CONVIRT: A web-based tool for transcriptional regulatory site identification using a conserved virtual chromosome

  • Techniques for analyzing protein-DNA interactions on a genome-wide scale have recently established regulatory roles for distal enhancers. However, the large sizes of higher eukaryotic genomes have made identification of these elements difficult. Information regarding sequence conservation, exon annotation and repetitive regions can be used to reduce the size of the search region. However, previously developed resources are inadequate for consolidating such information. CONVIRT is a web resource for the identification of transcription factor binding sites and also features comparative genomics. Genomic information on ortholog-independent conserved regions, exons, repeats and sequences is integrated into the virtual chromosome, and statistically over-represented single or combinations of transcription factor binding sites are sought. CONVIRT provides regulatory network analysis for several organisms with long promoter regions and permits inter-species genome alignments. CONVIRT is freely available at http://biosoft.kaist.ac.kr/convirt.

  • For the fractional factorial designs, the resolution-IV designs can be used when we want to estimate the main effects and to investigate the structure of the non-negligible two-factor interaction effects, when the three-factor and higher order interaction effects are all negligible. However we need to add the additional treatment combinations in order to identify the influential interactions for the resolution-IV fractional factorial designs. In this paper we investigate the statistical structure for 3-level resolution-IV designs constructed by fold-over scheme and introduce a method for analyzing the influential two-factor interactions.

Analyzing Typology and Factor Combinations for Regional Innovation in Korea Using fs/QCA (퍼지셋 질적비교분석을 이용한 우리나라 지역혁신의 유형 및 요인 분석)

  • These days, regional innovation draws more attention than ever as a growth engine for regional economies, and governments put a variety of efforts to establish Regional Innovation systems(RISs). In this circumstance, this study aims to analyze types of RISs and the combinations of the factors influencing innovation performance as measured by patent application. Most of previous works have depended on case-oriented or variable-oriented strategy to classify types of RISs or to analyze the effects on performance of innovation factors, having some limitations: Variable-oriented approaches fail to capture complex combinatory effects of factors, while case-oriented approaches tend to depend on subjective interpretation. This study made use of the recently proposed fs/QCA(Fuzzy-set Qualitative Comparative Analysis) to overcome the limitations of those strategies. Based on the theory of RIS, three factors for regional innovation-input, infrastructure, and network-are used to classify 16 Korean Provinces. The results show that eight types of regional innovation types are identified, and that most of the regions are classified into either IN-type, equipped with high levels of Input and Network, or F-type, with high levels of infrastructure. In addition, applying seven sub-variables of the three factors to the fussy-set combination factor analysis, we examine a combination of factors influencing patent application. The results show that regions with high levels of R&D expense, valid patent, industry-academia cooperation, IP budget, and TLO values, and low IP capital almost always have a high level of patent application. Therefore, for regional innovation, the public sector needs to provide institutional support for R & D personnel training. It is also important to for both the public and the private sectors to make efforts to stimulate IP financing.

Stress intensity factors for double-edged cracked steel beams strengthened with CFRP plates

  • This paper presents a theoretical and finite element (FE) study on the stress intensity factors of double-edged cracked steel beams strengthened with carbon fiber reinforced polymer (CFRP) plates. By simplifying the tension flange of the steel beam using a steel plate in tension, the solutions obtained for the stress intensity factors of the double-edged cracked steel plate strengthened with CFRP plates were used to evaluate those of the steel beam specimens. The correction factor α1 was modified based on the transformed section method, and an additional correction factor φ was introduced into the expressions. Three-dimensional FE modeling was conducted to calculate the stress intensity factors. Numerous combinations of the specimen geometry, crack length, CFRP thickness and Young's modulus, adhesive thickness and shear modulus were analyzed. The numerical results were used to investigate the variations in the stress intensity factor and the additional correction factor φ. The proposed expressions are a function of applied stress, crack length, the ratio between the crack length and half the width of the tension flange, the stiffness ratio between the CFRP plate and tension flange, adhesive shear modulus and thickness. Finally, the proposed expressions were verified by comparing the theoretical and numerical results.

The Validity of IT Consulting SERVQUAL Measurement Tool (IT컨설팅 서비스 품질 측정에 대한 타당성 검증에 관한 연구)

  • This paper examines the validity of the newly developed IT consulting SERVQUAL measurement tool. In an attempt to measure Ire IS customers' expectations and perceived quality of the services they received, the researchers developed a diagnostic tool of SERVQUAL based on the solid theoretical background, which can specifically be applied to the IT consulting service sector. This on-going research so far, has been applied to six (6) different organizations that have received IT consulting services over the past years. From the preliminary data collected, the correlation and the factor analyses were conducted to understand the underlying concept and refinement of the measurement tool. Although the correlation analysis showed a little tendency of collinearity among some of the variables, all showed sound relationship of the proposed hypotheses. The exploratory factor analytic approach was chosen because it does not set any priori constraints on the estimation of components or the number of components to be extracted. The number of different factor solutions was extracted and tested to see which solution represents better grouping of the variables. The Crombach's Alpha was computed on different combinations of the factor solutions to ensure validity. The results show 8-dimensional IT consulting SERVQUAL measures which they are, assurance, knowledge & skill, customer relationship, support, empathy, process management, expertise, and education, seem more appropriate than the originally proposed 6 dimensions. The study approach was non-experimental cross-sectional research design. The longitudinal design of follow-up studies to periodically revise and refine current measure is strongly recommended for fine tuning of the tool.

  • For a linkage mechanism deiven by cam, cam profile is the major design factor and is determined by the motion type od cam follower. If a cam mechanism has additional kinematic linkages besides cam and follower then the follower motion should be specified form the motion of end linkage member so that cam would be able to generate the desired end linkage motion. In this paper, a cam-linkage mechanism is constructed with the combinations of modular linkage elements including cam and follower and as a resullt, a planar cam-linkage mechanism design software with the cam profile optimization function is developed and presented.

Robust adaptive control of linear time-varying systems which are not necessarily slowly varying

  • This paper presents an indirect adaptive control scheme for discrete linear systems whose parameters are not necessrily slowly varying. It is assumed that system parameters are modelled as linear combinations of known bounded functions with unknown constant coefficients. Unknown coefficients are estimated using a recursive least squares algorithm with a dead zone and a forgetting factor. A control law which makes the estimated model exponentially stable is constructed. With this control law and a state observer, all based on the parameter estimates, it is shown that the resulting closed-loop system is globally stable and robust to bounded external disturbances and small unmodelled plant uncertainties.

  • This study aims to characterize the effect of different combinations of chromatic-achromatic colors and area-ratio of stripe necktie, and gender on the image of male wearer. The experimental materials developed for this study are a set of stimuli and response scales. The stimuli consist of 84 color pictures manipulated with every combination of 12 different colors and 7 different area-ratio. The 7-point scale designed for visual evaluation of image formation included 26 bipolar adjectives. The subjects were 2016 undergraduate students in Gyeongnam, Seoul, Busan, and Daegu areas. The results of this study were as follows.; The analyses of images of male wearer in terms of combinations of chromatic-achromatic colors and area-ratio of oblique stripe necktie reveal that the concerned factors are of five characteristic dimensions of youth-activity, ability, attractiveness, appeal, and warmness. In addition, it has been found that individual images of male wearer are affected by observer's gender as well as combinations of chromatic-achromatic colors and area-ratio of stripe neckties and that those images vary with every combination of each factor. The study results are highly expected to be used as useful sources in developing necktie designs.

Effect of light-emitting diodes on cordycepin production in submerged Cordyceps militaris cultures

  • Light is an important factor for cordycepin production in Cordyceps militaris. We investigated the effects of different light-emitting diode (LED) conditions including various LED wavelengths and their combinations on cordycepin production in Cordyceps militaris cultivated in submerged culture. The results of our study showed that the combinations of LED wavelengths were more beneficial than single LED sources for cordycepin production. Among the three tested wavelength combinations, the greatest effects for cordycepin production were observed for the red:blue light combination at the wavelength ratio of 5:5 or 3:7. The optimal culture conditions were 19.2278 h/day of illumination time; 9.19497 g/50 mL of glucose content in the media; and 53.112 h of cultivation time. Our model predicted a maximum yield of 2860.01 ㎍/mL cordycepin. Finally, to verify the calculated maximum, we performed experiments in the culture media representing the obtained optimum combination and the cordycepin yield of 2412.5 ㎍/mL.

Development of an Excel Program for the Updated Eighth American Joint Committee on Cancer Breast Cancer Staging System (개정된 제8판 American Joint Committee on Cancer 유방암 병기 설정을 위한 Excel 프로그램 개발)

  • Purpose: The eighth American Joint Committee on Cancer staging system for breast cancer was recently published to more accurately predict the prognosis by adding biomarkers such as estrogen receptors, progesterone receptors, and human epidermal growth factor receptor 2. However, this system is very complicated and difficult to use by clinicians. The authors developed a program to aid in setting up the staging system and confirmed its usefulness by applying it to theoretical combinations and actual clinical data. Methods: The program was developed using the Microsoft Excel Macro. It was used for the anatomic, clinical and pathological prognostic staging of 588 theoretical combinations. The stages were also calculated the stages using 840 patients with breast cancer without carcinoma in situ or distant metastasis who did not undergo preoperative chemotherapy. Results: The anatomic, clinical and pathological prognostic stages were identical in 240 out of 588 theoretical combinations. In the actual patients' data, stages IB and IIIB were more frequent in clinical and pathological prognostic stages than in the anatomic stage. The anatomic stage was similar to the clinical prognostic stage in 58.2% and to the pathological prognostic stage in 61.9% of patients. Oncotype DX changed the pathological prognostic stage in 2.1% of patients. Conclusion: We developed a program for the new American Joint Committee on Cancer staging system that will be useful for clinical prognostic prediction and large survival data analysis.
