Meat and carcass quality attributes are of crucial importance influencing consumer preference and profitability in the pork industry. A set of 400 Berkshire pigs were collected from Dasan breeding farm, Namwon, Chonbuk province, Korea that were born between 2012 and 2013. To perform genome wide association studies (GWAS), eleven meat and carcass quality traits were considered, including carcass weight, backfat thickness, pH value after 24 hours (pH24), Commission Internationale de l'Eclairage lightness in meat color (CIE L), redness in meat color (CIE a), yellowness in meat color (CIE b), filtering, drip loss, heat loss, shear force and marbling score. All of the 400 animals were genotyped with the Porcine 62K SNP BeadChips (Illumina Inc., USA). A SAS general linear model procedure (SAS version 9.2) was used to pre-adjust the animal phenotypes before GWAS with sire and sex effects as fixed effects and slaughter age as a covariate. After fitting the fixed and covariate factors in the model, the residuals of the phenotype regressed on additive effects of each single nucleotide polymorphism (SNP) under a linear regression model (PLINK version 1.07). The significant SNPs after permutation testing at a chromosome-wise level were subjected to stepwise regression analysis to determine the best set of SNP markers. A total of 55 significant (p<0.05) SNPs or quantitative trait loci (QTL) were detected on various chromosomes. The QTLs explained from 5.06% to 8.28% of the total phenotypic variation of the traits. Some QTLs with pleiotropic effect were also identified. A pair of significant QTL for pH24 was also found to affect both CIE L and drip loss percentage. The significant QTL after characterization of the functional candidate genes on the QTL or around the QTL region may be effectively and efficiently used in marker assisted selection to achieve enhanced genetic improvement of the trait considered.

To increase rice production, manipulating plant architecture, especially developing new high-yielding cultivars with erect leaves, is crucial in rice breeding programs. Leaf inclination angle determines the light extinction coefficient (k) of the canopy. Erect leaves increase light penetration into the canopy and enable dense plantings with a high leaf area index, thus increasing biomass production and grain yield. Because of erect leaves, the high-yielding indica rice cultivar 'Takanari' has smaller k during ripening than 'Koshihikari', a japonica cultivar with good eating quality. In our previous study, using chromosome segment substitution lines (CSSLs) derived from a cross between 'Takanari' and 'Koshihikari', we detected seven quantitative trait loci (QTLs) for leaf inclination angle on chromosomes 1 (two QTLs), 2, 3, 4, 7, and 12. In this study, we developed a near-isogenic line (NIL-3) carrying a 'Takanari' allele for increased leaf inclination angle on chromosome 3 in the 'Koshihikari' genetic background. We compared k, dry matter production, and grain yield of NIL-3 with those of 'Koshihikari' in the field from 2013 to 2016. NIL-3 had higher inclination angles of the flag, second, and third leaves at full heading and 3 (- 4) weeks after full heading and smaller k of the canopy at the ripening stage. Biomass at full heading and leaf area index at full heading and at harvest did not significantly differ between NIL-3 and 'Koshihikari'. However, biomass at harvest was significantly greater in NIL-3 than in 'Koshihikari' due to a higher net assimilation rate at the ripening stage. The photosynthetic rates of the flag and third leaves did not differ between NIL-3 and Koshihikari at ripening. Grain yield was higher in NIL-3 than 'Koshihikari'. Higher panicle number per square meter in NIL-3 contributed to the higher grain yield of NIL-3. We conclude that the QTL on chromosome 3 increases dry matter and grain production in rice by increasing leaf inclination angle.

Leaf senescence is the process of aging in plants. Chlorophyll degradation during leaf senescence has the important role translocating nutrients from leaves to storage organs. The functional stay-green with slow leaf yellowing and photosynthesis activity maintenance has been considered one of strategy for increasing crop productivity. Here, we have identified two QTLs on chromosome 9 and 10 for leaf senescence with chlorophyll content of RIL population derived from a cross between Hanareum 2, early leaf senescence Indica-type variety, and Unkwang, delayed leaf senescence Japonica variety. Among these QTLs, we chose qPLS1 QTL on chromosome 9 for further study. qPLS1 was found to explain 14.4% of the total phenotypic variation with 11.2 of LOD score. Through fine-mapping approach, qPLS1 QTL locus was narrowed down to about 25kb in the marker interval between In/del-4-7-9 and In/del-5-9-4. There are 3 genes existed within 25kb of qPLS1 locus: LOC_Os09g36200, LOC_Os09g36210, and LOC_Os09g36220. Among these genes, transcript level of LOC_Os09g36200 was increased during the leaf senescence stage and the expression level of LOC_Os09g36200 in Indica was higher than in Japonica. Finally, we chose LOC_Os09g36200 as candidate gene and renamed it as OsPLS1-In and OsPLS1-Jp from Indica- and Japonica-type rice, respectively. OsPLS1-In and OsPLS1-Jp overexpressing transgenic plants showed both early leaf senescence phenotype. These results indicate that OsPLS1 functions in chlorophyll degradation and the difference of expression level of OsPLS1 cause the difference of leaf senescence between Indica and Japonica in rice.
Recently, livestock breeding is more focused on the meat quality rather than meat quantity, mainly due to the improvement of consumers' income. Among the meat quality traits, meat color is one of very important traits because meat color is the first selection criterion from the consumers in the market. Most of the economically important traits have continuous variations and these are called quantitative traits. the genomic locations affecting these traits are called quantitative trait locus (QTL), which is mostly controlled by many genes having small effects. In this study, the recent QTL and candidate gene studies were reviewed in order to meet the consumers' demand for the future market. In the chicken QTL database, three traits are related with meat colors, namely breast color (Bco), meat color (Mco), drip loss (DL) and pH. The identified number of QTLs is 33 from 13 chromosomal regions. In these QTL regions, 14 candidate genes were identified; Eight for meat color (APP, BCMO1, COL1A2, FTO, KPNA2, PSMD12, G0S2, FTSJ3), two for drip loss (AGRP, FTO) and four for pH (GALNT1, PCDH19, DIAPH1, SPP2). These QTLs and candidate genes need to be confirmed and fine mapping is ultimately needed for identification of causative variations. The recently developed chicken resource population using Korean native chicken can be used for the improvement of meat quality traits, which increase the value that needed in the chicken industry.

Bacterial pustule (BP), caused by Xanthomonas axonopodis pv. glycines, is prevalent disease in major soybean production areas. BP can reduce seed yield as well as seed quality. To identify the genomic region associated with the resistance to BP, QTL analysis was conducted using $F_{10}$ RIL (recombinant inbred lines) population, Keunolkong${\times}$Shinpaldalkong. Four QTLs for BP disease were identified on the linkage group B2, D2, I and K in field accounts for 36.4% of the phenotypic variation. Especially, QTL at near of Satt135 on LG D2 was identified in green house experiment explaining 20.9% of the phenotypic variation was found to be a major QTL conferring BP. One of these QTLs, Satt135 on the LG D2, was also identified in green house experiment. In both field and green house condition, the position of major QTL for BP was detected between Satt135 and Satt397 on the LG D2. The major QTL for BP may be used for minimizing soybean BP through effective marker-assisted selection (MAS).
The purpose of this study was to identify the quantitative trait loci (QTL) associated with gel consistency (GC), and to evaluate the relationships between GC and physico-chemical properties related to eating quality in rice. A total of 120 doubled haploid (DH) lines derived from a cross between 'Samgang' and 'Nagdong' and 26 varieties were used for this study. The 120 DH lines were divided into four groups, soft (61~100 mm), medium (41~60 mm), hard (26~40 mm) and whole population, according to the gel length. A negative correlation between GC and amylose content was observed only in the soft group. The GC negatively correlated with lipid content in the medium, and the whole population, but positively correlated with lipid content in the soft group. The positive correlation between GC and protein content was observed in the soft group, while negative correlations were observed in the medium group and the whole population. Two significant QTLs regarding GC were detected on chromosomes 4 and 11. They collectively explained 23% of phenotypic variation with LOD score of 3.1 and 2.9, respectively. The DNA markers of S4026 and RM287 were tightly linked to GC in the DH population and 26 varieties, respectively.

Drought becomes frequent and severe because of continuous global warming, leading to a significant loss of crop yield. In soybean (Glycine max [L.]), most of quantitative trait loci (QTLs) analyses for drought tolerance have conducted by investigating yield changes under water-restricted conditions at the reproductive stages. More recently, the necessity of QTL studies to use physiological indices responding to drought at the early growth stages besides the reproductive ones has arisen due to the unpredictable and prevalent occurrence of drought throughout the soybean growing season. In this study, we thus identified QTLs conferring wilting scores and moisture contents of soybean subjected to drought stress in the early vegetative stage using an recombinant inbred line (RIL) population derived from a cross between Taekwang (drought-sensitive) and SS2-2 (drought-tolerant). For the two traits, the same major QTL was located on chromosome 10, accounting for up to 11.5% of phenotypic variance explained with LOD score of 12.5. This QTL overlaps with a reported QTL for the limited transpiration trait in soybean and harbors an ortholog of the Arabidopsis ABA and drought-induced RING-D UF1117 gene. Meanwhile, one of important features of plant drought tolerance is their ability to limit transpiration rates under high vapor pressure deficiency in response to mitigate water loss. However, monitoring their transpiration rates is time-consuming and laborious. Therefore, only a few population-level studies regarding transpiration rates under the drought condition have been reported so far. Via employing an Arduino-based platform, for the reasons addressed, we are measuring and recording total pot weights of soybean plants every hour from the 1st day after water restriction to the days when the half of the RILs exhibited permanent tissue damage in at least one trifoliate. Gradual decrease in moisture of soil in pots as time passes refers increase in the severity of drought stress. By tracking changes in the total pot weights of soybean plants, we will infer transpiration rates of the mapping parents and their RILs according to different levels of VPD and drought stress. The profile of transpiration rates from different levels of severity in the stresses facilitates a better understanding of relationship between transpiration-related features, such as limited maximum transpiration rates, to water saving performances, as well as those to other drought-responsive phenotypes. Our findings will provide primary insights on drought tolerance mechanisms in soybean and useful resources for improvement of soybean varieties tolerant to drought stress.
In order to control the genetic background noise in QTL mapping, cofactor markers were incorporated in single marker analysis (SMACO) and interval mapping (CIM). A simulation was performed to see how effective the cofactors were by the number of QTL, the number and the type of markers, and the marker spacing. The results of QTL mapping for the simulated data showed that the use of cofactors was slightly effective when detecting a single QTL. On the other hand, a considerable improvement was observed when dealing with more than one QTL. Genetic background noise was efficiently absorbed with linked markers rather than unlinked markers. Furthermore, the efficiency was different in QTL mapping depending on the type of linked markers. Well-chosen markers in both SMACO and CIM made the range of linkage position for a significant QTL narrow and the estimates of QTL effects accurate. Generally, 3 to 5 cofactors offered accurate results. Over-fitting was a problem with many regressor variables when the heritability was small. Various marker spacing from 4 to 20 cM did not change greatly the detection of multiple QTLs, but they were less efficient when the marker spacing exceeded 30 cM. Likelihood ratio increased with a large heritability, and the threshold heritability for QTL detection was between 0.30 and 0.05.
Haploids are plants with a gametophytic number of chromosomes in their sporophytes. Androgenesis occurs from asymmetric division of pollen grains into generative cells and vegetative cells, followed by re-entry of the vegetative cell during S-phase, which causes microspores progress into G2/M transition in culture. One of the most interesting features of haploids is the possibility to produce doubled haploid (DH) individuals. Doubled haploidy is extremely useful to plant breeders because it enables shortened breeding periods and efficiency in selection of useful recessive agronomic traits. Doubled-haploid technology is not only applicable to breeding, but also to transformation programs of desired genes. In addition to practical breeding programs, DH lines provide useful materials of fundamental genetics including exploitation of QTLs and genes conferred with various agronomic traits by establishing DH populations. This paper provides historical overviews on androgenesis and describes several mechanisms associated with pollen embryogenesis, including mode of actions in pollen embryogenesis, mechanisms of chromosome doubling and factors affecting androgenesis. We also discuss recent progress in application of haploids to breeding, genes associated with in vitro response and drawbacks to anther culture for application of doubled haploids in crop breeding.
In the present study, we evaluated the informativeness of SNPs genotyped by the Illumina Bovine SNP50K assay in different cattle breeds. To investigate these on a genome-wide scale, we considered 52,678 SNPs spanning the whole autosomal and X chromosomes in cattle. Our study samples consists of six different cattle breeds. Across the breeds approximately 72 and 6% SNPs were found polymorphic and fixed or close to fix in all the breeds, respectively. The variations in the average minor allele frequency (MAF) were significantly different between the breeds studied. The level of average MAF observed in Hanwoo was significantly lower than the other breeds. Hanwoo breed also displayed the lowest number of polymorphic SNPs across all the chromosomes. More importantly, this study indicated that the Bovine SNP50K assay will have reduced power for genome-wide association studies in Hanwoo as compared to other cattle breeds. Overall, the Bovine SNP50K assay described in this study offer a useful genotyping platform for mapping quantitative trait loci (QTLs) in the cattle breeds. The assay data represent a vast and generally untapped resource to assist the investigation of the complex production traits and the development of marker-assisted selection programs.
