Gene amplification is an important mechanism in the development and progression of cancer. Currently, gene amplification status is generally determined by in situ hybridization (ISH). Multiplex ligation-dependent probe amplification (MLPA) is a PCR-based method that allows copy number detection of up to 50 nucleic acid sequences in one reaction. The aim of the present study was to compare results for HER2, CCND1, MYC and ESR1 gene amplification detected by MLPA with fluorescent in situ hybridization (FISH) and chromogenic in situ hybridization (CISH) as clinically approved methods. Tissue samples of 170 invasive breast cancers were collected. All were ER positive. Tissue samples had previously been tested for HER2 using immunohistochemistry. Amplification of the selected genes were assessed using MLPA, FISH and CISH and results were compared. HER2 MLPA and ISH results were also compared with HER2 immunohistochemistry (IHC) which detects protein overexpression. Amplification of HER2, CCND1, MYC and ESR1 by MLPA were found in 9%, 19%, 20% and 2% of samples, respectively. Amplification of HER2, CCND1, MYC and ESR1 by FISH was noted in 7%, 16%, 16% and 1% of samples, respectively. A high level of concordance was found between MLPA/FISH (HER2: 88%, CCND1: 88%, MYC: 86%, ESR1: 92%) and MLPA/CISH (HER2: 84%). Of all IHC 3+ cases, 91% were amplified by MLPA. In IHC 2+ group, 31% were MLPA amplified. In IHC 1+ group, 2% were MLPA amplified. None of the IHC 0 cases were amplified by MLPA. Our results indicate that there is a good correlation between MLPA, IHC and ISH results. Therefore, MLPA can serve as an alternative to ISH for detection of gene amplification.
Artificial chromosome manipulation and amplification of single-copy yeast artificial chromosome (YAC) are usually required in order to use YACs for applications such as physical mapping and functional analysis in eukaryotes. We designed and implemented a Simultaneous YAC Manipulation-Amplification (SYMA) system that combines the copy number amplification system of YAC with a convenient YAC manipulation system. To achieve the desired split and to amplify a YAC clone-harboring plant chromosome, a pBGTK plasmid containing a conditional centromere and thymidine kinase (TK) gene was constructed as a template to amplify the splitting fragment via PCR. By splitting, new 490-kb and 100-kb split YACs containing the elements for copy number amplification were simultaneously generated from a 590-kb YAC clone. The 100-kb split YAC was then successfully amplified 14.4-fold by adding 3 mg/ml sulfanilamide and $50\;{\mu}g/ml$ methotrexate (S3/M50) as inducing substances.
An analytic approach is attempted to predict the amplification of turbulence in compressible flows experiencing one-dimensional and axisymmetric bulk dilatation. The variations of vortex radius and vorticity are calculated, and then the amplification of turbulence is obtained from them by tracking three representative vortices. For a one-dimensionally compressed flow, the present analysis slightly underestimates the amplification of velocity fluctuations and turbulent kinetic energy, relative to that of rapid distortion theory in the solenoidal limit. For an axisymmetrically distorted flow, the amplification of velocity fluctuations and turbulent kinetic energy depend not only on the density ratio but also on the ratio of streamwise mean velocities, which represents streamwise vortex contraction/stretching. In all flows considered, the amplification of turbulence is dictated by the mean density ratio. In the axisymmetric flow, streamwise vortex stretching/contraction, however, alters the amplification slightly.

Displacement amplification factor can be used to estimate inelastic displacement demands from elastic displacement demands, The simple formula for displacement amplification factor considering hysteretic behavior of structural system and earthquake characteristics is proposed. And the effects of several parameters such as displacement ductility, strain hardening ratio, period, characteristics of earthquakes and hysteretic models for the displacement amplification factor are evaluated. Accuracy of the proposed formula is evaluated by comparing the displacement amplification factors estimated by existing and proposed formula with those calculated from inelastic time history analysis. The displacement amplification factors by proposed formulas provide a good agreement with those calculated by inelastic time history analysis.
Amplification based on empirical relations is widely used for seismic microzonation of urban centers. Amplifications are used to represent the site effects of a particular soil column. Many empirical correlations are available to estimate the amplification of seismic waves. These correlations are based on the ratio of shear wave velocity of foundation/rock to soil velocity or 30 m equivalent shear wave velocity ($Vs^{30}$) and are developed considering deep soil data. The aim of this work is to examine the applicability of available amplification relations in the literature for shallow engineering bedrock sites by carrying out site response studies. Shear wave velocity of thirteen sites having shallow engineering bedrock have been selected for the study. In these locations, the depth of engineering bedrock (> 760 ${\pm}$ 60 m/s) is matched with the drilled bore hole. Shear wave velocity (SWV) has been measured using Multichannel Analysis of Surface Wave survey. These sites are classified according to the National Earthquake Hazards Reduction Program (NEHRP) classification system. Amplifications for an earthquake are arrived for these sites using empirical relations and measured SWV data. Site response analysis has been carried out in SHAKE using SWV and using synthetic and real earthquake data. Amplification from site response analysis and empirical relations are compared. Study shows that the amplification arrived using empirical relations does not match with the site response amplification. Site response amplification is much more than empirical values for same shear wave velocity.

Objectives: Nail has been a substitute DNA source for genotyping. To investigate the integrity and consistency of nail DNA amplification for biomarker study, nail clippings from 12 subjects were collected at monthly intervals. The possibility of longer amplification and existence of GAPDH RNA/protein, were also investigated with three nail samples. Methods: Three primer sets were designed for quantitative amplification of nuclear and mitochondrial genes and analysis of their consistency. The mean threshold cycles in amplification of the target genes were compared to test the consistency of polymerase chain reaction (PCR) performance among individual factors including age groups, sex, family, the nail source, and by the size of the amplification segments. Results: The amplification of the target genes from nail DNA showed similar integrity and consistency between the nail sources, and among the serial collections. However, nail DNA from those in their forties showed earlier threshold cycles in amplification than those in their teens or seventies. Mitochondrial DNA (mtDNA) showed better DNA integrity and consistency in amplification of all three targets than did nuclear DNA (nucDNA). Over 9 kb of mtDNA was successfully amplified, and nested quantitative PCR showed reliable copy numbers (%) between the two loci. Reverse transcription PCR for mRNA and immunoblotting for GAPDH protein successfully reflected their corresponding amounts. Regarding the existence of RNA and protein in nails, more effective extraction and detection methods need to be set up to validate the feasibility in biomarker study. Conclusions: Nail DNA might be a feasible intra-individual monitoring biomarker. Considering integrity and consistency in target amplification, mtDNA would be a better target for biomarker research than nucDNA.

This paper introduces the concept of random security amplification to amplify security in a quantum key distribution system. It seems to provide security amplification using the relationship between quantum error correction and security. In addition;we show that random security amplification in terms of security amplification offers better security than using existing universal hash function. We explain how the universal hash function enhances security using the BB84 protocol, which is a typical example of QKD. Finally, the proposed random security amplification and the conventional scheme compare the security according to the key generation rate in the quantum QKD.

Seismic motion amplification owing to the input motion level at bedrock is one of the important topics to understand various geomaterials behavior. The extremely valuable borehole records at Port Island were obtained during the 1995 Hyogoken Nanbu Earthquake and also before and after the main event. In this study, the seismic motion amplification at the soft reclaimed ground was discussed. Comparison of measured records with numerical simulation results were made with focus on seismic motion amplification characteristics at the soft reclaimed ground.
Plasmonic high-order harmonic generation (HHG) is used in nanoscale optical applications because it can help in realizing a compact coherent ultrashort pulse generator on the nanoscale, using plasmonic field enhancement. The plasmonic amplification of nanostructures induces nonlinear optical phenomena such as second-order harmonic generation, third-order harmonic generation, frequency mixing, and HHG. This amplification also causes damage to the structure itself. In this study, the plasmonic amplification according to the design of a metal-coated sapphire conical structure is theoretically calculated, and we analyze the effects of this optical amplification on HHG and damage to the sample.
In this study, polyethylene glycol (PEG) was used to improve DNA amplification efficiency during whole genome amplification (WGA). Amplification efficiency was determined by adding PEG with different molecular weights to the WGA reaction. The greatest increase in amplification efficiency was obtained with PEG 4,000 used at 1.5% concentration. Foodborne pathogenic DNA was amplified by WGA and quantitatively analyzed by real-time polymerase chain reaction. DNA of Salmonella serotype Typhimurium, Listeria monocytogenes, and Vibrio parahaemolyticus was amplified 7,777.01, 9,981.22, and 1,239.03 fold, respectively, by WGA. On adding PEG in the WGA reaction (i.e., enhanced WGA [eWGA]), 18-40-fold more DNA amplification was achieved. Thus, these analyses showed that foodborne pathogens, which are usually present at very low concentration in foods, can be detected by real-time PCR and WGA.
