Identification of Differentially Expressed Genes Using Tests Based on Multiple Imputations

  • Datasets from DNA microarray experiments, which are in the form of large matrices of expression levels of genes, often have missing values. However, the existing statistical methods including the principle components analysis (PCA) and Hotelling's t-test are not directly applicable for the datasets having missing values due to the fact that they assume the observed dataset is complete in general. Many methods have been proposed in previous literature to impute the missing in the observed data. Troyanskaya et al. [1] study the k-nearest neighbor (kNN) imputation, Kim et al. [2] propose the local least squares (LLS) method and Rubin [3] propose the multiple imputation (MI) for missing values. To identify differentially expressed genes, we propose a new testing procedure when the missing exists in the observed data. The proposed procedure uses the Stouffer's z-scores and combines the test results of individual imputed samples, which are dependent to each other. We numerically show that the proposed test procedure based on MI performs better than the existing test procedures based on single imputation (SI) by comparing their ROC curves. We apply the proposed method to analyzing a public microarray data.

Imputation Method using the Space-Time Model in Sample Survey (공간-시계열 모형을 이용한 결측대체 방법에 대한 연구)

  • It is a common practice to use the auxiliary variables to impute missing values from item nonresponse in surveys. Sometimes there are few auxiliary variables for missing value imputation, but if spatial and time autocorrelations exist, we should use these correlations for better results. Recently, Lee et al. (2006) showed that spatial autocorrelation could be efficiently used for missing value imputation when spatial autocorrelation existed, using the data from the farm household economy data in Gangwon-do, 2002. In this paper, we present au evaluation of spatial and space-time nonresponse imputation methods when there exist spatial and time autocorrelations using the monthly data during 2000-2002 from the same data previously used by Lee et al. (2006). We show that space-time imputation method is more efficient than the other through the numerical simulations.

  • We discussed how to handle missing binary data clinical trials. Patterns of occurring missing data are discussed and introduce missing binary data imputation methods that include the modified method. A simulation is performed by modifying actual data for each method. The condition of this simulation is controlled by a response rate and a missing value rate. We list the simulation results for each method and discussed them at the end of this paper.

  • Collaborative filtering is one of the methodologies that are most widely used for recommendation system. It is based on a data matrix of each customer's preferences of products. There could be a lot of missing values in such preference. data matrix. This incomplete data is one of the reasons to deteriorate the accuracy of recommendation system. Multiple imputation method imputes m values for each missing value. It overcomes flaws of single imputation approaches through considering the uncertainty of missing values.. The objective of this paper is to suggest multiple imputation-based collaborative filtering approach for recommendation system to improve the accuracy in prediction performance. The experimental works show that the proposed approach provides better performance than the traditional Collaborative filtering approach, especially in case that there are a lot of missing values in dataset used for recommendation system.

A Modified Grey-Based k-NN Approach for Treatment of Missing Value

  • Huang proposed a grey-based nearest neighbor approach to predict accurately missing attribute value in 2004. Our study proposes which way to decide the number of nearest neighbors using not only the deng's grey relational grade but also the wen's grey relational grade. Besides, our study uses not an arithmetic(unweighted) mean but a weighted one. Also, GRG is used by a weighted value when we impute missing values. There are four different methods - DU, DW, WU, WW. The performance of WW(Wen's GRG & weighted mean) method is the best of any other methods. It had been proven by Huang that his method was much better than mean imputation method and multiple imputation method. The performance of our study is far superior to that of Huang.

  • A conventional missing value problem in the statistical analysis k-Nearest Neighbor(KNN) method are used for a simple imputation method. When one of the k-nearest neighbors is an extreme value or outlier, the KNN method can create a bias. In this paper, we propose a Weighted k-Nearest Neighbors(WKNN) imputation method that can supplement KNN's faults. A Monte-Carlo simulation study is also adapted to compare the WKNN method and KNN method using real data set.

  • Nonresponse and missing values are caused by sample dropouts and avoidance of answers to surveys. In this case, problems with the possibility of information loss and biased reasoning arise, and a replacement of missing values with appropriate values is required. In this paper, as an alternative to missing values imputation, we compare several replacement methods, which use mean, linear regression, random forest, K-nearest neighbor, autoencoder and denoising autoencoder based on deep learning. These methods of imputing missing values are explained, and each method is compared by using continuous simulation data and real data. The comparison results confirm that in most cases, the performance of the random forest imputation method and the denoising autoencoder imputation method are better than the others.

A comparison of imputation methods for the consecutive missing temperature data (연속적 결측이 존재하는 기온 자료에 대한 결측복원 기법의 비교)

  • Consecutive missing values are likely to occur in long climate data due to system error or defective equipment. Furthermore, it is difficult to impute missing values. However, these complicated problems can be overcame by imputing missing values with reference time series. Reference time series must be composed of similar time series to time series that include missing values. We performed a simulation to compare three missing imputation methods (the adjusted normal ratio method, the regression method and the IDW method) to complete the missing values of time series. A comparison of the three missing imputation methods for the daily mean temperatures at 14 climatological stations indicated that the IDW method was better thanx others at south seaside stations. We also found the regression method was better than others at most stations (except south seaside stations).

  • There are various reasons for missing values when collecting data. Missing values have some influence on the analysis and results; consequently, various methods of processing missing values have been studied to solve the problem. It is thought that the later point of view may be affected by the initial time point value in the repeated measurement data. However, in the existing method, there was no method for the imputation of missing values using this concept. Therefore, we proposed a new missing value imputation method in this study using clustering in initial time point of the repeated measurement data and the measure of property proposed by Kim and Kim (The Korean Communications in Statistics, 30, 463-473, 2017). We also applied the Monte Carlo simulations to compare the performance of the established method and suggested methods in repeated measurement data.
