SPECTRAL METHOD FOR RECONSTRUCTING PHYLOGENETIC TREE

  • A new simple method is proposed for reconstructing phylogenetic trees, which we call the spectral method. The most common distance based method is the neighbor-joining method which is based on the minimum evolution principle. The spectral method shows similar performance to the neighbor-joining method for simulated data generated by seq-gen. For real data, the spectral method shows much better performance than the neighbor-joining method. Hence it can be a complementary method for reconstructing phylogenetic trees.

  • In phylogenetic tree construction the neighbor-joining algorithm is the most well known method which constructs a trivalent tree from a pairwise distance data measured by DNA sequences. The core part of the algorithm is its cherry picking criterion based on the tree structure of each quartet. We give a generalized version of the criterion based on the exact box model of quartets, known as the tight span of a metric. We also show by experiment why neighbor-joining and the quartet consistency count method give similar performance.

  • Among the distance based algorithms in phylogenetic tree reconstruction, the neighbor-joining algorithm has been a widely used and effective method. We propose a new algorithm which counts the number of consistent quartets for cherry picking with tie breaking. We show that the success rate of the new algorithm is almost equal to that of neighbor-joining. This gives an explanation of the qualitative nature of neighbor-joining and that of dissimilarity maps from DNA sequence data. Moreover, the new algorithm always reconstructs correct trees from quartet consistent dissimilarity maps.

  • Partial mitochondrial 16S rDNA and COI gene were amplified using PCR and sequenced for four species of oysters in Korea. Phylogenetic relationships among them were inferred from their aligned sequences by neighbor-joining method. The sequence comparison data of two mitochondrial genes showed that the genetic distinction between two oyster genera (Crassostreo and Ostrea) was obvious. Phylogenetic analysis based on the nucleotide sequences and A+T percentage of two genes indicates that C. gigas and C. nippona strongly formed a sister group and then C. ariakensis was clustered with the clade although that based on amino acid sequences of COI gene by neighbor-joining method represented different phylogenetic tree.

  • The changes of neighbor relation by joining communal childcare cooperative are as follows. Neighbors who are cooperative members are consultant who advise on childcare and communal parents who nurture children in communal local society. They are also consultant on problems of couples because one can reveal difficulties and troubles in the relation with the spouse easily to the neighbors. They admit gradually that their daily life can also be shared with other families. Living with neighbors extend the boundary of family and form a sound family culture. On the other hand, because their relationship is satisfactory, they have no need to form relationship with neighbors who are not cooperative members. They regard neighbors who are not cooperative members as 'peoples with different color from us'. Also they recognize exclusive eyesight from neighbor who are not cooperative members. The changes of family relation by joining communal childcare cooperative are as follows. In the relationship between wife and husband, both husband and wife take equal responsibility of childcare and that husband gets to familiar with household matters. In the relationship between parents and children, equality comes true and parents get to blow wars to be good parents. And they neither attach to their children nor bear expansive delusions on their children.

Identification of Cambodian Gnetum (Gnetaceae, Gnetales) species by DNA barcoding

  • Gnetum (Gnetaceae, Gnetales) is a gymnosperm genus with ca. 35 species distributed in tropical forests around the world. Due to its dioecious habit and lack of diagnostic characters from vegetative tissue, the identification of Gnetum species is not easy without seeds or reproductive structures. To identify and verify their phylogenetic positions, we applied DNA barcoding to Cambodian Gnetum collections gathered between 2010 and 2015, with previously designed cp matK gene primers. We newly sequenced partial matK sequences from 72 Gnetum collections, 43 out of 72 from Cambodia, and analyzed 115 Gnetum accessions using the neighbor-joining method. The resulting neighbor-joining tree categorized Cambodian Gnetum samples into three clades of species: G. macrostachyum, G. montanum, and G. aff. gracilipes. The recognition of G. aff. gracilipes in Cambodia is reported here for the first time. Taxonomic information for the three recognized Cambodian Gnetum species is provided and the benefits of the taxonomic reevaluation assisted by DNA barcoding are emphasized in this work.

Variation of nuclear ribosomal ITS sequences of Polygonum section Persicaria (Polygonaceae) in Korea (한국산 여뀌속 Persicaria절(마디풀과)의 핵 리보오솜 ITS 염기서열 변이)

  • We examined nrDNA ITS sequences from 16 taxa of Polygonum sect. Persicaria(Polygonaceae) in Korea to infer relationships among the taxa within the section. A neighbor-joining tree obtained from the analysis of the ITS sequences suggest that the ITS region was useful inferring the phylogenetic relationships among the taxa. The neighbor-joining tree indicates that P.amphibium is clearly separated from the other Korean taxa. The tree also reveals the presence of five major groups in the Korean taxa of the section; 1) P. lapathifolium var. lapathifolium, 2) P. persicaria and P. viscoferum, 3) P. orientale and P. viscosum, 4) P. japonicum and 5) a group including the remaining taxa. these relationships depicted on the ITS tree are largely congruent with those inferred from morphological and anatomical characters.

  • A Gene content phylogenetic tree and a 16S rRNA based phylogenetic tree were compared for 9 Archaea and 15 Proteobacteria, whole-genome sequenced, by neighbor joining and bootstrap methods (n=1000). Ratio of conserved COG (clusters of orthologous groups of proteins) to ortholog revealed that they were within the range of 4.60% (Mezorhizobium loti) or 56.57% (Mycoplasma genitalium), The diversity of ratio meant the Possibility of searching for useful genes, as they possess peculiar genes. The gene content tree and the 16S rDNA tree showed coincidence and discordance in Archaea and Proteobacteria.

Intra-, Inter-specific Variation of Korean Rana (Amphibia: Ranidae) Based on the Partial Sequence of Mitochondrial 16S rDNA (미토콘드리아 16S rDNA부분 염기서열을 이용한 한국산 개구리 속(Amphibia: Ranidae)의 종간, 종내 변이에 대한 연구)

  • In order to clarify intra-and inter-specific variation of Korean Rana species, the partial DNA sequences of mitochondrial 16S rDNA gene were determined from 6 Korean and 1 Japanese Rana species, DNA sequences from Korean and Japanese species were comparison-analysed within, and also with the sequences from three species of Japanese brown frogs. DNA similarities were calculated as 91.3∼97.3% among brown frog (R. amurensis coreana, R. dybowskii and R. huanrenensis), as 96.11∼97.26% among pond frogs (R. nigromaculata and R. planeyi chosenica). Genetic distance of pond frog and wrinkle fyog (R. rugosa) were near than that of pond frog and brown frog. Two clusters were formed brown frogs and the other group by neigh-bor-joining and maximum-likelihood analysis, also the populations of R. nigromaculata were well distinguished between Korean peninsula and Korean island. But result from maximum-likelihood analysis slightly differed from neighbor-joining to cluster of R. rugosa. Further analyses for their population will be necessary to study the phylogenetic status.

Phylogenetic Study of Korean Chrysosplenium Based on nrDNA ITS Sequences (ITS 염기서열에 의한 한국산 괭이눈속(Chrysosplenium)의 계통학적 연구)

  • The internal transcribed spacer (ITS) regions of nuclear ribosomal DNA from genus Chrysosplenium were sequenced to address phylogenetic relationship. ITS including 5.8S sequence varied in length from 647 bp to 653 bp. Among them, 219 sites were variable sites with parsimony-informative. The aligned sequences were analyzed by maximum parsimony (MP) and neighbor-joining (NJ) methods. In the strict consensus trees of parsimony analysis, the monophyly of Chrysosplenium was supported by 100% bootstrap value. The first clade, C. pseudofauriei was at the basal position of the genus, and others formed two clades with high bootstrap support. The second clade included Ser. Pilosa and Ser. Oppositifolia and third clade included Ser. Alternifolia and Ser. Flagellifera. The NJ trees showed essentially the same topology. Finally, DNA sequences of ITS regions were useful phylogenetic marker in this genus. Based on the ITS and ridge seed morphological results, C. sphaerospermum Maxim. and C. valdepilosum (Ohwi) S.H. Kang & J.W. Han were discussed their scientific names and taxonomic positions.
