Comparison of the Solution Structure of Vancomycin with Its X-ray Crystallographic Structure

  • Since pathogens resistant against vancomycin occur rapidly, the development of a new drug is needed. To make a new drug based on a rational drug design, the structural study of vancomycin is necessary. Accordingly, this study reports on a comparison of the solution structure of vancomycin determined by NMR spectroscopy, which was performed in the present work, with the X-ray crystallographic structure previously deposited in the Protein Data Bank (PDB).

  • Epidermal growth factor receptor(EGFR)는 HER family에 속하는 tyrosine kinase receptor로서 다양한 하류경로로 신호를 전달하여 세포 증식, 혈관 형성, 세포 사멸을 억제하는 역할을 한다. EGFR이 폐암의 형성에 중요한 역할을 하고 많은 상피세포 종양에서 비정상적으로 활성화됨에 따라 암 치료에 중요한 역할을 하고 있어 EGFR tyrosine kinase inhibitor(TKI)에 관한 많은 연구가 이루어졌다. 위와 같은 약 개발에 있어서 현재 가상 시뮬레이션을 통한 약 후보물질 개발이 진행되고 있다. 특히, Molecular docking 시뮬레이션은 기존의 실험적인 기술(X-ray crystallography, NMR)로는 연구하기가 어려웠던 protein과 ligand간의 상호작용을 예측하여 이에 대한 정보를 제공할 수 있다. 하지만, 우선적으로 Molecular docking 시뮬레이션은 정확한 validation을 기반으로 진행되어야 신뢰할 수 있는 정보를 얻을 수 있다. 따라서 이번 연구에서는 EDISON에서 제공하는 Dock 프로그램과 일반적으로 잘 알려진 Glide, Autodock 프로그램으로 protein data bank(PDB)에서 제공하는 EGFR wild type cocrystal을 redocking하는 방식을 통하여 최상위 rank pose의 RMSD 값을 통한 validation 성능을 비교함으로써 어떤 프로그램이 EGFR과 ligand 간의 결합예측을 하는데 있어서 보다 더 정확한 결과를 낼 수 있는지 알아보고자 하였고 시뮬레이션 결과 Autodock에서 가장 우수한 결과 값을 보여주었다.

  • The title compound, $[Co(H_2O)_6](CH_3C_6H_4SO_3)_2$, has been prepared and characterized by X-ray crystallography. The crystal structure of the compound demonstrates a layered material constituted by hexaaquacobalt (II) cations and p-toluenesulfonate anions. Geometrical environment of the cobalt atom is octahedrally coordinated by water molecules. The p-toluenesulfonate anions are arranged with the sulfonate groups turned toward opposite side of the layer, alternately. The layered structure is stabilized by the hydrogen bondings between the ligated water molecules and the anionic sulfonate oxygen atoms.

  • One-dimensional coordination polymer of cadmium(II) complex, $[Cd(SCN)_2(C_4H_6N_2]_n$, has been prepared and characterized by X-ray single crystallography. Structure analysis reveals that each cadmium(II) atom is six-coordinated in distorted octahedral fashion with $CdS_2N_4$ composition. $CdS_2N_4$ composition contains two S and two N atoms from four thiocyanates and tow N atoms from two 4-methylimidazole ligands. Central cadmium(II) atoms are run in parallel to the a-axis and are doubly bridged with neighboring cadmium(II) atoms by the thiocyanate and isothiocyanate ligands. Thus, this complex has a one-dimensional polymer structure in which the 4-methylimidazole is in the trans conformation.

  • A Cu(I) complex with an asymmetric TTF derivative (CET-EDTTTF) is prepared from the slow-diffusion method using CET-EDTTTF and Cu(I)Br solutions and characterized by X-ray crystallography and EPR spectroscopy. Structural analysis shows Cu(I) ions are tetrahedrally coordinated to two bridging bromides, one terminal bromide, and one S atom from CET-EDTTTF. Detailed geometrical and EPR analysis identified that the dimmer molecule contains [Cu$_2Br_4]^{2-}$ anion between two [CET-EDTTTF]$^+$ radical cations. Single-crystal EPR investigation of the complex reveals that the ganisotropy is unusually big, compared to those of the previously reported TTF+ cation radicals, implying that there is significant contribution of the Cu d-orbital to the HOMO of the complex.

Effects of Hydration and Metal Ions on the conformation of Daunomycin

  • Daunomycin, an anthracycline antibiotic, has been found to inhibit virus multiplication and shows considerable activity against tumors. Its activity may be varied by conformational changes of daunomycin. The conformational changes are come from the pucker of D-ring and variation of environments. We have carried out conformational analyses by using empirical potential function. We found that when daunomycin is hydrated or bound to $Mg^{2+}$ ion, the minimum conformer of each state is altered from ${\alpha}$ conformer to ${\beta}$ conformer through the pathway having four local minima. Our calculated results are in good agreements with those of X-ray crystallography and biological experiments, in which metal ion inhibits the binding of daunomycin to DNA.

Antioxidant Activity of Ergosterol Peroxide (5,8-Epidioxy-$5\alpha,8\alpha$-ergosta-6,22E-dien-3$\beta$-ol) in Armillariella mellea

  • Antioxidant activities of various mushroom fruiting bodies were investigated in vitro. Among the mushroom extracts examined, Armillariella mellea, Daedalea dickinsi, Fomitella fraxinea and Pleurotus cornusopiae markedly exhibited inhibition on lipid peroxidaton of rat liver microsomes. Ergosterol peroxide (5,8-epidioxy-5α,8α-ergosta-6,22E-dien-3β-ol), antioxidant from A. mellea, was isolated by solvent extraction, silica gel column chromatography and recrystallization. The structure of the compound was determined by NMR, GC/MS and X-ray crystallography. Ergosterol peroxide showed potent inhibition on lipid peroxidation and exhibited higher antioxidant activity than well-known antioxidants, α-tocopherol and thiourea.

  • Mer,trans-Re(≡NC6H5)(PPh3)2Cl3, Ⅰ, reacted with trimethylphosphine to give a mixture of two stereoisomers, mer,trans-Re(≡NC6H5)(PMe3)2Cl3,Ⅱ, and fac,cis-Re(≡NC6H5)(PMe3)2Cl3, Ⅲ. These compounds could also be prepared from the reaction of Re(≡NC6H5)(PMe3)(PPh3)Cl3 with trimethylphosphine. In both reactions the mer,trans-isomer is a major product. The products have been characterized by NMR, elemental analysis, and X-ray crystallography. Crystal data for Ⅱ: monoclinic space group P21, a=10.053(1) Å, b=10.844(1) Å, c=10.058(2) Å, β=113.45(2)°, Z=2, R(wR2)=0.0348 (0.0894). Crystal data for Ⅲ: monoclinic space group P21/n, a=7.183(2) Å, b=16.983(4) Å, c=15.543(4) Å, β=90.38(2)°, Z=4, R(wR2)=0.0603 (0.1484).

Asymmetric Intramolecular Diels-Alder Cycloadditions of 2-Pyrone-3-Carboxylates and Synthesis of Vitamin $D_3$ A Ring Phosphine Oxide

  • Intramolecular Diels-Alder cycloadditions of 2-pyrone-3-carboxylates with trans-vinyl silaketal groups tethered via a chiral, non-racemic 1,3-butanediol auxiliary proceeded in unexpected stepwise cycloadditions through ionic intermediates to provide cis-disubstituted bicylolactones. The ratio of two isomers, exo and endo, was 5 to 1, and each isomer was found to be diastereomerically pure (>99% de). Their relative and absolute stereochemistries were determined by $^1H$ NMR spectroscopy and confirmed by X-ray crystallography of minor, endo-adduct 9. The major exo-adduct was successfully transformed to (-)-2-butyl substituted A-ring phophine oxide 16, a key element for the synthesis of 2-butyl vitamin D3.

Synthesis and Properties of Diamineplatinum(II) and Diamineplatinum(IV) Complexes Involving Cyclohexylidenemalonate Ligand

  • New diamineplatinum(Ⅱ) complexes of cyclohexylidenemalonate (chm) ligand, A2Pt(OOC)2C=C(CH2)4CH2 (1, A2=ethylenediamine (en); 2, A2=propylenediamine (pn); 3, A=NH3; 4, A=isopropylamine (ipa)) have been prepared. Their oxidation with H2O2 has led to the corresponding dihydroxoplatinum(Ⅳ) complexes: cis, cis, trans-A2Pt((OOC)2C=C(CH2)4CH2)(OH)2 (5, A2=en; 6, A2=pn; 7, A=NH3; 8, A=ipa). The title complexes have been characterized by means of various spectroscopies and X-ray crystallography. 5 crystallizes in the monoclinic space group P21/a (Z=4) with a=12.098(7) Å, b=9.552(2) Å, c=16.258(4) Å, β=98.03(5)° and V=1860(1) Å3. The structure was refined to R=0.074. The local geometry around platinum atom is approximately octahedral with each hydroxide group in trans position. These platinum complexes are stable in aqueous solution. Pt(Ⅳ) complexes are readily reduced to the corresponding Pt(Ⅱ) complexes by ascorbic acid.
