The purpose of this study was to detect quantitative trait loci (QTL) for growth and carcass quality traits on BTA6 in a population of Hanwoo cattle. Three hundred and sixty one steers were produced from 39 sires that were sired by 17 grandsires in the two Hanwoo farming branches of the National Livestock Research Institute of Korea, between Spring 2000 and Fall 2002. DNA samples were collected for all of the steers, sires and grandsires, and the phenotypes for six growth and carcass quality traits were measured at 24 months of age. Twelve microsatellite markers were chosen on BTA6 and a linkage map was constructed by using seven of the twelve markers. Then, a chromosome-wide QTL scan was performed by applying an Animal Model, in which effects of QTL alleles within the grand sires were fitted as a random term. Three QTL were detected at the 5% chromosome-wise level for backfat thickness, average daily gain, and final weight. The most likely positions for the QTL were in the proximal region, i.e. 0 cM, 35 cM, and 63 cM, respectively. Also, another QTL for longissimus dorsi muscle area was detected at the 10% chromosome-wise level at 67 cM. These results were, in general, consistent with our previous report, in which candidate gene analyses showed that a SNP near ILSTS035 flanked by BM4621 (62.5 cM) and BMS2460 (81.3 cM) was associated with final weight, carcass weight, average daily gain, and longissimus dorsi muscle area in the same Hanwoo population.
As an experimental reference population, crosses between Korean native pig and Landraces were established and information on growth traits was recorded. Animals were genotyped for 24 microsatellite markers covering chromosomes 2, 6, and 7 for partial-genome scan to identify chromosomal regions that have effects on growth traits. quantitative trait loci (QTL) effects were estimated using interval mapping by the regression method under the line cross models with a test for imprinting effects. For test of presence of QTL, chromosome-wide and single position significance thresholds were estimated by permutation test and normal significance threshold for the imprinting test were derived. For tests against the Mendelian model, additive and dominance coefficients were permuted within individuals. Thresholds (5% chromosome-wide) against the no-QTL model for the analyzed traits ranged from 4.57 to 4.99 for the Mendelian model and from 4.14 to 4.67 for the imprinting model, respectively. Partial-genome scan revealed significant evidence for 4 QTL affecting growth traits, and 2 out of the 4 QTLs were imprinted. This study demonstrated that testing for imprinting should become a standard procedure to unravel the genetic control of multi-factorial traits. The models and tests developed in this study allowed the detection and evaluation of imprinted QTL.

LOD scores and a permutation test for detecting and locating quantitative trait loci (QTL) from the Hanwoo economic trait have been described and we selected a considerable major BMS1167 locus for further analysis. K-means clustering analysis, for the major DNA marker mining of BMS1167 microsatellite loci in Hanwoo chromosome17, has been tried and three cluster groups divide four traits. The three cluster groups are classified according to eight DNA marker bps. Finally, we employed the bootstrap test method to calculate confidence intervals using the resampling method to find major DNA markers. We conclude that the major marker of BMS1167 locus in Hanwoo chromosome17 is only DNA marker 100bp.
Meat and carcass quality attributes are of crucial importance influencing consumer preference and profitability in the pork industry. A set of 400 Berkshire pigs were collected from Dasan breeding farm, Namwon, Chonbuk province, Korea that were born between 2012 and 2013. To perform genome wide association studies (GWAS), eleven meat and carcass quality traits were considered, including carcass weight, backfat thickness, pH value after 24 hours (pH24), Commission Internationale de l'Eclairage lightness in meat color (CIE L), redness in meat color (CIE a), yellowness in meat color (CIE b), filtering, drip loss, heat loss, shear force and marbling score. All of the 400 animals were genotyped with the Porcine 62K SNP BeadChips (Illumina Inc., USA). A SAS general linear model procedure (SAS version 9.2) was used to pre-adjust the animal phenotypes before GWAS with sire and sex effects as fixed effects and slaughter age as a covariate. After fitting the fixed and covariate factors in the model, the residuals of the phenotype regressed on additive effects of each single nucleotide polymorphism (SNP) under a linear regression model (PLINK version 1.07). The significant SNPs after permutation testing at a chromosome-wise level were subjected to stepwise regression analysis to determine the best set of SNP markers. A total of 55 significant (p<0.05) SNPs or quantitative trait loci (QTL) were detected on various chromosomes. The QTLs explained from 5.06% to 8.28% of the total phenotypic variation of the traits. Some QTLs with pleiotropic effect were also identified. A pair of significant QTL for pH24 was also found to affect both CIE L and drip loss percentage. The significant QTL after characterization of the functional candidate genes on the QTL or around the QTL region may be effectively and efficiently used in marker assisted selection to achieve enhanced genetic improvement of the trait considered.
Objective: This study was conducted to locate quantitative trait loci (QTL) influencing fatty acid (FA) composition in a large $F_2$ intercross between Landrace and Korean native pigs. Methods: Eighteen FA composition traits were measured in more than 960 $F_2$ progeny. All experimental animals were genotyped with 165 microsatellite markers located throughout the pig autosomes. Results: We detected 112 QTLs for the FA composition; Forty seven QTLs reached the genome-wide significant threshold. In particular, we identified a cluster of highly significant QTLs for FA composition on SSC12. QTL for polyunsaturated fatty acid on pig chromosome 12 (F-value = 97.2 under additive and dominance model, nominal p-value $3.6{\times}10^{-39}$) accounted for 16.9% of phenotypic variance. In addition, four more QTLs for C18:1, C18:2, C20:4, and monounsaturated fatty acids on the similar position explained more than 10% of phenotypic variance. Conclusion: Our findings of a major QTL for FA composition presented here could provide helpful information to locate causative variants to improve meat quality traits in pigs.
Rice is a facultative short-day plant that flowers in response to reduced day lengths. This study was conducted to identify quantitative trait loci(QTL) for the early heading date(EHD) using H143 line showing extreme EHD compared to other regular cultivars in rice. The japonica H143 was crossed with a japonica cultivar 'Dongjinbyeo' as well as a tongil cultivar 'Milyang23' to measure the inheritance mode of EHD and identify major QTL conferring EHD, respectively. Pooling test revealed that segregation distortion occurred on chromosome 7 and subsequent linkage map was constructed using 10 SSR markers. QTL analysis using Q-gene 3.06 revealed that the EHD trait in H143 was largely controlled by two major QTL, EH7-1 and EH7-2, accounting for more than 40% of genetic variation that were closely related to the previously reported QTL, Hd4 and Hd2, respectively. This result suggests that these two QTL markers may be a useful source for the control of heading date in rice breeding programs.
A simulation study on detection of linkage between genetic markers and QTL in backcross design was conducted. The effects of various sample sizes and the degree of QTL dominance on detention of linkage were examined by using a simple regression analysis. The results indicated that as sample size increased, the standard error of the estimated slope became smaller. When the dominance effect of QTL was complete, the estimated slope tended to be negative but was statistically not significant at all with type I error of greater than 50%. With complete linkage between genetic Marker and QTL, the estimated intercept value was smallest but the estimated slope was largest as expected. In most cases with various degree of dominance and sample sizes, when the actual recombination rate became larger, greater values were obtained for the slope except in the case of complete dominance of QTL.
A rule was developed to constrain the annual rate of inbreeding to a predefined value in a population with different lifetimes between sires and dams, and to maximize the selection response over generations. This rule considers that the animals in a population should be divided into sex-age classes based on the theory of gene flow, and restricts the increase of average inbreeding coefficient for new offspring by limiting the increase of the mean additive genetic relationship for parents selected. The optimization problem of this rule was formulated as a quadratic programming problem. Inputs for the rule were the BLUP estimated breeding values, the additive genetic relationship matrix of all animals, and the long-term contributions of sex-age classes. Outputs were optimal number and contributions of selected animals. In addition, this rule was combined with the optimization of emphasis given to QTL, and further increased the genetic gain over the planning horizon. Stochastic simulations of closed nucleus schemes for pigs were used to investigate the potential advantages obtained from this rule by combining the standard QTL selection, optimal QTL selection and conventional BLUP selection. Results showed that the predefined rates of inbreeding were actually achieved by this rule in three selection strategies. The rule obtained up to 9.23% extra genetic gain over truncation selection at the same rates of inbreeding. The combination of the extended rule and the optimization of emphasis given to QTL allowed substantial increases in selection response at a fixed annual rate of inbreeding, and solved substantially the conflict between short-term and long-term selection response in QTL-assisted selection schemes.
