New Strategy of Forest Tree Breeding for Society, Forest Science, and Forestry in Korea

  • Social and scientific changes, i.e., global warming, desertification, pollution, biodiversity, bioenergy, plant variety protection, biotechnology, timber demand, reforestation in North Korea, and etc., were reviewed for new strategy of forest tree breeding in Korea. Diversified breeding goals, globalization of breeding target species, multidisciplinary research approaches, manpower networking, establishment of new administrative and research units in KFS and KFRI were proposed. Principles suggested for new tree breeding strategy are: 1) multi-disciplinary approach in settlement of objectives, breeding methods, and etc., 2) expansion of target trees including foreign species, 3) fulfillment of both domestic and international demands for forest tree breeding, 4) establishment of breeding program well-grounded on genetic resources conservation, 5) acknowledgement of breeding products (i.e., variety, technique, gene, and etc.) as goods, and 6) provision of more research opportunities for young scientists. Lastly, ongoing tree breeding project in Indonesia and NTFP R&D Center at the College of Forest and Environmental Sciences, Kangwon National University were introduced as examples of desirable breeding projects based on target species diversification, multidisciplinary approach, and manpower networking.

Assessment of toxic metals in vegetables with the health implications in Bangladesh

  • This study was conducted to investigate the levels of heavy metals in twelve species of vegetables and assessment of health risk. Samples were analyzed using inductively coupled plasma mass spectrometer (ICP-MS). The ranges of Cr, Ni, Cu, As, Cd and Pb in vegetables species were 0.37-5.4, 0.03-17, 0.35-45, 0.01-2.6, 0.001-2.2, and 0.04-8.8 [mg/kg, fresh weight (fw)], respectively. The concentrations of As, Cd and Pb in most vegetable species exceeded the maximum permissible levels, indicating unsafe for human consumption. Health risks associated with the intake of these metals were evaluated in terms of estimated daily intake (EDI), and carcinogenic and non-carcinogenic risks by target hazard quotient (THQ). Total THQ of the studied metals from most of the vegetables species were higher than 1, indicated that these types of vegetables might pose health risk due to metal exposure. The target carcinogenic risk (TR) for As ranged from 0.03 to 0.48 and 0.0004 to 0.025 for Pb which were higher than the USEPA acceptable risk limit (0.000001) indicating that the inhabitants consuming these vegetables are exposed to As and Pb with a lifetime cancer risk. The findings of this study reveal the health risks associated with the consumption of heavy metals through the intake of selected vegetables in adult population of Bangladesh.

Genome-Wide Analysis of Type VI System Clusters and Effectors in Burkholderia Species

  • Type VI secretion system (T6SS) has been discovered in a variety of gram-negative bacteria as a versatile weapon to stimulate the killing of eukaryotic cells or prokaryotic competitors. Type VI secretion effectors (T6SEs) are well known as key virulence factors for important pathogenic bacteria. In many Burkholderia species, T6SS has evolved as the most complicated secretion pathway with distinguished types to translocate diverse T6SEs, suggesting their essential roles in this genus. Here we attempted to detect and characterize T6SSs and potential T6SEs in target genomes of plant-associated and environmental Burkholderia species based on computational analyses. In total, 66 potential functional T6SS clusters were found in 30 target Burkholderia bacterial genomes, of which 33% possess three or four clusters. The core proteins in each cluster were specified and phylogenetic trees of three components (i.e., TssC, TssD, TssL) were constructed to elucidate the relationship among the identified T6SS clusters. Next, we identified 322 potential T6SEs in the target genomes based on homology searches and explored the important domains conserved in effector candidates. In addition, using the screening approach based on the profile hidden Markov model (pHMM) of T6SEs that possess markers for type VI effectors (MIX motif) (MIX T6SEs), 57 revealed proteins that were not included in training datasets were recognized as novel MIX T6SE candidates from the Burkholderia species. This approach could be useful to identify potential T6SEs from other bacterial genomes.

공릉천에서의 어류와 저서무척추 동물에 대한 복합 서식처 적합도 지수의 계산 (Computation of composite suitability index for fish and macroinvertebrate species in the Gongneung River)

  • 본 연구는 공릉천에서 서식하는 어류와 저서무척추 동물을 대상으로 물리서식처 분석을 실시하였다. 연구대상 어류는 밀어와 피라미, 저서무척추 동물 종은 깔따구류와 줄날도래종을 선정하였다. 어류와 저서무척추 동물의 서식처 적합도 지수는 2010년 수생태계 건강성조사 및 평가사업을 통하여 구축된 생태모니터링 자료를 사용하였다. 복합서식처 적합도 지수의 계산은 가중치법을 이용하였으며, 저서무척추 동물의 경우 계층화분석법을 이용하여 산정된 가중치를 적용하였다. 흐름모의는 2차원 흐름모형인 River2D 모형을 사용하였다. 모의 대상하천의 갈수량, 저수량, 평수량, 풍수량에 대하여 어류와 저서무척추 동물의 복합서식처지수의 분포를 모의하였다. 모의결과 깔따구류와 줄날도래는 각각 소와 여울의 서식처를 선호하였으며, 피라미와 밀어는 여울의 서식처를 선호하는 것으로 모의되었다.

Comparison of circle hook and J hook catch rate for target and bycatch species taken in the Korean tuna longline fishery

  • The circle hook experiments were conducted to compare the catch rates of target and bycatch species between J hook and circle hooks in the tuna longline fishery of the eastern Pacific Ocean between $1^{\circ}48'S-7^{\circ}00'S\;and\;142^{\circ}00'-149^{\circ}13'W$ from July 15 to August 12, 2005. In the target species group no significant differences among 3 types hook, between size 4.0 traditional tuna hooks(J-4) and size 15 circle hooks(C15), and between C15 and size 18 circle hooks(C18) were revealed, but significant differences were found between J-4 and C18. In the bycatch species group significant differences were found among 3 types hook, between J 4 and C15, and between J-4 and C18, but no significant differences were revealed between C15 and C18. Large circle hook(C18) had the lowest catch rate for tunas and for other fishes, and the small circle hook(C15) had lowest rate for billfishes and sharks. The length distributions for bigeye tuna are very similar for the 3 hook types. There were very slight differences in length size between hook types in the bycatch species.

남해 연안에 분포하는 해파리(Aurelia aurita, Cyanea nozakii)의 복수 개체에 의한 음향 표적강도 특성 (Acoustic Target Strength Characteristics of Two Species of Multiple Jellyfishes, Aurelia aurita and Cyanea nozakii, in the Southern Coast of Korea)

  • Understanding the abundance and distribution of massive jellyfish is necessary to forecast where or when their blooms will happen. The acoustic technique is one of the most useful methods of obtaining information if the acoustic characteristics of the targets are known. This study was conducted to determine the acoustic target strength (TS, dB) of two jellyfish species, Aurelia aurita and Cyanea nozakii, in the southern coast of Korea. For the ex situ measurements, 120, 200, and 420 kHz split beam transducers were used, and jellyfish with various bell lengths were arranged to prepare multiple jellyfish. Under 2 vertical individuals, the mean TS for multiple A. aurita at 120, 200, and 420 kHz was -72.7, -71.7, and -68.2 dB, respectively. In the case of 5 vertical individuals, the mean TS of the species was -71.3, -68.2, and -62.0 dB. Finally, the mean TS of C. nozakii at 120, 200, and 200 kHz was -62.0, -60.3, and -58.2 dB under 2 individuals and -58.1, -57.4, and -54.0 dB under 4 individuals, respectively. For both species, higher numbers of jellyfish resulted in a higher TS. In addition, higher frequencies were associated with a higher TS for the same jellyfish. These TS results for two species can be used as essential data for the acoustic detection of jellyfish in an open ocean or coastal area.

Acoustical Survey for Estimating Fish Biomass at Chilam Bay, Korea

  • This acoustic experiment noted that fish species in Chilam-Gijang marine ranching area were more densely distributed in the pelagic zone during nighttime than daytime. In each season, the gill nets caught 15 different fish species and the estimated average target strengths were -44.0 dB and -44.4 dB for autumn and winter surveys, respectively. The estimated autumn fish biomass were 7.7 tons and 26.0 tons during daytime and nighttime, respectively. Winter biomass was 2.27 tons and 30.97 tons during daytime and nighttime, respectively. Different fish species form schools that exhibit different movements and behaviors, and thereby occupy varying water layers. These results explained the estimated fish biomass, and variation with seasons and time of the surveys around artificial reefs in Chilam Bay, Korea.

도시 산림습지 내 양서류 서식처 조성방안 연구 (Planning for Amphibians Habitats in Urban Forest Wetlands, Korea)

  • This study set out to identify problems with amphibian habitation by the wetland types and improve their habitation environment in urban forest wetlands, thus creating a habitat for amphibians. Study site include forest swamps in Jatjul Park as well as Yeoji neighborhood Park in Guro-gu, and in Choansan neighborhood Park in Dobong-gu. The forest swamp in Jatjul Park gets its water from Mt. Maebong and it is a former escalated farmland-turned wetland. The swamp area is $2,500m^2$, a forest zone and a landscape planting site are 83.27% and 6.70% each. Target species Seoul pond frogs are inseparable from rice fields because they live in a short radius of and lay eggs in or near paddy fields, and Rana nigromaculata have similarities with Rana plancyi chosenica in choosing their habitats. There was need for paths that would lead to other paths so amphibians would spread to other parts of the forest and for measures to secure open water. Modifying a variety of routes for water, human and animals along with building a buffer to keep the core habitation zones were required. The forest swamp in Yeonji neighborhood Park used to be a water reservoir on the foot of Mt. Gunji. The swamp area is $1,980m^2$, a forest zone and farmland account for 80.61% and 4.88% each. Non-point pollutants from upstream along run into the subject forest marsh, bare ground on the around swamp and steep stone embankments obstructed amphibians. Target species was Bufo gargarizans that live in forests and edges of hills and spawn in deep water. The forest swamp in Choansan neighborhood Park gets its water from Mt. Choan and it is close to its water source that it is a mountain stream forest wetland. The basin and the swamp are $35,240m^2$ and $250m^2$ in size respectively. A forest zone accounts for 90.20%, high stone embankments laid in refurbishing the valley obstruct amphibians and there is water shortage in times of droughts. Target species were Rana coreana, Rana dybowskii and Hynobius leechii that live in mountain valleys, streams and wetlands and lay eggs in forest marshes and rocks in valleys. Looking into the three swamps of amphibian habitation, I came to conclusions that those wetlands were suitable for their amphibians but man-made facilities blocked their corridors leading to other corridors and even killed off target species in some parts of those swamps by destroying those parts. Amphibians live in water, on ground and underground at different stages of life. Hence, we should take this fact into consideration when planning their habitats and design core habitation zones, buffers zone and use zones accordingly. Buffer zones ought to be between core habitation zones and surrounding trees. Aiming at protecting core habitation zones, buffers should be in harmony with habitation zones. Use zones should be minimized in size and not in direct contact with core habitation zones.

Identification of Egr1 Direct Target Genes in the Uterus by In Silico Analyses with Expression Profiles from mRNA Microarray Data

  • Early growth response 1 (Egr1) is a zinc-finger transcription factor to direct second-wave gene expression leading to cell growth, differentiation and/or apoptosis. While it is well-known that Egr1 controls transcription of an array of targets in various cell types, downstream target gene(s) whose transcription is regulated by Egr1 in the uterus has not been identified yet. Thus, we have tried to identify a list of potential target genes of Egr1 in the uterus by performing multi-step in silico promoter analyses. Analyses of mRNA microarray data provided a cohort of genes (102 genes) which were differentially expressed (DEGs) in the uterus between Egr1(+/+) and Egr1(-/-) mice. In mice, the frequency of putative EGR1 binding sites (EBS) in the promoter of DEGs is significantly higher than that of randomly selected non-DEGs, although it is not correlated with expression levels of DEGs. Furthermore, EBS are considerably enriched within -500 bp of DEG's promoters. Comparative analyses for EBS of DEGs with the promoters of other species provided power to distinguish DEGs with higher probability as EGR1 direct target genes. Eleven EBS in the promoters of 9 genes among analyzed DEGs are conserved between various species including human. In conclusion, this study provides evidence that analyses of mRNA expression profiles followed by two-step in silico analyses could provide a list of putative Egr1 direct target genes in the uterus where any known direct target genes are yet reported for further functional studies.

국내 식물검역대상 Phytophthora pinifolia의 PCR 검출을 위한 종 특이적 마커 개발 (Species-specific Marker of Phytophthora pinifolia for Plant Quarantine in Korea)

  • 본 연구는 국내 주요 식물검역관리 대상 Phytophthora pinifolia를 대상으로 신속하고 정확한 병원균 종동정 및 검출을 위해 Ypt1 유전자 염기서열을 활용하여 제작된 종 특이적 분석용 분자마커와 다양한 PCR 기법을 활용하여 병원균들에 대한 다양한 검출기술의 표준화 및 최적 검출 시스템 구축을 통하여 실제 검역검역 현장에서 활용 가능한 병원균 존재여부의 신속, 정확한 판별기법을 개발하고자 수행하였다. Ypt1 영역의 염기서열을 기초로 선발된 종 특이적 primer는 1~10 pg의 검출민감도를 가지며 193 bp의 종 특이적 PCR 증폭산물을 형성시켰다. 또한 선발된 종 특이적 primer의 종 특이성을 확인하기 위하여 국내 식물검역대상에 포함된 Phytophthora속 종들과 주요 식물병원균들을 대상으로 conventional PCR과 real-time PCR을 수행한 결과 목표로 한 P. pinifolia DNA에서만 특이적 PCR 증폭산물을 확인할 수 있었다. 선발된 종 특이적 primer에 대한 PCR의 검출 민감도를 확인했을 때 conventional PCR의 검출민감도는 1~10 pg이었다.
