EST-SSR Based Genetic Diversity and Population Structure among Korean Landraces of Foxtail Millet (Setaria italica L.)

  • Understanding the genetic variation among landrace collections is important for crop improvement and utilization of valuable genetic resources. The present study was carried out to analyse the genetic diversity and associated population structure of 621 foxtail millet accessions of Korean landraces using 22 EST-SSR markers. A total of 121 alleles were detected from all accessions with an average of 5.5 alleles per microsatellite locus. The average values of gene diversity, polymorphism information content, and expected heterozygosity were 0.518, 0.594, and 0.034, respectively. Following the unweighted neighbor-joining method with arithmetic mean based clustering using binary data of polymorphic markers, the genotypes were grouped into 3 clusters, and population structure analysis also separated into 3 populations. Principal coordinate analysis (PCoA) explained a variation of 13.88% and 10.99% by first and second coordinates, respectively. However, in PCoA analysis, clear population-level clusters could not be found. This pattern of distribution might be the result of gene flow via germplasm exchanges in nearby regions. The results indicate that these Korean landraces of foxtail millet exhibit a moderate level of diversity. This study demonstrated that molecular marker strategies could contribute to a better understanding of the genetic structure in foxtail millet germplasm, and provides potentially useful information for developing conservation and breeding strategies.

Development of EST-SSR markers for genetic diversity analysis in little millet (Panicum sumatrense) genetic resources

  • Little millet (Panicum sumatrense) is well known for its salt and drought stress tolerance and high nutritional value, but very limited knowledge of genetic variation and genomic information is available. This study was to develop highly polymorphic EST-SSR markers based on cross-species transferability of derived SSRs from switchgrass EST databases and characterize newly developed EST - SSRs to better understand the genetic diversity of collected 37 germplasm accessions of little millet. A total of 779 primer pairs were designed from the 22,961 EST sequences of switchgrass (Pancium virgatum), of which 48 EST - SSR markers were developed based on the trials of transferability of these primers in little millet. The EST - SSR amplicons showed reproducible single band polymorphism and produced a total of 160 alleles with an average of 3.3 alleles per locus in 37 accessions of little millet. T he average values of expected and observed heterozygosities were 0.266 and 0.123, respectively. T he polymorphic information content (PIC) values were observed in range of 0.026 to 0.549 with an average of 0.240. The genetic relatedness among the little millet accessions was evaluated by neighbor-joining dendrogram, which grouped all accessions into two distinct groups. The validation thus demonstrated the utility of the switchgrass EST - SSR markers in assessing genomic relationships in little millet. T he findings from this study could be useful for designing strategies for the identification of diverse germplasm for conservation and future molecular breeding programs for little millet.

  • Chrysosplenium aureobracteatum Y. I. Kim & Y. D. Kim (Saxifragaceae) is a recently described endemic species growing in the central part of the Korean peninsula. It requires constant monitoring for conservation due to its limited distributions. There is also a need for molecular markers for proper assessments of the genetic differentiation of C. aureobracteatum from species morphologically similar to it. In this study, we developed microsatellite markers that can be used to evaluate the genetic diversity of this species, representing fundamental data with which to conserve the natural populations of the species. A total of 17 expressed sequence tag-simple sequence repeat (EST-SSR) markers were developed by the Illumina pair-end sequencing of the transcriptomes of C. aureobracteatum. These markers were successfully applied to populations of C. aureobracteatum and to its most closely related species, C. barbatum, revealing high polymorphism in both species. The EST-SSR markers developed in this study were proven to be useful not only to monitor the population genetic structure of C. aureobracteatum for conservation purposes but also to study the genetic delimitation of the species from species closely related to it.

Development of SSR markers for genetic mapping of Korean ginseng and authentication of Korean ginseng cultivars

  • The Korean ginseng, Panax ginseng C. A. Meyer is a popular medicinal herb in Araliaceae. Genetic map in crops provides valuable information for breeding, genetic and genomic researches. However, little information is available for construction of genetic map in ginseng. Up to now, we have produced large amounts of expressed sequence tags (ESTs) from four ginseng cultivars (37Mb, 49Mb, 39Mb, 47Mb from Gopoong, Gumpoong, Chunpoong and Yunpoong respectively using pyrosequencing technique and 5Mb from normalized full-length cDNA library of Chunpoong) to obtain comprehensive information of gene expression, and constructed EST database including ESTs from public database. Till now, we designed 261 SSR primer sets using EST sequences and identified 106 intergenic polymorphic markers. And 44 of the 106 showed polymorphisms among panax ginseng cultivars. Among 44 markers, 27 SSR polymorphic markers were inspected to 51 $F_2$ population from Yunpoong x Chunpoong, which showed good at the fitness of Mendellian segregation ratio 1:2:1. To enrich the number of markers, and thus construct high resolution genetic map which can be used as frame map for further genome sequencing. we are planning to develop large scale EST-derived SNP markers which are available in the F2 population. This study provides genetic information as well as foundation for ginseng researches such as genetics, genomics, breeding, and the final goal for whole genome sequencing. Development of EST-SSR Markers for Evaluation of Genetic Diversity and Population Structure in Finger Millet (Eleusine coracana (L.) Gaertn.)

  • Finger millet, Eleusine coracana Gaertn., is more nutritious than other cereals and millets and widely cultivate in tropical regions of the world. However, status of its genetic diversity remained concealed due to lack of research work in this species. In recent years, microsatellites have become the most used markers for studying population genetic diversity. In present study, genetic diversity and structure of different populations of finger millet from Africa and South Asia was examined at molecular level using newly developed EST-Simple Sequence Repeat (EST-SSR) markers using a total of 1,927 ESTs of Eleusine coracana available in the NCBI database. In total, 46 primers produced 292 alleles in a size range of 100-500 bp and mean Polymorphism Information Content (PIC) and Marker Index (MI) were 0.372 and 1.04, respectively. 46 primers showed polymorphism and 21 primers were identified as having a PIC value above 0.5. Principal coordinates analysis and the dendrogram constructed out of combined data of both markers showed grouping of finger millet accessions to their respective area of collection. The 156 accessions was classified into four groups, such as three groups of Africa collection and one group of Asia. Results of present study can be useful in identifying diverse accessions and management of this plant resource. Moreover, the novel SSR markers developed can be utilized for various genetic analyses in this species in future.

Establishing a Core Collection of Proso Millet (Panicum miliaceum) Germplasm

  • The Korean National Agrobiodiversity Center holds the more than 1300 accessions of proso millet, but a large portion of accessions are landrace of Korea that has very similar traits. To comprehend the maximum genetic diversity of this crop, a core collection with minimum number of accessions will facilitate easy access to genetic material. Here we assessed the genetic diversity and population structure in a germplasm collection of 830 accessions by employing EST-SSR markers and morphological traits. A total of 107 alleles were detected with an average allele number of 4.9 per locus among the 830 accessions based on 37 EST-SSR markers. The number of alleles per locus ranged from 2 to 7. Polymorphism information content and expected heterozygosity ranged from 0.06 to 0.68 (mean = 0.21) and 0.06 to 0.73 (mean = 0.23), respectively. The germplasm collection was separated into two groups based on population structure analysis, whereas principal coordinate analysis (PCoA) could not cluster accessions according to their geographic origin. Subsequently, a preliminarily developed core collection with a total of 141 accessions (17%) was selected from the whole set of germplasm by combining allelic variations of EST-SSR markers and eight different phenotypic traits. The core collection optimally represented the whole germplasm collection and displayed a similar level of PCoA value and genetic variation from the initial collection. The results obtained here provide a primary resource for further genetic analysis and establish a reference for further development of appropriate genetic breeding strategies.

An Integrated Genomic Resource Based on Korean Cattle (Hanwoo) Transcripts

  • We have created a Bovine Genome Database, an integrated genomic resource for Bos taurus, by merging bovine data from various databases and our own data. We produced 55,213 Korean cattle (Hanwoo) ESTs from cDNA libraries from three tissues. We concentrated on genomic information based on Hanwoo transcripts and provided user-friendly search interfaces within the Bovine Genome Database. The genome browser supported alignment results for the various types of data: Hanwoo EST, consensus sequence, human gene, and predicted bovine genes. The database also provides transcript data information, gene annotation, genomic location, sequence and tissue distribution. Users can also explore bovine disease genes based on comparative mapping of homologous genes and can conduct searches centered on genes within user-selected quantitative trait loci (QTL) regions. The Bovine Genome Database can be accessed at http://bgd.nabc.go.kr.

  • 바퀴(Blattella germanica L.)의 살충제 저항성 기구를 구명하고자 chlorpyrifos와 permethrin 살충제로 누대선ㅂㄹ하여 얻어진 저항성 바퀴를 대상으로 저항성 기작에 관여하는 esterase 활성변화에 관하여 실험한 결과는 다음과 같다. Filter paper test 방법을 통한 esterase-$\alpha$의 활성은 chlorpyrifos와 permethrin 도태계통에서 각각 2.65배, 1.82배로 감수성계통보다 증가하였다. Spectrophotometer 방법을 통한 esterase의 활성은 감수성계통보다 chlorpyrifos 도태계통에서 $\alpha$- 및 $\beta$-Naphthyl acetate에 대하여 각각 2.34배, 5.28배, permethrin 도태계통에서는 1.48배, 2.2배 증가하였다. 전기영동 실험을 통한 esterase isozyme pattern은 모두 5개의 band가 분리 검출되었다. Rc와 Rp계통에서는 감수성계통에서 뚜렷하게 검출되지 않은 Est-2와 Est-3 band가 검출되었으며, Rp계통에서는 감수성과 Rc계통에서 검출된 Est-5 band가 검출되지 않았다.

  • In any crop breeding program Selection and use of genetically diverse genotypes to develop cultivars with a broad genetic base is important. Molecular markers play a major role in selecting diverse genotypes. Molecular breeding programs of the crop can be made more efficient by use of molecular markers. The present study was done with an aim of analyzing genetic diversity and the population structure in 24 accessions of sunflower (Helianthus annus L.) from Kenya genetic diversity using 35 EST-SSR and gSSR primers.Out of the 35 markers 3 were not polymorphic as they indicated Polymorphic Information content( PIC) of value 0.00 and so the data analysis was done using 32 markers . The 32 set of markers used produced 29 alleles ranging from 2 to 7with a mean of 3.0 alleles per locus.The average value of polymorphic information contents(PIC) were 0.3 .Genetic diversity analysis using these markers revealed 3 major clusters. This result could be useful for designing strategies to make elite hybrid and inbreeding of crossing block for breeding and future molecular breeding programs to make elite variety.

  • An analysis of potential flooding by storm surge and wave run-up and overtopping can be used to evaluate protection afforded by the existing storm protection system. The analysis procedure can also be used to evaluate various protection alternatives for providing typhoon flood protection. To determine risk, the storm surges for both historical and hypothetical are compiled with tide conditions to represent high, slack and low water for neap, spring and mid range tides to use with the statistical procedure known as the Empirical Simulations Technique (EST). The EST uses the historic and hypothetical events to generate a large population of life-cycle databases that are used to compute mean value maximum storm surge elevation frequency relationships. The frequency-of-occurrence relationship is determined for all relevant locations along the shoreline at appropriate locations to identify the effect using the Empirical Storm Simulation (EST). To assist with understanding the process, an example is presented for a study of storm surge analysis for Freeport, Texas. This location is in the Gulf of Mexico and is subject to hurricanes and other tropical storms that approach from the Atlantic Ocean.
