Signal Sequence Prediction Based on Hydrophobicity and Substitution Matrix (소수성과 치환행렬에 기반한 신호서열 예측)

  • This paper proposes a method that discriminates signal peptide and predicts the cleavage site of the secretory proteins cleaved by the signal peptidase I. The preprocessing stage uses hydrophobicity scales of amino acids in order to predict the presence of signal sequence and the cleavage site. The preprocessing enhances the performance of the prediction method by eliminating the non-secretory proteins in the early stage of prediction. for the effective use of support vector machine for the signal sequence prediction, the biologically relevant distance between the amino acid sequences is defined by using the hydrophobicity and substitution matrix; the hydrophobicity can be used to Predict the location of amino acid in a cell and the substitution matrix represents the evolutionary relationships of amino acids. The proposed method showed 98.9% discrimination rates from signal sequences and 88% correct rate of the cleavage site prediction on Swiss-Prot release 50 protein database using the 5-fold-cross-validation. In the comparison tests, the proposed method has performed significantly better than other prediction methods.

Comparison of External Information Performance Predicting Subcellular Localization of Proteins (단백질의 세포내 위치를 예측하기 위한 외부정보의 성능 비교)

  • Since protein subcellular location and biological function are highly correlated, the prediction of protein subcellular localization can provide information about the function of a protein. In order to enhance the prediction performance, external information other than amino acids sequence information is actively exploited in many researches. This paper compares the prediction capabilities resided in amino acid sequence similarity, protein profile, gene ontology, motif, and textual information. In the experiments using PLOC dataset which has proteins less than 80% sequence similarity, sequence similarity information and gene ontology are effective information, achieving a classification accuracy of 94.8%. In the experiments using BaCelLo IDS dataset with low sequence similarity less than 30%, using gene ontology gives the best prediction accuracies, 93.2% for animals and 86.6% for fungi.

  • 형질전환체 제작 시 발현벡터가 삽입되는 위치에 따라 발현 또는 억제되는 현상인 ‘position effect(위치효과)’를 극복하기 위해 Matrix Attachment Region(MAR)을 포함하는 발현벡터를 제작하였다 MAR는 핵 기질(nuclear matrix) 부착 부위로 발현조절에 관여하는 전사인자 등이 존재하는 핵 기질 부착부위로, 삽입된 발현벡터가 전사활성을 할 수 있는 게놈 환경을 제공해 주어 형질전환 유전자 발현을 향상시켜 준다고 보고되고 있다. 본 연구에서는 사람에서 이미 분리되어 염기서열이 밝혀진 MAR를 PCR로 증폭하였다. 증폭된 1,270 bp의 human alpha-1-antitrypsin MAR와 1,080 bp human corticosteroid binding globulin promoter MAR를 T vector에 클로닝하여 염기서열을 확인했으며 발현벡터 클로닝에 사용하였다. 유용 유전자와 세포 형질전환에 사용할 선별 유전자로 neo를 포함하며, 그 외 벡터골격은 pGL3 control vector를 사용하여 기본 발현벡터를 제작하였다. 이 벡터에 MAR를 5', 3' 양쪽 또는 한쪽만 포함하도록 클로닝하였다. 이는 MAR의 위치에 따른 게놈내 삽입 및 발현효과를 확인하여 형질전환동물 생산용 발현벡터로 활용하고자 한다.

The Effect of the Verbal Emotional Context on the Serial Position Effect (음성으로 제시되는 감정 맥락이 서열 위치 효과에 미치는 영향)

  • An understanding of the influence of emotional context on memory retrieval is crucial to our comprehensive understanding of human cognition. While previous research focused primarily on visual stimuli to address this relationship, this study ventures into the realm of speech-based emotional contexts. Building on previous findings, we examine the effects of arousal and the valence of verbal contexts on memory, with particular focus on mitigating the serial position effect. In Study 1, we investigated how the arousal level of verbal context in the middle of a word list affects memory retention. Our results demonstrated detriment to the memory of later parts of the word list when exposed to low-arousal contexts. In Study 2, we controlled for arousal levels and examined the impact of valence on memory. We found that negative verbal contexts impair the memory of the word when presented together. Our findings suggest that speech-based emotional contexts do not facilitate verbal memory processing. In particular, negative emotional contexts were found to reinforce the serial position effect. Negative emotional contexts tend to disrupt task performance and fail to elicit memory-enhancing effects, especially when both the context and memory stimulus are verbal. These insights offer a valuable contribution to our understanding of the nuances of auditorily delivered emotional context in verbal memory processes.

Prediction of Core Promoter Region with Dependency - Reflecting Decomposition Model (의존성 반영 분해모델에 의한 유전자의 핵심 프로모터 영역 예측)

  • A lot of microbial genome projects have been completed to pour the enormous amount of genomic sequence data. In this context. the problem of identifying promoters in genomic DNA sequences by computational methods has attracted considerable research attention in recent years. In this paper, we propose a new model of prokaryotic core promoter region including the -10 region and transcription initiation site, that is Dependency-Reflecting Decomposition Model (DRDM), which captures the most significant biological dependencies between positions (allowing for non-adjacent as well as adjacent dependencies). DRDM showed a good result of performance test and it will be employed effectively in predicting promoters in long microbial genomic Contigs.

Signal Peptide Cleavage Site Prediction Using a String Kernel with Real Exponent Metric (실수 지수 메트릭으로 구성된 스트링 커널을 이용한 신호펩티드의 절단위치 예측)

  • A kernel in support vector machines can be described as a similarity measure between data, and this measure is used to find an optimal hyperplane that classifies patterns. It is therefore important to effectively incorporate the characteristics of data into the similarity measure. To find an optimal similarity between amino acid sequences, we propose a real exponent exponential form of the two metrices, which are derived from the evolutionary relationships of amino acids and the hydrophobicity of amino acids. We prove that the proposed metric satisfies the conditions to be a metric, and we find a relation between the proposed metric and the metrics in the string kernels which are widely used for the processing of amino acid sequences and DNA sequences. In the prediction experiments on the cleavage site of the signal peptide, the optimal metric can be found in the proposed metrics.

A Genomics Tool for Microbial Genome Comparison Using BLAST/FASTA (BLAST/FASTA를 활용한 미생물 유전체 비교용 도구의 개발)

  • We have developed GComp as an analysis tool for microbial genome comparison. This tool exploits BLAST or FASTA as a preprocessing program for local alignments to detect homologous regions, parses the homology search results, and generates tables and files to show homology relationship between two genomes at a glance. The interface for graphical representation of the comparative genomic analysis has been also implemented. Our test cases shows that the program can be useful in practice for intuitive and quantitative comparison of microbial genome sequence pairs as well as self-genome analysis. A few additional features have been devised and designed, which will be added in the further development.

Effect of Sequence Variation in Bovine Mitochondrial DNA D-loop Region on Economic Traits for Hanwoo (한우 경제형질에 미치는 Mitochondrial DNA D-loop 영역의 염기서열 변이효과)

  • This study was performed to analyse the sequences of variations of mtDNA D-loop and their effects on carcass traits in Hnawoo(Korean cattle). The resulting sequences were compared with previously published sequences for other cattle breeds(GenBank J01394). The PCR was used to amplify a total of 964 bp between nucleotide 15758 and 383 within D-loop region of mtDNA using specific primers. Twenty five polymorphic sites by nucleotide substitution were found in mtDNA of Hanwoo. The frequencies of positions at 169, 16042, 16093, 16119, 16255 and 16302 nt with high levels of sequence polymorphism were 0.891, 0.117, 0.109, 0.182, 0.197 and 0.117, respectively. The substitution effect at 169 and 16119 nt was found significant on marbling score. Also substitution effect at 169 and 16042 nt was highly significant(p〈0.01) on backfat. thickness. Polymorphism of mtDNA sequence in D-loop region could be useful for the analysis of cytoplasmic genetic variation and associations with the other economically important traits and maternal lineage analysis in Hanwoo.

Strength of the Mutant Promoters for the \beta-xylosidase gene of Bacillus stearothermophilus No. 236 (Bacillus stearothermophilus No. 236 \beta-xylosidase 유전자 변이 Promoter의 Strength분석)

  • The xylA gene of Bacillus stearothermophilus No. 236 encoding $\beta$-xylosidase was cloned and sequenced previously. The transcriptional start site of the xylA gene cloned in E. coli was identified to be the guanine (G) by primer extension analysis. This supports that the expression of xylA gene is also directed in the E. coli cells by the previously determined transcription initiation signals, -10 sequence (CATAAT) and -35 sequence (TTGTTA) separated by 12 bp. To increase the expression of $\beta$-xylosidase, firstly the spacer region of xylA promoter was extended from 12 to 17 bp, and then the -10 and -35 elements were converted into their respective consensus sequences. The mutant promoters thus obtained were tested for their activities in both the E. coli and B. subtilis host cells. The change of the length of the spacer region from 12 to 17 bp resulted in a 1.6- and 2.5-fold increase in promoter strength in comparison with the wild type promoter in E. coli and B. subtilis cells, respectively. Also, strength of the promoter with the fourth T to A transversion on its -35 element increased in the transcription level by about 35 times compared with that of wild-type promoter. However, surprisingly the 5' end C-to-T transition of the -10 hexamer showed a 5- to 15-fold reduction in $\beta$-xylosidase activity in both E. coli and B. subtilis. Together, the present data demonstrated that the 5' end nucleotide C of the -10 sequence CATAAT and the fourth nucleotide A of the -35 hexamer are two most critical nucleotides for the promoter activity in the context of the xylA promoter.
