Molecular Analysis of Bacterial Community Structures in Paddy Soils for Environmental Risk Assessment with Two Varieties of Genetically Modified Rice, Iksan 483 and Milyang 204

  • The impacts of planted transgenic rice varieties on bacterial communities in paddy soils were monitored using both cultivation and molecular methods. The rice field plot consisted of eighteen subplots planted with two genetically modified (GM) rice and four non-GM rice plants in three replicates. Analysis with denaturing gradient gel electrophoresis (DGGE) of PCR-amplified 16S rRNA genes revealed that the bacterial community structures were quite similar to each other in a given month, suggesting that there were no significant differences in bacterial communities between GM and non-GM rice soils. The bacterial community structures appeared to be generally stable with the seasons, as shown by a slight variation of microbial population levels and DGGE banding patterns over the year. Comparison analysis of 16S rDNA clone libraries constructed from soil bacterial DNA showed that there were no significant differences between GM and non-GM soil libraries but revealed seasonal differences of phyla distribution between August and December. The composition profile of phospholipid fatty acids (PLFA) between GM and non-GM soils also was not significantly different to each other. When soil DNAs were analyzed with PCR by using primers for the bar gene, which was introduced into GM rice, positive DNA bands were found in October and December soils. However, no bar gene sequence was detected in PCR analysis with DNAs extracted from both cultured and uncultured soil bacterial fractions. The result of this study suggested that, in spite of seasonal variations of bacterial communities and persistence of the bar gene, the bacterial communities of the experimental rice field were not significantly affected by cultivation of GM rice varieties.

  • This is a progress report of rice biotechnology including development of gene transformation system, gene cloning and molecular mapping in rice. The scope of the research was focused on the connection between conventional breeding and biotech-researches. Plant transformation via Agrobacterium or particle bombardment was developed to introduce one or several genes to recommended rice cultivars. Two chimeric genes containing a maize ribosome inactivating protein gene (RIP) and a gerbicide resistant gene (bar) were introduced to Nipponbare, a Japonica cultivar, and transmitted to Korean cultivars. The homozygous progenies of herbicide resistant transgenic plant showed good fertility and agronomic characters. To explore the genetic resourses in rice, over 8,000 cDNA clones from immature rice seed have been isolated and sequenced. About 13% of clones were identified as enzymes related to metabolic pathway. Among them, twenty clones have high homology with genes encoding enzymes in the photorespiratory carbon cycle reaction. Up to now about 100 clones were fully sequenced and registered at EMBL and GenBank. For the mapping of quantitative tarits loci (QTL) and eternal recombinant inbred population with 164 F13 lines (MGRI) was developed from a cross between Milyang 23 and Gihobyeo, Korean rice cultivars. After construction of fully saturated RFLP and AFLP map, quantitative traits using MGRI population were analyzed and integrated into the molecular map. Eighty seven loci were determined with 27 QTL characters including yield and yield components on rice chromosomes. Map based cloning was also tried to isolate semi-dwarf (sd-1) gene in rice. A DNA probe, RG 109, the most tightly linked to sd-1 gene was used to screen from bacterial artifical chromosome (BAC) libraries and five over lapping clones presumably containing sd-1 gene were isolated. Rice genetic database including results of biotech reasearch and classical genetics is provided at Korea Rice Genome Server which is accessible with world wide web (www) browser. The server provides rice cDNA sequences and map informations linked with phenotypic images.

벼에서 CRISPR/Cas9 활용 고빈도 유전자 편집 방법 (A novel method for high-frequency genome editing in rice, using the CRISPR/Cas9 system)

  • CRISPR/Cas9 기술은 생명공학을 활용한 신품종 작물육성에 있어 패러다임 변혁을 가져다 줄 핵심 기반기술이다. 본 연구에서는 CRISPR/Cas9를 이용하여 유전자편집기술을 기존에 알려진 방법보다 쉽고 정확하게 실험 할 수 있도록 sgRNA 디자인, 벡터구축, 형질전환체 육성 및 분석 등을 자세히 기술하였다. sgRNA는 http://www.rgenome.net/ 사이트에서 NGG 영역을 중심으로 하여 target-up: 5'-ggcaGNNNNNNNNNNNNNNNNNNNN-3'과 target-down: 5'-aaacNNNNNNNNNNNNNNNNNNNNC-3'의 올리고를 디자인하였다. 식물형질전환용 벡터는 pPZP-Cas9-RGEN을 기본으로 하였으며, sgRNA의 프로모터는 OsU3를 이용하여 pPZP::35S::Cas9::PinII-OsU3::sgRNA::Bar-Gen 순으로 구축하였다. 형질전환체의 육성은 단기형질전환 Agrobacterium 법을 사용하였으며 재분화 식물체를 얻는데48일 정도 소요되었다. 형질전환체 유무는 genomic PCR 분석으로 single copy 선발은 TaqMan PCR로 분석하였다. 정밀유전자편집 식물체는 T1 세대에서 T-DNA 삽입되지 않은 식물체를 Bar-strip에 의해 선발하였다. 선발된 식물체의 sgRNA 영역의 염기배열 조사에 의해 유전자 편집 식물체를 육성하였다. 따라서 본 연구에서 CRISPR/Cas9 system에 의한 정밀유전자편집 기술을 이용하여 보다 빠르고 쉽고 경제적으로 유전자가 편집된 개체를 확보할 수 있었다. 본 실험에서 확립된 system은 상업용 식물 계통육성에 이용 가능하여 육종적 가치가 매우 클 것으로 사료된다.

  • 국내에서 개발된 GM 쌀인 밀양 204호, 익산 483호의 정성 PCR 분석법의 개발을 위해 쌀의 내재 유전자로써 SAMDC1(S-adenosylmethionine decarboxylase)에 특이적인 primer (OsSAMDC1-5'/3')쌍을 제작하여 쌀을 포함한 20개 작물에 대해 PCR을 수행하여 쌀에 특이적으로 증폭되는 것을 확인하였다. 또한, 밀양 204호에 삽입된 GUS 유전자와 NOS terminator 연결 부위를 증폭시켜 172 bp의 PCR 산물을 얻을 수 있는 primer(Os204-5'/OsNOS-3')와 익산 483호에 삽입된 bar 유전자와 NOS terminator 연결 부위를 증폭시켜 161 bp의 PCR 산물을 얻을 수 있는 primer(Os483-5'/OsNOS-3')을 이용하여 국내 개발된 GM 쌀인 밀양 204호, 익산 483호의 PCR 정성 분석법을 확립하였다.

An efficient protocol for the production of transgenic Alstroemeria plants via particle bombardment

  • Alstroemeria plants were transformed by using an improved particle-gun-mediated transformation system. Friable embryogenic callus (FEC) induced from the leaves with axil tissues of Alstroemeria plant was used as the target tissue. Also, FEC was transformed with the bar gene was used as a selectable marker. In the case of plasmid pAHC25, 7.5% of the twice-bombarded FEC clumps showed blue foci, whereas the clumps with single bombardment showed only 2.3%. Additionally, a 90° rotation with double bombardment led to a higher frequency (6 times) of luciferase gene expression in PBL9780 than the control treatment. After 8 weeks of bombardment, more than 60 independent transgenic lines were obtained for pAHC25 and nearly 150 independent transgenic lines were obtained for PBL9780, all of which were resistant to PPT and demonstrated either GUS or luciferase activity. Regarding effect of osmotic treatment (0.2 M mannitol) with 7 different periods, the highest transient gene expression was obtained in 8 h before and 16 h after transformation in both pAHC25 and PBL9780. Compared with the control, at least three times more GUS foci and photons were observed in this treatment. With respect to different combinations of mannitol and sorbitol with 8 h before and 16 h after transformation, high numbers of transient and stable transgene expressions were observed in both 0.2 M mannitol and 0.2 M sorbitol used in the osmotic pre-culture. This combination showed the highest transformation efficiency in both pAHC25 (8.5%) and PBL9780 (14.5%). In the control treatment, only 10% of the FEC clumps produced somatic embryos. However, by using 0.2 M mannitol and 0.2 M sorbitol, the frequency of somatic embryos increased to 36.5% (pAHC25) and 22.9% (PBL9780). Of the somatic embryos produced, at least 60% germinated. Approximately 100 somatic embryos from these 210 independent transgenic lines from 2 plasmids developed into shoots, which were then transferred to the greenhouse. PCR analysis confirmed the presence of the bar gene. This is the report on the production of transgenic Alstroemeria plants by using particle bombardment with a high efficiency, thereby providing a new alternative for the transferring of gene of interests in Alstroemeria in the breeding program in the future.

Optimized Protocols for Efficient Plant Regeneration and Gene Transfer in Pepper (Capsicum annuum L.)

  • An Efficient in vitro regeneration system and an optimized Agrobacterium mediated transformation protocol are described, based on the use of young seedling cotyledons of Capsicum annuum L. Optimal regeneration efficiency can be obtained by cultivating cotyledon explants on media containing 4 mg/L benzyladenine and 0.1 mg/L indolacetic acid. The effect of antibiotics used to eliminate Agrobacteria, as well as the toxic level of some generally used selection agents (kanamycin, geneticin, hygromycin, phosphinotricin and methotrexate) in regenerating pepper tissues were determined. To enable the comparison of different selection markers in identical vector background, a set of binary vectors containing the marker genes for NPTII, HPT, DHFR and BAR respectively, as well as the CaMV 35S promoter/enhancer-GUS chimaeric gene was constructed and introduced into four different Agrobacterium host strains.

Transient and Stable Transformation of Rice (Oryza sativa L.) Calli through Tissue Electroporation

  • Electroporation of microcalli and embryonic axes of a Brazilian Indica rice cultivar was performed. Some parameters influencing the recovery of transformed callus have been defined through transient npt II expression. Such parameters included the presence of light during incubation of microcalli used as target for electroporation, heat shock at 45$^{\circ}C$, macerozyme pre-digestion of target tissues and the number of pulses during electroporation. Transgenic calli were obtained from embryonic axes after electroporation with plasmid pDM302, which encodes the gene phosphinotricin acetyl transferase (bar) under the control of Act-1 promoter. Integration of the introduced gene into the genome was demonstrated by Southern blot hybridization.

  • Osmotic stress is one of major limiting factors in crop production. In particular, seasonal drought often causes the secondary disease in the field, resulting in severe reduction in both quality and productivity. Recent efforts have revealed that many genes encoding protein kinases play important roles in osmotic stress signal transduction pathways. Previously, the AtSIK (Arabidopsis thaliana Stress Inducible Kinase) mutants have shown to enhance tolerance to abiotic stresses, accompanying with higher expression of abiotic stress-related genes than did the wild-type plants. In this study, we have transformed potato (cv. Taedong Valley) with the AtSIK expression cassette. Both PCR and RT-PCR using AtSIK-specific primers showed stable integration and expression of the AtSIK gene in individual transgenic lines, respectively. Foliar application of herbicide ($Basta^{(R)}$) at commercial application rate (0.3% (v/v)) revealed another evidence of stable gene introduction of T-DNA which includes the bar gene for herbicide resistance. Overexpression of the AtSIK gene under dual CaMV35S promoter increased sensitivity to salt stress (300 mM NaCl), which was demonstrated by the reduction rate of chlorophyll contents in leaves of transgenic potato lines. These results suggest that possible increase of osmotic tolerance in potato plants may be achieved by antisense expression of AtSIK gene.

Gene Constitution of Egg White Proteins of Native Chicken in Asian Countries

  • Genetic variations of seven egg white protein loci in 1,112 samples from eight Asian countries (Yunnan province of China, Mongolia, Nepal, Vietnam, Laos, Thailand, Myanmar, Indonesia) and 360 samples from two improved breeds (Isa Brown, Boris Brown) were investigated by using starch gel and polyacrylamide gel electrophoresis. Five egg white protein loci (Ov, $G_3$, $G_2$, $G_1$ and $Tf_{EW}$) were found to be polymorphic in Asian native chicken populations. The proportion of polymorphic loci ($P_{poly}$) and average heterozygosity ($\bar{H}$) of Asian native populations varied from 0.143 to 0.714 and 0.014 to 0.225, respectively, and were higher than those of improved breeds. The subdivision index ($G_{ST}$) value among 18 native chicken populations in Asia is lower (0.0827) than among improved chicken populations (0.1693). This value means that the degree of subdivision among Asian native populations is lower than among improved breeds and gene constitutions among populations in Asia are similar.

Expression of Human Lactoferrin Gene in Transgenic Rice (Oryza sativa L.)

  • Lactoferrin is an 80-kDa iron-binding glycoprotein known to exert many biological activities, such as facilitating iron absorption and having antimicrobial and anti-inflammatory effects. Rice can be a useful target for edible food plants to introduce human lactoferrin, because it has lower allergenicity and is likely to be safer than microorganisms or transgenic animals. A cDNA fragment encoding human lactoferrin (HLF) driven by the maize polyubiquitin promoter, along with herbicide resistance gene (bar) driven by CaMV 35S promoter, was introduced into rice (Oryza sativa L. cv. Dong Jin) using the Agrobacterium -mediated transformation system. Putative transformants were initially selected on the medium containing bialaphos. The stable integration of the bar and HLF genes into transgenic rice plants was further confirmed through polymerase chain reaction (PCR) and Southern blot analyses. The expression of the full length HLF protein from various tissues such as grains and young leaves of transgenic rice was verified by Western blot analysis. Analysis of progeny also demonstrated that introduced genes were stably inherited to the next generation at the Mendelian fashion.
