The internal transcribed spacer II regions (ITS II) of the ribosomal DNA gene repeat from Coprinus spp. were amplified using polymerase chain reaction (PCR) and sequenced. Sequences from 11 species including Coprinus comatus, C. atramentarius, C. micaceus, C. lagopus, C. cinereus, C. rhizophorus, C. flocculosus, C. radians, and C. echinosporus were compared. The spacer regions of them were $253{\sim}275$ nucleotide in length and partially contained 5.8S and 25S. The reciprocal homologies of each ITS II sequence among these strains were in the range of $50.6{\sim}100%$. According to the analysis of ITS II sequences, Coprinus spp. were classified into three clusters. Cluster I consisted of Coprinus lagopus, C. cinereus, C. echinosporus, C. rhizophorus, C. niveus, and C. atramentarius. Cluster II comprised C. micaceus, C. flocculosus, C. radians, and C. disseminatus. On the other hand C. comatus is in Cluster III even though this species is belonging to the section Coprinus in morphological aspect. These results suggest that Coprinus comatus, which was considered as a type species of the genus Coprinus in morphological classification, gives a doubt of monophyletic evolution and is assumed to be paraphyletic or polyphyletic.

Korean Poaceae includes approximately 80 species of the agricultural weeds. Precise species identification is the first step for more effective weed management in the agricultural fields. However, the identification of species in Poaceae is not easy without the assistance of taxonomists or identification experts although they are relatively easy to distinguish from the plants of the other family by the unique characteristics of caryopsis. Thus, DNA barcode was suggested as an alternative powerful technique for species identification by using short sections of DNA from a specific region of the genome. Two standard barcode markers of vascular plants, chloroplast rbcL and matK, and a supplementary nuclear ribosomal Internal Transcribed Spacer (ITS) region were used for barcode of major Korean Poaceae weeds, 403 individuals of 84 taxa. All the barcode markers revealed a good level of sequencing success with the lowest 73.7% for matK and the highest 88.8% for rbcL. The barcode sequences were deposited to the National Center for Biotechnology Information (NCBI) database for public use. Combined matK and ITS showed very high resolving power with 92.9%. Besides the identification of weeds for weed managment, the generated DNA barcode data could be used for many other applications such as rapid biodiversity assessment and conservation prioritization.
Goodyera rosulacea, which is morphologically similar to G. repens, is described recently as a new species based on its distinct morphological characters such as rosette-formed leaves, short rhizome and habitat. To verify the taxonomic identity of G. rosulacea and its taxonomic relationship within Korean Goodyera taxa, sequences of the internal transcribed spacer (ITS) region of nuclear ribosomal DNA and the trnL region of cpDNA from 24 accessions including 1 outgroup accession were analyzed. Aligned sequences were analyzed using maximum parsimony and distance method, and the taxonomic identity and the taxonomic relationships among the related taxa were estimated by the existence of private marker gene and the phylogenetic tree of the aligned sequences. Molecular data indicate that G. rosulacea gas several private marker genes and shows monophyly in phylogenetic trees of both ITS and trnL sequences. the pairwise distance between G. rosulacea and the orher taxa of Korean Goodyera was 3.49-6.68% for ITS region and 5.05-9.53% for trnL region, indicating that G. rosulacea could be treated as an independent species. Therefore, our molecular data support the taxonomic of G. rosulacea as a distinct species of Korea. In phylogenetic trees, G. rosulacea formed same clade with G. repens, which has similar morphological characters with G. rosulacea, and showed the lowest pairwise distance with G. repens among Korean Goodyera taxa. These molecular data sugguested that G. rosulacea and G. repens are closely related taxa.
Molecular phylogenetic studies were conducted to evaluate interspecific relationships in 40 populations of Viola including 35 Korean taxa, four Japanese populations and one outgroup using nuclear ribosomal ITS sequences. The phylogenetic analyses were conducted using parsimony and neighbor-joining methods. Subsection Trigonocarpae of section Nomimium appeared as the most basal clade within the Korean Viola. Section Dischidium and Chamaemelanium was monophyletidbootstrap 100%) and placed between subsect. Trigonocarpae and three other subsections of sect. Nomimium. Sect. Nomimium was paraphyletic. Although each subsectional grouping was in accordance with previous infrageneric classification based on morphological characters, yet discordance remained at the series level. Two evolutionary trends observed in the ITS tree were as follows. First, subsect. Trigonocarpae(x=10) was derived from the outgroup(x=6); Second, subsects. Bilobatae and Vaginatae(x=10 or 12), and subsect. Patellares(x=12) of sect. Nomimium were originated from sects. Dischidium and Chamaemelanium(x=6). Viola albida complex including three very closely related taxa was recognized as independent group within subsect. Patellares in parsimony tree. This result suggested that they should be treated as a taxa in series Pinnatae. Phylogenetic position of a putative hybrid species, Viola woosanensis was not supported with previous morphological hypothesis.

Phylogeny of the family Ophioglossaceae and a phylogenetic position of Mankyua were estimated through analyses of chloroplast rbcL gene sequences and spore morphology. Sequence analysis of the rbcL gene clearly indicated that there are two major lineages in the family Ophioglossaceae: Botrychioid lineage and Ophioglossoid lineage. The Botrichioid lineage is composed of three distinct clades: Botrychium, Helminthostachys and Mankyua, where Helminthostachys and Mankyua were placed as sister groups to the Botrychium. Within the genus Botrychium, subgenera Septridium and Botrychium were monophyletic, while taxa of subgen. Botrypus branched as sister of the two, successively, thus making a non-monophyletic group. Ophioglossum formed the Ophioglossoied lineage, where the subgen. Ophioglossum is monophyletic, while subgen. Cheiroglossa and Ophoderma formed a sister relationship with subgen. Ophioglossum. In terms of external morphology and spores, Mankyua is most similar to Helminthostachys, however, patristic distance in the cladogram and trophophore characteristics of the two genera are distinct. Therefore, Mankyua is a well defined genus within the family in terms of morphology as well as molecular phylogeny which places it in basal position of the Botrychioid lineage on the gene tree.
To elucidate the phylogenetic relation of the superfamily Veneroidea, we obtained partial 28S rRNA sequences of 14 heterodonts and three pteriomorphs which were collected from Korea and the sequence data of related taxa from GenBank, and analyzed maximum parsimony with PAUP program 750 of the nucleotide positions were variable, 560 of which were informative under conditions of parsimony. Total tree length was 2,765, and consistency index, homoplasy index (HI), and Retention index was 0.4843, 0.5157, and 0.6291, respectively. Intraspecific variation of 28 rRNA of Corbicula fluminea and Sinonovacula constricta was 3.1% and 1.3%, respectively. Pitarinae-Cyclininae-Meretrinae group had a clade and Samaranginae, Chioninae, and Dorsininae were clustered.
Bacillus anthracis is a gram-positive spore-forming bacterium that causes the disease anthrax. The anthrax toxin contains three components, including the protective antigen (PA), which binds to eucaryotic cell surface receptors and mediates the transport of toxins into the cell. In this study, the entire 2,294-nucleotide protective antigen gene (pag) was sequenced from 4 of B. anthracis strains to identify potential variation in the toxin and to further our understanding of B. anthracis evolution in Korea. Sequence alignment of the entire PA gene from 30 strains representative of the four B. anthracis diversity groups revealed mutations. The mutation of B. anthracis BAK are located adjacent to a highly antigenic region crossing the junction between PA domains 3 and 4 shown to be critical to LF binding. The different mutational combinations observed in this study give rise to 11 PA genotypes and 4PA phenotypes. Three-dimensional analysis of all the amino acid changes (Ala to Val) observed in BAK indicated that these changes are not only close sequentially but also very close in three-dimensional space to the antigenic region importan tfor LF binding. Phylogenetic (cladistic) analysis of the pag corresponded with previous strain grouping based on chromosomal variation, suggesting that plasmid evolution in B. anthracis has occurred with little or no horizontal transfer between the different strains.
Sequences of the trnL/F intergenic spacer of chloroplast DNA were used to investigate the intraspecific evoution and phylogeography of Sedum takesimense (Crassulaceae). The trnL/F intergeneric spacer sequences from 32 individuals of S. takesimense were either 291 bp (17 samples "without indel" in the following) or 297 bp (15samples "with indel 1") in length due to an indel of 6 bp. Two main cpDNA haplotypes were detected within S. takesimense. The haplotype with indel was found on Ulleung Island and without indel on Ulleung Island and Dok Island. This confirmed the existence of two cpDNA lineages with different geographical distributions. The cpDNA sequence analysis also suggested a putative long-distance dispersal event between Ulleung Island and Dok Island.
To investigate the morphological characteristics and genetic relationships among isolate of the artificially cultivated mushroom Hypsizygus marmoreus, 111 isolates were collected from Korea and other countries. Random amplified polymorphic DNA polymerase chain reaction (RAPD-PCR) and ITS rDNA sequencing were used to confirm the genetic relationships among the collected H. marmoreus isolates. As a result of RAPD analysis using universal rice primer (URP)-PCR, all isolates of H. marmoreus clustered into three groups, which showed high sequence similarity (>90%). In addition, isolates with morphological and geographical differences formed independent clusters. However, it was impossible to distinguish between brown and white strains. Sixteen strains showing morphological and geographic differences were selected, and their ITS region sequences (640 bp) were aligned and compared. The ITS region sequences belonging to these isolates showed 94.8-99.1% similarities to those of publicly available H. marmoreus strains in GenBank. In conclusion, there were differences among isolates in terms of morphology and the area from which they were collected, but all the isolates used in the experiment were classified as H. marmoreus.
The internal transcribed spacer (ITS) regions of nuclear ribosomal DNA from genus Chrysosplenium were sequenced to address phylogenetic relationship. ITS including 5.8S sequence varied in length from 647 bp to 653 bp. Among them, 219 sites were variable sites with parsimony-informative. The aligned sequences were analyzed by maximum parsimony (MP) and neighbor-joining (NJ) methods. In the strict consensus trees of parsimony analysis, the monophyly of Chrysosplenium was supported by 100% bootstrap value. The first clade, C. pseudofauriei was at the basal position of the genus, and others formed two clades with high bootstrap support. The second clade included Ser. Pilosa and Ser. Oppositifolia and third clade included Ser. Alternifolia and Ser. Flagellifera. The NJ trees showed essentially the same topology. Finally, DNA sequences of ITS regions were useful phylogenetic marker in this genus. Based on the ITS and ridge seed morphological results, C. sphaerospermum Maxim. and C. valdepilosum (Ohwi) S.H. Kang & J.W. Han were discussed their scientific names and taxonomic positions.
