Multi-level remodeling of transcriptional landscapes in aging and longevity

  • In multi-cellular organisms, the control of gene expression is key not only for development, but also for adult cellular homeostasis, and gene expression has been observed to be deregulated with aging. In this review, we discuss the current knowledge on the transcriptional alterations that have been described to occur with age in metazoans. First, we discuss age-related transcriptional changes in protein-coding genes, the expected functional impact of such changes, and how known pro-longevity interventions impact these changes. Second, we discuss the changes and impact of emerging aspects of transcription in aging, including age-related changes in splicing, lncRNAs and circRNAs. Third, we discuss the changes and potential impact of transcription of transposable elements with aging. Fourth, we highlight small ncRNAs and their potential impact on the regulation of aging phenotypes. Understanding the aging transcriptome will be key to identify important regulatory targets, and ultimately slow-down or reverse aging and extend healthy lifespan in humans.

Silencing YY1 Alleviates Ox-LDL-Induced Inflammation and Lipid Accumulation in Macrophages through Regulation of PCSK9/ LDLR Signaling

  • The formation of macrophage foam cells stimulated by oxidized low-density lipoprotein (ox-LDL) is deemed an important cause of atherosclerosis. Transcription factor Yin Yang 1 (YY1), which is a universally expressed multifunctional protein, is closely related to cell metabolism disorders such as lipid metabolism, sugar metabolism, and bile acid metabolism. However, whether YY1 is involved in macrophage inflammation and lipid accumulation still remains unknown. After mouse macrophage cell line RAW264.7 cells were induced by ox-LDL, YY1 and proprotein convertase subtilisin/kexin type 9 (PCSK9) expressions were found to be increased while low-density lipoprotein receptor (LDLR) expression was lowly expressed. Subsequently, through reverse transcription-quantitative polymerase chain reaction (RT-qPCR), Western blot analysis, Oil Red O staining and cholesterol quantification, it turned out that silencing of YY1 attenuated the inflammatory response and lipid accumulation in RAW264.7 cells caused by ox-LDL. Moreover, results from the JASPAR database, chromatin immunoprecipitation (ChIP) assay, luciferase reporter assay and Western blot analysis suggested that YY1 activated PCSK9 by binding to PCSK9 promoter and modulated the expression of LDLR in the downstream of PCSK9. In addition, the results of functional experiments demonstrated that the inhibitory effects of YY1 interference on ox-LDL-mediated macrophage inflammation and lipid accumulation were reversed by PCSK9 overexpression. To sum up, YY1 depletion inhibited its activation of PCSK9, thereby reducing cellular inflammatory response, cholesterol homeostasis imbalance, and lipid accumulation caused by ox-LDL.

Afzelin suppresses proinflammatory responses in particulate matter-exposed human keratinocytes

  • Particulate matter (PM), a widespread airborne contaminant, is a complex mixture of solid and liquid particles suspended in the air. Recent studies have demonstrated that PM induces oxidative stress and inflammatory reactions, and may cause certain skin diseases. Afzelin is a flavonoid isolated from Thesium chinense Turcz, which has anti-inflammatory, anticancer and antibacterial properties. Therefore, the present study aimed to investigate if afzelin affected inflammatory responses in human keratinocytes exposed to PM. HaCaT cells were treated with PM (25 ㎍/cm2) in the presence or absence of afzelin (200 µM). Here, standard reference material 1649b was used as PM. Cell viability was assessed using the water-soluble tetrazolium salt-1 assay. The generation of reactive oxygen species (ROS) was measured using the dichloro-dihydro-​fluorescein diacetate assay. Gene and protein expression were investigated using reverse transcription-quantitative polymerase chain reaction and western blot analysis, respectively. Levels of secreted inflammatory cytokines were measured using ELISA. The results suggested that afzelin inhibited PM-induced proinflammatory cytokine mRNA expression and protein secretion in HaCaT cells. In addition, afzelin suppressed PM-induced intracellular ROS generation, and p38 mitogen-activated protein kinase and transcription factor activator protein-1 component c-Fos and c-Jun activation. The results indicated that afzelin exerts anti-inflammatory and antioxidant effects in PM-exposed HaCaT. Afzelin may have potential for preventing PM-induced inflammatory skin diseases.

Modulated Gene Expression of Toxoplasma gondii Infected Retinal Pigment Epithelial Cell Line (ARPE-19) via PI3K/Akt or mTOR Signal Pathway

  • Due to the critical location and physiological activities of the retinal pigment epithelial (RPE) cell, it is constantly subjected to contact with various infectious agents and inflammatory mediators. However, little is known about the signaling events in RPE involved in Toxoplasma gondii infection and development. The aim of the study is to screen the host mRNA transcriptional change of 3 inflammation-related gene categories, PI3K/Akt pathway regulatory components, blood vessel development factors and ROS regulators, to prove that PI3K/Akt or mTOR signaling pathway play an essential role in regulating the selected inflammation-related genes. The selected genes include PH domain and leucine- rich-repeat protein phosphatases (PHLPP), casein kinase2 (CK2), vascular endothelial growth factor (VEGF), pigment epithelium-derived factor (PEDF), glutamate-cysteine ligase (GCL), glutathione S-transferase (GST), and NAD(P)H: quinone oxidoreductase (NQO1). Using reverse transcription polymerase chain reaction (RT-PCR) and quantitative real-time reverse transcription polymerase chain reaction (qRT-PCR), we found that T. gondii up-regulates PHLPP2, $CK2{\beta}$, VEGF, GCL, GST and NQO1 gene expression levels, but down-regulates PHLPP1 and PEDF mRNA transcription levels. PI3K inhibition and mTOR inhibition by specific inhibitors showed that most of these host gene expression patterns were due to activation of PI3K/Akt or mTOR pathways with some exceptional cases. Taken together, our results reveal a new molecular mechanism of these gene expression change dependent on PI3K/Akt or mTOR pathways and highlight more systematical insight of how an intracellular T. gondii can manipulate host genes to avoid host defense.

Ochrobactrum anthropi JW-2 유래의 Paraquat 내성유전자 PqrA의 주변 유전자군 분석 (Cloning and Characterization of the Paraquat Resistance-Related Genes from Ochrobactrum anthropi JW-2)

  • Ochrobactrum anthropi JW-2의 염색체 DNA로부터 paraquat 내성 유전자 pqrA를 포함하는 4,971 bp의 DNA 염기서열을 결정하였다. 염기서열 분석 결과 2개의 불완전한 ORF(orf1, orf5)와 4개의 완전한 ORF(orf2, pqrA, orf3, orf4)가 존재하는 것으로 나타났는데 orf1, pqrA, orf4, orf5는 direct strand에 orf2와 orf3은 reverse complementary strand 존재하였다. Orf1은 개시코돈이 결손된 불완전한 서열로서, response regulator receiver의 ATP binding region과 상동성을 나타내었다. Orf2는 tetR family에 속하는 transcription repressor와 높은 상동성을 나타내었고 H-T-H motif가 존재하는 것으로 나타났다. 따라서 orf2가 pqrA 유전자의 전사조절에 관여하는 repressor로 추정되어 pqrR2로 명명하였다. Orf3은 lysR type의 transcription activator와 높은 상동성을 나타내었고 N-terminal 부위에 H-T-H motif와 C-terminal 부위에 substrate binding domain이 존재하는 것으로 나타났다. 따라서 orf3은 pqrA의 전사조절에 관여하는 transcription activator로 추정되어 pqrR1로 명명하였다. Orf4는 amino acid ABC transporter의 periplasmic amino acid-binding protein과 상동성을 나타내었으며, orf5는 종결 코돈이 없는 불완전한 ORF로서 amino acid ABC transporter의 permease protein과 상동성을 나타내었다. 이와 같은 결과로 미루어 pqrA 유전자 주위에 존재하는 전사조절 유전자들이 paraquat 내성유전자인 pqrA의 발현조절을 통하여 paraquat에 대한 내성획득에 관여하는 것으로 판단되었다.

멜라노마 세포(B16F10)에서 청미래 덩굴 뿌리 추출물의 MITF, TRP-1, TRP-2, tyrosinase 단백질 및 mRNA 발현 억제 효과 (Inhibitory Efficacy of Smilax china L. on MITF, TRP-1, TRP-2, Tyrosinase Protein and mRNA Expression in Melanoma Cell (B16F10))

  • 본 연구에서는 청미래 덩굴 뿌리 추출물의 미백효과를 확인하기 위해서 tyrosinase 저해활성 및 미백관련 인자인 MITF, TRP-1, TRP-2, tyrosinase의 단백질 및 유전자 발현억제 효과를 western blot, reverse transcription-PCR 및 real time-PCR을 측정하였다. 그 결과 우수한 tyrosinase 저해활성을 확인하였고, 미백관련 인자 MITF, TRP-1, TRP-2, tyrosinase 단백질 및 유전자 발현측정에서도 4가지 인자 모두 발현이 억제됨으로써 미백 효능이 있음을 확인할 수 있었다. 따라서 청미래 덩굴 뿌리 추출물이 미백 효능을 가짐으로써 화장품 소재로 응용이 가능할 것으로 판단된다.

Epigenetic control of LTR retrotransposons in plant germline and somatic cells

  • Plant genomes include heterochromatic loci that consist of repetitive sequences and transposable elements. LTR retrotransposon is the major class of transposons in advanced plants in terms of proportion in plant genome. The elements contribute not only to genome size but also to genome stability and gene expression. A number of cases have been reported transposon insertions near genic regions affect crop traits such as fruit pigments, stress tolerance, and yields. Functional LTR retrotransposons produce extrachromosomal DNA from genomic RNA by reverse transcription that takes place within virus-like-particles (VLPs). DECREASED DNA METHYLATION 1 (DDM1) plays important roles in maintaining DNA methylation of heterochromatin affecting all sequence contexts, CG, CHG, and CHH. Previous studies showed that ddm1 mutant exhibits massive transcription of retrotransposons in Arabidopsis, but only few of them were able to create new insertions into the genome. RNA-dependent RNA POLYMERASE 6 (RDR6) is known to function in restricting accumulation of transposon RNA by processing the transcripts into 21-22 nt epigenetically activated small interfering RNA (easiRNA). We purified VLPs and sequence cDNA to identify functional LTR retrotransposons in Arabidopsis ddm1 and ddm1rdr6 plants. Over 20 LTR copia and gypsy families were detected in ddm1 and ddm1rdr6 sequencing libraries and most of them were not reported for mobility. In ddm1rdr6, short fragments of ATHILA gypsy elements were detected. It suggests easiRNAs might regulate reverse transcription steps. The highest enriched element among transposon loci was previously characterized EVADE element. It has been reported that active EVADE element is more efficiently silenced through female germline than male germline. By genetic analyses, we found ddm1 and rdr6 mutation affect maternal silencing of active EVADE elements. DDM1-GFP protein accumulated in megaspore mother cell but was not found in mature egg cell. The fusion protein was also found in early embryo and maternal DDM1-GFP allele was more dominantly expressed in the embryo. We observed localization of DDM1-GFP in Arabidopsis and DDM1-YFP in maize and found the proteins accumulated in dividing zone of root tips. Currently we are looking at cell cycle dependency of DDM1 expression using maize system. Among 10 AGO proteins in Arabidopsis, AGO9 is specifically expressed in egg cell and shoot meristematic cells. In addition, mutation of AGO9 and RDR6 caused failure in maternal silencing, implying 21-22 nt easiRNA pathway is important for retrotransposon silencing in female gametophyte or/and early embryo. On the other hand, canonical 24 nt sRNA-directed DNA methylation (RdDM) pathways did not contribute to maternal silencing as confirmed by this study. Heat-activated LTR retrotransposon, ONSEN, was not silenced by DDM1 but the silencing mechanisms require RdDM pathways in somatic cells. We will propose distinct mechanisms of LTR retrotransposons in germline and somatic stages.

약용식물 추출물의 아토피성 피부염에 대한 항염증 및 항알레르기 효과 (제 2 보) (Anti-inflammatory and Anti-allergic Effects of Herbal Extracts on Atopic Dermatitis ( Part II ))

  • 아토피성 피부염은 만성 재발성 염증성 피부질환으로 피부장벽기능의 이상과 환경유발인자에 대한 피부과민성과 연관되어 있다. 이전의 연구에서는 아토피성피부염에 효과적인 약용식물 추출물을 발굴하기 위하여 노회, 자회지정, 석류, 석곡 추출물들의 세포독성, 항산화, 항염, 항알레르기 효과를 검토하였다. 본 연구에서는 지질다당류로 활성화시킨 대식세포 RAW26.7 에 대한 약용식물 추출물들의 항염작용을 보다 상세하게 검토하여 항염작용의 근본적인 분자기전을 확인하고자 하였다. 역전사중합효소연쇄반응분석(reverse transcription polymerase chain reaction analysis) 결과, 석류, 석곡, 노회는 염증성 사이토카인인 IL-6 와 IL-$1{\beta}$ 유전자발현을 현저하게 억제시켰으며 자화지정은 영향이 없었다. 형질주입과 발광효소분석(transfection and luciferase analysis) 결과, 약용식물 모두가 전사 핵인자 카파비(NF-${\kappa}B$)의 활성화를 억제시켰다. 웨스턴 블럿 분석(western blot analysis) 결과, 노회는 JNK MAP 인산화효소의 활성화를 차단하였지만 p38 MAP 인산화효소의 활성화는 차단하지 못하였다. 반면에 자화지정, 석류, 석곡은 JNK MAP 인산화효소뿐만 아니라 p38 MAP 인산화효소의 활성화도 차단하였다. 이들 실험결과들은 노회, 자화지정, 석류, 석곡은 항염효능을 가지고 있으며 따라서 아토피성 피부염의 증상을 경감 또는 완화시키는 잠재력이 있음을 보여 준다.
