 설계한 시스템이다. 본 시스템은 DNA chip 데이터의 분석을 위해 사용자 계정 모듈, 데이터 입력 모듈, 전 처리 모듈, 유전자 차등 발현 분석 모듈, 결과 출력 모듈로 구성되어 있으며, 분석된 결과물은 HTML, 이미지, XLS 파일 형태로 제공된다. 웹을 이용하여 DNA chip 분석을 수행함으로써 인터넷이 가능한 곳이면 시간과 장소의 구분이 없이 DNA chip 데이터 분석이 가능하며, 인터넷으로 DNA chip 데이터 분석 자료를 공유할 수 있음으로 연구자들의 상호 의견 교환을 바탕으로 효율적인 분석이 가능할 것이다. 또한 기존의 R언어와 Bioconductor가 전산 지식이 부족한 사람들에게는 접근하기 어려운 점을 웹 인터페이스로 간단하게 구현함으로써 DNA chip 데이터 분석에 있어 용이성과 효율성을 중대하고 있다.

Enteric Virus Detection from Environmental Sample by Oligonucleotide DNA Chip (올리고뉴클레오티드 DNA Chip을 이용한 환경시료에서의 장관계바이러스 검출)

  • The usefulness of oligonucleotide DNA chip was evaluated for detection and primary level identification of major waterborne viruses in environmental samples. The enteric waterborne viruses included enterovirus, adenovirus, and rotavirus. Total intracellular RNA of 10 BGM cell plates showing virus-specific cytopathic effects was extracted at the third day after inoculation. The intracellular RNA was then subjected to either enterovirus-specific RT-PCR followed by sequencing analysis, or the DNA chip. Seven out of 10 positive samples in cell culture were positive but the other three sample were turned out to be negative by both RT-PCR and DNA chip analyses. Nucleotide sequencing results and the DNA chip hybridization results of the RT-PCR product were in complete agreement in the identification of the 7 positive samples as enteroviruses. Using the DNA chip, it took only 3∼4 hr to complete detection and primary level identification of target viruses and additional procedures such as gel electrophoresis or nucleotide sequencing were not necessary. We believe that the DNA chip system can be employed as a highly effective and new detection methodology for environmental viruses.

Highly Integrated DNA Chip Microarrays by Hydrophobic Interaction

  • Microarray-based DNA chips provide an architecture for multi-analyte sensing. In this paper, we report a new approach for DNA chip microarray fabrication. Multifunctional DNA chip microarrays were made by immobilizing many kinds if DNAs on transducers (particles). DNA chip microarrays were prepared by randomly distributing a mixture of the particles on a chip pattern containing thousands of micro meter-scale sites. The particles occupied different sites from array to array. Each particle cam be distinguished by a tag that is established on the particle. The particles were arranged on the chip pattern by the random fluidic self-assembly (RFSA) method, using hydrophobic interaction.

  • This research aims to develop a DNA chip array without an indicator. We fabricated a microelectrode array through photolithography technology. Several DNA probes were immobilized on an electrode. Then, target DNA was hybridized and measured electrochemically. Cyclic-voltammograms (CVs) showed a difference between the DNA probe and mismatched DNA in an anodic peak. This indicator-free DNA chip resulted in a sequence-specific detection of the target DNA.

  • 세계는 지금 post-genome 시대에 접어들고 있고, 하루에도 수백개 이상 밝혀지는 새로운 유전정보들이나 모든 유전암호가 밝혀진 생물들을 기존의 방법들로 연구한다는 것은 너무나 많은 시간을 요구한다. 즉, 인간 게놈 프로젝트 뿐만 아니라, 식물 게놈 프로젝트 등 다양한 분야에서 DNA chip의 필요성이 인식되고 있다. 그러나 우리나라는 DNA chip의 생산에 있어서 chip 제작에 필수적인 DNA chip 제작용 microarrayer를 고가를 들여 수입에 의존하고 있는 실정이다. 이는 DNA chip 생산비를 높이고, 더 나아가 우리나라 생명공학분야 연구의 발전에 악영향을 미치는 결과를 초래할 수 있다. 몇몇 국내 생산 업체가 있지만, 아직 그 실요성을 입증하지 못하였고, 대부분의 chip 공급업체는 아직 수입품을 사용하고 있는 상태이다. 이에 본 연구에서는 microarrayer의 국산화를 통해 안정적 DNA chip 및 microarrayer의 공급을 위해 microarrayer의 개발에 관해 수행하는 연구이며, 앞으로의 연구방향을 다음과 같이 설정하였다. 1) 유전자 검색을 위한 DNA chip 제작용 로봇 시스템 (microarrayer)을 pin 타입으로 설정한다. 2) 정밀도 향상을 위하여 로봇 시스템의 구동은 XYZ 직교좌표형으로 설정한다. 3) 1$cm^2$당 5,000개 정도의 DNA를 붙일 수 있도록 한다.

Hybridization by an Electrical Force and Electrochemical Genome Detection Using an Indicator-free DNA on a Microelectrode-array DNA Chip

  • This research aims to develop DNA chip array without an indicator. We fabricated microelectrode array by photolithography technology. Several DNA probes were immobilized on an electrode. Then, indicator-free target DNA was hybridized by an electrical force and measured electrochemically. Cyclic-voltammograms (CVs) showed a difference between DNA probe and mismatched DNA in an anodic peak. Immobilization of probe DNA and hybridization of target DNA could be confirmed by fluorescent. This indicator-free DNA chip microarray resulted in the sequence-specific detection of the target DNA quantitatively ranging from $10^{-18}\;M\;to\;10^{-5}$ M in the buffer solution. This indicator-free DNA chip resulted in a sequence-specific detection of the target DNA.

A Clustering Tool Using Particle Swarm Optimization for DNA Chip Data

  • DNA chips are becoming increasingly popular as a convenient way to perform vast amounts of experiments related to genes on a single chip. And the importance of analyzing the data that is provided by such DNA chips is becoming significant. A very important analysis on DNA chip data would be clustering genes to identify gene groups which have similar properties such as cancer. Clustering data for DNA chips usually deal with a large search space and has a very fuzzy characteristic. The Particle Swarm Optimization algorithm which was recently proposed is a very good candidate to solve such problems. In this paper, we propose a clustering mechanism that is based on the Particle Swarm Optimization algorithm. Our experiments show that the PSO-based clustering algorithm developed is efficient in terms of execution time for clustering DNA chip data, and thus be used to extract valuable information such as cancer related genes from DNA chip data with high cluster accuracy and in a timely manner.

  • This research aims to develop the multiple channel electrochemical DNA chip using microfabrication technology. At first, we fabricated a high integration type DNA chip array by lithography technology. Several probe DNAs consisting of thiol group at their 5-end were immobilized on the gold electrodes. Then target DNAs were hybridized and reacted. Cyclic voltammetry showed a difference between target DNA and control DNA in the anodic peak current values. Therefore, it is able to detect a plural genes electrochemically after immobilization of a plural probe DNA and hybridization of non-labeling target DNA on the electrodes simultaneously. It suggested that this DNA chip could recognize the sequence specific genes.
