본 논문에서는 마이크로어레이 처리를 위한 새로운 이미지 분석 알고리즘과 격자 반점들의 위상 정보를 이용하여 격자의 위치를 결정하는 방법을 제시한다. 마이크로어레이는 유전자의 발현량의 측정을 위해서 수만 혹은 수십 만개의 유전자에 대해서 한번에 실험을 할 수 있는 장비이다. 한번의 실험으로 생성되는 데이터 양이 엄청나게 많기 때문에 자동화된 분석이 필요하다. 이 마이크로어레이의 실험 결과는 16-비트 회색조 이미지 파일로 하나의 유전자가 여러 개의 픽셀로 뭉쳐져 있는 반점(spot)이 격자 구조형태로 나타난다. 본 논문에서 이미지 데이터에서 그래프 구조를 생성하여 이들 반점이 어느 격자에 속하는지 결정하는 알고리즘과 격자 구조의 기울어짐을 측정하여 격자의 정확한 위치와 모양을 결정하는 방법을 제시하고 실제 이미지 데이터를 통한 많은 실험 결과를 보여 준다.
Phylogenetic relationships of Korean Acidiella species were tested using mitochondrial 16S ribosomal RNA gene sequences. We used 16 published sequences as outgroup, and 10 new sequences for nine Korean Acidiella species as ingroup. The number of aligned sites was 1,281 bp, but 1,135 bp were used for the analysis after excluding sites with missing data or gaps. Among these 1,135 sites, 464 sites were variable and 340 were informative for parsimony analysis. Phylogenetic information was extracted from this data set using neighbor-joining, maximum likelihood and maximum parsimony methods and compared to a morphology-based phylogenetic hypothesis. Our molecular data suggest that: (1) the tribe Trypetini appears to be monophyletic even when the nine additional Acidiella species are added to our previous phylogenetic analysis; (2) all the Korean Acidiella species belong to the Trypeta group, but the genus Acidiella is not supported as monophyletic; (3) the close relationship of A. circumvaga, A. issikii, and A. sapporensis is supported; (4) the close relationship of A. pachypogon and two additional new Acidiella species is strongly supported; and (5) the possible presence of two or more cryptic species among the specimens previously identified as A. obscuripennis is suggested. Sequence data from the mitochondrial 16S rDNA allowed us to better understand the systematic status of Korean Acidiella species. They indicated that the current concept about the genus Acidiella is insufficient and needs to be refined further. This study also showed a few interesting relationships, that had not been recognized by morphological study alone. Based on this study, we were able to plan further experiments to analyze relationships within the Trypeta Group.
Based upon the nucleotide sequence of As strain of cucumber mosaic virus (CMV-As0 RNA4, coat protein (CP) gene was selected for the design of oligonucleotide primers of polymerase chain reaction (PCR) for detection and identification of the virus. Reverse transcription and polymerase chain reaction (RT-PCR) was performed with a set of 18-mer CMV CP-specific primers to amplify a 671 bp fragment from crude nucleic acid extracts of virus-infected leaf tissues as well as purified viral RNAs. The minimum concentrations of template viral RNA and crude nucleic acids from infected tobacco tissue required to detect the virus were 1.0 fg and 1:65,536 (w/v), respectively. No PCR product was obtained when potato virus Y-VN RNA or extracts of healthy plants were used as templates in RT-PCR using the same primers. The RT-PCR detected CMV-Y strain as well as CMV-As strain. Restriction analysis of the two individual PCR amplified DNA fragments from CMV-As and CMV-Y strains showed distinct polymorphic patterns. PCR product from CMV-As has a single recognition site for EcoRI and EcoRV, respectively, and the product from CMV-Y has no site for EcoRI or EcoRV but only one site for HindIII. The RT-PCR was able to detect the virus in the tissues of infected pepper, tomato and Chinese cabbage plants.
미토콘드리아 DNA(mtDNA) 상의 조절부위(control region)에는 HV1과 HV2와 같은 과변이부위(hypervariable region)가 있으며, 이 부위에서 사람마다 차이가 나는 많은 SNPs(single nucleotide polymorphism)을 발견할 수 있다. mtDNA 염기서열 분석은 개인식별 및 백골화된 시신등의 신원확인에 유용하게 사용되어왔다. mtDNA상의 cytochrome b(cytb) 유전자는 분자계통학(molecular phylogenetics) 분야에 널리 이용되고 있으며, 법과학 분야에서의 동물 종식별은 다양한 사건 현장 증거물의 인수식별 뿐 아니라 불법 유통되고 있는 각종 동물성 건강식품, 의약품의 원료 규명 및 보호 종의 밀렵 증명 등에 유용하게 적용될 수 있다. 본 연구에서는 광범위한 동물의 cytochrome b 유전자를 증폭할 수 있는 primer sets (H14724/L15149)와 사람에 특이적인 HV1 부위 primer set (H15997/L16236)를 이용한 동시 증폭을 통해 먼저 사람과 동물을 구별하였고, cytb 증폭산물의 직접 DNA 염기서열 분석을 통해 종식별을 수행하였다. H14724/L15149 primer pair는 닭과 오리를 제외하고 사람, 소, 돼지, 개, 고양이, 생쥐, 쥐의 cytb를 증폭할 수 있었으며, H14841/L15149 primer pair는 닭과 오리도 증폭할 수 있었다. 효모, 곤충 및 세균은 모두 증폭산물이 생산되지 않았으며, H15997/L16236의 경우 사람의 HV1만이 선택적으로 증폭되었다. 또한 실제 사건의 예에서와 같이 본 연구가 혈흔의 종식별에 매우 유용함을 보여주었다.
Objective : This study investigated whether pyrosequencing can be used to determine the methylation status of the MGMT promoter as a clinical biomarker using relatively old archival tissue samples of glioblastoma. We also examined other prognostic factors for survival of glioblastoma patients. Methods : The available study set included formalin-fixed paraffin-embedded (FFPE) tissue from 104 patients at two institutes from 1997 to 2012, all of which were diagnosed histopathologically as glioblastoma. Clinicopathologic data were collected by review of medical records. For pyrosequencing analysis, the PyroMark Q96 CpG MGMT kit (Qiagen, Hilden, Germany) was used to detect the level of methylation at exon 1 positions 17-39 of the MGMT gene, which contains 5 CpGs. Results : Methylation of the MGMT promoter was detected in 43 (41.3%) of 104 samples. The average percentage methylation was $14.0{\pm}16.8%$ overall and $39.0{\pm}14.7%$ for methylated cases. There was no significant pattern of linear increase or decrease according to the age of the FFPE block (p=0.687). In multivariate analysis, age, performance status, extent of surgery, method of adjuvant therapy, and methylation status estimated by pyrosequencing were independently associated with overall survival. Additionally, patients with a high level of methylation survived longer than those with low methylation (p=0.016). Conclusion : In this study, the status and extent of methylation of the MGMT promoter analyzed by pyrosequencing were associated with overall survival in glioblastoma patients. Pyrosequencing is a quantitative method that overcomes the problems of MSP and a simple technique for accurate analysis of DNA sequences.
Background: Panax ginseng, as one of the most widely used herbal medicines worldwide, has been studied comprehensively in terms of the chemical components and pharmacology. The proteins from ginseng are also of great importance for both nutrition value and the mechanism of secondary metabolites. However, the proteomic studies are less reported in the absence of the genome information. With the completion of ginseng genome sequencing, the proteome profiling has become available for the functional study of ginseng protein components. Methods: We optimized the protein extraction process systematically by using SDS-PAGE and one-dimensional liquid chromatography mass spectrometry. The extracted proteins were then analyzed by two-dimensional chromatography separation and cutting-edge mass spectrometry technique. Results: A total of 2,732 and 3,608 proteins were identified from ginseng root and cauline leaf, respectively, which was the largest data set reported so far. Only around 50% protein overlapped between the cauline leaf and root tissue parts because of the function assignment for plant growing. Further gene ontology and KEGG pathway revealed the distinguish difference between ginseng root and leaf, which accounts for the photosynthesis and metabolic process. With in-deep analysis of functional proteins related to ginsenoside synthesis, we interestingly found the cytochrome P450 and UDP-glycosyltransferase expression extensively in cauline leaf but not in the root, indicating that the post glucoside synthesis of ginsenosides might be carried out when growing and then transported to the root at withering. Conclusion: The systematically proteome analysis of Panax ginseng will provide us comprehensive understanding of ginsenoside synthesis and guidance for artificial cultivation.
Introduction: Non-small cell lung cancer (NSCLC) patients are particularly vulnerable to the Coronavirus Disease-2019 (COVID-19). Currently, no anti-NSCLC/COVID-19 treatment options are available. As ginsenoside Rg3 is beneficial to NSCLC patients and has been identified as an entry inhibitor of the virus, this study aims to explore underlying pharmacological mechanisms of ginsenoside Rg3 for the treatment of NSCLC patients with COVID-19. Methods: Based on a large-scale data mining and systemic biological analysis, this study investigated target genes, biological processes, pharmacological mechanisms, and underlying immune implications of ginsenoside Rg3 for NSCLC patients with COVID-19. Results: An important gene set containing 26 target genes was built. Target genes with significant prognostic value were identified, including baculoviral IAP repeat containing 5 (BIRC5), carbonic anhydrase 9 (CA9), endothelin receptor type B (EDNRB), glucagon receptor (GCGR), interleukin 2 (IL2), peptidyl arginine deiminase 4 (PADI4), and solute carrier organic anion transporter family member 1B1 (SLCO1B1). The expression of target genes was significantly correlated with the infiltration level of macrophages, eosinophils, natural killer cells, and T lymphocytes. Ginsenoside Rg3 may benefit NSCLC patients with COVID-19 by regulating signaling pathways primarily involved in anti-inflammation, immunomodulation, cell cycle, cell fate, carcinogenesis, and hemodynamics. Conclusions: This study provided a comprehensive strategy for drug discovery in NSCLC and COVID-19 based on systemic biology approaches. Ginsenoside Rg3 may be a prospective drug for NSCLC patients with COVID-19. Future studies are needed to determine the value of ginsenoside Rg3 for NSCLC patients with COVID-19.
배추는 배추속 식물의 A genome을 대표하는 모델로서 다양한 배추과 작물의 유전학 및 유전체학과 육종연구의 기반이 되는 중요한 작물이다. 최근 들어 배추 유전체 해독이 완료됨에 따라 유전체의 기능 연구가 보다 활발히 진행될 것으로 기대된다. 유전체 정보로부터 유전자의 구조를 예측하고, 기능을 분석하여 프로모터를 포함한 유용 유전자를 개발하기 위한 필수 재료로 이용되는 것이 다양한 조직 또는 실험 처리로부터 생성된 발현 유전자 데이터이다. 2011년 7월 현재 공공 데이터베이스에는 39개의 cDNA library로부터 분석된 147,217개의 배추 발현유전자가 보고되어 있다. 그러나 이들 발현 유전자들은 체계적으로 분석되거나 데이터베이스 형태로 정리되어 있지 않기 때문에 연구자들이 유전자 서열로부터 유용한 정보를 추출하여 사용하기 어려운 문제점이 있다. 따라서 해독 완료된 배추 유전체와 함께 발현 유전자 정보를 보다 잘 활용하기 위하여 배추의 조직 특이적 발현유전자 데이터베이스인 BrTED를 개발하였다. 데이터베이스는 EST 서열 처리-정보 검색 단위와 조직특이성 발현 특성 분석 단위로 이루어져 있으며, 각 정보들은 상호 연결되어 유기적인 검색 환경을 제공하게 하였다. BrTED는 23,962개의 단일 조합 유전자서열을 포함하고 있으며, 각 서열들의 유전자 주석과 암호화하고 있는 단백질의 기능을 동시에 제공한다. 또한 각 단일 조합 유전자서열들의 조직별 발현 특이성을 통계 분석을 통해 조사하여 연구자의 검색 기준에 따라 제공한다. BrTED의 실효성을 검증하기 위하여 데이터베이스를 통해 조직 특이적 발현 유전자 29개를 선발하고, 이들의 발현 특성을 RT-PCR로 확인한 결과, 선발한 유전자 모두 목표한 조직에서 특이적이거나 강한 발현을 보였다. BrTED는 조직 특이적 발현유전자를 신속하게 선발할 수 있는 공공 데이터베이스로서 배추의 기능 유전체 연구뿐만 아니라 근연 배추속 작물의 유전학과 유전체학 연구에 유용한 공공 연구 자원으로 이용될 수 있을 것이다.
방선균이 생산하는 이차대사산물은 자기조절인자(${\gamma}$-butyrolactone autoregulator)라고 불리는 저분자의 신호전달물질과 이에 특이적으로 결합하는 autoregulator receptor protein의 상호작용에 의해 조절되는 것으로 알려져 있다. 그러므로 non-host에 autoregulator receptor 혹은 pleiotropic regulator의 발현은 이차대사산물 혹은 새로운 대사화합물의 효율적인 생산을 유도할 것으로 기대된다. 희소방선균 Saccharopolyspora erythreae으로부터 receptor (seaR) 유전자의 기능을 연구하기 위해 다른 속의 균주인 Streptomyces coelicolor A3(2)로 seaR 유전자를 삽입하여 형질전환하였다. S. coelicolor A3(2)의 형질전환은 oriT, attP, $ermEp^*$과 seaR gene 단편을 가지고 있는 ${\Phi}C31$ 유래의 integration vector인 pEV615 (6.6 kb)를 이용하여 Escherichia coli ET12567/pUZ8002를 DNA 공여체로 이용한 접합전달법을 사용하여 확립하였다. seaR 유전자의 삽입 유무는 PCR방법으로 확인하였고, seaR 유전자의 전사 발현은 RT-PCR방법으로 확인하였다. S. coelicolor A3(2)의 경우 표현형 microarray 실험을 통하여 seaR 유전자의 발현에 따른 표현형의 변화를 확인하였다. 특히, 표현형 microarray 실험에 나타난 tetracycline 항생제 기질에 대하여 wild type이 transformant에 비해 빠르게 성장하는 것은 항균제 감수성 검사와 일치하였다. 이는 tetracycline 생합성 유전자 및 내성 유전자의 발현 억제에 따른 변화라고 예상할 수 있으며 이를 위하여 tetracycline 생합성 관련 유전자 및 내성 유전자의 발현 패턴 분석등과 같은 분자 수준에서의 연구가 필요할 것으로 생각된다.
목 적 : MMP 활동의 변화는 류마치스 관절염과 암 전위를 비롯한 여러 질환에서 보고되고 있다. 최근에 확장성 심근증에서 MMP 활동의 증가가 발표되었다. 아드리아마이신으로 유도된 심근증에서 MMP에 대한 보고는 없는 실정이다. 아드리아마이신으로 유도된 심근증에서 MMP, TIMP 유전자 발현을 연구하고 cytokine과의 관련성을 알아보고자 본 연구를 실시하였다. 방 법 : Sprague Dawley 쥐에 아드리아마이신 5 mg/kg을 1주일에 2번씩 2주간(누적 용량 : 20 mg/kg) 복강내 주사하였고, 정상쥐를 대조군으로 하였다. 2주 후에 쥐를 희생시켜서 혈청과 심장조직을 얻었다. 혈청에서 ELISA 원리로 MMP-2, TIMP-3, IL-6, TNF-${\alpha}$를 측정하였다. 심장에서 total RNA를 추출하였고, MMP-2, TIMP-3 IL-6, TNF-${\alpha}$ primer를 이용하여 PCR로 증폭하였다. 증폭된 DNA는 1% agarose gel에서 전기 영동하였고 UV light 아래에서 필름으로 촬영하였다. 결 과 : 혈청 MMP-2와 TIMP-3는 두 군 간에 유의한 차이가 없었다. 아드리아마이신군에서 IL-6은 $36.8{\pm}2.8pg/mL$, TNF-${\alpha}$은 $2.2{\pm}2.7pg/mL$로 정상군에 비해 유의한 증가를 보였다. 혈청 MMP-2와 TNF-${\alpha}$와는 r=0.41로 유의한 상관관계가 있었다. 심근 조직에서 MMP-2, IL-6, TNF-${\alpha}$는 발현되지 않았고, TIMP-3는 아드리아마이신군에서 대조군에 비해 유전자 발현이 감소되었다. 결 론 : 아드리아마이신으로 유도된 급성 심근증 모델에서는 심근에서 MMP, IL-6, TNF-${\alpha}$가 발현되지 않았고, TIMP 발현이 감소함을 알 수 있었다. 혈청 MMP와 TNF-${\alpha}$와의 상관성이 유의하게 높았으므로 TNF-${\alpha}$가 MMP 발현을 조절함을 시사해 준다. 앞으로 만성 심근증 모델에서 MMP, TIMP 발현에 대하여 연구할 예정이다.

② 상기 이용제한 규정에 따라 서비스를 이용하는 회원에게 서비스 이용에 대하여 별도 공지 없이 서비스 이용의
일시정지, 이용계약 해지 할 수 있습니다.
제 17 조 (전자우편주소 수집 금지)
회원은 전자우편주소 추출기 등을 이용하여 전자우편주소를 수집 또는 제3자에게 제공할 수 없습니다.
제 6 장 손해배상 및 기타사항
제 18 조 (손해배상)
당 사이트는 무료로 제공되는 서비스와 관련하여 회원에게 어떠한 손해가 발생하더라도 당 사이트가 고의 또는 과실로 인한 손해발생을 제외하고는 이에 대하여 책임을 부담하지 아니합니다.
제 19 조 (관할 법원)
서비스 이용으로 발생한 분쟁에 대해 소송이 제기되는 경우 민사 소송법상의 관할 법원에 제기합니다.
[부 칙]
1. (시행일) 이 약관은 2016년 9월 5일부터 적용되며, 종전 약관은 본 약관으로 대체되며, 개정된 약관의 적용일 이전 가입자도 개정된 약관의 적용을 받습니다.
