Genetic characteristics of Korean Jeju Black cattle with high density single nucleotide polymorphisms

  • Objective: Conservation and genetic improvement of cattle breeds require information about genetic diversity and population structure of the cattle. In this study, we investigated the genetic diversity and population structure of the three cattle breeds in the Korean peninsula. Methods: Jeju Black, Hanwoo, Holstein cattle in Korea, together with six foreign breeds were examined. Genetic diversity within the cattle breeds was analyzed with minor allele frequency (MAF), observed and expected heterozygosity (HO and HE), inbreeding coefficient (FIS) and past effective population size. Molecular variance and population structure between the nine breeds were analyzed using a model-based clustering method. Genetic distances between breeds were evaluated with Nei's genetic distance and Weir and Cockerham's FST. Results: Our results revealed that Jeju Black cattle had lowest level of heterozygosity (HE = 0.21) among the studied taurine breeds, and an average MAF of 0.16. The level of inbreeding was -0.076 for Jeju Black, while -0.018 to -0.118 for the other breeds. Principle component analysis and neighbor-joining tree showed a clear separation of Jeju Black cattle from other local (Hanwoo and Japanese cattle) and taurine/indicine cattle breeds in evolutionary process, and a distinct pattern of admixture of Jeju Black cattle having no clustering with other studied populations. The FST value between Jeju Black cattle and Hanwoo was 0.106, which was lowest across the pair of breeds ranging from 0.161 to 0.274, indicating some degree of genetic closeness of Jeju Black cattle with Hanwoo. The past effective population size of Jeju Black cattle was very small, i.e. 38 in 13 generation ago, whereas 209 for Hanwoo. Conclusion: This study indicates genetic uniqueness of Jeju Black cattle. However, a small effective population size of Jeju Black cattle indicates the requirement for an implementation of a sustainable breeding policy to increase the population for genetic improvement and future conservation.

Genetic Diversity and Population Structure of a Korean Rice Germplasm Based on DNA Profiles

  • Information on the patterns of genetic diversity and population structure is essential for the rational use and efficient management of germplasms; accurate information aids in monitoring germplasms, and can also be used to predict potential genetic gains. In this study, we assessed genetic diversity, focusing on Korean rice accessions for theand their sustainable conserved diversity. Using DNA profiling with 12 simple sequence repeat (SSR) markers, we detected a total of 333 alleles among 2,016 accessions. The number of alleles ranged from 21 to 53, with an average of 27.8. Average polymorphism information content was 0.797, with the lowest being 0.667 and the highest 0.940. CA cluster analysis and the model-based population structure revealed two main groups that could be subdivided into five subgroups. Analysis of the molecular variance study based on the SSR profile data showed 5% variance among the profiles, whereas we recorded 93% variance among individuals and 2% variance within individuals. Specifically, the utilized diversity for of the breeding program is restricted in that cultivars were located in limited clades. These results revealed that preserving the diversity of Korean landraces could be useful sources for breeding new rice cultivars, and cwould be the basis for the sustainable conservation and utilization of a Korean rice germplasm.

Assessment of genetic diversity of Typha angustifolia in the development of cattail stands

  • Typha angustifolia has ecological characteristics of clonal growth similar to Phragmites australis. The plant spreads byclonal growth and seed dispersal. In this study, for the three stands which have different settlement age at the Baksilji wetland in Korea, genetic diversity was estimated by random amplification of polymorphic DNA analysis to evaluate the change in genetic diversity of T. angustifolia during stand development in the same population. Stand (ST) 1 was the oldest and ST 4 was the youngest. ST 5 was in a small ditch out of the Baksilji. Although the ST 1, ST 2, and ST 3 did not differ significantly in vegetational or physical environment, the genetic diversity estimated according to Nei's gene diversity (h) and the Shannon index (i) increased in the order of ST 1 < ST 2 < ST 3 contrary to formative age. The genetic diversity of ST 4 was much higher than that of the other three stands. ST 4 has similar abiotic environmental conditions with slight T. angustifolia dominance, and seems to be in the early establishment stage. ST 5 differed from the other stands in vegetational and soil environments, which can result in stressful cattail conditions. Even though the ST 5 stand was not younger than the ST 4 stand, ST 5 showed the highest genetic diversity. Our results indicate that after early settlement of the T. angustifolia population, genetic diversity within the species decreased over time and that the decreasing pattern of genetic diversity within T. angustifolia stands is not likely to occur under stressful conditions.

Therefore, detailed studies, in particular at the DNA level, on genetic diversity of natural populations of wild sea lettuce, and genetic relationships between natural sea lettuce and cultivated sea lettuce are necessary from the viewpoint of plant evolution. Spatial and Temporal Genetic Diversity and Population Structure of Hemileia vastatrix from Peruvian Coffee Plantations

  • Population genetic studies of Hemileia vastatrix have been conducted in order to describe the evolutionary dynamics of the pathogen and the disease epidemiology as consequence of changes in disease management and host distribution occurred in Peru after the 2013 epidemic. These analyses were performed by sequencing the internal transcribed spacers of the nuclear ribosomal DNA (rDNA-ITS) of H. vastatrix collected from two coffee growing areas in 2014 and 2018. H. vastatrix population showed high haplotype diversity (Hd = 0.9373 ± 0.0115) with a low nucleotide diversity (π = 0.00322 ± 0.00018). Likewise, AMOVA indicated that fungus population has behaved as a large population without structuring by geographical origin and sampling years (FST = 0.00180, P = 0.20053 and FST = 0.00241, P = 0.19693, respectively). Additionally, the haplotype network based on intraspecific phylogenetic analysis of H. vastatrix using Peruvian and NCBI sequences revealed that Peruvian ancestral haplotypes, which were maintained in time and space, would correspond to the reported sequences of the races II and XXII. This result suggests that no substantial changes have occurred through time in Peruvian Hemileia vastatrix population.

Genetic Diversity and Dye-Decolorizing Spectrum of Schizophyllum commune Population

  • Synthetic dyes are widely used in various industries and their wastage causes severe environmental problems while being hazardous to human health, leading to the need for eco-friendly degradation techniques. The split-gill fungus Schizophyllum commune, which is found worldwide, has the potential to degrade all components of the lignocellulosic biomass and is a candidate for the treatment of synthetic dyes. A systematic molecular analysis of 75 Korean and 6 foreign S. commune strains has revealed the high genetic diversity of this population and its important contribution to the total diversity of S. commune. We examined the dye decolorization ability of this population and revealed 5 excellent strains that strongly decolorized 3 dyes: Crystal Violet, Congo Red and Methylene Blue. Finally, comparison of dye decolorization ability and the phylogenetic identification of these strains generalized their genetic and physiological diversity. This study provides an initial resource for physiological and genetic research projects as well as the bioremediation of textile dyes.

  • 분리된 자원을 공급한다. 소척추동물과 포식자의 관계에서 동질로화된 서식지는 소척추동물의 생태적 지위를 단일화시켰으며, 숨을 곳의 급격한 감소로 인해 소척추동물의 군집 밀도를 큰 규모로 변동시킨다. 동질화된 서식지는 또한 서식지 구조의 복잡성을 사라지게 함으로써 종의 다양성이 감소된다는 연구결과를 검토하였다. 실험적연구에서 동질화된 서식지는 소척추동물의 서식밀도와 안정성의 감소, 세력권의 증가로 인한 종간경쟁, 분산의 증가로 특징지워졌다. 따라서 서식지의 이질성 유지는 종의 다양성과 보존의 기능을 높여주는데 기여함을 알게 되었다.

Genetic Diversity and Population Structure of Kaloula borealis (Anura, Microhylidae) in Korea

  • To assess the genetic diversity and population structure of Korean K. borealis, allozyme analysis was performed. The average genetic variability of Korean K. borealis populations was %P=13.2, Ho=0.048, and He=0.045. This value was the lowest in comparison with other Korean amphibian species studied. Also, the value was much lower than that of a reference population from Chinese K. borealis (%P=50, Ho=0.125, He=0.172). Wright's F-statistics showed that Korean K. borealis has distinctly low level of gene flow among regional populations (F$_{ST}$=0.339, Nm=0.487) in comparison with other Korean amphibian species studied. However, the average level of genetic divergence among Korean K. borealis populations was moderate (Nei's D=0.020). Therefore, it appeared that low levels of genetic diversity (He=0.045) and gene flow (Nm=0.487) among regional populations ave probably due to the results of decreasing population size and patchy distribution of this species in Korea.

Temporal and Spatial Change in Microbial Diversity in New-developed Wetland Soil Covered by Tamarix chinesis Community in Chinese Yellow River Delta

  • Soil samples were collected from new-developed wetland soil ecosystem of Tamarix chinesis plantation in Chinese Yellow River Delta in different months of 2003. Soil characteristics, temporal change and spatial distribution of microbial community composition and their relationship with nitrogen turnover and circling were investigated in order to analyze and characterize the role of microbial diversity and functioning in the specific soil ecosystem. The result showed that the total population of microbial community in the studied soil was considerably low, compared with common natural ecosystem. The amount of microorganism followed as the order: bacteria> actinomycetes>fungi. Amount of actinomycetes were higher by far than that of fungi. Microbial population remarkably varied in different months. Microbial population of three species in top horizon was corrected to that in deep horizon. Obvious rhizosphere effect was observed and microbial population was significantly higher in rhizosphere than other soils due to vegetation growth, root exudation, and cumulative dead fine roots. Our results demonstrate that microbial diversity is low, while is dominated by specific community in the wetland ecosystem of Tamarix chinesi.

RAPD를 이용한 한국 김 집단의 유전적 다양성과 표현형 관계 (Studying the Genetic Diversity and Phenetic Relationships of Porphyra yezoensis Populations in Korea Using Random Amplified Polymorphic DNA (RAPD))

  • 김(Porphyra yezoensis)은 김속의 홍조류이다. RAPD (random amplified polymorphic DNA) 마커를 이용하여 한국 내 네 집단의 표현형과 유전적 다양성을 조사하였다. 전체적으로 20 시발체로 김에서 55분절이 관찰되었다. 이들 밴드 중 30개(54.5%)는 다형성을 나타내었다. OPA-18-02 밴드는 낙동 김 집단에서만 증폭되었다. OPA-20-02 밴드는 서천 김 집단에서만 증폭되었다. 이 두 밴드는 특별한 집단을 구별해주는 특이밴드로 판정되었다. 대립유전자좌위의 수(Ae)는 1.161에서 1.293로 평균은 1.366였다. 서천 김 집단이 가장 높은 다형성을 나타내었다(0.163). 다른 집단과 격리되고 조간대에 위치한 낙동 김 집단은 가장 낮은 다형성을 나타내었다(0.092). 샤논의 표현형 다양성(I)은 서천 김 집단이 가장 높았다(0.238). 전체 유전적 다양도($H_T$)는 0.132(OPA-02)에서 0.420(OPA-19)로 나타났다. 대립유전자좌위에서 유전적 다양성($H_S$)은 0.059(OPA-18)에서 0.339(OPA-19)였다. 대립유전자좌위에 근거에서 전체 유전적 다양도에서 집단 간 차이($G_{ST}$)는 0.012(OPA-11)에서 0.762(OPA-18)이였으며 평균은 0.415였다. 이는 전체 변이의 약 42%는 집단 간에서 발견된다는 것을 의미한다. 종 내 다양도의 58.5%는 집단 내에 있었다. 유전자 흐름(Nm)은 0.705로 낮았다.
