In this study, we investigated the bacterial community structure in organic rice-fish mixed farming paddy soil by using high-throughput sequencing technology. The results showed that compared with the organic rice cultivated soil, the content of AP (available phosphorus) increased by 310.23 % and the content of OM (organic matter) increased by 168.83%. The most abundant phyla in paddy soils were Proteobacteria, Bacteriodetes, and Chloroflexi, whose relative abundance was above 47.83%. Among the dominant genera, the relative abundance of Limisphaera in paddy soils was observed. Alpha diversity indicated that the bacterial diversity of paddy soils was similar among each other. The bacterial community structure was affected by the relative abundance of bacteria, not the species of bacteria. Principal Coordinated Analysis (PCoA) results showed that the bacterial communities in organic rice-fish mixed farming soil and organic paddy soil were correlated to each other; the bacterial community structure was distinctively grouped by four different systems (paddy soil under organic rice-fish mixed farming system, organic rice cultivation, and conventional rice cultivation), where the first two are closely related to each other than the third one. The results provide basal support for organic agri-cultivation while improving an ecological value at the same time.
Glomalin-related soil protein has been suggested as an enhancer for soil stability by promoting the aggregation. In this study, we examined the concentrations of glomalin and characteristics of microbial community in 20 paddy soils sampled from Gyeongnam Province. Total soil glomalin as glomalin-related soil protein (GRSP) had a significant positive correlation with soil organic matter (p<0.01) and soil dehydrogenase activity (p<0.01). The concentration of GRSP significantly correlated to soil microbial biomass carbon (p<0.001) and the total bacterial community (p<0.01) in paddy soils. In addition, the GRSP had a significant positive correlation with gram-negative bacteria community (p<0.05) and ratio of cy19:0 to 18:$1{\omega}7c$ (p<0.05) in paddy soils. In conclusion, the concentration of GRSP could be an indicator of soil health that simplify the inspection steps for sustainable agriculture in paddy soils.
The application of sludge wastes into agricultural fields has been increasing annually in Korea. In particular, sewage sludge application has been widely accepted in decades. Sewage sludge application aid in the recycling of essential nutrients and act as a source of organic matter improving the structure and water-holding properties of the soil. The efficient use of sludge wastes, however, requires an individual assessment of waste products. This study assessed the biological characteristics of organic waste-treated lysimeter soils and develop its indicator to assess the soil health of organic waste-treated lysimeter soils. Several analytical techniques more recently developed such as restriction fragment length polymorphism (RFLP), phospholipid fatty acid (PLFA), and community level substrate utilization (CLSU) fingerprints allow for detailed analyses of soil microbial communities. PLFA and RFLP was, therefore, used in the study to characterize the microbial communities in soil without the need to isolate individual fungi and bacteria. PLFA, RFLP and CLSU have been utilized to assess microbial characteristics of the lysimeter soils with four different sludge wastes for eight consecutive years. Each of these methods was analyzed for a different aspect of soil microbial characteristics. The study would disclose those methods yielded highly reproductive results for each soil and allow distinguishing the soils based on the structures of specific geneand PLFA-pools more than CLSU fingerprints. PLFA methods, especially, revealed the same relative similarities of the treated soils based on cluster analysis of the biological characteristics. Pig manure compost-treated soil, however, was only the same relative resemblance among the three methods. These results indicated that PLFA easily assessed the biological soil characterization.
The bacterial community structures of two marine sponges, Cinachyrella sp. and Plakortis sp., collected from Chuuk in the South Pacific in February 2012 were analyzed by PCR-DGGE (Denaturing Gradient Gel Electrophoresis) fingerprinting. After isolation of the total genomic DNAs from the sponges, the V3 regions of the 16S rRNA genes were amplified and subjected to DGGE profiling. The two species of sponges displayed different DGGE band patterns. The sequences derived from the DGGE bands revealed 85-100% similarities to known bacterial species in the public database. The bacterial community of Cinachyrella sp. was composed of 6 classes: Actinobacteria, Bacteroidetes, Chloroflexi, and Proteobacteria (Alpha-, Gamma-, Delta-). The bacterial community of Plakortis sp. included 7 classes: Actinobacteria, Chloroflexi, Firmicutes, Spirochaetes, and Proteobacteria (Alpha-, Gamma-, Delta-). Though Actinobacteria, Chloroflexi and Proteobacteria were commonly found in both sponges, the predominant bacterial communities differed between the two. Namely, the predominant bacterial groups in Cinachyrella sp. and Plakortis sp. were Proteobacteria and Chloroflexi, respectively. The sponge-associated bacteria are sponge host-specific, as each of the tested sponges from the same geographical location had different predominant bacterial diversity.
Bacteria isolated from Cheonsu Bay at 4 seasons were analyzed by numerical taxonomic method. Results of 48 morphological, physiological and biochemical tests showed different adaptability of bacteria to temperature in consequence with sampling season and isolated bacteria were able to survive at various environmental conditions, Identification results revealed that Enterobacteriaceae, Aeromonas, Pseudomonas and Vibrio were dominant genera in geterotrophic bacterial community. For each season, Aeromonas was most dominant in spring and autumn, Pseudomonas and Enterobacteriaceae in summer and winter, respectively. Cluster ananlysis was performed and all vacteria were clustered into 29 phenetic groups. Seasonal characteristics were distict in each group. Different physiological characteristics and species compositions for each season contribute to the stability and diversity of environmental ecosystem.
BACKGROUND: The aim of this study was to investigate the soil chemical properties and soil bacterial community of the cropping system for Cnidium officinale Makino. METHODS AND RESULTS: The bacterial community was analyzed for the relative abundance and principal coordinated analysis (PCoA analysis) by using by Illumina Miseq sequencing. The correlation analysis between soil chemical properties and soil bacterial community were analyzed by Spearman's rank correlation and DISTLM analysis. Soil bacterial community (phylum and class) showed two distinct clusters consisting of cluster 1 (first cropping) and cluster 2 (continuous cropping) from 2 different cultivation methods of Cnidium officinale Makino. PCoA and DISTLM analyses showed that soil pH and Ca significantly affected soil bacterial community in cultivation area of Cnidium officinale Makino. In addition, Spearman's rank correlation showed significant correlation between relative abundance (Acidobacteria and Actinobacteria) and soil factors (soil pH and Ca). CONCLUSION: The results of this study were considered to be important for determining the correlation between soil properties and soil bacterial community of the cropping method for Cnidium officinale Makino. Furthermore, the results will be helpful to investigate the cause of continuous cropping injury of the Cnidium officinale Makino by examining the changes of soil properties and soil bacterial communities.
Applications of green manures generally improve the soil quality in rice paddy in part through restructuring of soil microbial communities. To determine how different green manures affect soil microbial communities during the early stages of rice growth, fatty acid methyl ester (FAME) profiles were used to the effects of different management practices: 1) conventional farming (CF), 2) no-treatment (NT), 3) Chinese milk vetch (CMV), 4) green barley (GB), and 5) triticale in paddy field. With applications of green manures, soil organic matter was significantly higher than CF, while soil Na concentration was significantly lower compared with CF (p<0.05). Total soil microbial biomass of CMV was higher (p<0.05) than NF by approximately 31%. The highest ratio of monounsaturated fatty acid to saturated fatty acid was found in the GB plot, followed by CMV and triticale compared with CF (p<0.05), possibly indicating that microbial stress was less in GB and CMV plots. Populations of Gram-negative bacteria and arbuscular mycorrhizal fungi also were significantly higher green manures than CF (p<0.05). Our findings suggest that GB should be considered as optimum green manure for enhancing soil microbial community at an early growing stage in paddy field.

In this study, variations of the organic and nitrogenous compounds in wastewater were investigated in a single reactor with intermittent aeration. Over 90% of organic and nitrogen removals are accomplished with C/N ratio of 3 : 1 and 20/20 min of aeration/non-aeration period. Longer non-aeration period on the aeration/non-aeration cycle showed more stable nitrogen removal, showing various microbial community in the reactor. From PCR-DGGE analysis, it is conclusive that Dysgonomonas mossii strain Melo40, Eubacterium sp. oral clone JN088, Uncultured bacterium clone SPESB2_718, and Bacterium enrichment culture clone LE are related with the organics and nitrogen oxidation. Uncultured Acidobacteria bacterium clone AKYG487, Lactobacillus harbinensis strain FQ003, Erythrobacter litoralis strain Gi-3, Phytobacter diazotrophicus strain Ls8, and Mycobacterium sp. enrichment culture clone GE10037biofNNA are distinctly appeared under denitrification condition.
Effects of Pb and $CO_2$ on soil microbial community associated with Pinus densiflora were investigated using community level physiological profiles (CLPP) and 16S rDNA PCR-denaturing gradient gel electrophoresis (DGGE) methods. Two-years pine trees were planted in Pb-contaminated soils and uncontaminated soils, and cultivated for 3 months in the growth chamber where $CO_2$ concentration was controlled at 380 or 760 ppmv. The structure of microbial community was analyzed in 6 kinds of soil samples (CA-0M : $CO_2$ 380 ppmv + Pb 0 mg/kg + initial, CB-0M : $CO_2$ 380 ppmv + Pb 500 mg/kg + initial, CA-3M : $CO_2$ 380 ppmv + Pb 0 mg/kg + after 3 months, CB-3M : $CO_2$ 380 ppmv + Pb 500 mglkg + after 3 months, EA-3M : $CO_2$ 760 ppmv + Pb 0 mg/kg + after 3 months, EB-3M : $CO_2$ 760 ppmv + Pb 500 mg/kg + after 3 months). After 3 months, the substrate utilization in the uncontaminated soil samples (CA-3M vs EA-3M) was not significantly influenced by $CO_2$ concentrations. However, the substrate utilization in the Pb-contaminated soil samples (CB-3M vs EB-3M) was enhanced by the elevated $CO_2$ concentrations. The results of principal component analysis based on substrate utilization activities showed that the structure of microbial community structure in each soil sample was grouped by Pb-contamination. The similarities of DGGE fingerprints were 56.3 % between the uncontaminated soil samples (CA-3M vs EA-3M), and 71.4% between the Pb-contaminated soil samples (CB-3M vs. EB-3M). The similarities between the soil samples under $CO_2$ 380 ppmv (CA-3M vs CB-3M) and $CO_2$, 760 ppmv (EA-3M vs EB-3M) were 53.3% and 35.8%, respectively. These results suggested that the structure of microbial community associated with Pinus densiflora were sensitively specialized by Pb-contamination rather than $CO_2$ concentration.
We have employed comparative RFL,P(Restriction Fragment Ixngth Pol~iniorphism) analysis and molecular phylogenetic techniques to investigate the diversity of uncultured microorganisms associated with the anaerobic PCP degradation in PCP-adapted enrichment cultures inoculated by samples from anaerobic cewage sludgc(Jangrim, Pusan) and leachate of landfill site(Kimhae). 16s rDNA cloncs were obtairted by PCR amplification of mixed population DNAs extracted directly from the nonactive and active stage ol each PCP-adapted culture. After three rounds of comparative RFLP analyses. two RFLP types. designated as Ala and Hld, were found prevalent and common in both active stage samples. Thc analysis of phylogenctic diversity bawd on the 5'-terminal 180 nt of sequences from whole clones of the Ala and Bld RFLP types showed close similarity among themselves. In case of Bld clones, 7XQ of them shared identical sequences. Thcse resuliq suggest that the clones of both RFLP types wcre originated from highly affiliated microorganisms which are e~iriched as a result of metabolic activity to PCP. The full-length 16s rRNA sequence of each representative clone from both RFLP types was determined. and an Ala clone w i n found to he related to Clo.strrdiurn ulfutzac~(Genk~ank No. Z69203) and a Bld clone to Thermobacteroides proteolyticus(Genbank No. X09335), with sequence similarities of 89%' and 97%. respectively.
