Genetic Analysis of Alcohol Yeasts Isolated from Korean Traditional Liquor by Polymerase Chain Reaction

  • Forty alcohol yeast strains were isolated from the main mashes (10 strains from each mash) for brewing of 4 different kinds of Korean traditional liquor (3 different types of Yakju and 1 Takju). Thirty-eight out of 40 strains were identified to be the same strain, Saccharomyces boulardii, by the Automated Bacteria, Yeast, and Fungi Identification System (Biolog Co., U.S.A.) based on the metabolic fingerprints. One strain that showed the highest ethanol production among the 38 strains in YPD medium, designated SHY 111, was selected and used for differentiating from other yeast type strains using the polymerase chain reaction (PCR). Amplified DNA, from transcribed internal spacers of SHY 111 chromosomal DNA, was found to be the same in both size and sequence as those of S. cerevisiae KCCM 11215 (formerly S. coreanus) and S. boulardii along with that of S. cerevisiae AB 972, which was used as a type strain for the yeast genome project. However, when PCR was carried out with the intron splice site primer, it resulted in the amplification of the SHY 111-specific DNA fragment which was about 200 bp in size. When PCR was carried out using the primer to test diversity of 40 isolated yeast strains, it was found that the PCR patterns were similar to each other except for the 200 bp bands derived from all the 10 strains from one Yakju, and 2 strains from another Yakju. These results suggest the strain identified as S. boulardii by the Automated Identification System to be a dominant strain for the fermentation of Korean traditional liquors.

  • An alkalophilic microorganism named DK-2386, which produces xylanase, was isolated from soil of Taejo-mountain, Cheonan-si, Chungnam, Korea. The isolated strain was characterized as Gram-positive, with size of 0.4${\times}$2.5 ${\mu}$m, spore forming, anaerobic, catalase positive, possessed with hydrolysis abilities of casein, starch, sodium carboxy methyl cellulose, and xylan, reduction of nitrate to nitrite, resistant against lysozyme, urease positive, and motility positive. The color of culture broth was reddish yellow. The strain DK-2386 was identified as Bacillus agaradhaerens by whole cell fatty-acid composition analysis and 16S rDNA sequence analysis. However, it was not identical to Bacillus agaradhaerens 40952 obtained from the Korean Culture Center of Microorganism in its colour of culture broth. Therefore, we have named the newly isolated strain as Bacillus agaradhaerens DK-2386.

Characterizations of four freshwater amoebae including opportunistic pathogens newly recorded in the Republic of Korea

  • Background: Free-living amoebae (FLA) are widely distributed in freshwater, seawater, soil, and extreme environments, and play a critical role as feeders on diverse preys in the ecosystem. Also, some FLA can become opportunistic pathogens in animals including humans. The taxa Amoebozoa and Heterolobosea are important amoeboid groups associated with human pathogens. However, the identification and habitat of amoebae belonging to Amoebozoa and Heterolobosea remain poorly reported in the Republic of Korea. This study highlights the first record for identification and source of four amoebae including putative pathogens in the Republic of Korea. Results: In the present study, four previously reported FLA were isolated from freshwaters in Sangju Gonggeomji Reservoir (strain GO001), one of the largest reservoirs during the Joseon Dynasty period, and along the Nakdong River, the largest river in the Republic of Korea (strains NR5-2, NR12-1, and NR14-1) for the first time. Microscopic observations and 18S rDNA phylogenetic trees revealed the four isolated strains to be Acanthamoeba polyphaga (strains NR5-2 and NR12-1), Tetramitus waccamawensis (strain GO001), and Naegleria australiensis (strain NR14-1). Strains NR5-2 and NR12-1 might be the same species and belonged to the morphological Group 2 and the T4 genotype of Acanthamoeba. Strain GO001 formed a clade with T. waccamawensis in 18S rDNA phylogeny, and showed morphological characteristics similar to previously recorded strains, although the species' flagellate form was not observed. Strain NR14-1 had the typical morphology of Naegleria and formed a strongly supported clade with previously recorded strains of N. australiensis in phylogenetic analysis of 18S rDNA sequences. Conclusions: On the bases of morphological and molecular analyses, four strains of FLA were newly observed and classified in the Republic of Korea. Three strains belonging to the two species (A. polyphaga and N. australiensis) isolated from the Nakdong River have the potential to act as opportunistic pathogens that can cause fatal diseases (i.e. granulomatous amoebic encephalitis, Acanthamoeba Keratitis, and meningoencephalitis) in animals including humans. The Nakdong River in the Republic of Korea may provide a habitat for potentially pathogenic amoebae, but additional research is required to confirm the true pathogenicity of these FLA now known in the Republic of Korea.

  • A hemolysin producing bacterial strain which belong to Vibrio species was isolated from the Kum River estuary. In the process of identification, the strain did not show characteristics of known Vibrio species; thus, the strain was designated as Vibrio sp, E10 (V. kunsan) tentatively and further identification study was carried out by comparing its bacteriological characteristics. Morphologically Vibrio sp, E10 was comma shaped rod with a polar flagellium. Clear hemolysis zones were observed with the strain against human and sheep blood agar. Hemollytic toxicity was confirmed by strong vascular Permeability and fatal toxicity against mouse was also observed. Therefore the strain was a pathogenic vibrio. Growth conditions for Vibrio sp. E10 were ranged salinity of 0$\~$$4.5\%$, pH of 6.2$\~$9.2, temperature of 14$\~$42$^{\circ}C$, respectively, 16S rDNA partial sequence of Vibrio sp, E10 showed $99\%$ homology with dozens of V. cholerae species including V, cholerae El Tor N16961 and V, snmisnfus ATCC 33653T. This strain belonged to Proteobacteria; gamma subdivision; Vibrionacea: Vibrio. But, among knorn Vibrio species no identical styains were found when using automatic bacteria identification system ($MicroLog^{TM}$system, release 4.0, Biolog Inc., USA) which evaluated the ability of metabolizing 95 kinds of carbon and nitrogen sources. Vibrio sp, E10 showed 18 and 11 different responses as compared to V. mimicus and V, cholerae, respectively.

Battery-free slotted patch antenna sensor for wireless strain and crack monitoring

  • In this research, a slotted patch antenna sensor is designed for wireless strain and crack sensing. An off-the-shelf RFID (radiofrequency identification) chip is adopted in the antenna sensor design for signal modulation. The operation power of the RFID chip is captured from wireless reader interrogation signal, so the sensor operation is completely battery-free (passive) and wireless. For strain and crack sensing of a structure, the antenna sensor is bonded on the structure surface like a regular strain gage. Since the antenna resonance frequency is directly related with antenna dimension, which deforms when strain occurs on the structural surface, the deformation/strain can be correlated with antenna resonance frequency shift measured by an RFID reader. The slotted patch antenna sensor performance is first evaluated through mechanics-electromagnetics coupled simulation. Extensive experiments are then conducted to validate the antenna sensor performance, including tensile and compressive strain sensing, wireless interrogation range, and fatigue crack sensing.

Comparison between of the Attenuated BR-Oka and the Wild Type Strain of Varicella Zoster Virus (VZV) on the DNA level

  • Oka strain VR-795 (Varicella Zoster Virus, VZV) of American Type Culture Collection (ATCC) has been used for chickenpox vaccine production. In order to use this strain for vaccine production, the strain must be identified and its stability must be confirmed. The identification of the Oka strain has been confirmed using Restriction Fragment Length Polymorphism (RFLP) and DNA sequence analysis of glycoprotein-II (gp-II). The amino acid sequences of Oka deduced from the DNA sequence of gp-II have changed at three amino acids against Ellen and at one amino acid against Webster. To prove the stability of the Oka strain during the passage, RFLP and DNA sequence analyses were also used with 11, 15 and 23 times of virus passage. We found that the Oka strain was stable at passages of up to 23 times, based on the RFLP and DNA sequence analyses. The confirmed Oka strain was renamed as BR-Oka for the purposes of chickenpox vaccine production.

Genetic Stock Identification of Common Carp (Cyprinus carpio) by Detection of Intraspecific DNA Sequence Variation in the Mitochondrial 12S rRNA Gene (미토콘드리아 12S rRNA 유전자 변이 조사를 통한 잉어(Cyprinus carpio)의 유전학적 동정)

  • Intraspecific sequence variation was detected by polymerase chain reaction (PCR) and direct sequencing of a 350-nucleotide region of the mitochondrial 12S rRNA gene of two natural populations (Han River and Nakdong River) and one hatchery stock (Jinhae Inland Fisheries Institute) of local strain common carp, one Israeli strain of common carp stock from Pukyong National University (PKU), and one hybrid between Israeli strain of common carp female and local strain common carp male from PKU stock. There is little variation in 350 bases of the mitochondrial 12S rRNA gene sequences among 2 natural and 1 hatchery local strain common carp populatins, representing abut 7 to 20 nucleotide differences (less than 6%). The sequence of specimens from Han River was more similar to that from Nakdong River (identity=98.0%) than to that from Jinhae Inland Fisheries Institute (identity=96.3%). Sequence variation between Israeli strain and wild local strain common carp was higher than the variation within natural stocks. The level of variation was ranged from 15.7 to 17.7%. The hybrid showed very similar nucleotide4 sequence of 12S rRNA gene to the sequence of Israeli strain with the identity of 98.9%.

Damage identification for high-speed railway truss arch bridge using fuzzy clustering analysis

  • This study aims to perform damage identification for Da-Sheng-Guan (DSG) high-speed railway truss arch bridge using fuzzy clustering analysis. Firstly, structural health monitoring (SHM) system is established for the DSG Bridge. Long-term field monitoring strain data in 8 different cases caused by high-speed trains are taken as classification reference for other unknown cases. And finite element model (FEM) of DSG Bridge is established to simulate damage cases of the bridge. Then, effectiveness of one fuzzy clustering analysis method named transitive closure method and FEM results are verified using the monitoring strain data. Three standardization methods at the first step of fuzzy clustering transitive closure method are compared: extreme difference method, maximum method and non-standard method. At last, the fuzzy clustering method is taken to identify damage with different degrees and different locations. The results show that: non-standard method is the best for the data with the same dimension at the first step of fuzzy clustering analysis. Clustering result is the best when 8 carriage and 16 carriage train in the same line are in a category. For DSG Bridge, the damage is identified when the strain mode change caused by damage is more significant than it caused by different carriages. The corresponding critical damage degree called damage threshold varies with damage location and reduces with the increase of damage locations.

Development of Novel Microsatellite Markers for Strain-Specific Identification of Chlorella vulgaris

  • A strain-specific identification method is required to secure Chlorella strains with useful genetic traits, such as a fast growth rate or high lipid productivity, for application in biofuels, functional foods, and pharmaceuticals. Microsatellite markers based on simple sequence repeats can be a useful tool for this purpose. Therefore, this study developed five novel microsatellite markers (mChl-001, mChl-002, mChl-005, mChl-011, and mChl-012) using specific loci along the chloroplast genome of Chlorella vulgaris. The microsatellite markers were characterized based on their allelic diversities among nine strains of C. vulgaris with the same 18S rRNA sequence similarity. Each microsatellite marker exhibited 2~5 polymorphic allele types, and their combinations allowed discrimination between seven of the C. vulgaris strains. The two remaining strains were distinguished using one specific interspace region between the mChl-001 and mChl-005 loci, which was composed of about 27 single nucleotide polymorphisms, 13~15 specific sequence sites, and (T)n repeat sites. Thus, the polymorphic combination of the five microsatellite markers and one specific locus facilitated a clear distinction of C. vulgaris at the strain level, suggesting that the proposed microsatellite marker system can be useful for the accurate identification and classification of C. vulgaris.

Isolation and Identification of Micromonospora sp. Showing Nematocidal Activity Against Pine Wood Nematode (소나무재선충에 대한 살선충 활성을 나타내는 Micromonospora sp.의 분리 및 동정)

  • For the isolation of Actinomycetes showing nematocidal activity against Pine wood nematode, Bursaphelenchus xylophilus, about 2000 culture broth of Actinomycetes were tested and their activity were compared with that of Streptomyces avermitilis resulting a selected strain AW050027. The cultural, morphological and physiological analysis was performed for the identification of a selected strain. Phylogenetic analyses based on 165 rDNA gene sequences showed that the selected strain AW050027 belonged to the genus Micromonospora and M. corioriae $NAR01^T$ was the closest neighbors, sharing 98.9% 165 rDNA gene sequence similarity.
