  • Time series are comprehensively appeared and developed in many applications, ranging from science and technology to business and entertainrilent. Similarity search under time warping has attracted much interest between the time series in the large sequence databases. DTW (Dynamic Time Warping) is a robust distance measure and is superior to Euclidean distance for time series, allowing similarity matching although one of the sequences can elastic shift along the time axis. Nevertheless, it is more unfortunate that DTW has a quadratic time. Simultaneously the false dismissals are come forth since DTW distance does not satisfy the triangular inequality. In this paper, we propose an efficient range query algorithmbased on a new similarity search method under time warping. When our range query applies for this method, it can remove the significant non-qualify time series as early as possible before computing the accuracy DTW distance. Hence, it speeds up the calculation time and reduces the number of scanning the time series. Guaranteeing no false dismissals, the lower bounding function is advised that consistently underestimate the DTW distance and satisfy the triangular inequality. Through the experimental result, our range query algorithm outperforms the existing others.

여드름의 한약 치료 임상연구에 대한 비뚤림 위험 평가 (The Assessment of Risk of Bias on Clinical Studies of Herbal Treatment for Acne)

  • Objectives : This study was carried out to assess the risk of bias of clinical trials on acne treatment with herbal medicine that have been published in Korea. Methods : 7 electronic databases in Korea were searched for clinical trials on acne treatment. Two independent reviewers selected clinical trials on herbal medicine treatment for acne. Selected studies are categorized according to DAMI(Study Design Algorithm for Medical literature of Intervention). RCTs are assessed according to Cochrane RoB(Risk of Bias), non-randomized studies(Before-after studies) are assessed according to RoBANS(Risk of Bias Assessment tool for Non-randomized Study). Results : After selection process, 25 articles are left. Among 25 articles, 3 RCTs and 4 before-after studies are finally included. In RCTs, the proportion of 'unclear' is high in criteria of 'random sequence generation', 'allocation concealment', and 'blinding'. In before-after studies, 'high' is high in criteria of 'blinding for outcome assessment' and 'incomplete outcome data'. Conclusions : Considering the above results of the assessment, it is necessary to conduct more well designed clinical trials on acne treatment with herbal medicine.

Proteomic Screening of Antigenic Proteins from the Hard Tick, Haemaphysalis longicornis (Acari: Ixodidae)

  • Proteomic tools allow large-scale, high-throughput analyses for the detection, identification, and functional investigation of proteome. For detection of antigens from Haemaphysalis longicornis, 1-dimensional electrophoresis (1-DE) quantitative immunoblotting technique combined with 2-dimensional electrophoresis (2-DE) immunoblotting was used for whole body proteins from unfed and partially fed female ticks. Reactivity bands and 2-DE immunoblotting were performed following 2-DE electrophoresis to identify protein spots. The proteome of the partially fed female had a larger number of lower molecular weight proteins than that of the unfed female tick. The total number of detected spots was 818 for unfed and 670 for partially fed female ticks. The 2-DE immunoblotting identified 10 antigenic spots from unfed females and 8 antigenic spots from partially fed females. Matrix Assisted Laser Desorption Ionization-Time of Flight Mass Spectrometry (MALDI-TOF) of relevant spots identified calreticulin, putative secreted WC salivary protein, and a conserved hypothetical protein from the National Center for Biotechnology Information and Swiss Prot protein sequence databases. These findings indicate that most of the whole body components of these ticks are non-immunogenic. The data reported here will provide guidance in the identification of antigenic proteins to prevent infestation and diseases transmitted by H. longicornis.

Construction and Differential Screening of a cDNA Library Specific to Osmotic Stress of Haloxylon ammodendron Seedlings

  • A subtracted cDNA library specific to osmotic stress of Haloxylon ammodendron (Mey.) Bge seedlings was constructed by suppression subtractive hybridization (SSH) and T/A cloning. SSH was performed between two groups of H. ammodendron seedlings, one was cultivated in Hoagland (H) solution as a driver and the other group was treated with osmotic stress of the Hoagland solution by the addition of 400 mM mannitol (M), as a tester. The library consisted of about 400 recombinant clones, with the average size being of 500 bp, ranging from 300 bp to 1500 bp. Using a PCR-select differential screening kit, 100 recombinant clones were randomly chosen from the subtracted cDNA library and hybridized with forward,reverse subtracted and unsubtracted probes for two rounds. As a result, 21 positive clones specific to osmotic stress were obtained and some of them were verified by Northern blot analysis. The sequencing analysis of 6 positive clones and the following homology comparison to GenBank [blastx] non-redundant databases characterized that two sequences obtained in this experiment may contribute to novel drought-related genes.

원통단면 탄소복합재와 혼성 구조부재의 굽힘 특성 평가 (Bending Characteristic Evaluations Circular Cross-section Carbon Composite and Hybrid Structural Material)

  • Carbon Fiber reinforced composite material can be designed for the optimized performances of structural member that have achieve appropriate mechanical properties with cross-sectional shape, fiber direction, stacking sequence and thickness. So there are needed extensive databases each optimal design of CFRP structural member by impact through the preparation of different shape, interface number, thickness and stacking angle. When pressure is applied to structural member, compression, bending and torsion is shown on the corresponding member. For the effective utilization of fiber reinforced composite material as main structural member, optimized design technology should be established to maximize mechanical properties for compression, bending and torsion. In this paper, CFRP prepreg sheet with different stacking angle is manufactured in CFRP and hybrid(Al+CFRP) with circular cross-section. Strength and stiffness is gotten respectively by flexure test. CFRP structure and hybrid structure can be compared with each other. The best design guideline can be analyzed by use of this study result.

Transcriptome Analysis of the Small Brown Planthopper, Laodelphax striatellus Carrying Rice stripe virus

  • Rice stripe virus (RSV), the type member of the genus Tenuivirus, transmits by the feeding behavior of small brown planthopper (SBPH), Laodelphax striatellus. To investigate the interactions between the virus and vector insect, total RNA was extracted from RSV-viruliferous SBPH (RVLS) and non-viruliferous SBPH (NVLS) adults to construct expressed sequence tag databases for comparative transcriptome analysis. Over 30 million bases were sequenced by 454 pyrosequencing to construct 1,538 and 953 of isotigs from the mRNA of RVLS and NVLS, respectively. The gene ontology (GO) analysis demonstrated that both libraries have similar GO structures, however, the gene expression pattern analysis revealed that 17.8% and 16.8% of isotigs were up- and down-regulated significantly in the RVLS, respectively. These RSV-dependently regulated genes possibly have important roles in the physiology of SBPH, transmission of RSV, and RSV and SBPH interaction.

Next Generation Sequencing을 통한 미생물 군집 분석의 축산분야 활용 (Application of Next Generation Sequencing to Investigate Microbiome in the Livestock Sector)

  • The objective of this study was to review application of next-generation sequencing (NGS) to investigate microbiome in the livestock sector. Since the 16S rRNA gene is used as a phylogenetic marker, unculturable members of microbiome in nature or managed environments have been investigated using the NGS technique based on 16S rRNA genes. However, few NGS studies have been conducted to investigate microbiome in the livestock sector. The 16S rRNA gene sequences obtained from NGS are classified to microbial taxa against the 16S rRNA gene reference database such as RDP, Greengenes and Silva databases. The sequences also are clustered into species-level OTUs at 97% sequence similarity. Microbiome similarity among treatment groups is visualized using principal coordinates analysis, while microbiome shared among treatment groups is visualized using a venn diagram. The use of the NGS technique will contribute to elucidating roles of microbiome in the livestock sector.

Fluency Scoring of English Speaking Tests for Nonnative Speakers Using a Native English Phone Recognizer

  • We propose a new method for automatic fluency scoring of English speaking tests spoken by nonnative speakers in a free-talking style. The proposed method is different from the previous methods in that it does not require the transcribed texts for spoken utterances. At first, an input utterance is segmented into a phone sequence by using a phone recognizer trained by using native speech databases. For each utterance, a feature vector with 6 features is extracted by processing the segmentation results of the phone recognizer. Then, fluency score is computed by applying support vector regression (SVR) to the feature vector. The parameters of SVR are learned by using the rater scores for the utterances. In computer experiments with 3 tests taken by 48 Korean adults, we show that speech rate, phonation time ratio, and smoothed unfilled pause rate are best for fluency scoring. The correlation of between the rater score and the SVR score is shown to be 0.84, which is higher than the correlation of 0.78 among raters. Although the correlation is slightly lower than the correlation of 0.90 when the transcribed texts are given, it implies that the proposed method can be used as a preprocessing tool for fluency evaluation of speaking tests.

Isolation of Genes Specifically Expressed in Different Developmental Stages of Pleurotus ostreatus Using Macroarray Analysis

  • The oyster mushroom (Pleurotus ostreatus) is one of the most important edible mushrooms worldwide. The mechanism of P. ostreatus fruiting body development has been of interest both for the basic understanding of the phenotypic change of the mycelium-fruiting body and to improve breeding of the mushrooms. Based on our previous publication of P. ostreatus expressed sequence tag database, 1,528 unigene clones were used in macroarray analysis of mycelium, fruiting body and basidiospore developmental stages of P. ostreatus. Gene expression profile databases generated by evaluating expression levels showed that 33, 10, and 94 genes were abundantly expressed in mycelium, fruiting body and basidiospore developmental stages, respectively. Among them, the genes specifically expressed in the fruiting body stage were further analyzed by reverse transcription-polymerase chain reaction and Northern blot to investigate temporal and spatial expression patterns. These results provide useful information for future studies of edible mushroom development.

A Study on Transcriptome Analysis Using de novo RNA-sequencing to Compare Ginseng Roots Cultivated in Different Environments

  • Ginseng (Panax ginseng C.A. Meyer), one of the most widely used medicinal plants in traditional oriental medicine, is used for the treatment of various diseases. It has been classified according to its cultivation environment, such as field cultivated ginseng (FCG) and mountain cultivated ginseng (MCG). However, little is known about differences in gene expression in ginseng roots between field cultivated and mountain cultivated ginseng. In order to investigate the whole transcriptome landscape of ginseng, we employed High-Throughput sequencing technologies using the Illumina HiSeqTM2500 system, and generated a large amount of sequenced transcriptome from ginseng roots. Approximately 77 million and 87 million high-quality reads were produced in the FCG and MCG roots transcriptome analyses, respectively, and we obtained 256,032 assembled unigenes with an average length of 1,171 bp by de novo assembly methods. Functional annotations of the unigenes were performed using sequence similarity comparisons against the following databases: the non-redundant nucleotide database, the InterPro domains database, the Gene Ontology Consortium database, and the Kyoto Encyclopedia of Genes and Genomes pathway database. A total of 4,207 unigenes were assigned to specific metabolic pathways, and all of the known enzymes involved in starch and sucrose metabolism pathways were also identified in the KEGG library. This study indicated that alpha-glucan phosphorylase 1, putative pectinesterase/pectinesterase inhibitor 17, beta-amylase, and alpha-glucan phosphorylase isozyme H might be important factors involved in starch and sucrose metabolism between FCG and MCG in different environments.
