Little is known about the origin and genetic diversity of swamp buffaloes in China. To obtain more knowledge on genetics of the water buffalo in China, the complete mitochondrial D-loop sequences of 30 samples from 6 native types were investigated. The results revealed 12 mitochondrial haplotypes with 50 polymorphic sites. Among these polymorphic sites, there were 49 transitions and 1 transversion. The average nucleotide diversity and haplotype diversity estimated from mtDNA D-loop region in 6 Chinese water buffalo types were 0.00684 and 0.798, respectively, showing rather abundant mitochondrial genetic diversity. The Neighbor-Joining (NJ) tree of mtDNA of Chinese water buffaloes was constructed according to the 12 haplotypes. The NJ tree indicated two lineages being designated lineage A and lineage B, in which lineage A was predominant, and lineage B was at low frequency. The new lineage B was first discovered and defined in 6 Chinese water buffalo types. These results showed that two different maternal lineages were involved in the origin of domestic swamp buffaloes in China and the lineage B was probably an introgression from Southeast Asian buffaloes.
The use of Korean native chicken is increasing, and the discovery of new genetic resources is very important from both economic and genetic conservation points of view. In this study, mtDNA D-loop sequences from 272 privately-owned Korean native chickens from a Hyunin farm were investigated. Seventeen nucleotide substitutions were identified from the sequence analysis and they were classified as 6 haplotypes. Previously investigated haplotypes in five Korean native chicken populations have been compared with the Hyunin chicken population. The results indicated that two haplotypes, H10 and H15, in the Hyunin chicken population were not previously identified in other Korean native chicken populations, representing 33.09% (90/272) and 1.1% (3/272) of the Hyunin population, respectively. On the other hand, four other haplotypes were identical to those of a previous study of Korean native chicken populations. This result is indicative of conservation strategies of Hyunin chicken populations for expanding the genetic diversity in the Korean native chicken population.
Sequences of mitochondrial DNA (mtDNA) cytochrome b gene (1,140 bp) and control region (803 bp) of Siberian flying squirrels from Korea (Pteromys volans aluco) and Mt. Changbai of northeast China (P. v. arsenjevi) were obtained to reexamine the taxonomic status of the Korean subspecies. In the cytochrome b gene, six haplotypes of P. v. aluco formed a clade with six haplotypes of P. v. arsenjevi, and in control region, seven haplotypes of P. v. aluco formed a clade with six haplotypes of P. v. arsenjevi. Furthermore, six haplotypes of cytochrome b gene of P. v. aluco from this study formed a clade with four haplotypes of P. v. arsenjevi in far-east Russia obtained from GenBank. We also investigated the research papers previously published that reported the length of tail vertebrae of P. volans, and found that the length was not sufficiently large as to be a key character of P. v. aluco. This result is not consistent with morphological description for its haplotype. Therefore, we conclude that P. v. aluco from Korea might possibly be a synonym of P. v. arsenjevi from northeast China and nearby Russia.
We sequenced a 522 bp fragment including the $tRNA^{Thr}$, $tRNA^{Pro}$ gene and the first half of the control region from 29 wild and cultured olive flounder specimens from Korea. Out of 522 nucleotide sites, 49 (9.4%) were variable, 23 haplotypes being found. Most haplotypes are unique in the wild population and only four were shared by cultured specimins. The nucleotide diversity and differences between wild and cultured populations were $0.025{\pm}0.013$ and $0.015{\pm}0.008$, and $12.94{\pm}6.00$ and $7.83{\pm}3.75$, respectively. Haplotype diversity was $0.98{\pm}0.02$ and $0.49{\pm}0.09$ in the wild and cultured populations, respectively. These results show that marked reductions of genetic variability in the hatchery strains were observed in the number of mitochondrial DNA haplotypes and haplotype diversity when compared to the wild populations. Furthermore, we detected significant population differentiation between both populations. The mtDNA sequencing technique used to evaluate the genetic variability of hatchery strains compared to that of the wild population is potential for genetic monitoring of olive flounder hatchery stocks.
Sequences of cytochrome b gene and control region of mitochondrial DNA from Korean common otters (Lutra lutra lutra L.) were examined to provide the genetic information for the conservation of this subspecies. Two haplotypes and one haplotype were revealed in cytochrome b gene and control region, respectively. The available sequences of European common otter (L. l. lutra) from GenBank were compared together with those of Korean common otter in order to determine the degree of sequence variation between them. In cytochrome b gene sequences, two haplotypes from Korea and two haplotypes of Europe showed differences in 12 of 1,045 sites. The Tamura-Nei nucleotide distances between two European haplotypes was 0.10% and those between two Korean haplotypes was also 0.10%, but those between Korean haplotypes and European ones ranged from 0.96% to 1.16%. In the control region, one Korean haplotype and seven European ones showed differences in seven of 300 sites; the Tamura-Nei distances among seven European haplotypes were 0.34% to 1.01%, but those between Korean haplotype and European ones ranged from 1.01% to 1.69%. Although further molecular and morphological studies with specimens from eastern Asia including Amur region and northeast China are needed, it is possible that the Korean common otter might be closer or identical to the far-eastern Asian common otter, L. l. amurensis Dybowski.
A total of 367 isolates of Phytophthora infestans was collected from the leaf samples of late blight disease from five provinces in Korea over the three growing seasons of 2002-2004. Of the 367 isolates, 337 isolates were of the A1 mating type, and 30 isolates were of A2 mating type, showing that the majority was A1 mating type. Profiles of Gpi and Pep defined four allozyme genotypes among the total of 367 isolates. All four allozyme genotypes could be distinguished on the basis of Gpi profiles alone, whereas all isolates were homozygous at the Pep locus (100/100). The mitochondrial DNA haplotype of all isolates were the IIa haplotype. Amplification of the genomic DNAs extracted from eight isolates of each mating type by polymerase chain reaction with the selected primer (OPC-5 primer) produced a total of 20 DNA bands, of which 11 bands were polymorphic. According to the RAPD analysis using the OPC-5 primer, 106 isolates including two standard isolates were separated into 8 groups at the similarity level of 92.5%. The RAPD groups were not correlated with the allozyme genotypes and the isolated locations. All of the eight RAPD groups were identified in Gangwon-do, suggesting that Gangwon-do is the center of origin of the P. infestans in Korea. A 600-bp DNA band generated with the OPC-5 primer was specific to A1 mating type isolates, but not detected with A2 mating type, showing that the specific PCR primer can distinguish different mating types in P. infestans.
The genetic structure and phylogenetic relationship were investigated in Korean red spotted grouper populations using the nucleotide sequence polymorphisms of the mitochondrial DNA (mtDNA) cytochrome c oxidase subunit I (COI) gene. The COI gene was sequenced showed 99.1-99.8% identity with the EF607565 sequence previously reported. A total of twenty haplotypes were found, and the Korean population showed nineteen haplotypes. Among those, Hap_03 and Hap_08 showed Jeju-do and China-specific COI sequences, respectively. However, Hap_07 had twelve COI sequences from South Korea and records from Hong Kong and Taiwan. Neighbor-joining (NJ) trees constructed from the phylogenetic analyses based on the polymorphisms of the COI haplotypes showed a monophyletic branching pattern within the genus Epinephelus. This indicated that the red spotted grouper populations had evolved from common maternal ancestors. In addition, the Hap_08, which had the COI sequence recorded only from China Sea, was found in the middle of the NJ tree nearby Hap_07 and showed a close relationship with Hap_07. This indicates that Chinese red spotted grouper is also maternally related to other populations in East Asia. Consequently, East Asian red spotted grouper populations are maternally related, as well as sharing the same evolutionary history, and are still affected by the East Asian ocean current (Kuroshio). These findings help to explain the genetic structure and phylogenetic relationship of red spotted grouper and also contribute to research on artificial breeding and industrialization.

The Chinese Holstein cattle breed, an introduced breed in China, has been crossbred with native cattle breeds. We hypothesised that the Chinese Holstein local population in Beijing share haplotypes with native Asian cattle breeds, the result of a sudden population expansion in the recent past. We also hypothesised that crossbreeding and population expansion left traces that shaped the genetic makeup of the breed. Evaluation of this was performed by mitochondrial DNA (mtDNA) sequence analysis of Chinese Holstein cattle from Beijing (n = 41) and a comparison of them with the published mtDNA sequences (n = 293) of 14 Asian breeds with an emphasis on Chinese native cattle breeds. Three shared common haplotypes between Chinese Holstein cattle and native Asian cattle were found. Moreover, a high level of haplotype diversity in Chinese Holstein cattle (h = 0.9557) and low nucleotide diversity (${\pi}$ = 0.0052) was found, indicating a past population bottleneck followed by rapid population growth. These findings are supported by the significantly negative deviation of Tajima's D (-1.82085), the star-like pattern of dominant haplotypes and the pairwise mismatch distribution analysis, which showed a unimodal pattern.

한국재래오골계는 천연기념물로 등록이 되어 있어 세계의 중요한 유전자원 중 하나이다. 현재 한국에서 사육되어 있는 오골계의 유전적 특성을 규명하기 위하여 미토콘드리아 DNA의 변이를 이용하여 계통 분석을 실시하였다. 총 31 마리의 한국재래오골계가 이 분석에 이용되었으며 10개의 haplotypes이 관찰되었다. NJ 방법으로 만들어진 계통도 분석을 통하여 이미 닭에서 알려진 A부터 C의 lineage를 포함하는 것으로 보아 한국 재래오골계는 아직도 높은 유전적 다형성을 유지하고 있음을 알 수 있었다. 이 연구 결과는 한국 재래오골계의 육종 및 보존 계획을 세우는데 유용하게 이용될 수 있을 것으로 사료된다.
In an effort to gain greater understanding of the maternal lineages of the Jeju native pig (JNP), we analyzed the mitochondrial DNA (mtDNA) CYTB gene and compared it with those of other pig breeds. PCR-RFLP analysis was conducted with six pig breeds including JNP, and then the RFLP patterns allowed for the separation of the pig breeds into two distinct haplotypes (mtCYTB1 and mtCYTB2). The JNP CYTB sequences were detected in both the European and Asian breed clusters on the phylogenetic tree. The J2 group was sorted with the indigenous cluster of Asian pig lineages and was related closely to Chinese native pig breeds, but a second group, J1, was sorted with the European pig lineages and appeared to be related to Spanish Iberian native pigs, rather than to Asian breeds. These results indicate that the JNP currently raised on Jeju Island have two major maternal origins estimated in Asian and European pigs. We concluded that the JNP that share a common lineage with indigenous Asian pigs were domesticated in the distant past, originating from pigs that were already being raised elsewhere at that time, and that the European pig breeds introduced in the twentieth century have also contributed to the formation of this pig population.
