Morphological and Phylogenetic Characteristics of Tuber himalayense Collected from Rhizosphere of Quercus dentata in Korea

  • We collected the ascomata of Tuber species from the rhizosphere of Quercus dentata in Danyang, Korea. We observed the morphological characteristics of ectomycorrhizal roots and ascomata, and identified the species based on the results of the phylogenetic analysis conducted using the DNA sequences of an internal transcribed spacer, a large-subunit rDNA, translation elongation factor 1-α DNA (TEF1), and MAT. Finally, we identified the fungal species as Tuber himalayense B.C. Zhang & Minter, which has not been recorded previously in Korea. We evaluated the morphological characteristics and conducted phylogenetic analysis of the ascoma and mycorrhiza (associated with Q. dentata) of T. himalayense.

Phylogenetic position of Daphne genkwa (Thymelaeaceae) inferred from complete chloroplast data

  • Daphne genkwa (Thymelaeaceae) is a small deciduous shrub widely cultivated as an ornamental. The complete chloroplast genome of this species is presented here. The genome is 132,741 bp long and has four subregions: 85,668 bp of large single-copy and 28,365 bp of small single-copy regions are separated by 9,354 bp of inverted repeat regions with 107 genes (71 protein-coding genes, four rRNAs, and 31 tRNAs) and one pseudogene. The phylogenetic tree shows that D. genkwa is nested within Wikstroemia and is not closely related to other species of Daphne, suggesting that it should be recognized as a species of Wikstroemia.

New record of the unstalked crinoid Tropiometra macrodiscus (Crinoidea: Comatulida: Tropiometridae) from Korea

  • Two crinoid specimens of genus Tropiometra were collected from Busan and Tongyeong by SCUBA diving on August 2010 and October 2011, respectively. The specimens were identified as Tropiometra macrodiscus (Hara, 1895), which belongs to the family Tropiometridae of superfamily Tropiometroidea. The genus Tropiometra AH Clark, 1907 comprises four species worldwide at present, and it has not been reported in Korea. Tropiometra macrodiscus was first described by Hara (1895) in Japan. It is difficult to distinguish T. macrodiscus from T. afra (Hartlaub, 1890), there has been confusion with examination of their phylogenetic positions in crinoid morphological classification. Despite this, T. macrodiscus can be distinguished from T. afra based on longer arms, stouter whole-body parts, magnificently larger numbers of cirrus, and numerous segments. The morphological characteristics of T. macrodiscus collected in Korea have been described, and DNA barcode region representing cytochrome c oxidase subunit I was obtained for its molecular phylogenetic analysis.

Morphological and Molecular Characterization of Pseudocercospora chionanthi-retusi Causing Leaf Spot on Chionanthus retusus in Korea

  • Leaves of Chionanthus retusus were found to be damaged by leaf spot disease associated with a fungus in Iksan, Korea. Leaf spots were angular to irregular, vein-limited, scattered, 1-8 mm diameter, brownish-gray to dark brown when dry, with heavy fructification. The pathogen causes premature defoliation of C. retusus plant and was identified as Pseudocercospora chionanthi-retusi based on morphological and molecular-phylogenetic analyses. The phylogenetic tree was constructed using multi-locus DNA sequence data of partial actin (actA), partial translation elongation factor 1-alfa (tef1), partial DNA-directed RNA polymerase II second largest subunit (rpb2) genes, and internal transcribed spacer regions. Current study provides detail morphological description of P. chionanthi-retusi on C. retusus in Korea, with supports of phylogenetic analysis and pathogenicity test.

Complete chloroplast genome sequence of Clematis calcicola (Ranunculaceae), a species endemic to Korea

  • The complete chloroplast genome (cp genome) sequence of Clematis calcicola J. S. Kim (Ranunculaceae) is 159,655 bp in length. It consists of large (79,451 bp) and small (18,126 bp) single-copy regions and a pair of identical inverted repeats (31,039 bp). The genome contains 92 protein-coding genes, 36 transfer RNA genes, eight ribosomal RNA genes, and two pseudogenes. A phylogenetic analysis based on the cp genome of 19 taxa showed high similarity between our cp genome and data published for C. calcicola, which is recognized as a species endemic to the Korean Peninsula. The complete cp genome sequence of C. calcicola reported here provides important information for future phylogenetic and evolutionary studies of Ranunculaceae.

Phylogenetic and Recombination Analysis of Apple Stem Grooving Virus Isolates from Pears in Korea

  • The apple stem grooving virus (ASGV) is one of the most harmful latent viruses infecting pear orchards worldwide. To examine the genetic diversity of ASGV in Korean pear orchards, the complete coat protein (CP) gene of five ASGV isolates collected from various regions were identified. The five Korean ASGV isolates showed 88-96% nucleotide identity with the 11 isolates worldwide occurring elsewhere in the world. Phylogenetic analysis of five isolates, as well as the previously sequenced isolates, indicated that the ASGV clusters had no correlation with the host or geographical regions of origin. Recombination analysis showed that one of the five Korean isolates is a recombinant, with a recombination site in the CP gene region (nt 532-708). This study is the first report of natural recombination within the CP gene of ASGV isolates from pears grown in Korea.

  • Commelinaceae (Commelinales), consist of three subfamiles and 40 genera, are distributed in the Old and New world, except Europe. This family is commonly known as dayflower and spiderwort due to their short bloom time and a viscous stem secretion. Although, several morphological and molecular analysis were conducted, the relationships among the genera are still ambiguous. The rapid advances in next-generation sequencing (NGS) enable us to do genomic research widely. Here, we assembled 12 new plastomes of Commelinaceae including Cartonematoideae and compared with previously published data. We identified pseudogened accD and rpoA in Commelinoideae taxa. Phylogenetic analysis inferred from 78 protein-coding genes showed that Rhopalephora scaberrima was nested within Aneilema. Also, there is a need to revise the subtribal relationships in Tradescantieae. This study will contribute to define the genome structures, phylogenetic and biogeographic studies of Commelinaceae.

Comparative Plastome Sequences of Corchoropsis Siebold & Zucc.

  • Corchoropsis Siebold & Zucc. was traditionally included in Tiliaceae, however, several morphological characters and molecular phylogenetic studies supported that it was the member of Dombeyoideae (Malvaceae). It is used as compost, medicinal, and ornamental herbs. Out of total three species, two species and one variety, grow in Korea. Although it is an East Asian endemic genus, plastome data has not been defined. Here, we characterize the plastome sequences of C. tomentosa (160,093 bp) and C. tomentosa var. psilocarpa (160,724 bp). Corchoropsis encodes 78 protein-coding genes, 30 tRNAs, and four rRNAs with a pseudogene inf A. Phylogenetic study revealed that Tilioideae is sister of Dombeyoideae. This study will contribute to define the genome structures, phylogenetic, and evolutionary studies of the genus Corchoropsis.

A Novel Acremonium Species Isolated from Air Samples in Korea

  • The aim of this study was to characterize a new fungal species, Acremonium conglutinatum, isolated from air samples collected in Wando, South Korea. Phylogenetic analysis based on the internal transcribed spacer and large subunit regions revealed its unique position within the genus Acremonium. The isolated strain displayed distinct morphological characteristics, including ellipsoid or bent-ellipsoid conidia formed in clusters on the phialides. These features differentiate the new species from closely related species within the genus. This study describes the morphological and molecular characteristics of A. conglutinatum and emphasizes its phylogenetic relationships with other Acremonium spp. The identification of this novel species contributes to our understanding of the diversity and ecological role of Acremonium.

장미과 짚신나물아족 종피형태의 계통분류학적 고찰 (Phylogenetic implication of seed coat sculpturing in subtribe Agrimoniinae (Rosaceae))

  • 장미과 Agrimoniinae(짚신나물아족)의 5속(Agrimonia L., Aremonia Neck. ex Nestl., Hagenia J.F. Gmel., Leucosidea Eckl. & Zeyh., and Spenceria Trimen.)의 종피를 주사전자현미경으로 관찰하여 계통분류학적으로 유용한 형질이 있는지 조사하였다. 또한, 관찰된 종피의 형질들을 이미 수행된 분자계통학적 연구에서 제시된 5속의 계통분류학적 관계를 설명하는 가설들에 적용하여 종피 형질의 계통분류학적 진화를 고찰하였다. 짚신나물아족의 5속 모두 하나의 열매화통에 하나 또는 두 개의 성숙한 수과를 가지고 있었고, 종피는 표피세포의 모양, 크기, 세포벽의 돌출 정도, 세포표면의 돌기의 유무 등에서 다양한 형질상태가 관찰되었다. 특히, 세포표면의 유두상 돌기(papillae)는 2속 Agrimonia(짚신나물속)과 Aremonia에서만 관찰되었다. 유두상 돌기가 없는 것이 원시형질이라는 가정하에 유두상 돌기가 나타나는 형질변화를 이미 수행된 분자계통학적 연구에서 고찰하였다. 4개의 핵과 6개의 엽록체 DNA의 염기서열에 기초한 계통수에서는 적어도 2회의 형질변화가 요구되며, 저복사수 핵 유전자의 염기서열 계통분석의 계통수에서는 단 1회의 형질변화가 일어나는 것으로 나타났다. 종합하면, 종피의 유두상 돌기의 출현은 Agrimonia(짚신나물속)과 Aremonia 을 단일계통 분류군으로 설명하는 공통진화형질이라고 할 수 있고 이러한 가설은 저복사수 유전자의 염기서열의 계통분석을 지지하고 있다. 이렇게 종피 형질은 장미과 Agrimoniinae(짚신나물아족)의 속간의 계통분류학적 이해에 매우 유용한 형질임을 밝힌다.
