A Python-based educational software tool for visualizing bioinformatics alignment algorithms

  • Bioinformatics education can be defined as the teaching and learning of how to use software tools, along with mathematical and statistical analysis, to solve biological problems. Although many resources are available, most students still struggle to understand even the simplest sequence alignment algorithms. Applying visualizations to these topics benefits both lecturers and students. Unfortunately, educational software for visualizing step-by-step processes in the user experience of sequence alignment algorithms is rare. In this article, an educational visualization tool for biological sequence alignment is presented, and the source code is released in order to encourage the collaborative power of open-source software, with the expectation of further contributions from the community in the future. Two different modules are integrated to enable a student to investigate the characteristics of alignment algorithms.

  • This article suggests applicability to community detection algorithm from module recovering process of software architecture through compare to software clustering metric and community dectection metric. in addition to, analyze mutual relation and difference between separated module and measurement value of typical clustering algorithms and community detection algorithms. and then only sugeested several kinds basis that community detection algorithm can use to recovering module view of software architecture and, by so comparing measurement value of existing clustering metric and community algorithms, this article suggested correlation of two result data.

  • Increased use of software and complexity of software functions, as well as shortened software quality evaluation periods, have increased the importance and necessity for automation of software testing. Automating software testing by using machine learning not only minimizes errors in manual testing, but also allows a speedier evaluation. Research on machine learning in automated software testing has so far focused on solving special problems with algorithms, leading to difficulties for the software developers and testers, in applying machine learning to software testing automation. This paper, proposes a new machine learning framework for software testing automation through related studies. To maximize the performance of software testing, we analyzed and categorized the machine learning algorithms applicable to each software test phase, including the diverse data that can be used in the algorithms. We believe that our framework allows software developers or testers to choose a machine learning algorithm suitable for their purpose.

  • Software linear and exponential acceleration/deceleration algorithms for control of machine axes of motion in industrial robots and CNC machine tools are proposed. Typical hardware systems used to accelerate and decelerate axes of motion are mathematically analyzed. Discrete-time state equations are derived from the mathematical analyses for the development of software acceleration/deceleration algorithms. Synchronous control method of multiple axes of motion in industrial robots and CNC machine tools is shown to be easily obtained on the basis of the proposed acceleration/deceleration algorithms. The path error analyses are carried out for the case where the software linear and exponential acceleration/deceleration algorithms are applied to a circular interpolator. A motion control system based on a floating point digital signal processor (DSP) TMS 320C30 is developed in order to implement the proposed algorithms. Experimental results demonstrate that the developed algorithms and the motion control system are available for control of multiple axes and nonlinear motion composed of a combination of lines and circles which industrial robots and CNC machine tools require.

  • Sampling-based algorithms are one of the most commonly approaches which give good results in robot path planning with many degree of freedom. So that many proposed methods as well as their improvement based on these approaches have been proposed. The purpose of this paper is to survey some current algorithms using for path planning, the original proposed methods as well as their improvement. Some advantages and disadvantages of these algorithms will be also mentioned, how the improved version of the proposed methods overcome the original proposed methods' drawback.

  • This paper presents a documentation and development method to facilitate the certification of scientific computing software used in the safety analysis of nuclear facilities. To study the problems faced during quality assurance and certification activities, a case study was performed on legacy software used for thermal analysis of a fuelpin in a nuclear reactor. Although no errors were uncovered in the code, 27 issues of incompleteness and inconsistency were found with the documentation. This work proposes that software documentation follow a rational process, which includes a software requirements specification following a template that is reusable, maintainable, and understandable. To develop the design and implementation, this paper suggests literate programming as an alternative to traditional structured programming. Literate programming allows for documenting of numerical algorithms and code together in what is termed the literate programmer's manual. This manual is developed with explicit traceability to the software requirements specification. The traceability between the theory, numerical algorithms, and implementation facilitates achieving completeness and consistency, as well as simplifies the process of verification and the associated certification.

  • In this paper, we developed the evaluation system for the active noise control so that the algorithms can be easily evaluated in real-time on the system. We implemented the active noise controller based on a single-chip with only additional op-amps for signal conditioning because the TMS320C280049 MCU includes almost all necessary peripherals for the active noise controller. Due to the difficulty in testing algorithms on embedded-type hardware unlike in computer simulation, we also developed GUI-based evaluation software which makes it simple to test algorithms on the hardware. Using the GUI software, we can optimize the parameters of the algorithms with ease in a specific noise environment because the parameters can be adjusted in real-time when the algorithm is running on the hardware.

  • Power converters are widely used in the applications of servo drives of ac and dc motors and power supplies. For the control of the converters carious control algorithms have been proposed and realized by gating signal generation. Software control shemes are being applied to implement the control algorithms, but analog circuits are still used for the gating signal generation because it requires very fast and precise timing. In this paper the gating signal generation with DSP software are proposed for the three phase to three phase PWM converter. Design procedures and software flowcharts are presented and some experimental waveforms are also presented to verify the proposed algorithms.

  • In this paper, for implementing a real-time software GNSS receiver we propose the highly efficient and fast algorithms such as partial down-conversion, phase rotator, composite I&Q accumulation, Virtual DCO technique, and parallel acquisition using FFT. When the proposed algorithms are used, more 30 tracking channels with 3 tracking arm(early-prompt-late) is operated real-time on Intel 2.8GHz personal computer. Also, the partial down-conversion reduces the FFT size, for parallel acquisition, to 1/8 of conventional FFT-size and the program size includes map is not exceed 1Mbyte. Finally, the proposed real-time software GNSS receiver using the proposed algorithms provides the navigation solution with below 10 meter rms error.

  • A study to develop generalized and systematically designed satellite image processing software system on mainframe computer was successfully carried out. Commercially available softwares such as LARSYS were analyzed and modified, and well known satellite data processing algorithms were implemented into comprehensive software. New algorithms were also presented and developed. The contents of developed softwere system may be divided into 8 major sections: menu and user interface, data file management, preprocessing, enhancement in monochrome image, multi-dimension image analysis, scene classification, image display/hardcopy, image handle utility software. Some additional software such as GIS and DBMS will make this software more comprehensive and generalized one for the satellite data processing.
