Clearing and Labeling Techniques for Large-Scale Biological Tissues

  • Clearing and labeling techniques for large-scale biological tissues enable simultaneous extraction of molecular and structural information with minimal disassembly of the sample, facilitating the integration of molecular, cellular and systems biology across different scales. Recent years have witnessed an explosive increase in the number of such methods and their applications, reflecting heightened interest in organ-wide clearing and labeling across many fields of biology and medicine. In this review, we provide an overview and comparison of existing clearing and labeling techniques and discuss challenges and opportunities in the investigations of large-scale biological systems.

  • CD-ROM을 이용하여 전문도서관의 정기간행물을 평가할 목적으로 Current Contents : Life Science의 44개 SDI 검색결과와 Biotechnology 및 Biochemistry & Biophysics Citation Index 에서 생명공학연구소 논문 151편의 참고문헌을 대상으로 자관 소장자료와 비소장자료로 구분하여 순위표를 만들었다. 이 순위표를 가지고 정기간행물의 자관 소장확률, 예산 증감시 정기간행물의 신규구독 및 구독중단 우선순위, 두 CD-ROM의 공통 소장/비소장 정기간행물을 조사하였다. 연구결과 생명공학연구소에 유용한 생산적인 비소장 정기간행물과 비생산적인 소장 정기간행물을 식별할 수 있었다. 이 자료는 예산 증감시 정기간행물 구입정책에 반영하면 새로운 장서구성 정책의 기초자료로 활용될 수 있다.

Alpha-Calcitonin Gene-Related Peptide-Null Mice Shows Normal Responses to Various Noxious Stimuli

  • Despite the wealth of data concerning the roles of ${\alpha}-CGRP$ in nociceptive behaviors, ${\alpha}-CGRP-null$ mice showed no obvious phenotypic differences in nociceptive behaviors from wild type. The present studies specifically demonstrate that ${\alpha}-CGRP$ null mice showed no CGRP immunoreactivity from the spinal cord, implying that CGRPs in the mice spinal cord are mainly a-isoforms. However, the nociceptive behaviors of the null mice are not significantly different from the wild type mice in thermal nociceptive behaviors on hotplate, chemical nociception tests to intraplantar capsaicin or formalin injection, and visceral pain behaviors to intraperitoneal acetic acid or magnesium sulfate injections. These data suggest that ${\alpha}-CGRP$ is dispensable for nociceptive behaviors or that compensatory mechanisms may exist to overcome the absence of this peptide.

  • A glucose biosensor using a microdisk resonator in polymeric waveguides was developed by observing either the shift in the resonant wavelength or the variation in the optical power. The deformation in the transfer curve of the vertically coupled resonator sensor resulting from the variation in the disk-to-ring coupling, which was incurred by the application of the target analyze, was suppressed. And the refractive index of the polymeric waveguide was devised to closely follow that of the analyze itself for enhancing the sensitivity of the sensor. The sensitivity and measurement range were observed to be respectively 0.14 pm/(mg/dL) and 1500 mg/dL (theoretically up to 4700 mg/dL, for the wavelength shift method and 0.04 dB/(mg/dU and 140 mg/dL the power variation scheme.

  • Three-dimensional (3D) refractive-index (RI) imaging and quantitative analyses of angiosperm pollen grains are presented. Using optical diffraction tomography, the 3D RI structures of individual angiosperm pollen grains were measured without using labeling or other preparation techniques. Various physical quantities including volume, surface area, exine volume, and sphericity were determined from the measured RI tomograms of pollen grains. Exine skeletons, the distinct internal structures of angiosperm pollen grains, were identified and systematically analyzed.

  • When an observable is described by a single value, the statistic significance may be estimated by construction of null distribution using permutation and counting the portion of it that exceeds the observed value by chance. Genome-wide association study usually focuses on the association measure between a single or interacting genotypes with a single phenotype. However investigation of common genotypes associated simultaneously on multiple phenotypes may involve the observables that should be described with multiple numbers. Statistical significance for such an observable would involve null distribution in multiple dimensions. In this study, extension of the p-value estimation process using null distribution in one dimension has been sought that may be applicable to two dimensional case. Comparison of the position of points within the set of points they form has been proposed to use a positioning parameter inspired by the extension of the Kolmogorov-Smirnov statistic to two dimensions.

  • A method and a mathematical algorithm for finding a quasi-optimal assignment plan with rectangular efficiency matrices are proposed. The developed algorithm can significantly reduce the time and computer memory consumption for its implementation in comparison with optimal methods.

  • The various DNA-protein interactions associated with the expression of genetic information involve double-stranded DNA (dsDNA) bending. Due to the importance of the formation of the dsDNA bending structure, dsDNA bending properties have long been investigated in the biophysics field. Conventionally, DNA bendability is characterized by innate averaging data from bulk experiments. The advent of single-molecule methods, such as atomic force microscopy, optical and magnetic tweezers, tethered particle motion, and single-molecule fluorescence resonance energy transfer measurement, has provided valuable tools to investigate not only the static structures but also the dynamic properties of bent dsDNA. Here, we reviewed the single-molecule methods that have been used for investigating dsDNA bendability and new findings related to dsDNA bending. Single-molecule approaches are promising tools for revealing the unknown properties of dsDNA related to its bending, particularly in cells.

Involvement of RNA2 for systemic infection of Cucumber mosaic virus isolated from lily on zucchini squash

  • A lily strain of Cucumber mosaic virus (LK-CMV) was not able to systemically infect zucchini squash (Cucurbita pepo), while Fny strain of CMV (Fny-CMV) caused systemic mosaic and stunting symptom at 4 days post-inoculation on the same host species. The pathogenicity of LK-CMV in zucchini squash was investigated by reassortments of genomic RNAs of LK-CMV and Fny-CMV for infection, as well as by pseudorecombinants generated from biologically active transcripts of CDNA clones of LK-CMV and Fny-CMV, respectively. The assessments of pathogenicity for LK-CMV indicated that RNA2 of LK-CMV was responsible for systemic infection in zucchini squash. In the protoplast of zucchini squash, the RNA accumulations of all constructed pseudorecombinants were indistinguishable and LK-CMV replication was slightly lower than that of Fny-CMV, suggesting that the inability of LK-CMV to infect squash plants was responsible for the poor efficiency of virus movement, rather than the reduction of replication function.

Development of a Total Internal Reflection Fluorescence (TIRF) Microscopy for Precise Imaging the Drying Pattern of a Sessile Droplet (고착 액적 증발면의 정밀 관측을 위한 전반사 형광 현미경 기법 개발)

  • Compared to epifluorescence(EPI) microscopy which captures fluorescence from the entire depth of sample, total internal reflection fluorescence(TIRF) can selectively visualize only a single surface of it. TIRF uses a thin evanescent field generated by the total internal reflection of laser light on surface. However, conventional TIRF system are designed for total internal reflection to occur at the upper surface of sample, making them unsuitable for sessile droplet imaging. We designed a TIRF system suitable for a sessile droplet imaging by utilizing slide glass as a lightguide. We presented the details for constructing the TIRF system using a prism, slide glass, air slit, and optical trap. Then, we compared the TIRF with EPI by imaging the droplet with fluorescent particles during its drying process. As a result, TIRF allows us to distinctly visualize the drying pattern on the bottom surface of droplet.
