A PCR Method to Distinguish Matsumuraeses phaseoli from M. falcana Based on the Difference of Nucleotide Sequence in the Mitochondrial Cytochrome c Oxidase Subunit I (미토콘드리아 COI 영역의 뉴클레오티드 서열 차이를 이용한 팥나방과 어리팥나방의 PCR 판별법)

  • The two closely related major leguminous crop pests in Korea, Matsumuraeses phaseoli and M. falcana (Lepidoptera: Tortricidae) have very similar morphological characters, which occasionally give rise to a failure in distinguishing between the two. In this study, we report an easy PCR-SSP method to distinguish between them, with a sequence specific primer set (P-SF2, F-SF3, and C-SR3) based on single nucleotide mismatch in 3' terminal base of a primer, which is found in the mitochondrial cytochrome c oxidase subunit I DNA (mtCOI). Through application of this method, each species may be clearly identified in terms of its PCR band size and pattern, only one band (245 bp) for M. falcana and one (409 bp) or two bands (409 bp & 245 bp) for M. phaseoli.

  • To determine the molecular phylogenie location of Plagiorchis muris, 28S D1 ribosomal DNA (rDNA) and mitochondrial cytochrome C oxidase subunit I (mtCOI) were sequenced and compared with other trematodes in the family Plagiorchiidae. The 28S D1 tree of P. muris was found to be closely related to those of P. elegans and other Plagiorchis species. And, the mtCOI tree also showed that P. muris is in a separate clade with genus Glypthelmins. These results support a phylogenie relationship between members of the Plagiorchiidae, as suggested by morphologic features.

  • The crinoid specimens of the genus Anneissia were collected from Nokdong, Korea Strait, and Moseulpo, Jeju Island. The specimens were identified as Anneissia pinguis (A.H. Clark, 1909), which belongs to the family Comatulidae of the order Comatulida. Anneissia pinguis was first described by A.H. Clark in 1909 around southern Japan. This species can be distinguished from other Anneissia species by a longish and stout cirrus, much fewer arms, and short distal cirrus segments. The morphological features of Korean specimens are as follows: large disk (20-35 mm), 28-36 segments and 32-43 mm length cirrus, division series in all 4 (3+4), very stout and strong distal pinnule with 18-19 comb and 40 arms. In Korea fauna, only three species of genus Anneissia were recorded: A. intermedia, A. japonica, and A. solaster. In this study, we provide the morphological description and phylogenetic analysis based on cytochrome c oxidase subunit I.

  • The objective of this research was to identify the morphology and molecular profile of crab caught from the coast of Tambala Village, Tombariri District, Minahasa Regency, North Sulawesi. Crabs were collected from the intertidal zone at night during the lowest tide. Crabs were morphological identified by description of shape, color and size of the carapace. Molecular identification was done through DNA barcoding including DNA extraction, amplification of the cytochrome c oxidase subunit I (COI) gene and electrophoresis. Morphological and genetic analysis identified the crab species as Metopograpsus oceanicus.

  • Cavier is graded as Beluga, Osetra, and Sevruga based on the species of sturgeon (Acipenser sinensis). In this study, we developed an analytical method for determining the grade of black caviar using DNA barcodes and KASP markers. To identify the sturgeon species, ten black caviar samples were collected, and a reference DNA barcode library was developed using five genes (namely, 16S ribosomal RNA, cytochrome b, cytochrome c oxidase subunit I, cytochrome c oxidase subunit II, and NADH dehydrogenase subunit 5 genes). To develop the KASP markers, we selected 11 markers that could distinguish between the five grades of black caviar. As a result, specific markers for each of the targeted caviars were clustered into FAM-positive sections. DNA barcoding and the KASP assay revealed that one Beluga, six Osetra, and three Sevruga were identified among the ten caviar samples. Moreover, we found that the sturgeon species were mislabeled in two products. Here, we aimed to develop a KASP assay based on SNP that allows rapid and easy identification of caviar grade. These methods are expected to contribute to preventing the distribution of illegal products.

Classification in Different Genera by Cytochrome Oxidase Subunit I Gene Using CNN-LSTM Hybrid Model

  • The COI gene is a sequence of approximately 650 bp at the 5' terminal of the mitochondrial Cytochrome c Oxidase subunit I (COI) gene. As an effective DeoxyriboNucleic Acid (DNA) barcode, it is widely used for the taxonomic identification and evolutionary analysis of species. We created a CNN-LSTM hybrid model by combining the gene features partially extracted by the Long Short-Term Memory ( LSTM ) network with the feature maps obtained by the CNN. Compared to K-Means Clustering, Support Vector Machines (SVM), and a single CNN classification model, after training 278 samples in a training set that included 15 genera from two orders, the CNN-LSTM hybrid model achieved 94% accuracy in the test set, which contained 118 samples. We augmented the training set samples and four genera into four orders, and the classification accuracy of the test set reached 100%. This study also proposes calculating the cosine similarity between the training and test sets to initially assess the reliability of the predicted results and discover new species.

  • The pulmonate gastropod Ellobium chinense (Pfeiffer, 1864) is an endangered marine species along the South Korean coasts due to habitat destruction and population declines. We sequenced the cytochrome c oxidase subunit 1 (COI) of 25 E. chinense specimens collected from five coastal sites in South Korea, and identified 16 unique haplotypes. The maximum intraspecific variation among individuals was 1.6%, while interspecific differences from another ellobiid species, Auriculastra duplicata (Pfeiffer, 1854), ranged from 21.9 to 23.0%. Our barcoding data will be useful to elucidate the phylogenetic relationships among pulmonate gastropods and infer the population genetic structure of E. chinense.

Relationship between Genetic Variants of Mitochondrial DNA and Growth Traits in Hanwoo Cattle

  • Genetic variants of Hanwoo mtDNA in the region of cytochrome oxidase subunit I, II and III complex were detected using restriction enzymes. PCR primers were designed based on the bovine mtDNA sequence, and 6 primer sets (Mt4, Mt5, Mt6, Mt7, Mt8 and Mt9) were used. A total of 20 restriction enzymes were used, and 6 restriction enzymes, which were Hinf I, Pvu II, Rsa I, Eco RI, Bgl II, and Msp I, showed genetic polymorphisms. Significant associations between genetic variants and weight traits were observed at WT15 (p<0.05) and WT18 (p<0.01) with Pvu II for Mt9, Bgl II for Mt6 and Rsa I for Mt8 segments in the region of cytochrome oxidase subunit complex. Significant associations were also observed at Mt9-Pvu II and Mt6-Bgl II segments for WT9 (p=0.01), WT12 (p=0.02), respectively. These results suggest that genetic variants of mtDNA in the region of cytochrome oxidase subunit complex may be candidate segments for improvement of animal growth as weight traits.

  • 한우의 mt DNA cytochrome oxidase subunit I, II, 및 III complex지역의 유전적 다형현상을 제한효소를 이용하여 검출하였다. PCR primer 6종에 대하여 20가지 제한효소를 처리하였으며, Pst I, Pvu II, Rsa I, Eco RI, Bgl II, and Msp I 제한효소를 사용하여 유전적 변이를 검출하였다. 검출된 변이체와 한우의 성장과의 관련성을 조사한 결과 cytochrome oxidase subunit III complex 지역의 유전염기서열을 근거로 제작한 primer Mt9 좌위에서 제한효소 PvuII를 이용한 절단형과 체중형질 인 WT15(P<0.05) 및 WT18(P<0.01)에서 고도의 유의성이 관찰되었다. 아울러 , Mt9-Pvu II(P=0.07), Mt6-Bgl II(P=0.05), and Mt8-Rsa I(P=0.05) 좌위 또한 WT9, WTl5, and WT15에서 각각 통계적 유의성이 관찰되었다. 따라서 본 결과는 cytochrome oxidase subunit III complex segments가 candidate gene으로서 기초적 유전정 보 제공은 물론 유전적 개량을 위해 사용될 수 있을 것으로 사료된다.

Genetic Diversity and Gene Flow Patterns in Pollicipes mitella in Korea Inferred from Mitochondrial DNA Sequence Analysis

  • Genetic diversity and gene flow patterns in Pollicipes mitella were investigated with a nucleotide sequence analysis of 514 base pairs from the mitochondrial cytochrome c oxidase subunit I gene (COI) in 124 samples collected from six Korean populations. In total, 59 haplotypes were defined by 40 variable nucleotide sites in the COI region. The haplotypes had shallow haplotype genealogy and no geographic associations. All populations had high haplotype diversity (0.909 to 0.979) and low nucleotide diversity (0.0055 to 0.0098). The haplotypes with recently diverged nucleotides were distributed by long-range larvae dispersal among regional populations. The pairwise fixation indices ($F_{ST}$) estimated with the exact test and migration rates indicate that substantial gene flow has occurred among populations as a result of sea currents, except between the Uljin (East Sea coast) and other Korean populations. This suggests that significant genetic differentiation and low migration rates have affected the Uljin population.
