Soil aggregates, resulting from physico-chemical and biological interactions, are important to understand carbon dynamics and material transport in soils. The objective of this study is to investigate stable macro-aggregate (> 0.25mm diameter) in wet sieving (SM) and their relation to soil properties in 15 sites. The clay contents of soils were ranged from 1% to 33%, and their land uses included bare and cultivated lands of annual upland crops, orchard, and grass. Undisturbed 3 inch cores with five replicates were sampled at topsoil (i.e., 0- to 10-cm depth), for analyzing SM and physico-chemical properties, after in situ measurement of air permeability. SM of sandy soils, with clay content less than 2%, was observed as 0%. Except the sandy soils, SM of soils mainly depended on land uses, showing 27%~35% in soils with annual plants such as vegetable and corn, 51% in orchard, and 75% in grass. This sequence of SM is probably due to the different strength of soil disturbance like tillage with different land uses. SM had significant correlation with cation exchange capacity, organic matter content, sand, clay, silt, bulk density, and exchangeable potassium (K) and magnesium (Mg), whereas fluctuating properties with fertilization such as pH, EC, and water soluble phosphorus weren't significantly correlated to the SM. Particularly, exchangeable calcium (Ca) had significant relation with SM, only except soils with oversaturating Ca. This study, therefore, suggested that SM could perceive different land uses and the change of soil properties in soils, necessarily considering soil textures and Ca over-saturation.
Fermented medical herbs using Lactobacilli have attracted significant attention due to their enhanced biological activities. A traditional medicinal plant, Artemisia annua L., was fermented using a probiotic strain, L. plantarum SK3494. The strain was isolated from Artemisia princeps var. orientalis and molecularly identified through sequence similarities and phylogenetic tree analysis. The antioxidant activity of L. plantarum-fermented A. annua L. (LFA) was determined using the DPPH free radical scavenging assay. Cellular antioxidant activity of LFA was examined using the superoxide radical reduction assay in MAT-C cells. Total polyphenol contents (TPC) and flavonoid contents (TFC) of LFA were determined. The antibacterial activity of LFA against fish pathogens was also determined in this study. The viable cell number (9.38 log10 CFU/ml) and pH (4.1) results showed good adaptive ability of the selected strain during fermentation. LFA was found to have enhanced antioxidant activity compared to non-fermented A. annua L. (NFA) based on the DPPH assay. Cellular antioxidant activity was present in both LFA and NFA. After 24 hr and 48 hr of fermentation, the LFA also showed antibacterial activities against fish pathogens Photobacterium damselae subsp. damselae and Vibrio ichthyoenteri. These results suggest that L. plantarum-fermented A. annua L. may have potential as a feed additive in aquaculture.
Wild progenitor species provide potential gene sources for complex traits such as yield and multiple resistances to biotic and abiotic stresses, and thus are expected to contribute to sustainable food supplies. An introgression line 'IR71033-121-15' was derived from a wild species Oryza minuta (2n = 48, BBCC, Acc No. 101141) at IRRI. Introgression analysis using 530 SSR and STS markers revealed that at least 14 chromosomal segments distributed over 12 chromosomes had been introgressed from O. minuta. An $F_{2:3}$ population from the cross between IR71033 and Junambyeo (a Korean japonica cultivar) consisting of 146 lines was used for quantitative trait loci (QTL) analysis of 16 agronomic traits. A total of 36 single-locus QTLs (S-QTLs) and 45 digenic epistasis (E-QTLs) were identified. In spite of it's inferiority of O. minuta for most of the traits studied, its alleles contributed positively to 57% of the QTLs. The other QTLs originated from either parent, IR71033 or Junambyeo. QTLs for phenotypically correlated traits were mostly detected on introgressed segments. Fourteen QTLs corresponded to QTLs reported earlier, indicating that these QTLs are stable across genetic backgrounds. Twenty-two QTLs controlling yield and its components had not been detected in previous QTL studies. Of these, thirteen consisted of potentially novel alleles from O. minuta. QTLs from O. minuta introgression could be new sources of natural variation for the genetic improvement of rice.
Genome sequencing of the pig is being accelerated because of its importance as an evolutionary and biomedical model animal as well as a major livestock animal. However, information on expressed porcine genes is insufficient to allow annotation and use of the genomic information. A series of expressed sequence tags of 5' ends of five full-length enriched cDNA libraries (SUSFLECKs) were functionally characterized. SUSFLECKs were constructed from porcine abdominal fat, induced fat cells, loin muscle, liver, and pituitary gland, and were composed of non-normalized and normalized libraries. A total of 55,658 ESTs that were sequenced once from the 5′ ends of clones were produced and assembled into 17,684 unique sequences with 7,736 contigs and 9,948 singletons. In Gene Ontology analysis, two significant biological process leaf nodes were found: gluconeogenesis and translation elongation. In functional domain analysis based on the Pfam database, the beta transducin repeat domain of WD40 protein was the most frequently occurring domain. Twelve genes, including SLC25A6, EEF1G, EEF1A1, COX1, ACTA1, SLA, and ANXA2, were significantly more abundant in fat tissues than in loin muscle, liver, and pituitary gland in the SUSFLECKs. These characteristics of SUSFLECKs determined by EST analysis can provide important insight to discover the functional pathways in gene networks and to expand our understanding of energy metabolism in the pig.

Starting at the beginning q the 20th century, increasing amounts of tetrach1oroethene (PCE) and trichloroethene (TCE)were manufactured due to the extensive use of these compounds in industry, in the military, and in private households, mainly as nonflammable solvents. This widespread use, along with careless handling and storage, are among the most serious contaminants of soil, sediment and groundwater. Highly chlorinated ethenes are typically not degraded through oxygenation by aerobic bacteria Since complete reductive dechlorination of PCE and TCE to ethene (ETH) has been observed in anaerobic enrichment culture, anaerobic dehalorespiring bacteria have received increased attention in the last decade. Under anaerobic conditions, these compounds con be reductively dehalogenated to less-chlorinated ethenes or innocuous ethene by microorganism through dehalorespiration. We have been studying anaerobic enrichment culture which used lactate as the electron donor for reductive dechlorination of PCE to ETH the anaerobic mixed microbial culture was enriched from the sediment sample taken from site contaminated with PCE. PCE was consistently and completely converted to ethene. In addition, the accumulation of intermediate products such as 1,2-ds-dichloroethene (cis-DCE) and vinyl chloride (VC) was observed in the anaerobic mixed microbial culture. the established dechlorinating enrichment culture was analyzed by DGGE using primers specific to DefrJ1ococcoides 16S rRNA gene sequences. In conclusion, we established the PCE dechlorinating enrichment culture and confirmed the existence of Dehalococcoides in an enrichment culture.
Background: Rhizospheric fungi play an essential role in the plantesoil ecosystem, affecting plant growth and health. In this study, we evaluated the fungal diversity in the rhizosphere soil of 2-yr-old healthy Panax notoginseng cultivated in Wenshan, China. Methods: Culture-independent Illumina MiSeq and culture-dependent techniques, combining molecular and morphological characteristics, were used to analyze the rhizospheric fungal diversity. A diffusion test was used to challenge the phytopathogens of P. notoginseng. Results: A total of 16,130 paired-end reads of the nuclear ribosomal internal transcribed spacer 2 were generated and clustered into 860 operational taxonomic units at 97% sequence similarity. All the operational taxonomic units were assigned to five phyla and 79 genera. Zygomycota (46.2%) and Ascomycota (37.8%) were the dominant taxa; Mortierella and unclassified Mortierellales accounted for a large proportion (44.9%) at genus level. The relative abundance of Fusarium and Phoma sequenceswas high, accounting for 12.9% and 5.5%, respectively. In total,113 fungal isolates were isolated from rhizosphere soil. They were assigned to five classes, eight orders (except for an Incertae sedis), 26 genera, and 43 species based on morphological characteristics and phylogenetic analysis of the internal transcribed spacer. Fusarium was the most isolated genus with six species (24 isolates, 21.2%). The abundance of Phoma was also relatively high (8.0%). Thirteen isolates displayed antimicrobial activity against at least one test fungus. Conclusion: Our results suggest that diverse fungi including potential pathogenic ones exist in the rhizosphere soil of 2-yr-old P. notoginseng and that antagonistic isolates may be useful for biological control of pathogens.

Lactic acid bacteria are microorganisms that are closely associated with human and/or animal environments, and are categorized as generally recognized as safe (GRAS) organisms due to their ubiquitous appearance in foods and their contribution to the healthy microflora of mucosal surfaces. This study was performed to isolate and identify lactic acid bacteria with antagonistic effects against food-borne pathogens. A total of 3,000 acid-producing bacteria were isolated from infant feces, cattle feces, goat feces, dog feces, pig feces, vaginal tracts, vegetables, fruits, Kimchi, Jeotgal, fermented sausages, raw milk, cheese, yogurt, Cheonggukjang, Meju, and Makgeolli cultured on MRS agar with 0.05% bromocresol purple. For the isolation of bacteriocin-producing bacteria, the diameter of the clear zone was measured on MRS agar plates. Twenty-six isolates exhibited strong antibacterial activity against indicator strains such as Listeria monocytogenes, Escherichia coli O157:H7, and Salmonella enterica serovar Enteritidis. Lactic acid bacteria were identified as Enterococcus faecalis, Enterococcus faecium, Enterococcus hirae, Lactobacillus acidophilus, Lactobacillus amylovorus, Lactobacillus curvatus, Lactobacillus plantarum, and Pediococcus acidilactici by 16S rDNA gene sequence analysis. The results of this study suggest that the isolates could be used as potential probiotic starters for functional food applications.
Copy number variation (CNV) is a form of structural variation that shows various numbers of copies in segments of the DNA. It has been shown to account for phenotypic variations in human diseases and agricultural production traits. Currently, most of chicken breeds in the poultry industry are based on European-origin breeds that have been mostly provided from several international breeding companies. Therefore, National Institute of Animal Science, RDA has been trying to restore and improve Korean native chicken breeds (12 lines of 5 breeds) for about 20 years. Thanks to the recent advance of sequencing technologies, genome-wide CNV can be accessed in the higher resolution throughout the genome of species of interest. However, there is no systematic study available to dissect the CNV in the native chicken breed in Korea. Here, we report genome-wide copy number variations identified from a genome of Korean native chicken (Line L) by comparing between the chicken reference sequence assembly (Gallus gallus) and a de novo sequencing assembly of the Korean native chicken (Line L). Throughout all twenty eight chicken autosomes, we identified a total of 501 CNVs; defined as gain and loss of duplication and deletion respectively. Furthermore, we performed gene ontology (GO) analysis for the putative CNVs using DAVID, leading to 68 GO terms clustered independently. Of the clustered GO terms, genes related to transcription and gene regulation were mainly detected. This study provides useful genomic resource to investigate potential biological implications of CNVs with traits of interest in the Korean native chicken.
In order to isolate novel oligotrophic bacteria exhibiting antifungal activities, soils were collected from pepper-cultivated fields of Yeongyang, Jecheon, Nonsan, Eumsong and Goesan area in Korea. From soils in pepper cultivated area, a total of 9,354 strains were isolated as oligotrophic bacteria by the R2A dilution method. Among 9,354 oligotrohic bacteria candidates, 1A strain was selected by screening against Phytophthora capsici causing phytophthora blight of hot pepper in the greenhouse and field. The strain was identified as Bacillus vallismortis based on its 16S rDNA sequence and key characteristics as compared with those of authentic cultures of B. vallismortis(KACC 12149) and B. mojavensis(KACC 12096). The strain showed broad spectrum of antibiotic activity in vitro test, as revealed in its strong inhibitory activity to the genera Phytophthora, Collectotrichum, Botrytis and Fusarium, but not to Rhizoctonia and Magnaporthe. In pot experiments, infection rate of hot pepper in the non-treated pots was about 89%, while it was only 29% in the pots treated with 1A strain. Mushrooms growing in the Wolchulsan National Park were surveyed from April to October 2018. As a result of this survey, 2 divisions, 9 classes, 24 orders, 71 families, 177 genera, and 407 species were found. Among them, 3 classes, 16 orders, 55 families, 150 genera, and 370 species belonged to Basidiomycota, while 6 classes, 8 orders, 16 families, 27 genera, and 37 species belonged to Ascomycota. The species richness was the highest in September at the altitudes between ~100 and 200 m. Among the investigated sites, the most diverse species occurred in the Gyeongpodae area. In this survey we found, Macrolepiota procera, Suillus bovinus, and Amanita pantherina, all of which have been known as climate-sensitive biological indicator species (CBIS). Based on the DNA sequence analyses, Craterellus parvogriseus was confirmed as a new record for Korea.
