A two-component sensor kinase (GacS) mediated signal transduction pathway involved in production of antifungal compounds in Pseudomonas chlororaphis O6.

  • E. intermedium Blocontrol activity of a P. chlororaphis rhizobacteium O6, depends to the synthesis of extracellular secondary metabolites and exoenzymes, thought to antagonize the pathogenicity of a variety of phytopathogenic fungi. The production of secondary metabolites and exoenzymes in O6, depends essentially on the GacS-mediated signal transduction pathway, which activates largely unknown signal transduction pathway. To exploit the GacS-mediated signal transdcution pathway involved in activation of ph genes that are necessary for biosynthesis of phenazine from P. chlororaphis O6, we cloned and sequenced the phz operon, rpoS gene encoding stationary specific sigma factor, ppx gene encoding polyphosphatase, and lon gene encoding ion protease. Expression of each gene in wild type and GacS mutant were analyzed by RT-PCR. Transcripts from rpoS, phzI enconing acylhomoserine lactone (AHL) synthase, and ph structural genes in the GacS mutant were reduced in each of these growth phases compared to the wild type. The GacS or Lon mutant was found to be deficient in the production of phenzines, exoenzymes, and the acylhomoserine lactone. These mutants were not complemented by ph operon and addition of exogenous AHL. These results indicate that the GacS global regulatory systems controls phenazine production at multiple levels. Future research will focus to identifying the GacS-mediated regulatory cascade involving in production of phenazine in P. chlororaphis.

Selection of Stable Reference Genes for Real-Time Quantitative PCR Analysis in Edwardsiella tarda

  • Edwardsiella tarda is a gram-negative pathogenic bacterium in aquaculture that can cause hemorrhagic septicemia in fish. Many secreted proteins have already been identified as virulent factors of E. tarda. Moreover, since virulent phenotypes are based on the expression regulation of virulent genes, understanding the expression profile of virulent genes is important. A quantitative RT-PCR is one of the preferred methods for determining different gene expressions. However, this requires the selection of a stable reference gene in E. tarda, which has not yet been systematically studied. Accordingly, this study evaluated nine candidate reference genes (recA, uup, rpoB, rho, topA, gyrA, groEL, rpoD, and 16S rRNA) using the Excel-based programs BestKeeper, GeNorm, and NormFinder under different culture conditions. The results showed that 16S rRNA was more stable than the other genes at different culture growth phases. However, at the same culture time, topA was identified as the reference gene under the conditions of different strains, different culture media, and infection, whereas gyrA was identified under the condition of different temperatures. Thus, in experiments, the expression of gapA and fbaA in E. tarda was analyzed by RT-qPCR using 16S rRNA, recA, and uup as the reference genes. The results showed that 16S rRNA was the most suitable reference gene in this analysis, and that using unsuitable reference genes resulted in inaccurate results.

3차원 입체조형치료시 Auto Contouring tool의 유용성 평가 (Evaluation of auto contouring accuracy in 3D planning system)

  • Introduction : It is essential to input patients external contour in 3D treatment plan. We would like to see changes in depth and dose when 3D RTP is operating auto contouring when windows value (Width/Level) differs in this process. Material & Methode : We have analyzed the results with 3D RTP after CT Scanning with round CT Phantom. We have compared and analyzed MU values according to depth changes to Isocenter changing external contour and inputting random Window value. We have watched change values according to dose optimization in 4 directions(LAO, LPO, RAO, RPO), We plan 100 case for exact analyzation. We have results changing window value random to each beam in 100 cans. Result : It showed change between minimum and maximum value in 4 beam is Depth 0.26mm, MU $1.2\%$ in LAO. It showed LPO-Depth 0.13mm, MU $0.9\%$, RAO-Depth 0.2mm MU $0.8\%$, RPO-Depth 0.27mm, MU $1.1\%$ Conclusion : Maximum change in depth 0.27 mm, MU error rate is $0.12\%$ according to Window change. As we can see in these results, it seems Window value change doesn't effect in treatment. However, it seems there needs to select appropriate Window value in precise treatment.

엽록체 DNA 염기서열 분석을 이용한 한국산 초롱꽃과 (Campanulaceae)의 계통유연관계 (Phylogenetic relationships of Korean campanulaceae based on chloroplast DNA sequences)

  • 한국산 초롱꽃과 8속 28분류군과 외군 2분류군 등 총 30분류군에 대한 계통유연관계를 알아보기 위하여 엽록체 DNA의 atpB, atpB-rbcL, atpF-H, matK, rbcL, rpl16, rpoC1 그리고 trnL-F 지역의 염기서열 분석을 실시하였다. 8개 유전자 지역의 염기서열 자료를 융합하여 분석한 결과 도라지속과 더덕속이 가장 기부에 분계조를 형성하였고 애기도라지속과 초롱꽃속은 각각 독립적으로 유집되었다. 홍노도라지속과 영아자속은 잔대속-금강초롱꽃속 분계조를 위한 자매군을 형성하였으며, 금강초롱꽃속은 잔대속의 모시대절과 분계조를 형성하였고 잔대속은 크게 하나의 군을 형성하였다. 본 연구에서 다룬 엽록체 DNA 8개 지역의 염기서열 자료에 기초한 한국산 초롱꽃과의 계통분석 결과, 속 수준에서의 구분은 가능하였으나 절 또는 계열 등 잔대속 내에서의 일부 분류계급은 형태 형질에 의한 분류체계와 일치하지 않았다.

  • Epilepsy constitutes a significant public health problem, and even the newest drugs and neurosurgical techniques have proven unable to cure the disease. In order to select a group of isolates which could generate an active compound with neuroprotective or antiepileptic properties, we isolated 517 actinomycete strains from soil samples taken from Jeju Island, in South Korea. We then screened these strains for possible anti-apoptotic effects against serum deprivation-induced hippocampal cell death, using the 3-(4, 5-dimethylthiazol-2-yl)2,5-diphenyl-tetrazolium bromide (MTT) assay as an in vitro test. The excitotoxic glutamate analog, kainic acid (KA), was used to induce seizures in experimental mice in our in vivo tests. As a result of this testing, we located one strain which exhibited profound neuroprotective activity. This strain was identified as a Streptomyces species, and exhibited the rifampinresistant genotype, Asn$(AAC)^$442, according to the results of 16S rRNA and rpoB gene analyses

High-Frequency Targeted Mutagenesis in Pseudomonas stutzeri Using a Vector-Free Allele-Exchange Protocol

  • The complexity of the bacterial recombination system is a barrier for the construction of bacterial mutants for the further functional investigation of specific genes. Several protocols have been developed to inactivate genes from the genus Pseudomonas. Those protocols are complicated and time-consuming and mostly do not enable easy construction of multiple knock-ins/outs. The current study describes a single and double crossover-recombination system using an optimized vector-free allele-exchange protocol for gene disruption and gene replacement in a single species of the family Pseudomonadaceae. The protocol is based on self-ligation (circularization) for the DNA cassette which has been obtained by overlapping polymerase chain reaction (Fusion-PCR), and carries an antibiotic resistance cassette flanked by homologous internal regions of the target locus. To establish the reproducibility of the approach, three different chromosomal genes (ncRNA31, rpoN, rpoS) were knocked-out from the root-associative bacterium Pseudomonas stutzeri A1501. The results showed that the P. stutzeri A1501 mutants, which are free of any plasmid backbone, could be obtained via a single or double crossover recombination. In order to optimize this protocol, three key factors that were found to have great effect on the efficiency of the homologous recombination were further investigated. Moreover, the modified protocol does not require further cloning steps, and it enables the construction of multiple gene knock-in/out mutants sequentially. This work provides a simple and rapid mutagenesis strategy for genome editing in P. stutzeri, which may also be applicable for other gram-negative bacteria.
