Frequency of K-RAS and N-RAS Gene Mutations in Colorectal Cancers in Southeastern Iran

  • Background: K-RAS and N-RAS gene mutations cause resistance to treatment in patients with colorectal cancer. Based on this, awareness of mutation of these genes is considered a clinically important step towards better diagnosis and appropriate treatment. Materials and Methods: Fifty paraffin-embedded blocks of colorectal cancer were obtained from Imam Reza Hospital of Birjand, Iran. Following DNA extraction, the samples were analyzed for common mutations of exons 2, 3 and 4 of KRAS and NRAS genes using real time PCR and pyrosequencing. Results: According to this study, the prevalence of mutations was respectively 28% (14 out of 50) and 2% (1 out of 50) in KRAS and NRAS genes. All the mutations were observed in patients >50 years old. Conclusions: Mutations were found in both KRAS and NRAS genes in colorectal cancers in Iranian patients. Determining the frequency of these mutations in each geographical region may be necessary to benefit from targeted cancer therapy.

Effects of Sperm Pretreatments and In vitro Culture Systems on Development of In vitro Fertilized Embryos Derived from Prepubertal Boer Goat Oocytes in China

  • Use of oocytes from prepubertal animals for in vitro embryo production holds potential application for reducing generation intervals and increasing genetic progress through embryo transfer. The objective of these studies was to compare the effect of three sperm pretreatments (prior to in vitro fertilization) and seven embryo culture protocols on fertilization rate and (or) subsequent development of in vitro fertilized embryos derived from oocytes harvested from ovaries of 1-6 month old prepubertal Boer goats in China. Cleavage rates were highest for embryos fertilized with heparin-treated versus calcium ionophore- or caffeine-treated sperm. Similar rates of blastocyst development were observed using heparin- and ionophore-treated sperm, which were higher than obtained with caffeine-treated sperm. No differences in cleavage or blastocyst rates were observed following embryo culture in basal medias (synthetic oviductal fluid (SOF), Charles Rosenkrans 1 (CR1) or tissue culture medium-199 (TCM-199)) containing 10% fetal bovine serum (FBS). Cumulus or oviductal cell co-culture did not enhance cleavage or blastocyst rates relative to culture in SOF+10% FBS. Replacement of FBS in SOF medium with 0.3% BSA increased cleavage rates, but did not increase rates of blastocyst development. Sequential culture in SOF+0.3% BSA followed by SOF+10% FBS increased blastocyst yield versus continuous culture in SOF+10% FBS and tended to increase blastocyst yield versus continuous culture in SOF+0.3% BSA. These results demonstrate a pronounced effects of sperm pretreatments and in vitro embryo culture systems on rates of blastocyst development and provide a potential protocol (sperm pretreatment with heparin and sequential embryo culture in SOF+0.3% BSA followed by SOF+10% FBS) for generation of the significant numbers of in vitro produced blastocysts from oocytes of prepubertal Boer goats necessary for application of embryo transfer in rural regions of China for distribution of Boer goat genetics.

  • The evolutionary history of cattle and buffalo has always been a topic of great interest to the evolutionary biologists. The phylogenetic studies of bovin species has been carried out at various levels, varying from the study of domestication and migration of populations to major cladogenesis. Along with the archeological studies there are studies from molecular biology and more recently from genomics. The phylogenetic perspective of the bovins and their evolutionary history, are reviewed in terms of what has been done, what needs to be done and potential challenges in doing it.

Mitochondrial DNA Diversity and Origin of Red Chittagong Cattle

  • To determine the origin and genetic diversity of Red Chittagong (RC) cattle in Bangladesh, we analyzed mitochondrial DNA displacement loop (D-loop) sequences of 48 samples along with 22 previously published sequences from Bos indicus and Bos taurus breeds. Twenty five haplotypes were identified in RC cattle that were defined by 44 polymorphic sites and nucleotide diversity was $0.0055{\pm}0.0026$. The estimated sequence divergence times between RC and other zebu cattle breeds studied ranged between 22,700-26,900 years before present (YBP) which, it is suggested, predate domestication of RC cattle. Furthermore, it is assumed that introgressions have occurred in this breed mainly from Indian zebu breeds in the recent millennia. The phylogenetic studies showed RC cattle clustered with Bos indicus lineage with two distinct haplogroups representing high genetic variability of this breed. These findings can be used for designing proper breeding and conservation strategies for RC cattle in Bangladesh.

젖소군의 유생산 수준별 이질성 분산 보정 (Adjustment of heterogeneous variance by milk production level of dairy herd)

  • 본 연구는 젖소의 검정성적, 총 502,228개를 이용하여 젖소군 분산에 대한 이질성을 비교 검증하고 동질적인 분산을 유도하기 위하여 수행되었다. 유량, 유지방량과 유단백량에 대한 유전력은 각각 0.28, 0.26과 0.24로 추정되었으며, 출생년도별 평균 육종가는 HV (heterogenous variance) 모형의 추정치가 animal 모형의 것보다 일괄적으로 낮게 나타났다. 국제유전능력평가 기준에 적용된 씨수소 545두에 대한 유량, 유지방량, 유단백량의 평균 육종가는 각각 453.54kg, 10.75kg과 14.33kg이었으며, 이질성이 보정된 경우의 평균 육종가는 각각 432.06kg, 10.15kg과 13.40kg으로서 모든 유생산형질에서 보정된 자료의 육종가 평균이 일괄적으로 낮게 나타났다. animal 모형에서 데이터세트 I과 II사이의 표현형 상관계수는 유량 0.839, 유지방량 0.821, 유단백량 0.837이었으며, HV 모형에서는 유량 0.841, 유지방량 0.820, 유단백량 0.836으로 두 모형에서 거의 유사한 결과를 나타내었다. animal 모형과 HV 모형으로 비교한 결과 유량에서 ${\theta}$값은 15.157에서 16.105, 유지방량은 -0.227에서 -0.196으로 증가하였으나 유단백량의 경우 0.630에서 0.586으로 감소하였다.

비피도박테리아의 분자생물학적인 연구 동향 (Genomic Research of the Genus Bifidobacterium and Its Application)

  • Recently, the field of microbiology has been transformed by huge increasing number of publicly available whole-genome sequences. This sequence information has significantly enhanced our understanding of the physiology, genetics, and evolutionary development of bacteria. Among the gastrointestinal microorganisms, bifidobacteria represent the most important human commensals because of their contribution to maintaining a balanced gastrointestinal tract microbiota. In recent years bifidobacteria have drawn much scientific attention due to their use as live bacteria in numerous food products with various health-related claims. For this reason, these bacteria constitute a growing area of interest with respect to genomics, molecular biology, and genetics. Recent genome sequencing of a number of bifidobacterial species has allowed access to the complete genetic make-up of these bacteria. This review will focus how genomic data has allowed us to understand bifidobacterial evolution, while also revealing genetic functions that explains their presence in the particular ecological environment of the gastrointestinal tract.

Spot the difference: Solving the puzzle of hidden pictures in the lizard genome for identification of regeneration factors

  • All living things share some common life processes, such as growth and reproduction, and have the ability to respond to their environment. However, each type of organism has its own specialized way of managing biological events. Genetic sequences determine phenotypic and physiological traits. Based on genetic information, comparative genomics has been used to delineate the differences and similarities between various genomes, and significant progress has been made in understanding regenerative biology by comparing the genomes of a variety of lower animal models of regeneration, such as planaria, zebra fish, and newts. However, the genome of lizards has been relatively ignored until recently, even though lizards have been studied as an excellent amniote model of tissue regeneration. Very recently, whole genome sequences of lizards have been uncovered, and several attempts have been made to find regeneration factors based on genetic information. In this article, recent advances in comparative analysis of the lizard genome are introduced, and their biological implications and putative applications for regenerative medicine and stem cell biology are discussed.

한국 야생 등줄쥐의 고해상도 염색체분염상 (Chromosomal band pattern of black-striped field mouse (Apodemus agrarius))

  • We investigated the cytogenetic characteristics of male black-striped field mouse (Apodemus agrarium) in Korea. Chromosome slides were obtained from blood cell cultures which were synchronized with thymidine blocking or not. In the chromosome slide which synchronization with thymidine blocking was employed on, the GTG(G bands by trypsin using Giemsa)-bands of high resolution were observed. The male black-striped field mouse has 48 chromosomes composed 46 autosomes and XY sex chromosomes. The centromeric regions of autosomes were positive to GTG-banding. According to this investigation, thymidine blocking in cell culture process was useful to get lengthened chromosomes. It may be necessary to employ RBG-banding technique to investigate complementary band patterns between R- and G-banding in black-striped field mouse.

  • Bifidobacterium longum KACC 91563 secretes family 5 extracellular solute-binding protein via extracellular vesicle. In our previous work, it was demonstrated that the protein effectively alleviated food allergy symptoms via mast cell specific apoptosis, and it has revealed a therapeutic potential of this protein in allergy treatment. In the present study, we cloned the gene encoding extracellular solute-binding protein of the strain into the histidine-tagged pET-28a(+) vector and transformed the resulting plasmid into the Escherichia coli strain BL21 (DE3). The histidine-tagged extracellular solute-binding protein expressed in the transformed cells was purified using Ni-NTA affinity column. To enhance the efficiency of the protein purification, three parameters were optimized; the host bacterial strain, the culturing and induction temperature, and the purification protocol. After the process, two liters of transformed culture produced 7.15 mg of the recombinant proteins. This is the first study describing the production of extracellular solute-binding protein of probiotic bacteria. Establishment of large-scale production strategy for the protein will further contribute to the development of functional foods and potential alternative treatments for allergies.

Comparative Genomics Approaches to Understanding Virulence and Antimicrobial Resistance of Salmonella Typhimurium ST1539 Isolated from a Poultry Slaughterhouse in Korea

  • Non-typhoidal Salmonella (NTS) is one of the most frequent causes of bacterial foodborne illnesses. Considering that the main reservoir of NTS is the intestinal tract of livestock, foods of animal origin are regarded as the main vehicles of Salmonella infection. In particular, poultry colonized with Salmonella Typhimurium (S. Typhimurium), a dominant serotype responsible for human infections, do not exhibit overt signs and symptoms, thereby posing a potential health risk to humans. In this study, comparative genomics approaches were applied to two S. Typhimurium strains, ST1539 and ST1120, isolated from a duck slaughterhouse and a pig farm, respectively, to characterize their virulence and antimicrobial resistance-associated genomic determinants. ST1539 containing a chromosome (4,905,039 bp; 4,403 CDSs) and a plasmid (93,876 bp; 96 CDSs) was phylogenetically distinct from other S. Typhimurium strains such as ST1120 and LT2. Compared to the ST1120 genome (previously deposited in GenBank; CP021909.1 and CP021910.1), ST1539 possesses more virulence determinants, including ST64B prophage, plasmid spv operon encoding virulence factors, genes encoding SseJ effector, Rck invasin, and biofilm-forming factors (bcf operon and pefAB). In accordance with the in silico prediction, ST1539 exhibited higher cytotoxicity against epithelial cells, better survival inside macrophage cells, and faster mice-killing activity than ST1120. However, ST1539 showed less resistance against antibiotics than ST1120, which may be attributed to the multiple resistanceassociated genes in the ST1120 chromosome. The accumulation of comparative genomics data on S. Typhimurium isolates from livestock would enrich our understanding of strategies Salmonella employs to adapt to diverse host animals.
