Lack of Association of Intron 3 16 bp Polymorphism of TP53 with Breast Cancer among Iranian-Azeri Patients

  • Background: p53 gene is a well-known tumor suppressor gene that has several polymorphisms in both its exons and introns. It has been suggested that intron 3 16 bp duplication polymorphism may affect the gene function resulting in reduction or suppression of p53 anti tumor activity. In most case control studies a duplicated allele has been noticeably more frequent in cases rather than controls but there are also conflicting results. The aim of this study was to assess the association of intron 3 16 bp duplication polymorphism of p53 with breast cancer risk among Iranian-Azeri population. We also analyzed the clinicopathological information of patients as an epidemiological description of breast cancer in the north-west of Iran. Materials and Methods: This case-control study was performed on 221 breast cancer patients and 170 controls. Genomic DNA was extracted from peripheral blood samples and tumor tissues. p53 PIN3 genotype was determined using electrophoresis of PCR products on 8% non-denaturing polyacrylamide gels and silver staining. Results: In the control and case groups, respectively, 62.9% and 61.1% had no 16 bp insertion (A1A1 genotype), 7.1% and 7.7% had insertion in both p53 alleles (A2A2) and 30% and 31.2% were heterozygous (A1A2). There was no significant difference between genotype frequencies as well as allelic frequencies in two case and control groups. Conclusions: According to the result of the present study, the intron 3 16 bp duplication polymorphism of p53 could not be assessed as a marker of risk factor for predisposition to breast cancer in Azeri population. However, a high frequency of A2 allele (22.1%) in our population suggested that intron 3 16 bp duplication polymorphism may be a valuable marker for study in other cancers with well designed large groups.

The DNA Repair Gene ERCC6 rs1917799 Polymorphism is Associated with Gastric Cancer Risk in Chinese

  • Objective: Excision repair cross-complementing group 6 (ERCC6) is a major component of the nucleotide excision repair pathway that plays an important role in maintaining genomic stability and integrity. Several recent studies suggested a link of ERCC6 polymorphisms with susceptibility to various cancers. However, the relation of ERCC6 polymorphism with gastric cancer (GC) risk remains elusive. In this sex- and age-matched case-control study including 402 GC cases and 804 cancer-free controls, we aimed to investigate the association between a potentially functional polymorphism (rs1917799 T>G) in the ERCC6 regulatory region and GC risk. Methods: The genotypes of rs1917799 were determined by Sequenom MassARRAY platform and the status of Helicobacter pylori infection was detected by enzyme-linked immunosorbent assay. Odd ratios (ORs) and 95% confidential interval (CI) were calculated by logistic regression analysis. Results: Compared with the common TT genotype, the ERCC6 rs1917799 GG genotype was associated with increased GC risk (adjusted OR=1.46, 95%CI: 1.03-2.08, P=0.035). When compared with (GT+TT) genotypes, the GG genotype also demonstrated a statistical association with increased GC risk (adjusted OR=1.38, 95%CI: 1.01-1.89, P=0.044). This was also observed for the male subpopulation (GG vs. TT: adjusted OR=1.71, 95%CI: 1.12-2.62, P=0.013; G allele vs. T allele: adjusted OR=1.32, 95%CI: 1.07-1.62, P=0.009). Genetic effects on increased GC risk tended to be enhanced by H. pylori infection, smoking and drinking, but their interaction effects on GC risk did not reach statistical significance. Conclusions: ERCC6 rs1917799 GG genotype might be associated with increased GC risk in Chinese, especially in males.

Apolipoprotein A5 3'-UTR variants and cardiometabolic traits in Koreans: results from the Korean genome and epidemiology study and the Korea National Health and Nutrition Examination Survey

  • BACKGROUND/OBJECTIVES: This study aimed to test the association between APOA5 3'-UTR variants (rs662799) and cardiometabolic traits in Koreans. SUBJECTS/METHODS: For this study, epidemiological data, Apolipoprotein A5 (APOA5) genotype information, and lymphoblastoid cell line (LCL) biospecimens from a subset of the Ansung-Ansan cohort within the Korean Genome and Epidemiology study (KoGES-ASAS; n = 7,704) as well as epidemiological data along with genomic DNA biospecimens of participants from a subset of the Korea National Health and Nutrition Examination Survey (KNHANES 2011-12; n = 2,235) were obtained. APOA5 mRNA expression was also measured. RESULTS: APOA5 rs662799 genotype distributions in both the KoGES-ASAS and KNHANES groups were 50.6% for TT, 41.3% for TC, and 8.1% for CC, which are similar to those in previous reports. In both groups, minor C allele carriers, particularly subjects with CC homozygosity, had lower high-density lipoprotein (HDL) cholesterol and higher triglyceride levels than TT homozygotes. Linear regression analysis showed that the minor C allele significantly contributed to reduction of circulating HDL cholesterol levels [${\beta}=-2.048$, P < 0.001; ${\beta}=-2.199$, P < 0.001] as well as elevation of circulating triglyceride levels [${\beta}=0.053$, P < 0.001; ${\beta}=0.066$, P < 0.001] in both the KoGES-ASAS and KNHANES groups. In addition, higher expression levels of APOA5 in LCLs of 64 healthy individuals were negatively associated with body mass index (r = -0.277, P = 0.027) and circulating triglyceride level (r = -0.340, P = 0.006) but not significantly correlated with circulating HDL cholesterol level. On the other hand, we observed no significant difference in the mRNA level of APOA5 according to APOA5 rs662799 polymorphisms. CONCLUSIONS: The C allele of APOA5 rs662799 was found to be significantly associated with cardiometabolic traits in a large Korean population from the KoGES-ASAS and KNHANES. The effect of this genotype may be associated with post-transcriptional regulation, which deserves further experimental confirmation.

Analysis of Monocyte Chemoattractant Protein 1(MCP-1) Polymorphism in Korean Patients with Asthma (한국인 천식환자의 Monocyte chemoattractant protein 1(MCP-1) 유전자 다형성에 대한 분석)

  • Background : Monocyte chemoattractant protein-1(MCP-1), one of the CC chemokines, appears to play a significant role in asthma pathogenesis. It was reported that polymorphism in the MCP-1(-2518 A/G promoter) was associated with asthma in Caucasians, but the association of this polymorphism and asthma patients in the Korean population has not yet been clarified. Objective : We investigated the possible association between 2 polymorphisms (-2518 A/G promoter and Cys35Cys) and asthma patients in a Korean population. Materials and Methods : DNA samples were obtained from 86 Korean asthma patients and 270 healthy controls. MCP-1 genomic variants (-2518 A/G promoter and Cys35Cys polymorphism) were detected by PCR-RFLP. Level of MCP-1 was measured by ELISA for each genotype (n=8) (AA, AG, GG) and allele types of -2518 A/G promoter polymorphism for control subjects. Results : The Cys35Cys polymorphism was associated with asthma patients in Korean population [genotype distribution ($X^{2}=16.011$, P<0.001)]. Comparison of the two groups revealed no detectable differences in genotype and allele frequencies of the -2518 A/G polymorphism. Haplotype frequencies analysis revealed significant difference $(X^{2}=51.70$, P<0.001). MCP-1 serum level of subjects with G genotype of -2518 A/G promoter polymorphism was statistically higher than that with AA genotype (P<0.05). Conclusion : Our data indicate that no association exists between the MCP-1 -2518 A/G polymorphism and asthma susceptibility in the Korean population. However, it is noteworthy that the high prevalence of the -2518 G allele in the Korean population suggests a potentially important ethnic variation in the regulation of MCP-1 production. This variation must be considered in gene-association studies in different ethnic populations.

  • Genomic Project 이후로 다양한 질환에 있어서 유전적인 영향에 관한 연구가 진행되고 있다. 이 연구의 목적은 한국인 치주질환 환자에서 Fc ${\gamma}R$ 유전자의 유전자다형성과 치주질환 특성과의 관련성을 알아보는 것이다. 치주적으로 건강한 한국인 90명(대조군, 남자64명, 여자26명), 중도 만성 치주염환자 40명(severe chronic periodontitis patients; severe CP, 남자 24명, 여자 16명)을 대상으로 임상지수(치주낭 깊이, 입상부착소실, 치은지수, 치태지수, 탐침 후 출혈지수, 치조골소실)를 측정하였다. 또한 이들의 정맥혈에서 추출한 DNA를 PCR(Polymerase Chain Reaction)법, 전기영동법 등을 이용하여 Fc ${\gamma}RIIIa$ , Fc ${\gamma}RIIIb$의 대립유전자의 존재여부를 확인하였다. 이를 바탕으로 각 유전자의 다형성 및 Fc ${\gamma}R$ 복합유전자형 (Fc ${\gamma}R$ composite genotype)을 확인하여, 각 군 간을 비교하였다. 치주질환의 특성과 유전자 다형성과의 관련성을 알아보기 위하여 Fc ${\gamma}R$ 유전자에 대한 유전자다형성을 조사한 결과 다음과 같은 결과를 얻을 수 있었다. 1. Fc ${\gamma}RIIla$에 대한 유전자다형성 연구결과 대조군과 severe CP, AgP군 사이에서, severe CP와 AgP군 사이에서는 대립유전자분포가 서로 유의성 있는 차이를 나타내었지만(p<0.05), Fc ${\gamma}RIIlb$에서는 유의성 있는 차이를 보이지 않았다(p>0.05). 2. Fc ${\gamma}R$ 복합유전자형간의 비교에서 유의성 있는 차이를 발견할 수 없었다(p>0.05). 이와 같은 결과를 종합하여 볼 때 실험대상 한국인 치주염환자에서 Fc ${\gamma}R$ 유전자에 대한 다형성분석에서 Fc ${\gamma}RIIIa$ 대립유전자가 치주염에 대한 감수성과 관련되어 있다고 생각된다. 이 연구의 결과는 유전자의 차이가 치주질환의 감수성 판단의 자료로 활용할 수 있는 가능성을 보여주고 있다.

IL-1 gene polymorphisms in Korean periodontitis patients (한국인 치주염 환자에서의 IL-1 유전자 다변성 연구)

  • 중증 만성 치주염과 1L-1B+3954 및 1L-1A+4845 유전자의 대립유전자 2 보유 유전자 다변성이 관련된다고 보고되었다. 그러나 이러한 1L-1 복합유전자 다변성과 만성 치주염 및 급진성 치주염과의 관련성에 대해서는 상반되게 보고되고 있는데 이는 인종적 배경과 질환특성의 차이에 기인한 것으로 보인다. 이 연구는 한국인에서 경도, 중등도와 중증의 만성 치주염 그리고 급진성 치주염 환자를 대상으로 하여 1L-1A+4845, 1L-1B+3954, 1L1B-511, 1L-1 RN intron 2 (VNTR) 유전자 다변성의 분포를 평가하고, 치주질환의 심도와 유형에 관련되는지 알아보고자 시행되었다. 전남대학교 병원 치주과에서 검진과 치료를 받은 100명의 치주질환자를 대상으로 하였고 질환군은 치주낭 깊이, 부착 소실, 골 소실을 기준으로 하여 경도, 중등도, 중증의 만성 치주염, 급진성 치주염군으로 분류하였다. 대조군으로는 전남대학교 병원 소아치과에 내원한 전신적으로 건강한 92명의 아동을 포함하였다. 각 대상 환자에서 채취된 협점막상피에서 genomic DNA를 얻어 1L-1A+4845, 1L-1B+3954, 1L-1B-511 genotype은 중합효소 연쇄반응을 시행한 후 제한 효소분해과정을 거쳐 전기영동 후 분리한 결과를 해석하였으며 1L-1 RN(VNTR) 유전형은 중합효소연쇄반응 후 분리한 결과를 해석하여 다음의 결과를 얻었다. 대립유전자 2 보유자 비율은 치주질환자에서 1L-1A+4845, 1L-1B+3954, 1L-1B-511, 1L-1 RN이 각각 61%, 13%, 76.6%, 34%였으며 대조군에서는 76.9%, 7.7%, 62.2%, 19.1%였다. 1L-1B+3954과 1L-1A+4845 대립유전자 2 보유자인 양성유전자형 비율은 경도, 중등도, 중증의 만성치주염, 급진성 치주염환자에서 각각 10%, 7.9%, 22.2%, 12% 였으며 치주질환자의 13%, 대조군의 7.7%에서 양성 복합유전자형(positive genotype)을 보였다. IL-1B-511 유전자 다변성은 치주질환자에서 대조군에 비하여 높았으며 급진성 치주염환자에서 대립유전자 2 보유자율이 유의하게 높았다(p<0.01). IL-1 RN intron 2 유전자 다변성은 중등도 및 중증 만성 치주염환자에서 대립유전자 2 보유자율이 유의하게 증가하였다. 이러한 결과는 IL-1 gene cluster의 유전형이 한국인에서도 치주염의 유형과 질환 심도에 관련될 수 있음을 시사하였다.

Nucleus-Selective Expression of Laccase Genes in the Dikaryotic Strain of Lentinula edodes

  • In mating of Lentinula edodes, dikaryotic strains generated from certain monokaryotic strains such as the B2 used in this study tend to show better quality of fruiting bodies regardless of the mated monokaryotic strains. Unlike B2, dikaryotic strains generated from B16 generally show low yields, with deformed or underdeveloped fruiting bodies. This indicates that the two nuclei in the cytoplasm do not contribute equally to the physiology of dikaryotic L. edodes, suggesting an expression bias in the allelic genes of the two nuclei. To understand the role of each nucleus in dikaryotic strains, we investigated single nucleotide polymorphisms (SNPs) in laccase genes of monokaryotic strains to reveal nuclear origin of the expressed mRNAs in dikaryotic strain. We performed reverse transcription PCR (RT-PCR) analysis using total RNAs extracted from dikaryotic strains (A5B2, A18B2, and A2B16) as well as from compatible monokaryotic strains (A5, A18, and B2 for A5B2 and A18B2; A2 and B16 for A2B16). RT-PCR results revealed that Lcc1, Lcc2, Lcc4, Lcc7, and Lcc10 were the mainly expressed laccase genes in the L. edodes genome. To determine the nuclear origin of these laccase genes, the genomic DNA sequences in monokaryotic strains were analyzed, thereby revealing five SNPs in Lcc4 and two in Lcc7. Subsequent sequence analysis of laccase mRNAs expressed in dikaryotic strains revealed that these were almost exclusively expressed from B2-originated nuclei in A5B2 and A18B2 whereas B16 nucleus did not contribute to laccase expression in A2B16 strain. This suggests that B2 nucleus dominates the expression of allelic genes, thereby governing the physiology of dikaryons.

Gene Promoter Variation of Phosphoglycerate Kinase, a Glucose Metabolism Enzyme, is a Biomarker for Selection of Disease-resistant Sea Squirt, Halocynthia Roretzi (당 생합성 효소 PGK 유전자 프로모터 변이와 물렁증 저항성 멍게의 선별)

  • The sea squirt, Halocynthia roretzi, has experienced mass mortality due to softness syndrome. The identification of disease-induced genes can provide insights into the development of this syndrome. To identify the genes, we performed differentially expressed gene (DEG) analysis. The expression of the phosphoglycerate kinase (HrPGK) gene was significantly decreased in diseased sea squirts compared to normal ones. We confirmed the result of the DEG analysis through RT-PCR and real-time PCR. In addition, we detected single nucleotide polymorphisms at position -106 (A/T) and -254 (G/T) in the HrPGK gene promoter by genotyping analysis. At the -106 site of the HrPGK gene, the frequency of the AA allele in disease-resistant sea squirts was about two-fold higher than that of sensitive ones, and the frequency of the TT allele in the disease-resistant sea squirts was about six-fold lower. At the -254 site of the HrPGK gene, the frequency of the GT and the GG allele was approximately two-fold higher and two-fold lower, respectively, in the disease-resistant sea squirts compared to the disease-sensitive ones. Analysis of the relationship between the genotypic variation at the -106/-254 promoter and the expression of HrPGK mRNA showed that HrPGK mRNA expression was higher in the -106/-254 AA/GT genotype samples than in the -106/254 TT/GG genotype ones. These results show that sea squirts harboring the AA/GT genotype may have more resistance to mortality than the sea squirts with other genotypes.

Identification of Pleurotus ostreatus cultivars with the application of multiplex-simple sequence repeat markers (Multiplex SSR마커를 이용한 느타리(Pleurotus ostreatus) 품종 판별)

  • To develop a method for the differentiation of Pleurotus ostratus cultivars, the multiplex-simple sequence repeat (SSR) primer set based on the SSRs obtained from whole genomic DNA sequence analysis was designed with two polymerase chain reaction (PCR) primer sets. These SSR primer sets were employed to distinguish 10 cultivars and strains. Twenty polymorphic markers were selected based on the genotyping results. PCR with each primer produced 1-4 distinct bands ranging in size from 150 to 350 bp, which was within the expected range. However, since a sole SSR marker was unable to detect polymorphisms in every cultivar, multiplex PCRs with composite PCR primer sets were employed. The multiplex primer, "166+115," completely discriminated 12 cultivars and strains with 40 loci, which were 12 more than the simple arithmetic addition of each locus of the primers 115 and 166. These results might be useful to provide an efficient method for the differentiation of P. ostreatus cultivars with separate PCRs for the quality control of spawn and protection of breeders' rights.

Detection of single-nucleotide polymorphism in RPB2 of Wolfiporia hoelen strains and assessment of its applicability for strain breeding (복령 균주의 RPB2 유전자 내 단일염기다형성 및 육종 활용성 분석)

  • The demand for novel strains has been rising in the domestic market to increase the production of sclerotia from Wolfiporia hoelen. To improve strain breeding efficiency, we investigated whether single-nucleotide polymorphisms (SNPs) in the RNA polymerase II subunit (RPB2) gene, which may be linked to the mating type locus, are useful for distinguishing monokaryons from dikaryons in Korean W. hoelen strains. We designed a specific primer set to efficiently amplify a region of RPB2 using PCR with the genomic DNA of 12 cultivated strains and 31 wild strains of W. hoelen collected from Korea. Nucleotide sequences of the PCR-amplified RPB2 genes were determined and analyzed for the presence of SNPs among the 43 W. hoelen strains. Previously reported SNP loci were detected in the RPB2 gene of all W. hoelen strains tested. However, these previously reported SNP loci could not be applied to differentiate monokaryons from dikaryons in approximately one-third of Korean wild strains with homozygous genotypes. Three additional SNPs in the RPB2 gene, which may improve the ability to distinguish monokaryons from dikaryons, were identified by searching through the multiple sequence alignments of the 43 W. hoelen strains. The applicability of these three novel SNPs, together with the previously known SNPs, in the RPB2 gene to W. hoelen strain breeding was verified by examining the hybrid strains and their parental strains.
