Characterization of Aldolase from Methanococcus jannaschii by Gas Chromatography

  • The products of reactions catalyzed by Methanococcus. jannaschii (Mj) aldolase using various substrates were identified by gas chromatography (GC). Although Mj aldolase is considered a fuculose-1-phosphate aldolase based on homology searching after gene sequencing, it has not been proven to be a fuculose-1-phosphate aldolase based on its reaction products. Mj aldolase was found to catalyze reactions between glycoaldehyde or D, L-glyceraldehyde and DHAP (dihydroxyacetone phosphate). Before performing GC the ketoses produced were converted into peracetylated alditol derivatives by sequential reactions, i.e., dephosphorylation, $NaBH_4$ reduction, and acetylation. By comparing the GC data of final products with those of standard alditol samples, it was found that the enzymatic reactions with glycoaldehyde, D-glyceraldehyde, and D, L-glyceraldehyde produced D-ribulose-1-phosphate, D-psicose-1-phosphate, and a mixture of D-psicose and L-tagatose-1-phosphate, respectively. These results provide direct evidence that Mj aldolase is a fuculose-1-phosphate aldolase.

Human-yeast genetic interaction for disease network: systematic discovery of multiple drug targets

  • A novel approach has been used to identify functional interactions relevant to human disease. Using high-throughput human-yeast genetic interaction screens, a first draft of disease interactome was obtained. This was achieved by first searching for candidate human disease genes that confer toxicity in yeast, and second, identifying modulators of toxicity. This study found potentially disease-relevant interactions by analyzing the network of functional interactions and focusing on genes implicated in amyotrophic lateral sclerosis (ALS), for example. In the subsequent proof-of-concept study focused on ALS, similar functional relationships between a specific kinase and ALS-associated genes were observed in mammalian cells and zebrafish, supporting findings in human-yeast genetic interaction screens. Results of combined analyses highlighted MAP2K5 kinase as a potential therapeutic target in ALS.

Detection of Cleavage Sites on 5S rRNA by Methidiumpropyl-EDTA-Iron(II)

  • The affinity cleavage reagent Methidiumpropyl-EDTA-Iron(II) is applied to the structural analysis of 5S rRNA. Analysis of cleavage sites induced by MPE-Fe(II) on 5S rRNA shows that MPE intercalates easily between the unstable base pairs or into the bulges, thereby it strongly cuts the nucleosides nearby. The stable helical stems A, B, D and E as well as loop d are weakly cut. Most of the single-stranded loops are not cleaved. Based on the cleavage pattern of the 5S rRNA by MPE-Fe(II) and RNase V1, we suggest that MPE-Fe(II) may be used as a potential chemical probe in searching for the unstable helical regions of RNA, and for the sequences that appear to be involved in folding and distorting 5S rRNA.

Pancreatic lipase Inhibitory Compound from Apis mellifera venome

  • While searching for pancreatic lipase inhibitors, the active compound was found in a methanol extract of Apis mellifera venome. The active compound was isolated by Diaion HP-20 column chromatography, thin layer chromatography and HPLC. The active compound is stable to the extreme pH and heat. There is no loss of activity both in acidic and alkaline solution in the pH range of 2 to 11 by heating for 15 minutes at $90^{\circ}C$. The rf value of the compound was 0.51 at TLC with butanol : methanol: water (4:1:2) solvent system. The molecular weight of the compound was determined to be 293 by EI-MS.

${\omega}$-피리딜 알켄산의 형태와 활성간의 상관관계 (The Correlation Between Conformations and Activities of ${\omega}$-Pyridylalkenoic Acids)

  • Molecular mechanics and conformation search methods were carried oyt to investigate the relationship between conformations and thromboxane synthetase ingibitory activities of om ega-pyridylalkenoic acids. The initial geometries of ${\omega}$-pyridylalkenoic acids and heme part of cytochrome P-450 were obtained from MM+ geometry optimization. The bond lenths and angles were not varied by step during the conformation searching. Stable conformers of some ${\omega}$-pyridylalkenoic acids were obtained by comformational search method. The distances were 8.5~10.8 ${\AA}$- between N atom at 3-position of pyridine ring and C atom at carboxylic group of stable ${\omega}$-pyridylalkenoic acids. The conformations of ${\omega}$-pyridylalkenoic acids and heme part complex were determined by same method. In theses structures, benzene ring and ethylene group in ${\omega}$-pyridylalkenoic acids are making the structure more rigid and increase inhbitory activity. The electron donating groups in C atom shich is connected to pyridine ring also increase activity.

Searching and review on the Three Rs information in Korea: time for quality assessment and continued education

  • Scientists planning research that involves the use of animals are required by international and/or national law to examine the possibilities for the implementation of Replacement, Reduction and/or Refinement (the Three Rs principles of Russell and Burch) in experiments for research, testing, and education. There are two Korean laws legislating humane use of animals and ethical review prior to animal experiments. This report reviews current practice of the literature search by the researchers and protocol review by the Institutional Animal Care and Use Committees on the Replacement, Reduction and Refinement alternatives in Korea. The promotion and protection of the laboratory animals are one of the core competencies of investigators exploring the ethical conduct of research and good science.

The first review study on association of DNA methylation with gastric cancer in Iranian population

  • Background: Gastric cancer (GC) is the second leading cause of cancer-related death worldwide. Several environmental, genetic and epigenetic factors have been suggested to have a role in GC development. Epigenetic mechanisms like histone changes and promoter hyper-methylation are now being increasingly studied. Associations between methylation of many gene promoters with the risk of gastric cancer have been investigated worldwide. Such aberrant methylation may result in silencing of specific genes related to cell cycling, cell adhesion, apoptosis and DNA repair. Thus this molecular mechanism might have a key role in proliferation and migration of cancerous cells. Materials and Methods: In this review article we included studies conducted on DNA methylation and gastric cancer in Iranian populations. Using Science direct, Pubmed/PMC, Springer, Wiley online library and SciELO databases, all published data until 31 January 2016 were gathered. We also searched Science direct data base for similar investigations around the world to make a comparison between Iran and other countries. Results: By searching these databases, we found that the association between methylation of seven gene promoters and gastric cancer had been studied in Iran until 31 January 2016. These genes were p16, hLMH1, E-cadherin, CTLA4, $THR{\beta}$, mir9 and APC. Searching in science direct database also showed that 92 articles had been published around the world till January 2016. Our investigation revealed that despite the importance of GC and its high prevalence in Iran, the methylation status of only a few gene promoters has been studied so far. More studies with higher sample numbers are needed to reveal the relation of methylation status of gene promoters to gastric cancer in Iran. Conclusions: Further studies will be helpful in identifying associations of DNA methylation in candidate genes with gastric cancer risk in Iranian populations.

한의학 분야 문헌 분석을 통한 생물학적 네트워크 분석시스템 개발 (Implementing Biological Network Analysis System through Oriental Medical Literature Analysis)

  • 최근 한의학에 대한 과학적 접근이 진행되면서 한약재 성분의 효능을 검증하고자 하는 다양한 분자 생물학 분야의 연구가 진행되고 있다. 하지만 관련 한약재의 주요 성분과 관련된 생화학적 기작을 손쉽게 검색할 수 있는 시스템이 갖추어져 있지 못한 실정이다. 본 연구는 국내 한약재에 대한 약효 성분과 생물학적 기작에 대한 정보를 수집 및 텍스트마이닝을 수행하여 한약재 정보 데이터베이스를 구축하고자 하였다. 연구자가 손쉽게 분석된 한약재의 화합물, 유전자 그리고 생물학적 상호작용 정보를 검색할 수 있는 웹사이트 원형을 개발하였다. 문헌 분석결과 한의학분야 주요 화합물 및 유전자/단백질 정보를 추출할 수 있었고 현대 한의학 연구 현황의 특징을 보여주었다. 분석된 결과는 웹을 통해 한약재별 PubMed 문헌 정보와 관련된 한약재의 약재 정보 및 생물학적 상호작용 정보를 가시화하여 볼 수 있도록 개발하였다.

대용량 DNA 시퀀스 데이타베이스를 위한 효율적인 인덱싱 (Efficient Indexing for Large DNA Sequence Databases)

  • DNA 시퀀스 검색은 분자 생물학 분야에서 사용되는 매우 중요한 연산이다. DNA 시퀀스 데이타베이스는 매우 큰 용량을 가지므로 DNA 시퀀스 검색의 효율적인 처리를 위해서는 고속 인덱스의 사용이 필수적이다. 본 논문에서는 DNA 시퀀스 검색을 위하여 기존에 제안된 접미어 트리가 가지는 저장공간, 검색 성능, DBMS와의 통합 등의 문제점들을 지적하고, 이러한 문제점을 해결할 수 있는 새로운 인덱스를 제안한다. 제안된 인덱스는 포인터 없이 트라이를 비트 스트링으로 표현하는 기본 구조와 후처리 시 액세스되어야 하는 트라이의 단말 노드를 신속하게 찾기 위한 보조 자료 구조로 구성된다. 또한, 제안된 인덱스를 이용하여 DNA 시퀀스 검색을 효과적으로 처리하는 알고리즘을 제시한다. 제안된 기법의 우수성을 검증하기 위하여, 실험을 통한 성능 평가를 수행하였다. 실험 결과에 의하면, 제안된 인덱스는 기존의 접미어 트리와 비교하여 더 작은 저장 공간을 가지고도 13배에서 29배까지의 검색 성능의 개선 효과를 가지는 것으로 나타났다.

Preliminary Proteomic Analysis of Indomethacin's Effect on Tumor Transplanted with Colorectal Cancer Cell in Nude Mice

  • Nonsteroidal anti-inflammatory drugs such as indomethacin (IN) can exert anti-colorectal cancer (CRC) activity through cyclooxygenase independent mechanism, but the exactly biological mechanism is not completely known. Here we use proteomic tools to investigate the molecular mechanism of this action. First, nude mice bearing tumors derived from subcutaneous injection with human CRC cell line HCT116 were randomly allocated to groups treated with or without indomethacin. Later, tumor lumps were incised and then total proteins extracted. After separated with two-dimensional electrophoresis, thirty-one differently expressed spots were found between IN-treated and non-IN-treated groups, of which 25 spots decreased and 6 spots increased in abundance in IN-treated group. Through matrix-assisted laser desorption ionization time of flight mass spectrometry and then NCBInr and SWISS-PROT databases searching, 12 protein spots were finally identified including galectin-1, annexin A1, annexin IV, trancription factor BTF3A, calreticulin. Most of the identified proteins are correlated with tumor's biological prosperities of proliferation, invasion, apoptosis and immunity, or take part in cell's signal transduction. From above we thought that indomethacin can exert its effect on colorectal cancer through regulating several proteins' expression directly or indirectly. Further study of these proteins may be helpful in founding new targets of drugs for cancer chemotherapy.
