Computational Study on the Dependence of Electronic Transition Energies of Porphin, Chlorin, Mg-Chlorin and Chlorophyll a on an External Charge

  • In phtosynthetic light harvesting complexes, the electronic transition energies of chlorophylls are influenced by the Coulombic interaction with nearby molecules. Variation of the interactions caused by structural inhomogeneity in biological environment results in a distribution of disordered electronic transition energies of chlorophylls. In order to provide a practical guide to predict qualitative tendency of such distribution, we model four porphyrin derivatives including chlorophyll a molecule interacting with an external positive charge and calculate their transition energies using the time dependent density functional method. It is found that ${\pi}-{\pi}^*$ transition energies of the molecules are generally blue-shifted by the charge because this stabilizes occupied molecular orbitals to a greater extent than unoccupied ones. Furthermore, new transitions in the visible region emerge as a result of the red-shift in energy of an unoccupied Mg orbital and it is suggested that light-induced electron transfer may occur from the tetrapyrrole ring to the central magnesium when the molecules are interacting with a positive charge.

  • A previous paper was reported in being sensetized photopolymer, poly(vinyl cinnamoyl acetate)(PVCiA)$^{1.2)}$ with some squarylium dyes such as 1,3-bis(4 or 6-trifluoromethyl-1,3,3-trimethylindo)squarylium dyes(TFSQ) and 1,3-bis(4 or 6-nitro-1,3,3-trimethylindo)(NISQ). Here, we synthesized new 1,3-bis(1,3,3-trimethylpyridylindo)squarylium dyes(PSQD) to sensetize photopolymer, such as poly(vinyl cinnamoyl acetate). Absorption's coefficient of (PSQDI) was 9.78$\times$10$^{5}$ , highest absorption's coefficient among them synthesized by author, and the sensitivity of PVCiA added with PSQD1 (3%) was highly sensitized about 16 times than not added, and higher than NISQ(3%). PSQD1 with substituted 4 and 7 positions by nitrogen is rich in n-$\pi$* transition, resulted in high absorption's coefficient, red shift for another squarylium dyes, and afforded to the highest sensitivity of PVCiA.

Formation mechanism of silicon nanocrystals fabricated by pulsed laser deposition (펄스레이저 증착법에 의한 실리콘 나노결정 형성 메커니즘)

  • Nanocrystalline silicon(nc-Si) thin films on the silicon substrates have been prepared by pulsed laser deposition(PLD). The optical and structural properties of films have been investigated depending on deposition temperature, annealing, and oxidation process. When the deposition temperature increased, photoluminescence(PL) intensity abruptly decreased and peaks showed red shift. Annealing process could reduce the number of defect centers. Oxidation had a considerable effect upon the formation and isolation of the nanocrystals. These results indicate that the formation mechanism of Si nanocrystals grown by PLD can be explained by three steps of growth, passivating defect centers, and isolation, sequentially.

Absorption and Fluorescence Studies of 3-Ethenylindoles

  • Synthesis, absorption and fluorescence properties of 3-methyl indole (1), N-(benzenesulfonyl)-3-(3-oxo-but-1-enyl)-indole (2) and 1H-3-(3-oxo-but-1-enyl)-indole (3) are described. Extended conjugation at C-3 of indole as in 3 causes moderate resolution of $^1L_a$ and $^1L_b$ bands. However, 2 having an electron-withdrawing group at indolic nitrogen shows only the $^1L_a$ band. While the $^1L_b$ band largely remains solvent polarity independent, the $^1L_a$ band undergoes moderate red shift in polar solvents. The fluorescence in 2 and 3 originates from the $L_b$ transition. Additionally, interaction of 2 and 3 with BSA indicates that these compounds bind to the hydrophobic site of BSA with the formation of a highly fluorescent BSA-probe complex.

Chemiluminescence Properties of Polymeric Fluorophores Containing Distyrylarylene Unit

  • Conjugated-non-conjugated alternating block copolymers containing distyrylarylene units were synthesized via Wittig reaction for chemiluminescent fluorophores. The polymers were differentiated from others by the presence of aromatic unit in the chromophoric block. When UV-VIS, photoluminescence and chemiluminescence spectra of these materials were compared with copolymers, a strong bathochromic effect was observed. A more pronounced red shift and higher chemiluminscence efficiency were observed in the polymer with anthracene ring. Sodium salicylate-catalyzed reaction of bis(2-carbopentyloxy-3,5,6-trichlorophenyl) oxalate with hydrogen peroxide produced a strong chemiluminescence from blue to yellow-green light emission with wavelength of 450-537 nm in the presence of the fluorophore. The chemiluminescent intensity decayed exponentially. The glow of chemiluminescence maintained more than l2 hr and was visible with the naked eye.

Binding Mode of [Ruthenium(II)$(1,10-Phenanthroline)_2L]^{2+}\;to\;Poly(dG){\cdot}poly( dC){\cdot}poly(dC)^+$ Triplex DNA

  • Binding geometries of $[Ru(II)(110-phenanthroline)_2L]^2+$, complexes (where L = dipyrido [3,2-a:2',3'-c]phena-zine (DPPZ) or benzodipyrido[3,2-a:2',3'-c] phenazine (BDPPZ)) to poly(dG)${\cdot}$poly(dC)${\cdot}$poly(dC) + triplex DNA (CGC + triplex) has been investigated by linear dichroism and normal absorption spectroscopy. Analysis of the linear dichroism for the CGC+ triplex and $[Ru(II)(phen)_2BDPPZ]^2+$ complex indicates that the extended ligand of the metal complex lie perpendicular to the polynucleotide helix axis. Together with strong hypochromism and red shift in the interligand absorption region, we concluded that the extended BDPPZ or DPPZ ligand in-tercalated between the bases of polynucleotide. The spectral properties of the metal complexes bound to CGC+ triplex are similar to those bound to $poly(dA)[poly(dT)]^2$ triplex (Choi et al., Biochemistry 1997, 36, 214), sug-gesting that the metal complex is located in the minor groove of the CGC+ triplex.

Thermodynamic and Kinetic Study on the Protonation of Free Base Tetraphenylporpyrin Derivatives in Solution

  • The protonation of tetraphenylporphyrin (TPP) in acidic organic solutions was analyzed by acid titrimetric and temperature-dependent absorption measurements. Competition between the protonation of free base TPP $(TPPH_2)$ and the solvation of proton by near solvent molecules determines the equilibrium of the diprotonated TPP $(TPPH_4^{2+})$ formation. The diprotonated TPP exists as an ion pair complex with the acid counterions, which are found to affect the degree of red shift of the Soret band. The rotation of the phenyl rings also plays an important role in the diprotonation, as suggested by the decrease in the degree of diprotonation for the fluorophenyl TPP derivatives whose phenyl ring rotation is significantly hindered relative to normal TPP. The difference of fluorescence lifetime between $TPPH_2 \;({\pi}_{FL}=19.6\;ns)\; and\; TPPH_4^{2+} \;({\pi}_{FL}=2.1 \;ns)$ was used advantageously to measure the rate of protonation in the excited state. The protonation of TPPH2 are found to occur much slower than the diffusion of protons from bulk solution to the porphyrin ring. The monoprotonated TPP is suggested to be the transient species for the diprotonation process.

Interaction between Norfolxacin and Single Stranded DNA

  • We compared various spectroscopic properties of a norfloxacin-single stranded DNA complex with those of norfloxacin-double stranded DNA complex. Norfloxacin binds to both double-and single stranded DNA, and we observed the following spectroscopic changes for both complexes: hypochromism in the norfloxacin absorption region in the absorption spectrum, the characteristic induced CD spectrum consisting of a weak positive band at 323 nm and a strong positive band at 280-300 nm followed by a negative band in the 260 nm region, a strong decrease in the fluorescence intensity and a red-shift in the fluorescence emission spectrum, and shorter fluorescence decay times. These results indicate that the environments of the bound norfloxacin in both DNAs are similar, although the equilibrium constant of the norfloxacin-single stranded DNA was twice as high as the norfloxacin-double stranded DNA complex. Both complexes were thermodynamically favored with similar negative Δ$G^o$. Negative Δ$H^o$ terms contribute to these spontaneous reactions; Δ$S^o$ term was unfavorable.

Conformation of Single Stranded Poly(dA) and Its Interaction with 4',6-Diamidino-2-phenylindole

  • We studied the interaction of 4',6-diamidino-2-phenylindole (DAPI) with single stranded poly(dA) using optical spectroscopic methods, including absorption, circular dichroism (CD), and fluorescence spectroscopy. The temperature-dependent conformation of poly(dA) was also investigated. The conformation of poly(dA) varied with temperature, which is explained by the stacking-destacking process of the adenine bases, resulting from the sugar conformation. The hypochromicity and red-shift in the absorption spectroscopy, the lack of CD change in the drag absorption region, and the fluorescence behavior, especially a great accessibility of the I2 quencher to the poly(dA)-bound DAPI, suggest that DAPI binds to the outside of poly(dA). The Job plot for the DAPI-poly(dA) mixture demonstrated that a stoichiometry of one DAPI molecule binds to the one phosphate of poly(dA).

The Electronic Structure of Methanethiol Adsorbed on Silver Surface: An Extended Huckel Study

  • The adsorption of methanethiol on a Ag(100) surface has been studied with Extended Huckel calculation in the cluster approximation of the substrate. Since it has been known that methanethiol is chemisorbed dissociatively on silver surface by rupture of S-H bond, the methanethiolate radical is taken as adsorbate. Of the various adsorption sites, the 4-fold hollow site is preferred. The methanethiolate radical is mainly adsorbed via its 2e orbital. The charge transfer from metal to this level leads to the C-S bond weakening, which is consistent with the red shift of C-S stretching mode in surface enhanced Raman (SER) spectrum.
