Evolutionary Rates and Phylogeographical Analysis of Odontoglossum Ringspot Virus Based on the 166 Coat Protein Gene Sequences

  • Odontoglossum ringspot virus (ORSV) is a member of the genus Tobamovirus. It is one of the most prevalent viruses infecting orchids worldwide. Earlier studies reported the genetic variability of ORSV isolates from Korea and China. However, the evolutionary rate, timescale, and phylogeographical analyses of ORSV were unclear. Twenty-one coat protein (CP) gene sequences of ORSV were determined in this study, and used them together with 145 CP sequences obtained from GenBank to infer the genetic diversities, evolutionary rate, timescale and migration of ORSV populations. Evolutionary rate of ORSV populations was $1.25{\times}10^{-3}nucleotides/site/y$. The most recent common ancestors came from 30 year ago (95% confidence intervals, 26-40). Based on CP gene, ORSV migrated from mainland China and South Korea to Taiwan island, Germany, Australia, Singapore, and Indonesia, and it also circulated within east Asia. Our study is the first attempt to evaluate the evolutionary rates, timescales and migration dynamics of ORSV.

  • A potexvirus, Hosta virus X (HVX-Kr), causing mosaic and mottle symptoms was isolated from hosta plants (Hosta spp.), and its entire genome RNA sequence was determined. in Korea using cDNA library and RACE methods. The genome of HVX encodes five open reading frames coding for viral replicase, triple gene block (TGB), and viral coat protein (CP) from the 5'to 3' ends, which is a typical genome structure of potexviruses. The 3-terminal region of the virus includes the TGBI (26 kDa), TGB2 (13 kDa), TGB3 (8 kDa), and 23 kDa coat protein (CP) and the 3-nontranslated region (NTR). The CP gene of the type isolate of HVX (HVX-U) was amplified by RT-PCR and its nucleotide sequence was determined. The CPs of HVX-Kr and HVX-U had 100% and 98.9% identical amino acids and nucleotides, respectively. Most of the regions of the genome HVX had over 50% nucleotide identical to other sequenced potexviruses. This is the first report of complete genome sequence information of HVX and molecular evidence supporting the virus as a distinct species of the genus Potexvirus.

Identification of Different Species and Dultivars of Brassica by SDS-PAGE, Isozyme and Molecular Marker

  • Eighty-five different cultivars of Brassica rapa, B. juncea, B. nap us, B. carinata, B. oleracea and hexaploid Brassica collected from Bangladesh, Japan, China and Denmark were analyzed by SDS-PAGE for seed and leaf protein variations, using esterase, acid phosphatase and peroxidase isozyme analysis. Ten polymorphic bands were identified from seed protein however no identifiable polymorphic band was found in the leaf protein. Polymorphic markers clearly distinguished the different Brassica species as well as yellow sarson (YS) and brown seeded (BS) cultivars of B. rapa. The $F_1$ cross between YS and brown seeded cultivars showed the existance of all poly-morphic bands of the respective parents. The Bangla-deshi and Japanese cultivars of B. rapa differed in the amount of seed protein. In the case of isozyme analysis, esterase showed the highest number of polymorphic bands (13) followed by acid phosphatase (9) and peroxidase (5). These polymorphic markers were very effec-tive for classification of all the species studied in this experiment. In parentage tests using isozymes, the hybridity of intra-and-interspecific crosses of almost all the seedlings could be identified from their respective cross combinations. Esterase polymorphism showed a clear differentiation between YS and BS types of B. rapa. In addition, two esterase polymorphic markers were iden ified to differentiate some cultivars of B. juncea. Segregation patterns in these two esterase bands showed a simple Mendelian monohybrid ratio of 3:1 in $F_2$, 1:1 in test cross and 1:0 in back cross progenies. No polymorphic band was identified to distinguish different cultivars of the same species by acid phosphatase or peroxidase. Polymerase Chain Reaction (PCR) was carried out with seed coat color specific marker of B. juncea. The yellow seeded cultivars produced a strong band at 0.5 kb and weak band 1.2 kb. In the addition of these two specific bands, Japanese yellow-seeded cultivars expressed two more weak bands at 1.0 kb and 1.1 kb. Where the brown seeded cultivars generated a single strong band at 1.1 kb. In segregating population, the yellow seed coat color marker segregated at a ratio 15 (brown) : 1 (yellow), indicating the digenic inheritance pattern of the trait.

Chemical Composition of Seed in Medicinal Soybean Collected in Korea

  • Production of medicinal soybean [Glycine max (L.) Merrill], characterized with black seed, white stripe at hilum border, yellow cotyledon and small seed, is increasing with increasing consumption. The objective of this study was to investigate the chemical composition of medicinal soybean seed and to provide basic information, for the characterization of these soybeans among genetic resources. Forty-four lines of medicinal soybeans collected from Korea and two control cultivars, 'Hwangkeumkong' (Yellow seed coat) and 'Geomjeongkong l' (Black seed coat) were planted at the Research Farm of the College of Natural Resources, Korea University, located at Namyangju City on May 25, 1996. Seeds of these lines were harvested at full maturity and analyzed for protein, oil, sugar, starch and mineral contents. Mean protein and oil content of the medicinal line seeds were 42.6 and 16.1%, respectively, and those of the control cultivars were in the middle range for protein and oil content. However, sugar and starch content of the medicinal line seeds appeared to be in the lower range of the distributions compared to the control cultivars and were 10.0 and 1.68%, respectively. Mean P, K, Ca, and Mg contents of the seeds of medicinal soybean lines were 15.9, 21.5, 3.11, and 2.81 mg/g, respectively, indicating that these lines had higher P, K, and Mg and lower Ca contents when compared to the control cultivars. Mean Na and Fe contents were 671 and 224 mg/kg, respectively, showing lower Na and similar Fe contents. The observed results provided that chemical compositions of medicinal soybean were, on average, different from those of the general soybean cultivars.

효모표면표출(YSD) 기법을 이용한 참돔 이리도바이러스(RSIV) 외피단백질의 발현 (Expression of the red sea bream iridovirus (RSIV) capsid protein using a yeast surface display method)

  • 참돔 이리도바이러스(RSIV)는 이리도바이러스과에 속하며, 많은 아시아 국가에서 감염성 어류 질병을 유발하여 양식산업에 커다란 경제적 손실을 입히는 바이러스이다. 우리는 최근에 효모표면발현(yeast surface display, YSD)를 사용하여 다양한 해양바이러스를 동정하고 검출할 수 있는 새로운 실험시스템을 개발하였다. 이 연구에서 우리는 참돔 이리도 바이러스(RSIV)의 외피단백질을 효모표면 발현 기법을 이용하여 발현시켰다. 바이러스 외피단백질 유전자는 염기서열 데이터베이스에 기초하여 합성되었고, 효모발현벡터인 pCTCON2으로 서브클로닝되었다. 이 벡터는 효모 strain EBY100으로 형질전환 되었다. Flow cytometry와 Western blot analysis를 통해 RSIV 외피단백질의 발현을 확인하였다. ${\beta}$-mercaptoethanol 처리에 의해 발현된 바이러스 외피단백질을 효모 표면로부터 분리하였다. 이 연구의 결과는 YSD 시스템이 해양바이러스 외피단백질을 획득하기 위한 매우 좋은 발현시스템이라는 것을 보여준다.

Variation of 7S and 11S Seed Protein Concentrations in Different Food Types of Soybean Seed

  • Soybean varieties derived from Korea are classified into four groups on the basis of their food types such as soybeans for vegetable, sprout, sauce and paste and soybeans with colored seed coat. This study was carried out to know the differences in storage protein concentrations among these four groups. There were differences in storage protein concentrations among four groups. In 7S protein, the $\alpha$'-and $\alpha$-subunit concentrations did not vary among four groups, while a $\beta$-subunit concentration greatly varied. 7S protein concentration was the highest(40.6%) in soybean for sauce and paste and the lowest(37.7%) in soybean for vegetable, while 11S protein concentration was the highest (62.3%) in soybean for vegetable and the lowest (59.4%) in soybean for sauce and paste. In view of the fact that 11S protein has much higher sulfur containing amino acids than 7S protein, it was shown the soybeans for vegetable may have higher nutrition value than other groups.

Characterizations of Broad Benn Wilt Virus isolated from Rehmania glutinosa Liboschitz

  • The nucleotide sequence of a Korea isolate of broad bean wilt favavirus from Rehmannia glutinosa Lib., designated BBWV-RE, was determined. Direct amino acid sequencing of the virus coat proteins suggests that a comparison of several favaviruses in terms of nucleotide sequence and amino acid sequences showed that BBWV-2 isolates display high sequence identity. The small coat protein genes of RNA-2 were also determined for three other Japanese isolates(E, L, and 1-2) and two ATCC isolates(PV132 and PV176) of BBWV. the CP sequence suggested distinct evolution lineages. Serotype 2 favaviruses are more prevalent in Asia, Australia and North America, Wheres serotype 1 is more prevalent in europe.(중략)

제주마의 기본모색과 MC1R과 ASIP 유전자형 조합의 상관관계 (Relationship Between MC1R and ASIP Genotypes and Basic Coat Colors in Jeju Horses)

  • 본 연구는 제주마의 기본모색 분류체계와 유전 변이간의 관계를 확인하기 위해 수행되었다. pyrosequencing 방법을 이용하여 melanocortin receptor 1 (MC1R)과 agouti signaling protein (ASIP) 유전자의 변이를 분석하였다. MC1R은 g.901C>T 염기치환을 분석하였고, ASIP는 11-bp 결실돌연변이를 분석하였다. 가라마필은 MC1R에서는 $E^+$/- ($E^+/E^+$ or $E^+/E^e$), ASIP에서는 $A^a/A^a$ 유전자형이 나타났다. 유마 마필에서는 MC1R은 $E^+$/- 그리고 ASIP는 $A^A$/- 유전자형이 나타났다. 반면에 적다 마필에서 MC1R은 $E^e/E^e$ 유전자형만이 나타났으며, ASIP에서는 모든 조합의 유전자형이 나타났다. 가라모색과 유마모색은 MC1R에서 적어도 1개의 $E^+$ 우성대립유전자를 갖고 있어야하며, 적다모색에서는 동형열성대립유전자인 $E^e/E^e$ 유전자형을 가져야 한다. 이는 ASIP 유전자형 분포와 관계없이 MC1R 유전자형에 의해 가라/유마모색과 적다모색을 결정하는 것이다. 또한 MC1R은 $E^+$/- 그리고 ASIP은 우성대립유전자인 $A^A$/-를 갖는 마필은 유마모색을 나타내는데 이는 ASIP은 우성대립유전자인 $A^A$에 의해 사지를 제외한 부분에서 흑모색발현을 억제하는 것으로 추정된다. 가계분석에서는 제주마와 더러브렛간에 교배로 생산된 $F_1$ 자마의 기본모색 양상과 MC1R 및 ASIP 유전자형 분포와의 관계에 대해 일정한 결과를 보여주고 있다. 본 결과는 모색에 대한 표현형과 유전양상 간의 관계를 보여주고 있으며, 제주마의 분자육종을 위한 중요한 정보를 제공할 수 있을 것으로 사료된다.

Molecular Analysis of the 3'-Terminal Region of Lily Latent Carlavirus from Lilium lancitoium

  • The 3,000 nucleotides of 3'-terminal region of the genomic RNA of a new isolate of carlavirus from a Korean native lily (Lilum lancitoium) was cloned and its nucleotide sequences were determined. The coat protein (CP) gene of the virus showed 72.0% to 72.8% nucleotide sequence identities and 86.9% to 88.0% amino acid sequence identities with those of the four strains (two Korean, one Dutch, and one Japanese isolates) of lily symptomless virus (LSV). Interestingly, different amino acid sequences between the new isolate and LSV strains were located at the N-terminal region of the CP. Pairwise amino acid sequence comparison of the CP gene revealed sequence identities of 22.0% to 71.1% between the virus and other 9 carlavirus species. The 25 kDa and 12 kDa proteins genes of the virus share 30.7% to 76.3% and 31.1% to 85.8% amino acid sequence identities, respectively, with those of 8 other carlaviruses. The 16 kDa protein gene of the virus shares 16.7% to 72.9% amino acid sequence identities with that of 9 other carlaviruses. These data indicate that the virus, designated as lily latent virus (LiLV), is a distinct of the Carlavirus genus and distinguished from the known strains of LSV.

명월초에서 분리한 오이모자이크바이러스의 감염 첫 보고 (First Report of Cucumber mosaic virus Isolated from Sambungai (Gynura procumbens))

  • 2016년 3월, 모자이크와 황화 병징을 보이는 명월초 잎에서 CMV를 분리하여 CMV-Gyp로 명명하였다. 기주식물의 생물적 반응과 RT-PCR, PCR-RFLP, 이동단백질 및 외피단백질 유전자의 염기서열 분석을 통해 CMV를 동정하였다. 가지과(담배, 고추, 꽈리)와 비름과(흰명아주, 붉은명아주)에서는 전형적인 CMV의 병징이 나타났으나 박과(쥬키니호박, 오이)에서는 병징이 발현되지 않는 특성을 보였다. 3a 및 CP 유전자의 계통학적 분석 결과, CMV-Gyp가 CMV Subgroup II에 속하는 것으로 나타냈다. CMV-Gyp의 이동단백질과 외피단백질유전자의 서열은 아미노산 수준에서 CMV-Hnt와 99.3% 및 100% 일치하였다. 이 논문은 명월초에서 CMV 감염에 대한 첫 보고이다.
