DNA marker traceability in Korean Cattle

  • Samples of 33 Hanwoo individuals from Korean elite sire families were used and five microsatellite markers were selected finally, which were located on chromosomes different chromosomes with the end sequencing of 100 HW-YUBAC that were recorded in the NCBI by Yeungnam University. Ten major microsatellite markers were selected from alleles amplified, their frequencies, H(Heterozygosity) and PIC(Polymorphism information content) with Hardy-Weinberg equilibrium. Next, in order to evaluate the Power of the markers selected on the individual animal identification, the match probability(MP) and the relatedness coefficient(R) were computed.

Phylogenetic Status of an Unrecorded Species of Curvularia, C. spicifera, Based on Current Classification System of Curvularia and Bipolaris Group Using Multi Loci

  • A seed-borne fungus, Curvularia sp. EML-KWD01, was isolated from an indigenous wheat seed by standard blotter method. This fungus was characterized based on the morphological characteristics and molecular phylogenetic analysis. Phylogenetic status of the fungus was determined using sequences of three loci: rDNA internal transcribed spacer, large ribosomal subunit, and glyceraldehyde 3-phosphate dehydrogenase gene. Multi loci sequencing analysis revealed that this fungus was Curvularia spicifera within Curvularia group 2 of family Pleosporaceae.

  • The study was performed to investigated the excellent microbial anticaries substance which is more effective than the chlorohexidine in the dental caries treatment. For the screening of alkaliphilic microorganism, more than 1200 bacterial strains were isolated from sea soil sample. A typ-ical strain which produced the most excellent antimicrobial substance was selected. The strain was identified novel alkalophilic Bacillus sp. through the results of morphological, biochemical and chemotaxonomical characteristics and 16S rDNA sequencing and designated as Bacillus alkalophilshaggy JY-827.

발효녹용의 항피로 및 간장보호 효과 (Anti-fatigue and Hepatoprotective Effects of Fermented Antler)

  • To increase the extraction yield and biological effect of antler by fermentation, probiotics fermenting antler were screened from rice shells. Of screened Bacillus species, the most potently antler-degrading probiotics was Bacillus KH-07. The supernatant yield of fermented antler is highest. Bacillus KH-07 may belong to Bacillus licheniformis by biochemical and 16S rDNA sequencing analyses. The KH-07-fermented antler (50 mg/kg) increased the anti-fatigue effect 2.3-fold compared to that of non-treated antler. Furthermore, the KH-07-fermented antler improved $CCl_4$-induced liver injury in mice. Based on these findings, the extraction yield and biological effect of antler can be increased by KH-07 fermentation.

  • Understanding the role of the microbiome in human health and how it can be modulated is becoming increasingly relevant for preventive medicine and for the medical management of chronic diseases. The development of high-throughput sequencing technologies has boosted microbiome research through the study of microbial genomes and allowing a more precise quantification of microbiome abundances and function. Microbiome data analysis is challenging because it involves high-dimensional structured multivariate sparse data and because of its compositional nature. In this review we outline some of the procedures that are most commonly used for microbiome analysis and that are implemented in R packages. We place particular emphasis on the compositional structure of microbiome data. We describe the principles of compositional data analysis and distinguish between standard methods and those that fit into compositional data analysis.

Erysiphe magnoliicola Comprises the Powdery Mildew Found on Magnolia kobus in Korea

  • The powdery mildew found on Magnolia kobus was recorded as Microsphaera alni for the first time in Korea in 1975. After splitting M. alni into several distinct species, this mildew was regarded as Microsphaera magnifica, now Erysiphe magnifica. Since E. magnifica is known to be a North American species, the powdery mildew found on M. kobus in Korea was studied to clarify its identity. Based on morphological characteristics and sequencing results of the internal transcribed spacer and large subunit rDNA gene, the powdery mildew found on M. kobus in Korea was identified as Erysiphe magnoliicola.

Morphometric and genetic diversity of Rasbora several species from farmed and wild stocks

  • The morphology and genetic identification of Rasbora lateristriata and Rasbora argyrotaenia between cultivated and wild populations has never been reported. This study compares morphology and cytochrome c oxidase (COI) genes between farmed and wild stock Rasbora spp. in Java and Sumatra island, Indonesia. We analyzed the truss network measurement (TNM) characters of 80 fish using discriminant function analysis statistical tests. DNA was extracted from muscle tissue of 24 fish specimens, which was then followed by polymerase chain reaction, sequencing, phylogenetic analysis, fixation index analysis, and statistical analysis of haplotype networks. Basic Local Alignment Search Tool analysis validated the following species: R. lateristriata and R. argyrotaenia from farming (Jogjakarta); Rasbora agryotaenia (Purworejo), R. lateristriata (Purworejo and Malang), Rasbora dusonensis (Palembang), and Rasbora einthovenii (Riau) from natural resources. Based on TNM characters, Rasbora spp. were divided into four groups, referring to four distinct characters in the middle of the body. The phylogenetic tree is divided into five clades. The genetic distance between R. argyrotaenia (Jogjakarta) and R. lateristriata (Malang) populations (0.66) was significantly different (p < 0.05). R. lateristriata (Purworejo) has the highest nucleotide diversity (0.43). R. argyrotaenia from Jogjakarta and Purworejo shared the same haplotype. The pattern of gene flow among them results from the two populations' close geographic proximity and environmental effects. R. argyrotaenia had low genetic diversity, therefore, increasing heterozygosity in cultivated populations is necessary to avoid inbreeding. Otherwise, R. lateristriata (Purworejo) had a greater gene variety that could be used to develop breeding. In conclusion, the middle body parts are a distinguishing morphometric character of Rasbora spp., and the COI gene is more heterozygous in the wild population than in farmed fish, therefore, enrichment of genetic variation is required for sustainable Rasbora fish farming.

Linking growth performance and carcass traits with enterotypes in Muscovy ducks

  • Objective: Enterotypes (ETs) are the clustering of gut microbial community structures, which could serve as indicators of growth performance and carcass traits. However, ETs have been sparsely investigated in waterfowl. The objective of this study was to identify the ileal ETs and explore the correlation of the ETs with growth performance and carcass traits in Muscovy ducks. Methods: A total of 200 Muscovy ducks were randomly selected from a population of 5,000 ducks at 70-day old, weighed and slaughtered. The growth performance and carcass traits, including body weight, dressed weight and evidenced weight, dressed percentage, percentage of apparent yield, breast muscle weight, leg muscle weight, percentage of leg muscle and percentage of breast muscle, were determined. The contents of ileum were collected for the isolation of DNA and 16S rRNA gene sequencing. The ETs were identified based on the 16S rRNA gene sequencing data and the correlation of the ETs with growth performance and carcass traits was performed by Spearman correlation analysis. Results: Three ETs (ET1, ET2, and ET3) were observed in the ileal microbiota of Muscovy ducks with significant differences in number of features and α-diversity among these ETs (p<0.05). Streptococcus, Candida Arthritis, and Bacteroidetes were the presentative genus in ET1 to ET3, respectively. Correlation analysis revealed that Lactococcus and Bradyrhizobium were significantly correlated with percentage of eviscerated yield and leg muscle weight (p<0.05) while ETs were found to have a close association with percentage of eviscerated yield, leg muscle weight, and percentage of leg muscle in Muscovy ducks. However, the growth performance of ducks with different ETs did not show significant difference (p>0.05). Lactococcus were found to be significantly correlated with leg muscle weight, dressed weight, and percentage of eviscerated yield. Conclusion: Our findings revealed a substantial variation in carcass traits associated with ETs in Muscovy ducks. It is implied that ETs might have the potential to serve as a valuable biomarker for assessing duck carcass traits. It would provide novel insights into the interaction of gut microbiota with growth performance and carcass traits of ducks.

흰목이버섯 대량생산을 위한 용기내 재배 최적화 연구 (Optimization of artificial cultivation of Tremella fuciformis in closed culture bottle)

  • 흰목이버섯 균주와 공생균을 수집하고 ITS 5.8S rDNA sequencing을 하여 유전자 서열을 분석하였다. Gene Bank Data homology search 결과 분리된 균의 rDNA 서열이 이 Tremella fuciformis AF042409의 rDNA 서열과 99% 일치하는 것으로 확인되었다. 그리고 함께 분리된 공생균은 같은 방법으로 Annulohhypoxylon stygium 으로 확인하였다. 분리된 T. fuciformis KG 103과 A. stygium KG 201 균주는 PD배지에서 각각 14 mm/14 days과 85 mm/14 days의 균사생육을 나타내었다. T. fuciformis KG 103 균주의 생육최적온도는 $25^{\circ}C$ (14mm/14days) 이었으며, $35^{\circ}C$ 고온과 $15^{\circ}C$이하 저온에서 균사 생장이 억제되었다. A. stygium KG 201은 흰목이버섯균과 유사한 최적온도를 나타내었다. T. fuciformis KG 103 균의 생육 최적 pH는 5.0이었으며, A. stygium KG 201도 pH 5.0에서 생육이 가장 왕성하였다. 흰목이버섯 종균용 최적 배지로 참나무톱밥 77.5%, 미강 20%, 석고 1.5%, 황백당 1%가 선정되었다. T. fuciformis KG 103과 A. stygium KG 201혼합 종균을 제조하고 흰목이버섯 자실체생산을 위한 병속재배 방법을 확립하였다. 콘코브(Corn cob) (77%와 52%)가 사용한 재료 중 최적의 자실체 성장률을 나타냈으며, 콘코브 함량을 줄일수록 생육이 저조하였다. 면실박과 참나무톱밥은 단독 사용시 생육이 저조하였고, 콘코브를 첨가시 수율이 증대되었다. 최적수분농도는 55%로 결정되었다.

낙동강 하류 물금과 을숙도 수환경의 진핵 플랑크톤 종조성에 대한 분자모니터링 (Molecular Monitoring of Eukaryotic Plankton Diversity at Mulgeum and Eulsukdo in the Lower Reaches of the Nakdong River)

  • 본 연구는 메타게놈 분석법을 기초로 낙동강 하류 담수 환경의 물금과 기수 환경의 을숙도대교 정점에서 채수된 환경 시료내의 진핵 플랑크톤 종다양성 및 군집 구조를 비교 분석하고자 하였다. 수환경 시료에서 추출된 DNA에 대한 environmental Polymerase Chain Reaction(PCR)을 수행하여 18S rDNA 클론라이브러리를 구축하였고, colony PCR, PCR-Restriction Fragment Length Polymorphism(RFLP), 염기서열 결정 및 유사도 분석을 통하여 종다양성을 분석하였다. 물금 및 을숙도대교 정점에서 338개의 클론들을 분석하였고(170 clones, 물금; 168 clones, 을숙도대교), 그 결과 총 74개의 phylotype을 발굴하였다(49개, 물금; 25개, 을숙도대교). 발굴된 phylotype에 대한 계통 분석 결과, Stramenopiles, Cryptophyta, Viridiplantae, Alveolata, Rhizaria, Metazoa 및 Fungi 등의 분류군에 속하는 다양한 생물종이 발굴되었으며, 국내 미기록종 및 신종 후보 가능 생물종과 속(genus)이상의 새로운 분류학적 처리가 필요한 생물종의 존재를 확인하였다. 특히 Stramenopiles의 Pirsonia 및 Alveolata의 Perkinsea에 속하는 phylotypes 등 국내 미기록 생물종을 포함한 숨은 종다양성(cryptic species diversity)의 발굴은 분자모니터링 기법이 낙동강 하구역 수생태계 변화 모니터링을 위한 새로운 유용한 생물학적 정보를 제공할 수 있음을 제시하고 있다.
