From genome sequencing to the discovery of potential biomarkers in liver disease

  • Chronic liver disease progresses through several stages, fatty liver, steatohepatitis, cirrhosis, and eventually, it leads to hepatocellular carcinoma (HCC) over a long period of time. Since a large proportion of patients with HCC are accompanied by cirrhosis, it is considered to be an important factor in the diagnosis of liver cancer. This is because cirrhosis leads to an irreversible harmful effect, but the early stages of chronic liver disease could be reversed to a healthy state. Therefore, the discovery of biomarkers that could identify the early stages of chronic liver disease is important to prevent serious liver damage. Biomarker discovery at liver cancer and cirrhosis has enhanced the development of sequencing technology. Next generation sequencing (NGS) is one of the representative technical innovations in the biological field in the recent decades and it is the most important thing to design for research on what type of sequencing methods are suitable and how to handle the analysis steps for data integration. In this review, we comprehensively summarized NGS techniques for identifying genome, transcriptome, DNA methylome and 3D/4D chromatin structure, and introduced framework of processing data set and integrating multi-omics data for uncovering biomarkers.

차세대 염기서열 분석법을 이용한 된장과 간장의 미생물 분포 및 바이오마커 분석 (Comparative Microbiome Analysis of and Microbial Biomarker Discovery in Two Different Fermented Soy Products, Doenjang and Ganjang, Using Next-generation Sequencing)

  • 우리나라 전통 콩 발효식품은 탄수화물을 주식으로 하는 한국인의 식생활에 중요한 단백질 급원임에도 불구하고 콩 발효식품의 미생물 다양성과 군집 구조에 대해서는 거의 알려진 바가 없다. 본 연구는 16S rDNA 유전자 서열 분석 기반의 차세대 염기서열 분석법을 이용하여 한국 전통 발효식품인 된장과 간장의 미생물 군집 구조를 밝히고자 하였다. Alpha-diversity 분석 결과 미생물 다양성 지표인 Shannon과 Simpson에서 된장과 간장의 미생물 다양성에 통계학적인 차이가 있는 것으로 나타났으나, 종 풍부도 지표인 ACE, CHAO, Jackknife에서는 차이가 없는 것으로 나타났다. 된장과 간장의 미생물 분포 분석 결과 된장과 간장의 공통적인 우점균은 Firmicutes로 나타났으나, 속 수준에서의 미생물 분포를 분석한 결과 된장에서 Bacillus, Kroppenstedtia, Clostridium, Pseudomonas가 간장보다 높은 비율을 차지하고 있는 것으로 나타났으며, 간장에서는 Tetragenococcus, Chromhalobacter, Lentibacillus, Psychrobacter와 같은 호염성 또는 내염성 세균이 된장보다 높은 비율을 차지하는 것으로 나타났다. 된장과 간장의 미생물 군집구조에 통계학적인 차이가 있는지 확인하기 위해 paired-PERMANOVA 분석을 수행하였으며, 그 결과 통계학적으로 매우 유의한 수준의 차이가 있는 것으로 나타났다. 된장과 간장의 미생물 군집구조 차이에 큰 영향을 미치는 biomarker를 분석하기 위해 LEfSe 분석을 수행하였으며, 그 결과 Bacillus와 Tetragenococcus가 된장과 간장의 미생물 군집 구조에 차이를 나타내는 biomarker로 분석되었다.

Loss of Potential Biomarker Proteins Associated with Abundant Proteins during Abundant Protein Removal in Sample Pretreatment

  • Capture of non-glycoproteins during lectin affinity chromatography is frequently observed, although it would seem to be anomalous. In actuality, lectin affinity chromatography works at post-translational modification (PTM) sites on a glycoprotein which is not involved in protein-protein interactions (PPIs). In this study, serial affinity column set (SACS) using lectins followed by proteomics methods was used to identify PPI mechanisms of captured proteins in human plasma. MetaCore, STRING, Ingenuity Pathway Analysis (IPA), and IntAct were individually used to elucidate the interactions of the identified abundant proteins and to obtain the corresponding interaction maps. The abundant non-glycoproteins were captured with the binding to the selected glycoproteins. Therefore, depletion process in sample pretreatment for abundant protein removal should be considered with more caution because it may lose precious disease-related low abundant proteins through PPIs of the removed abundant proteins in human plasma during the depletion process in biomarker discovery. Glycoproteins bearing specific glycans are frequently associated with cancer and can be specifically isolated by lectin affinity chromatography. Therefore, SACS using Lycopersicon esculentum lectin (LEL) can also be used to study disease interactomes.

  • Gastric cancer (GC) is one of the most common lethal malignant neoplasms worldwide, with limited treatment options for both locally advanced and/or metastatic conditions, resulting in a dismal prognosis. Although the widely used morphological classifications may be helpful for endoscopic or surgical treatment choices, they are still insufficient to guide precise and/or personalized therapy for individual patients. Recent advances in genomic technology and high-throughput analysis may improve the understanding of molecular pathways associated with GC pathogenesis and aid in the classification of GC at the molecular level. Advances in next-generation sequencing have enabled the identification of several genetic alterations through single experiments. Thus, understanding the driver alterations involved in gastric carcinogenesis has become increasingly important because it can aid in the discovery of potential biomarkers and therapeutic targets. In this article, we review the molecular classifications of GC, focusing on The Cancer Genome Atlas (TCGA) classification. We further describe the currently available biomarker-targeted therapies and potential biomarker-guided therapies. This review will help clinicians by providing an inclusive understanding of the molecular pathology of GC and may assist in selecting the best treatment approaches for patients with GC.

Discovery of 14-3-3 zeta as a potential biomarker for cardiac hypertrophy

  • Acute myocardial infarction (AMI) is a multifaceted syndrome influenced by the functions of various extrinsic and intrinsic pathways and pathological processes, which can be detected in circulation using biomarkers. In this study, we investigated the secretome protein profile of induced-hypertrophy cardiomyocytes to identify next-generation biomarkers for AMI diagnosis and management. Hypertrophy was successfully induced in immortalized human cardiomyocytes (T0445) by 200 nM ET-1 and 1 μM Ang II. The protein profiles of hypertrophied cardiomyocyte secretomes were analyzed by nano-liquid chromatography with tandem mass spectrometry and differentially expressed proteins that have been identified by Ingenuity Pathway Analysis. The levels of 32 proteins increased significantly (>1.4 fold), whereas 17 proteins (<0.5 fold) showed a rapid decrease in expression. Proteomic analysis showed significant upregulation of six 14-3-3 protein isoforms in hypertrophied cardiomyocytes compared to those in control cells. Multi-reaction monitoring results of human plasma samples showed that 14-3-3 protein-zeta levels were significantly elevated in patients with AMI compared to those of healthy controls. These findings elucidated the role of 14-3-3 protein-zeta in cardiac hypertrophy and cardiovascular disorders and demonstrated its potential as a novel biomarker and therapeutic strategy.

Recent Advances of MALDI-Mass Spectrometry Imaging in Cancer Research

  • For several decades, cancer has been the primary cause of mortality worldwide. New diagnosis and regimens have been developed to improve the chemotherapeutic efficacy and the quality of life of the patients. However, cancer tissues are complex and difficult to assess. Understanding the various properties of the tumor and its environment is crucial for cancer and pharmaceutical research. Several analytical techniques have been providing new insights into cancer research. Recently, matrix-assisted laser desorption ionization (MALDI)-mass spectrometry imaging (MSI), an advanced analytical technique, has been applied to translational research. Proteomic and lipidomic profiling obtained by MALDI-MSI has been critical for biomarker discovery and for monitoring heterogenous tumor tissues. In this review, we discuss technical approaches, benefits and recent applications of MALDI-MSI as a valuable tool in cancer research, namely for diagnosis, therapy, prognosis.

Mass Spectrometry-based Hair Metabolomics for Biomarker Discovery

  • Metabolomics makes it possible to analyze the interrelationships between various signaling molecules based on the metabolic pathways involved by using high-resolution devices. This approach can also be used to obtain large-scale metabolic information to identify the relevant pathways for disease diagnosis and prognosis and search for potential biomarkers. In the fields of medicine and forensics, hair analysis is used to detect various metabolites in the body. Hair can be harvested readily in a noninvasive manner and is easier to transport and store than blood and urine. Another advantage from a forensic viewpoint is that hair reflects all the components of body fluids. In addition, because of the unique coating structure of hair, it can be used for measurements without changing or destroying its adsorbed components. In this review, the pretreatments for hair analysis, instrumental conditions and clinical applications are discussed. Especially, the clinical use of hair metabolomics in the diagnosis of various diseases and the limitations of the technique are described.

  • Because autoimmune diseases (AIDs) result from a complex combination of genetic and epigenetic factors, as well as an altered immune response to endogenous or exogenous antigens, systems biology approaches have been widely applied. The use of multi-omics approaches, including blood transcriptomics, genomics, epigenetics, proteomics, and metabolomics, not only allow for the discovery of a number of biomarkers but also will provide new directions for further translational AIDs applications. Systems biology approaches rely on high-throughput techniques with data analysis platforms that leverage the assessment of genes, proteins, metabolites, and network analysis of complex biologic or pathways implicated in specific AID conditions. To facilitate the discovery of validated and qualified biomarkers, better-coordinated multi-omics approaches and standardized translational research, in combination with the skills of biologists, clinicians, engineers, and bioinformaticians, are required.

  • Nanobiotechnology, the interdisciplinary area at the crossroad of biotechnology and nanoscience, combines contributions from molecular and cell biology, chemisty, material science, and physics in an attempt to understand the behavior of nanobiomaterials, their development and applications. At present, nanobiotechnology is believed to hold great promise for improving health and prolonging life, faciliating biomarker discovery, molecular diagnostics, discovery of novel drugs and drug delivery, which are important basic components of biomedical science. In the recent trend of nanobiotechnology, this review is intended to provide a better understanding of nanobiotechnology in its applications and perspectives, separating this integration technology into three parts such as nanobiochip/sensor, nanobiomaterials, and nanobioanalysis in order to hopefully gain insights into why size matters, how nano-materials and -devices can be engineered.

  • Metabolomics has become an important research field with many areas of applications ranging from disease biomarker discovery to global biology systems study. A key step in metabolomics is to perform metabolome analysis to obtain quantitative information on metabolic changes among comparative samples. Mass spectrometry (MS) is widely used for highly sensitive detection of many different types of metabolites. In this review, we highlight some of the more commonly used MS techniques for metabolome analysis.
