Nucleotide Sequence and Analysis of a Xylanase gene (xynS) from Alkali-tolerant Bacillus sp. YA-14 and Comparison with Other Xylanases

  • The nucleotide sequence of the xylanase gene (xynS) from alkali-tolerant Bacillus sp. YA.14 was determined and analyzed. A 639 base pairs open reading frame for xynS gene was observed and encoded for a protein of 213 amino acids with a molecular weight of 23, 339. S1 nuclease mapping showed that the transcription initiation site of the xynS gene did not exist in the cloned DNA. Ribosome binding site sequence with the free energy of -18.8 Kcal/mol was observed 8 base pairs upstream from the initiation codon, ATG. The proposed signal sequence consisted of 28 amino acids, of which 3 were basic amino acid residues and 21 were hydrophobic amino acid residues. When the amino acid sequences of xylanases were compared, Bacillus sp. YA-14 xylanase showed 48% homology with Bacillus sp. YC-335 xylanase and 96% homology with xylanases from B. subtilis and B. circulans.

The Scientific Analysis of the Archaeological Soil excavated at bunto-ri, Haenam and kumjang-ri, Kyungju (유적지에서 출토된 고대 토양의 과학적 분석연구-해남 분토리 및 경주 금장리 유적지 토양을 중심으로)

  • The work focuses on the chemical analysis of organic residues in archaeological soils. Particularly, the detection of manuring in archaeological soils can provide important information concerning early human behavior, diet, parasites, ecological adeptation. In this study, archaeological soils excavated at bunto-ri, Haenam and kumjang-ri, Kyungju were used to assess the possibility as indicators of ancient human activity in archaeological areas. The sampled soils were analyzed soil color, pH for their physical and chemical properties and GC/MSD to detect and quantify specific compound. The results showed that the sampled soils were normal pH(6.8~7.2) and soil color of light brown to yellowish brown. Also, the result from the GC/MS analysis indicated that their compounds were hexadecanoic acid, octadecanoic acid, nonadecane, docosanoic acid, methyl ester, teracosanoic acidand methyl este from bunto-ri site and 1-heptadecene, cyclotetracosane, tetracosane, cyclotetracosane,1-docosene, n-nonadecane, tetracosanoic acid methyl ester, cyclooctacosane, 1-nonadecene, eicosane, cyclotriacontane from kumjang-ri site. These compounds are not only normal soil materials but also animal lipid compounds. And the more scientific analysis of the soils will solve a curiosity for artificially incoming.

Sequencing of the RSDA Gene Encoding Raw Starch-Digesting $\alpha$-Amylase of Bacillus circulans F-2: Identification of Possible Two Domains for Raw Substrate-Adsorption and Substrate-Hydrolysis

  • The complete nucleotide sequence of the Bacillus circulans F-2 RSDA gene, coding for raw starch digesting a-amylase (RSDA), has been determined. The RSDA structure gene consists of an open reading frame of 2508 bp. Six bp upstream of the translational start codon of the RSDA is a typical gram-positive Shine-Dalgarno sequence and the RSDA encodes a preprotein of 836 amino acids with an Mr of 96, 727. The gene was expressed from its own regulatory region in E. coli and two putative consensus promoter sequences were identified upstream of a ribosome binding site and an ATG start codon. Confirmation of the nucleotide sequence was obtained and the signal peptide cleavage site was identified by comparing the predicted amino acid sequence with that derived by N-terminal analysis of the purified RSDA. The deduced N-terminal region of the RSDA conforms to the general pattern for the signal peptides of secreted prokaryotic proteins. The complete amino acid sequence was deduced and homology with other enzymes was compared. The results suggested that the Thr-Ser-rich hinge region and the non-catalytic domain are necessary for efficient adsorption onto raw substrates, and the catalytic domain (60 kDa) is necessary for the hydrolysis of substrates, as suggested in previous studies (8, 9).

Investigation of the Protonated State of HIV-1 Protease Active Site

  • We have performed ab initio calculation on the active site of HIV-1 protease. The FEP method was used to determine the binding free energy of four different of protonated states of HIV-1 protease with inhibitor. The structure of the active site and hole structure was taken from the X-ray crystallographic coordinates of the C₂ symmetric inhibitor A74704 protease bound. The active site was modeled with the fragment molecules of binding pocket, acetic acid/ acetate anion (Asp25, Asp125), formamide (amide bond of Thr26/Gly27, Thr126/ Gly127), and methanol as inhibitor fragment. All possibly protonated states of the active site were considered, which were diprotonated state (0, 0), monoprotonated (-1, 0),(0, -1) and diunprotonated state (-1, -1). Once the binding energy Debind, of each model was calculated, more probabilistic protonated states can be proposed from binding energy. From ab-initio results, the FEP simulations were performed for the three following mutations: Ⅰ) Asp25 … Asp125 → AspH25 … Asp125, ⅱ) Asp25 … Asp125 → Asp25 … AspH125, ⅲ) AspH25 … Asp125 → AspH25 … AspH125. The free energy difference between the four states gives the information of the more realistic protonated state of active site aspartic acid. These results provide a theoretical prediction of the protonation state of the catalytic aspartic residues for A74707 complex, and may be useful for the evaluation of potential therapeutic targets.

Characteristics of Fog and Mist Observed in the Rural Area of Chongju and Chongwon (청주-청원 지역에서 관측한 안개와 박무의 특성 연구)

  • Daily measutements of visibility on 09 LST have been made at a rural site in Chong-won, Chong-book since 1991 to find out a possible influence of emissions of anthropogenic pollutants and water vapout in urban and rural environments. Daily visibility data collected over four-year period were compared with the available visibility and air quality data obtainde from other stations. Detailed examinations of our data showed that the frequency of fog occurrence (visibility .leq. 1 km) at a rural site (KNUE) was at least three times higher (77 days per year) than the frequency of fog both in Chong-ju city (19 days) and at the Air Force Base(AFB) in the rural area. We interpret that the higher frequency of fog at KNUE was due to abundant water vapour in the Mieho River (upstream of the Keum River) area. In Chong-ju city, fog usually continued for a relatively long duration, while it dissipated simewhat faster in the rural environment due to higher solar radiation in the countryside area. The number of misty (.leg. 6 km) days (including foggy days) at KNUE were 235 days as compared with 135 days at the AFB and 67 days in Chong-ju city. In turn the number of days with low visibility (less than 6 km) at KNUE was about 64% per year. Since the moisture alone in a calm morning does not produce a visibility impairment, there must had abundant condensation nuclei including anthropogenic air pollutants. Air pollution was examined, for instance, average values of TSP for November and December 1993 were 115 and 116.mu.g/m$^{3}$, respectively. We conclude that the above mentioned environmental conditions with moisture are favourable for the formation of fog and mist in the rural sampling site at KNUE. Additionally, we found at least 10 days of acid fog at KNUE in September 1994 alone. Measured pH values in the acid for water were in the range of 4.36 .sim. 5.01 with the mean value of 4.51 Our observations suggested that strikingly acid fog do occur occasionally even in the rural environment.

Valproic Acid Effect in Nerve Regeneration Using Gore-Tex® Tube Filled with Skeletal Muscle (골격근섬유로 채워진 Gore-Tex® 도관을 이용한 신경재생에 있어서 Valproic Acid의 효과)

  • As the large defect of peripheral nerve occurs, the autologous nerve graft is the most ideal method but it has many limitations due to donor site morbidities. Various materials have been developed for the nerve defect as the conduits, but none of these materials is satisfactory. Among them, $Gore-Tex^{(R)}$ tube seems to be one of the most ideal nerve conduit materials at peripheral nerve defect. Many researches have focused on finding the neurotrophic factors. It is recently demonstrated that Valproic acid(VPA) has an effect of axonal regeneration as a neurotrophic factor without enzymatic degradation and toxicity problems. The purpose of this study is to evaluate the effect of VPA on the nerve regeneration at the peripheral nerve defect. A 10 mm gap of rat sciatic nerve was made and $Gore-Tex^{(R)}$ tube filled with biceps femoris muscle was placed at the nerve defect site. We let the rat take VPA as drinking water in experimental group and did not give VPA to the control group. We estimated the results as electrophysiologic and histological aspects for 16 weeks after the surgery. The nerve conduction velocity, total myelinated axon count, myelin sheath thickness and mean nerve fiber diameter significantly increased in VPA-treated experimental group when compared to the control (p < 0.05). From the above results, we conclude that VPA promotes the nerve regeneration at the peripheral nerve defect site. It is suggested that $Gore-Tex^{(R)}$ tube filled with skeletal muscle and VPA administration may be a good substitute for autologous nerve graft.

A Study on the Simplified Estimating Method of Off-site Consequence Analysis by Concentration of Hydrochloric Acid (염산수용액의 농도별 간이 영향 평가 방법 연구)

  • One of the most important elements of the management of chemical accident is threat zone estimation of fires, explosions and toxic gas dispersion based on chemical releases. The threat zone estimation is going to be standard of emergency response for the first defender and base line data of off-site risk assesment (hereinafter referred to as "ORA") and risk management plan (hereinafter referred to as "RMP"). Generally, ALOHA form EPA(U.S.) and Kora(from KOREA MINISTRY OF ENVIRONMENT) has been used for the off-site consequence analysis in Korea. However it is hard to predict accurate consequences rapidly in case of emergency. Hydrochloric acid is a multipurpose raw material used in many industrial applications such as chemical, metal and food industries. It is usually treated in concentrations from 10 ~ 35 %, and release accident have occurred frequently. In this study, we have developed a simplified estimating method and equation to calculate threat zone easily in case of emergency due to release accident of hydrochloric acid.

Formic Acid Oxidation Depending on Rotating Speed of Smooth Pt Disk Electrode

  • This work presents the variation of formic acid oxidation on Pt depending on hydrodynamic condition using a rotating disk electrode. As the rotating speed increases, the oxidation rate of formic acid decreases under voltammetric and chronoamperometric measurements. The coverages of poison formed from formic acid during the chronoamperomertric investigations decrease when the rotating speed increases. As the roughness factor of Pt electrode surface increases, on the other hand, the current density of formic acid oxidation increases. These observations are discussed in terms of the tangential flow along Pt electrode surfaces generated by the rotating disk electrode, which reduces a contact time between formic acid and a Pt site, thus the formic acid adsorption.

Studies on Gibberellic Acid-promoted and Indole-3-acetic Acid-repressed Amylase Synthesis of Barley Seeds (대맥종자의 Amylase 생성에 미치는 Gibberellic Acid의 촉진효과와 Indole-3-acetic Acid의 억제효과의 해석)

  • Using barley seeds (Hordeum sativum Jess, var.), the influences of gibberellic acid (GA) and indole-3-acetic acid(IAA) on the amylase synthesis and that of the nucleic acid metabolism were investigated. 1. With the deembrynized barley seeds, the increase of amylase treated with a $10^{-5}M$ of GA and the decrease of amylase treated with $10^{-5}M$IAA were matched by a proportionate increase and decrease in the amount of RNA. The influence of the hormones on the RNA synthesis has appeared immediately after the treatment but on the amylase synthesis it has appeared 8 hours later. But no influence on the DNA synthesis was observed on both hormones. 2. The amylase from deembryonized barley seeds treated with GA and IAA have been fractionated by gel filteration on Sephadex G-100. The amylase components showed four fractions on both enzymes treated with GA and IAA. Fraction I(FI) was differed from fraction Ⅵ(FIV) in Km value and the effects of temperature, pH and metal ions. On the basis of their emzymatic properties, it was considered that the FI was $\beta$-amylase and FIV was $\alpha$-amylase. The influences of GA and IAA on each fractions appeared to be similar but on the amylase units per souble protein, IAA inhibited the production of amylase FIV while it promoted that of amylase FI. 3. An experiment was conducted to determine whether IAA inhibits GA-promoted amylase synthesis competitively or non-competitively. Using a Lineweaver-Burk plot, it was clear that IAA was acting in a non-competitive fashion. From this, IAA was probably not competing with GA at the same site, but it was acting at some other site which resutled in partial blocking of the action of GA on the amylase synthesis.
