The various DNA-protein interactions associated with the expression of genetic information involve double-stranded DNA (dsDNA) bending. Due to the importance of the formation of the dsDNA bending structure, dsDNA bending properties have long been investigated in the biophysics field. Conventionally, DNA bendability is characterized by innate averaging data from bulk experiments. The advent of single-molecule methods, such as atomic force microscopy, optical and magnetic tweezers, tethered particle motion, and single-molecule fluorescence resonance energy transfer measurement, has provided valuable tools to investigate not only the static structures but also the dynamic properties of bent dsDNA. Here, we reviewed the single-molecule methods that have been used for investigating dsDNA bendability and new findings related to dsDNA bending. Single-molecule approaches are promising tools for revealing the unknown properties of dsDNA related to its bending, particularly in cells.
도루묵은 우리나라 동해에서 어획되는 상업적으로 중요한 수산자원으로 동해안의 자원회복관리 대상어종이며, 자원량의 회복 및 보전과 관리가 필요한 어종이다. 하지만 우리나라 도루묵 자원의 관리를 위한 유전학적 분석에 따른 연구는 매우 미비한 실정이다. 따라서 본 연구는 mitochondrial DNA의 Cytochrome b (Cyt b) 유전자 서열과 5개의 microsatellite marker의 유전자형을 토대로 우리나라 동해안 도루묵과 일본 도루묵의 유전적 다양성과 집단 구조를 분석하여 유전학적 유연관계를 파악하고, 도루묵 자원의 보전과 관리를 위한 과학적 자료를 제공하기 위해 실시하였다. 한국 3개 지역(독도, 동해, 감포)과 일본의 2개 지역(북해도와 에리모)에서 채집된 총 83개 개체의 mtDNA Cyt b 영역을 분석하여 27개의 haplotype을 확인하였다. 유전적 다양성은 에리모에서 가장 높고 감포에서 가장 낮았다. Pairwise FST값과 유전적 거리, UPGMA와 주성분분석, AMOVA test 및 structure 분석 결과, 한국의 동해안 도루묵 집단 간 유전적 차이는 거의 없었으나 일본 도루묵 집단과는 유의적인 차이가 나타났으며(p<0.05), 한국의 동해안 집단과 일본의 집단으로 그룹을 형성하며 구분되는 유연관계를 확인하였다. 본 연구에서 확인된 도루묵의 유전적 특성 및 집단 간 유연관계는 중요한 수산유전자원으로서의 도루묵에 대한 중요한 과학적인 근거자료가 될 것이며, 앞으로 도루묵의 보존, 평가 및 이용에 활용 가능한 정보를 제공할 것이라 사료된다.

DNA has not been played the role as a biocatalyst in evolutionary history, although RNA and protein function as a biocatalyst. DNA double helix structure is believed to be impossible to form intricate active enzymatic sites. In addition, the chemical stability of DNA prevents the ability from self-modifying reactions. However, recent development of DNA engineering enables to create artificial enzymatic ability of DNA (deoxyribozyme) such as RNA cleavage and DNA modification. We investigated optimal conditions for enzymatic activity of DNA-Pt complex, and compared it with that of horse radish peroxidase. We report here that base sequence of DNA, pH and temperature affect the enzymatic activity of DNA-Pt complex.
A retron is a bacterial retroelement that encodes an RNA gene and a reverse transcriptase (RT). The former, once transcribed, works as a template primer for reverse transcription by the latter. The resulting DNA is covalently linked to the upstream part of the RNA; this chimera is called multicopy single-stranded DNA (msDNA), which is extrachromosomal DNA found in many bacterial species. Based on the conserved features in the eight known msDNA sequences, we developed a detection method and applied it to scan National Center for Biotechnology Information (NCBI) RefSeq bacterial genome sequences. Among 16,844 bacterial sequences possessing a retron-type RT domain, we identified 48 unique types of msDNA. Currently, the biological role of msDNA is not well understood. Our work will be a useful tool in studying the distribution, evolution, and physiological role of msDNA.
Structure-activity relationship of 20 fluoroquinolones was studied using the susceptible and 4 resistant Escherichia coli which were developed against 4 fluoroquinolones [ciprofloxacin (1), KR-10755 (6), norfloxacin (2), and ofloxacin (3)] in our laboratory. The C-7 and C-8 substituents of fluoroquinolone were important in various functions such as the inhibitory activity on DNA gyrase, permeability, and efflux. Among 20 fluoroquinolones, compounds with a 3-methyl-3,7-diazabicyclo[3.3.0]octan-1(5)-ene-7-yl substituent at the C-7 position or a chlorine substituent at the C-8 position showed a good inhibitory activity on DNA gyrase (especially a mutated DNA gyrase). Compounds with a 3,7-diazabicyclo [3.3.0]octan-1(5)-ene-7-yl substituent at the C-7 position showed good permeability in the susceptible and resistant strains, while compounds with a fluorine substituent at the C-8 position were less eff luxed from cells.
Single-stranded DNA binding protein (SSB) is well-characterized as having a helix-destabilizing activity. The helix-destabilizing capability of SSB has been re-examined in this study. The results of restriction endonuclease protection assays and titration experiments suggest that the stimulatory effect of SSB on strand exchange acts by melting out the secondary structure which is inaccessible to RecA protein binding; however, SSB is excluded from regions of secondary structure present in native single-stranded DNA. Complexes of SSB and RecA protein are required for eliminating the secondary structure barriers under optimal conditions for strand exchange.
Escherichia coli protein Rho is required for the factor-dependent transcription termination by an RNA polymerase and is essential for the viability of the cell. It is a homohexameric protein that recognizes and binds preferably to C-rich sites in the transcribed RNA. Once bound to RNA, it utilizes RNA-dependent ATPase activity and subsequently ATPase-dependent helicase activity to unwind RNA-DNA hybrids and release RNA from a transcribing elongation complex. Studies over the past few decades have highlighted Rho as a molecule and have revealed much of its mechanistic properties. The recently solved crystal structure could explain many of its physiological functions in terms of its structure. Despite all these efforts, many of the fundamental questions pertaining to Rho recognition sites, differential ATPase activity in response to different RNAs, translocation of Rho along the nascent transcript, interactions with elongation complex and finally unwinding and release of RNA remain obscure. In the present review we have attempted to summarize 'the knowns' and 'the unknowns' of the Rho protein revealed by the recent developments in this field. An attempt has also been made to understand the physiology of Rho in the light of its phylogeny.

Human Fen1 protein (hFen1) plays an important role in Okazaki fragment processing by cleaving the flap structure at the junction between single-stranded (ss) DNA and doublestranded (ds) DNA, an intermediate formed during Okazaki fragment processing, resulting in ligatable nicked dsDNA. It was reported that hChlR1, a member of the cohesion establishment factor family, stimulates hFen1 nuclease activity regardless of its ATPase activity. In this study, we found that cohesion establishment factors cooperatively stimulate endonuclease activity of hFen1 in in vivo mimic condition, including replication protein-A-coated DNA and high salt. Our findings are helpful to explain how a DNA replication machinery larger than the cohesion complex goes through the cohesin ring structure on DNA during S phase in the cell cycle.

A culture-independent and -dependent survey of the bacterial community structure in the rhizosphere and soil samples from hot pepper plants was conducted using 16S rDNA clone library and FAME analyses. Out of the 78 clones sequenced, 56% belonged to Proteobacteria, 4% to high G+C Gram- positive group, 3% to Cytophyga-Flexibacter-Bacreroides, and 32% could not be grouped with any known taxonomic division. Among the 127 FAME isolates identified, 66% belonged to low G+C Gram-positive bacteria (Baciilus spp.) and 26% to high G+C Gram-positive bacteria. In a cluster analysis, the results for both methods were found to be strikingly dissimilar. The current study is the first comparative study of FAME and 165 rDNA clonal analyses performed on the same set of soil, rhizosphere soil, and root samples.
