BioSubroutine: an Open Web Server for Bioinformatics Algorithms and Subroutines

  • We present BioSubroutine, an open depository server that automatically categorizes various subroutines frequently used in bioinformatics research. We processed a large bioinformatics subroutine library called Bio.pl that was the first Bioperl subroutine library built in 1995. Over 1000 subroutines were processed automatically and an HTML interface has been created. BioSubroutine can accept new subroutines and algorithms from any such subroutine library, as well as provide interactive user forms. The subroutines are stored in an SQL database for quick searching and accessing. BioSubroutine is an open access project under the BioLicense license scheme.

  • In this research, the thermomechanical responses of shape memory alloy(SMA) actuators and their applications in the structures combining strip SMA actuators are investigated. The numerical algorithm of the 3-D SMA thermomechanical constitutive equations based on Lagoudas model is developed using user material(UMAT) subroutine written by FORTRAN. For the numerical results, the ABAQUS finite element program has been utilized with UMAT subroutine of the numerical algorithm of SMAs. The interactions between the host structure and SMA strip actuator are numerically investigated.

  • The large deformation of inflatable membrane structure is numerically and experimentally considered in this paper. The numerical algorithm of wrinkling based on Miller and Hedgepeth membrane theory is developed using user material(UMAT) subroutine written by FORTRAN. Wrinkled area and deformed shapes of inflatable membrane structures are investigated by using ABAQUS with UMAT subroutine of wrinkling algorithm.

Fracture Simulation of Low-Temperature High-Strength Steel (EH36) using User-Subroutine of Commercial Finite Element Code (상용 유한요소코드 사용자-서브루틴을 이용한 저온용 고장력강 (EH36)의 파단 시뮬레이션)

  • This paper discusses a new formulation for the failure strain in the average stress triaxiaility domain for a low-temperature high-strength steel (EH36). The new formula available at a low average stress triaxiality zone is proposed based on the comparison of two results from tensile tests of flat type specimens and their numerical simulations. In order to confirm the validity of the failure strain formulation, a user-subroutine was developed using Abaqus/Explicit, which is known to be one of the most popular commercial finite element analysis codes. Numerical fracture simulations with the user-subroutine were conducted for all the tensile tests. A comparison of the engineering stress-strain curves and engineering failure strain obtained from the numerical simulation with the user-subroutine for the tensile tests revealed that the newly developed user-subroutine effectively predicts the initiation of failure.

  • This paper aims to simulate the isotropic elastic damage theory of Liu Jun (2012) using the self-programmed UMAT subroutine in the interface of ABAQUS. Liu Jun (2012)'s method based on the mechanic theory can not be used interactively with the currently commonly used finite element software ABAQUS. The advantage of this method in the paper is that it can interact with ABAQUS and provide a constitutive program framework that can be modified according to user need. The model retains the two scalar damage variables and the corresponding two energy dissipation mechanisms and damage criteria for considering the tensile and compressive asymmetry of concrete. Taking C45 concrete as an example, the relevant damage evolution parameters of its tensile and compressive constitutive model are given. The study demonstrates that the uniaxial tensile stress calculated by the subroutine is almost the same as the Chinese Concrete Design Specification (GB50010) before the peak stress, but ends soon after the peak stress. The stress-strain curve of uniaxial compression calculated by the subroutine is in good agreement with the peak stress in Chinese Concrete Design Specification (GB50010), but there is a certain deviation in the descending stage. In addition, this paper uses the newly compiled subroutine to simulate the shear bearing capacity of the shear key in a new structural system, namely the open-web sandwich slab. The results show that the damage constitutive subroutine has certain reliability.

Thermomechanical Behaviors of Shape Memory Alloy Using Finite Element Analysis (유한요소해석을 이용한 형상기억합금의 열적/기계적 거동 연구)

  • The thermomechanical behaviors of the shape memory alloy were conducted through the finite element analysis of ABAQUS with UMAT user subroutine. The unified thermomechanical constitutive equation suggested by Lagoudas was adapted into the UMAT user subroutine to investigate the characteristics of the shape memory alloy. The three cases were solved to investigate the thermomechanical characteristics of the shape memory alloy. The material properties for the analysis were obtained by DSC and DMA techniques. According to the results, the thermomechanical characteristics, such as a shape memory effect and a pseudoelastic effect, could be obtained through the finite element analysis and the analysis results were revealed to agree well with the experimental results. Therefore, the finite element analysis using UMAT user subroutine is one of prominent analysis techniques to investigate the thermomechnical behaviors of the shape memory alloy quantitatively.

Ice Floe-induced Ship Resistances using Explicit Finite Element Analyses with a User-subroutine (사용자-서브루틴과 양해법 유한 요소 해석을 이용한 선박의 유빙 저항 추정)

  • There have been many attempts to predict resistance of vessels in ice floe environment, but they mostly have both strong and weak points at the same time; for instance, simplified formulas are very fast but less flexible to types of ship and ice conditions and other numerical techniques need high computing cost for increased accuracy. A new numerical simulation technique of combining explicit finite element analysis code with a user-subroutine to control real-time forces acting on ice floes was proposed, thereby it was possible to predict ship-to-ice floe resistance with higher convenience and accuracy than other proposed approaches. The basic theory on how real-time hydrostatic and hydrodynamic forces acting on ice floes could be generated using user-subroutine was explained. The heave motion of a single ice floe was simulated using the user-subroutine and the motion amplitudes and periods were almost consistent with analytic values. Towing tests of an icebreaker model ship were simulated using explicit finite element analyses with the user-subroutine. The ice-induced resistance obtained from the towing experiments and simulations showed significant differences. Intentional increase of the drag coefficient to increase the contact duration between the ice floes and rigid model ship leaded the total resistance to be substantially consistent between the model tests and numerical simulations.

Development of Expert System for Tower Cranes

  • The paper is concerned with application to develop the expert system, which structural analysis and design process for tower cranes. The system is organized into three groups. One is pre-processor for creating input data files, another is `model former' which combines knowledge-base with inference engine for automatic generating structural analysis models, a third is application group for final analysis checks. In this study, geometric subroutine of `model former' designates node positions, nodes, elements numbers and element types. Load data subroutine computes weight of tower crane and device, slewing force, cargo load, wind force form rules or equations in knowledge-base. Also, Property and boundary subroutine applies element properties and boundary conditions to suitable elements and nodes. Design and analysis expert system for tower crane integrates these subroutine, `model former' and pre-processor. RBR(Rule-Base Reasoning) was adopted for a reasoning strategy of this expert system. And this expert system can produce structural analysis model and data, which can be used in ordinary structural analysis program (SAP, ADINA or NASTRAN, etc.). In this paper, this expert system produces format of the analysis model data, which are used in MSC/NASTRAN. The main discussions included in the paper are introduction of the tower crane and structural analysis, composition of the design expert system for tower crane and structural analysis using the expert system.

Conversion of ABAQUS user Material Subroutines

  • When using finite element pogram ABAQUS to compute material characteristics, one builds a user material subroutine if unique constitutive feature needs to be included. In ABAQUS/Standard, UMAT subroutine should be built, and in ABAQUS/Explicit, VUMAT should be used. Although two subroutines carry out the same type of task, two different programs should be made depending on the working environment, and it is not easy to program the subroutines following the manual without enough understanding of solid mechanics. In this paper, difference between UMAT and VUMAT subroutines is epitomized, and a conversion scheme from UMAT to VUMAT is discussed. An example shows that the two programs give the same stress computation result.
