The DNA methylated by Hpa II methylase was not cleaved by Sma, I, Ava I and Nae I endonucleases. This experimental data could be interpreted as strong evidences that Sma I, Ava I and Nae I methylases which yet to be isolated would methylate on the inmost cytosine nucleotide within their hexameric recognition sequences. The facts that Sma I, Ava I and Nae I endonucleases can not cleave the DNA methylated by Hpa II methylase are the valuable informations for protecting DNAs upon cleavage reactions by Sma I, Ava I and NAe I endonucleases especially for cDNA insertion experiments into vector DNAs using Sma I, Ava I and Nae I oligonucleotide linkers. In the case of Xma I endonuclease, partially cleaved DNA fragments were observed although the reaction rate was greatly decreased. This result implies that the methylation site of Xma I methylase which yet to be isolated would not be the same as that of Hpa II methylase in Xma I sequence.
The binding ability of leaf nuclear extracts to the lighbresponsive elements (LREs) of cab promoters of Arabidopsis thaliana has been investigated. The cab promoters were fragmented with restr ction endonucleases into LRE that were identified by Mitra et al. [Plant Mol. Biol. 12, 169179 ( 1989)] and other small fragments. After end labeling with Klenow fragment, the fragments were assayed for binding with the leaf nuclear proteins that were prepared by solubilizing the purified nuclei with 0.5 M ammonium sulfate. The binding ability was assayed by mobility shift assay. To perform successful mobility shift assay, several factors affecting the interaction of protein with DNA were optimized before performing the assay. The LREs had several retardation bands. However, the other promoter fragments from the transcription start site to the far upstream region of the promoters had also retardation bands. No particular relationships could be found between the retardation band distributions and the loci of LRE. It is likely that the light-regulation of cab gene expression may be controlled by the multiple interactions of the regulatory protein factors with DNA motifs.
Bloom syndrome protein (BLM) is a pivotal RecQ helicase necessary for genetic stability through DNA repair processes. Our investigation focuses on the N-terminal region of BLM, which has been considered as an intrinsically disordered region (IDR). This IDR plays a critical role in DNA metabolism by interacting with other proteins. In this study, we performed triple resonance experiments of BLM220-300 and presented the backbone chemical shifts. The secondary structure prediction based on chemical shifts of the backbone atoms shows the region is disordered. Our data could help further interaction studies between BLM220-300 and its binding partners using NMR.

Hepatitis C virus (HCV) nonstructural 5B (NS5B) protein is an RNA-dependent RNA polymerase (RdRp). To determine whether it can contribute to viral replication by interaction with cellular proteins, the yeast two-hybrid screening system was employed to screen a human liver cDNA library. Using the HCV NS5B as a bait, we have isolated positive clones encoding a cellular protein. The NS5B interacting protein, 5BIP, is a novel cellular protein of 170 amino acids. Interaction of the HCV NS5B protein with 5BIP was confirmed by a protein-protein blotting assay. Recently, we have demonstrated that NS5B possesses an RdRp activity and thus it is possible that 5BIP, in association with NS5B, plays a role in HCV replication.

RBF단백질은 dsRNA와은 강한 결합력을 나타낸 반면 기타의 핵산구조에 대해서는 이러한 결과를 나타내지 못하였다. 인산화 실험의 결과, RBF단백질은 poly(I) : poly(C)의 존재하에서 사람 도는 쥐 모두로 부터의 PKR 효소의 자가인산화를 유사한 방식으로 억제하였다. 이는 다른 종류의 진핵세포생물에서 단백질합성조절을 위한 PKR과 RBF가 유사한 경쟁적 관련성을 유지하면서 존재함을 시사하고 있다.
We have examined the effect of bithorax complex genes on the expression of castor gene. During the embryonic stages 12-15, both Ultrabithorax and abdominal-A regulated the castor gene expression negatively, whereas Abdominal-B showed a positive correlation with the castor gene expression according to real-time PCR. To investigate whether ABD-B protein directly interacts with the castor gene, electrophoretic mobility shift assays were performed using the recombinant ABD-B homeodomain and oligonucleotides, which are located within the region 10 kb upstream of the castor gene. The results show that ABD-B protein directly binds to the castor gene specifically. ABD-B binds more strongly to oligonucleotides containing two 5'-TTAT-3' canonical core motifs than the probe containing the 5'-TTAC-3' motif. In addition, the sequences flanking the core motif are also involved in the protein-DNA interaction. The results demonstrate the importance of HD for direct binding to target sequences to regulate the expression level of the target genes.
Background: Thanks to the development of the mathematical/statistical reverse engineering and the high-throughput measuring biotechnology, lots of biologically meaningful genegene interaction networks have been revealed. Steady-state analysis of these systems provides an important clue to understand and to predict the systematic behaviours of the biological system. However, modeling such a complex and large-scale system is one of the challenging difficulties in systems biology. Results: We introduce a new stochastic modeling approach that can describe gene regulatory mechanisms by dividing two (DNA and protein) layers. Simple queuing system is employed to explain the DNA layer and the protein layer is modeled using G-networks which enable us to account for the post-translational protein interactions. Our method is applied to a transcription repression system and an active protein degradation system. The steady-state results suggest that the active protein degradation system is more sensitive but the transcription repression system might be more reliable than the transcription repression system. Conclusions: Our two layer stochastic model successfully describes the long-run behaviour of gene regulatory networks which consist of various mRNA/protein processes. The analytic solution of the G-networks enables us to extend our model to a large-scale system. A more reliable modeling approach could be achieved by cooperating with a real experimental study in synthetic biology.
NF1 proteins are a family of DNA binding proteins which consist of two separate domains, N-terminal DNA binding domain and C-terminal transcription activation domain. The N-terminal 220 amino acids are highly conserved and are also known to mediate dimerization of NF1 proteins. The C-terminal regions of different type of NF1 proteins are heterogeneous and responsible for transcriptional activation. In this study, we tested the interaction between different domains of rat NF1-A protein by yeast two hybrid analysis and observed the interaction between C-terminal regions of NF1-A which do not contain the N-terminal dimerization domain. Our results showed that the C-terminal region of rat NF1-A between residues 231 and 509 strongly interacted not only with itself, but also with human NF1/CTF1 which is a different type of NF1. When the C-terminal region was divided into two fragments, one from residue 231 to 447 and the other from 448 to 509, the two fragments were able to interact with the C-terminal region of NF1-A significantly. This indicates that both fragments contain independent interaction domains. Analysis of the interactions with alanine substituted fragments showed that substitutions of the heptasequence, SPTSPTY of NF1-A, affected interaction between NF1 proteins. Our results strongly suggest that C-terminal regions may also be important for the formation of homo- and heterodimers in addition to the N-terminal dimerization domain. Also, the heptasequence motif may play some roles in dimer formation.

Hrp1, of Schizosaccharomyces pombe, is a new member of the SW12/SNF2 protein family that contains a chromodomain and a DNA binding domain as well as ATPase/7 helicase domains. This configuration suggests that Hrp1 could be a homolog of mouse CHD1, which is thought to function in altering the chromatin structure to facilitate gene expression. To understand the enzymatic nature of Hrp1 we purified the 6-Histidine-tagged Hrp1 protein (6$\times$His-Hrp1) to homogeneity from a S. pombe Hrp1-overexpressing strain and hen examined its biochemical properties. We demonstrate that the purified 6$\times$His-Hrp1 protein exhibited a DNA-binding activity with a moderate preference to the (A+T)-rich tract in double-stranded NA via a minor groove interaction. However, we failed to detect any intrinsic DNA helicase activity from the purified Hrp1 like other SW12/SNF2 proteins. These observations suggest that the DNA binding activities of Hrp1 may be involved in the remodeling of the chromatin structure with DNA-dependent ATPase. We propose that Hrp1 may function in heterochromatins as other proteins with a chromo- or ATPase/helicase domain and play an important role in the determination of chromatin architecture.

StMBF1 (Solanum tuberosum multiprotein bridging factor 1) is a plant member of the MBF1 family of transcriptional co-activators. In an attempt to understand the role of StMBF1, we analyzed its interaction with plant transcription factors of the homeodomain-leucine zipper (Hd-Zip) family, a group of proteins with a typical leucine zipper motif adjacent to a homeodomain. StMBF1 is able to interact in vitro with the Hd-Zip protein Hahb-4 both in the presence and absence of DNA. Upon binding, StMBF1 increases the DNA binding affinity of Hahb-4, and of another plant homeodomain containing protein from the GL2/Hd-Zip IV family, HAHR-1. The biological role of interactions is discussed in this paper.
