Role of OrfQ in Formation of Light-Harvesting Complex of Rhodobacter sphaeroides under Light-Limiting Photoheterotrophic Conditions

  • A puc-deleted cell of Rhodobacter sphaeroides grows with a doubling time longer than 160 h under light-limiting photoheterotrophic (3 Watts [W]/㎡) conditions due to an absence of the peripheral light-harvesting B800-850 complex. A spontaneous fast-growing mutant, R. sphaeroides SK101, was isolated from the puc-deleted cells cultured photoheterotrophically at 3 W/㎡. This mutant grew with an approximately 40-h doubling time. The growth of the mutant, however, was indistinguishable from its parental strain during photoheterotrophic growth at 10 W/㎡ as well as during aerobic growth. The membrane of SK101 grown aerobically did not reveal the presence of any spectral complex, while the amounts of the B875 complex and photosynthetic pigments of SK101 grown anaerobiclly in the dark with dimethylsulfoxide (DMSO) were the same as those of the parental cell. These results indicate that the oxygen control of the photosynthetic complex formation remained unaltered in the mutant. The B875 complex of SK101 under light-limiting conditions was elevated by 20% to 30% compared with that of the parental cell, which reflected the parallel increase of the bacteriochlorophyll and carotenoid contents of the mutant. When the puc was restored in SK101, the B875 complex level remained unchanged, but that of the B800-850 complex increased. The mutated phenotype of SK101 was complemented with orfQ encoding a putative bacteriochlorophyll-mobilizing protein. Accordingly, it is proposed that the mutated OrfQ of SK101 should have an altered affinity towards the assembly factor specific to the most peripheral light-harvesting complex, which could be either the B875 or the B800-850 complex.

  • Pseudomonas sp. DJ77로부터 전보에서 클로닝한 pHENX7의 하류방향으로 약 3kb 정도를 포함하는 pYCS500을 클로닝하였다. PYCS500의 제한효소지도를 작성하고 부분적으로 염기서열을 분석한 결과 465 bp의 HindIII-ClaI절편에서 282 bp로 이루어진 하나의 open reading frame(ORF)을 발견하였다. phnM으로 명명된 이 ORF는 93개의 아미노산으로 구성된 polypeptide를 암호화하고 있었으며 계산된 분자량은 10,008 Da이었다. PhnM은 NahT, XylT, DmpQ, AtdS, PhlG, PhhQ, TbuW 등 plant-type ferredoxin 형태의 단백질과 37.7%-53.9%의 상동성을 나타내었으며 이들이 공통적으로 가지고 있는 motif가 일치하였다.

Expression of the C1orf31 Gene in Human Embryonic Stem Cells and Cancer Cells

  • Human embryonic stem (ES) cells retain the capacity for self-renewal, are pluripotent and differentiate into the three embryonic germ layer cells. The regulatory transcription factors Oct4, Nanog and Sox2 play an important role in maintaining the pluripotency of human ES cells. The aim of this research was to identify unknown genes upregulated in human ES cells along with Oct4, Nanog, and Sox2. This study characterizes an unknown gene, named chromosome 1 open reading frame 31 (C1orf31) mapping to chromosome 1q42.2. The product of C1orf31 is the hypothetical protein LOC388753 having a cytochrome c oxidase subunit VIb (COX6b) motif. In order to compare expression levels of C1orf31 in human ES cells, human embryoid body cells, vascular angiogenic progenitor cells (VAPCs), cord-blood endothelial progenitor cells (CB-EPCs) and somatic cell lines, we performed RT-PCR analysis. Interestingly, C1orf31 was highly expressed in human ES cells, cancer cell lines and SV40-immortalized cells. It has a similar expression pattern to the Oct4 gene in human ES cells and cancer cells. Also, the expression level of C1orf31 was shown to be upregulated in the S phase and early G2 phase of synchronized HeLa cells, leading us to purpose that it may be involved in the S/G2 transition process. For these reasons, we assume that C1orf31 may play a role in on differentiation of human ES cells and carcinogenesis.

Isolation and Linkage Mapping of Coding Sequences from Chicken Cosmids by Exon Trapping

  • We performed exon trapping in order to locate functional genes on chicken chromosomes (GGA) and to identify functional gene sequences from chicken cosmids. Sequence analysis of 100 clones revealed 17 putative exons, five of which were identified with known sequences in a gene database search: thymopoietin beta (TMPO), U5 snRNP-specific 40 kDa protein (HPRP8BP), dihydropyridine receptor alpha 1 subunit (CACNL1A3), cystein string protein (CPS) and C15orf4. We attempted to map the genes to chicken chromosomes by using FISH and linkage analysis. The chromosomal localizations were GGA1 (TMPO), GGA10 (C15orf4), GGA23 (HPRP8BP) and GGA28 (CPS) by FISH and linkage analysis, while that of CACNL1A3 was predicted to be on a microchromosome by FISH but not by linkage analysis. Comparative mapping analyses between chickens and humans for the genes revealed both known and new synteny. The syntenic conservation between GGA1 and human chromosome (HSA) 12q23 (TMPO) and between GGA10 and HSA15q25 (C15orf4), were consistent with a recent publication, while two new syntenies were observed between GGA28 and HSA20q13.3 in CPS and between GGA23 and HSA1p34-35 in HPRP8BP. The information of presently mapped genes can contribute as anchor markers based on functional genes and the construction of a comparative map.

Characteristics of a Rhodobacter sphaeroides mutant selected by increased growth rate under light-limiting photoheterotrophic conditions

A spontaneous fast-growing mutant, R.sphaeroides SK101 was ioslate dto have∼40-h doubling at 3 Watts/㎡, while the growth of the mutant was not distinguished from its parental strain during both aerobic and light-saturating photoheterotrphic (10W/㎡) growth. The B875 complex of SK101 under the light-limiting conditions was elevated by 20 to 30% compared with that of the puc -deleted cell, reflecting parallel increase of bacteriochlorophyll and carotenoid contents of the mutant. The formation of B875 complex of SK101 under the anaerobic dark conditions with dimethylsulfoxide was the same as that of the puc-deleted cell. suggesting that the mutation of SK101 result in the altered control of B875 complex formation by light. When puc is restored in SK101 , it is not B875 complex but B800-850 complex which formation is elevated. The mutation of SK101 affected the bchF transcription most drastically to show two to tenfold increase during both aerobic and photoheterotrophic growth. The mutated phenotype of SK101 was complemented with pW2, which contains approximately 100-kb HNA of the photosynthetic gene clusters. The complementing DNA was narrowed down to a 1.1-kb DNA containing orfQ and pufKBA . The mutation of SK101 appeared to be exerted through the mutation of the orfQ gene encoding a putative bacteriochlorophyll -mobilizing protein.

LuxR-Type SCO6993 Negatively Regulates Antibiotic Production at the Transcriptional Stage by Binding to Promoters of Pathway-Specific Regulatory Genes in Streptomyces coelicolor

  • SCO6993 (606 amino acids) in Streptomyces coelicolor belongs to the large ATP-binding regulators of the LuxR family regulators having one DNA-binding motif. Our previous findings predicted that SCO6993 may suppress the production of pigmented antibiotics, actinorhodin, and undecylprodigiosin, in S. coelicolor, resulting in the characterization of its properties at the molecular level. SCO6993-disruptant, S. coelicolor ΔSCO6993 produced excess pigments in R2YE plates as early as the third day of culture and showed 9.0-fold and 1.8-fold increased production of actinorhodin and undecylprodigiosin in R2YE broth, respectively, compared with that by the wild strain and S. coelicolor ΔSCO6993/SCO6993+. Real-time polymerase chain reaction analysis showed that the transcription of actA and actII-ORF4 in the actinorhodin biosynthetic gene cluster and that of redD and redQ in the undecylprodigiosin biosynthetic gene cluster were significantly increased by SCO6993-disruptant. Electrophoretic mobility shift assay and DNase footprinting analysis confirmed that SCO6993 protein could bind only to the promoters of pathway-specific transcriptional activator genes, actII-ORF4 and redD, and a specific palindromic sequence is essential for SCO6993 binding. Moreover, SCO6993 bound to two palindromic sequences on its promoter region. These results indicate that SCO6993 suppresses the expression of other biosynthetic genes in the cluster by repressing the transcription of actII-ORF4 and redD and consequently negatively regulating antibiotic production.

UBE2Q1 in a Human Breast Carcinoma Cell Line: Overexpression and Interaction with p53

  • The p53 tumor suppressor protein is a principal mediator of growth arrest, senescence, and apoptosis in response to a broad array of cellular damage. p53 is a substrate for the ubiquitin-proteasome system, however, the ubiquitin-conjugating enzymes (E2s) involved in p53 ubiquitination have not been well studied. UBE2Q1 is a novel E2 ubiquitin conjugating enzyme gene. Here, we investigated the effect of UBE2Q1 overexpression on the level of p53 in the MDA-MB-468 breast cancer cell line as well as the interaction between UBE2Q1 and p53. By using a lipofection method, the p53 mutated breast cancer cell line, MDA-MB-468, was transfected with the vector pCMV6-AN-GFP, containing UBE2Q1 ORF. Western blot analysis was employed to verify the overexpression of UBE2Q1 in MDA-MB-468 cells and to evaluate the expression level of p53 before and after cell transfection. Immunoprecipitation and GST pull-down protocols were used to investigate the binding of UBE2Q1 to p53. We established MDA-MB-468 cells that transiently expressed a GFP fusion proteins containing UBE2Q1 (GFP-UBE2Q1). Western blot analysis revealed that levels of p53 were markedly lower in UBE2Q1 transfected MDA-MB-468 cells as compared with control MDA-MB-468 cells. Both in vivo and in vitro data showed that UBE2Q1 co-precipitated with p53 protein. Our data for the first time showed that overexpression of UBE2Q1can lead to the repression of p53 in MDA-MB-468 cells. This repression of p53 may be due to its UBE2Q1 mediated ubiquitination and subsequent proteasome degradation, a process that may involve direct interaction of UBE2Q1with p53.

  • CRP (cAMP receptor protein)은 cAMP와 결합하여 cAMP-CRP 복합체를 형성하여 전사조절의 조절인자로서 작용한다. crp 유전자에 변이를 도입하여 cAMP의 비존재 상태에서 cAMP-CRP와 비슷한 기능을 가진 crp 유전자가 도입된 대장균 MK2001 (crp, cya::km)을 숙주로 사용하여 cAMP 혹은 cGMP의 비존재하에서도 mal 유전자의 발현을 촉진시키는 유전자 sfs (sugar fermentation stimulation) 수 종을 클로닝 하였다. 본 실험에서는 이미 밝혀진 nlp (Ner like protein) 유전자와 같이, sfs의 새로운 유전자를 탐색하여, 그 중 sfs4의 2126 bp 전 염기배열을 결정하고, 잠정적인 sfs4의 promoter 영역에는 CRP 단백질과의 결합 DNA 공통 염기배열(5' AAT TGTGA ACACCA TCACC CGT 3')이 존재함을 확인했다. lacZ 융합 유전자를 작성하여 TP2010R1 MK2001의 균주에서 cAMP를 첨가할 경우 각각 2.3배, 1.8배의 ${\beta}-galactosidase$ 활성이 증가하는 것으로 보아 sfs4는 cAMP-CRP에 의해 발현 조절을 받는 것으로 나타났다.

Chromosome-Centric Human Proteome Study of Chromosome 11 Team

  • As a part of the Chromosome-centric Human Proteome Project (C-HPP), we have developed a few algorithms for accurate identification of missing proteins, alternative splicing variants, single amino acid variants, and characterization of function unannotated proteins. We have found missing proteins, novel and known ASVs, and SAAVs using LC-MS/MS data from human brain and olfactory epithelial tissue, where we validated their existence using synthetic peptides. According to the neXtProt database, the number of missing proteins in chromosome 11 shows a decreasing pattern. The development of genomic and transcriptomic sequencing techniques make the number of protein variants in chromosome 11 tremendously increase. We developed a web solution named as SAAvpedia for identification and function annotation of SAAVs, and the SAAV information is automatically transformed into the neXtProt web page using REST API service. For the 73 uPE1 in chromosome 11, we have studied the function annotaion of CCDC90B (NX_Q9GZT6), SMAP (NX_O00193), and C11orf52 (NX_Q96A22).

Functional, Genetic, and Bioinformatic Characterization of Dextransucrase (DSRBCB4) Gene in Leuconostoc mesenteroides B-1299CB4

  • A gene encoding a dextransucrase (dsrBCB4) that synthesizes only ${\alpha}$-1,6-linked dextran was cloned from Leuconostoc mesenteroides B-1299CB4. The coding region consisted of an open reading frame (ORF) of 4,395 bp that coded a 1,465-amino-acids protein with a molecular mass of 163,581 Da. The expressed recombinant DSRBCB4 (rDSRBCB4) synthesized oligosaccharides in the presence of maltose or isomaltose as an acceptor, plus the products included ${\alpha}$-1,6-linked glucosyl residues in addition to the maltosyl or isomaltosyl residue. Alignments of the amino acid sequence of DSRBCB4 with glucansucrases from Streptococcus and Leuconostoc identified conserved amino acid residues in the catalytic core that are critical for enzyme activity. The mutants D530N, E568Q, and D641N displayed a 98- to 10,000-fold reduction of total enzyme activity.
