Molecular detection and characterization of ovine herpesvirus-2 using heminested PCR in Pakistan

  • Background: Malignant catarrhal fever (MCF) is a highly fatal lymphoproliferative disease of cattle, deer, bison, water buffalo, and pigs caused by the gamma-herpesviruses alcelaphine herpesvirus-1 (AlHV-1) and ovine herpesvirus-2 (OvHV-2). Objectives: This study aimed to determine the prevalence of OvHV-2 in sheep, goats, cattle, and buffalo in Rawalpindi and Islamabad, Pakistan, by applying molecular and phylogenetic methods. Methods: Blood samples were aspirated from sheep (n = 54), goat (n = 50), cattle (n = 46) and buffalo (n= 50) at a slaughterhouse and several farms. The samples were subjected to heminested polymerase chain reaction (PCR), followed by sequencing and phylogenetic analysis of the OvHV-2 POL gene and the OvHV-2 ORF75 tegument protein gene. Results: The highest percentage of MCF positive samples was in sheep (13%), whereas goat, cattle, and buffalo had lower positive percentages, 11%, 9%, and 6.5%, respectively. Four OvHV-2-positive PCR products obtained from sheep samples were sequenced. The sequences obtained were submitted to the NCBI GenBank database (MK852173 for the POL gene; MK840962, MK852171, and MK852172 for the ORF75 tegument protein gene). Phylogenetic analysis revealed a close similarity of study sequences with those of worldwide samples. Conclusions: This study is the first cross-sectional study on the prevalence and molecular detection of OvHV-2 in apparently healthy cattle and buffalo that could be carrying OvHV-2 acquired from OvHV-2-positive sheep and goats. The results indicate that OvHV-2 is circulating in Pakistan. Further studies are needed to characterize OvHV-2 and elucidate further its prevalence.

Three new species of Polysiphonia sensu lato (Rhodophyta) based on the morphology and molecular evidence

  • There are recognized three new species of Polysiphonia sensu lato at a 10-20 m water depth from Jeju Island, Korea. We described the morphology of three new species and analyzed rbcL sequences to infer phylogenetic relationships among Polysiphonia sensu lato. Polysiphonia amplacapilli sp. nov. is characterized by an epiphytic, discoid holdfast, 5-7 pericentral cells, large trichoblasts, lateral branches connecting with trichoblasts, only slightly corticated in the basal parts, cut-off rhizoids and a spiral arrangement of tetrasporangia. Polysiphonia morroides sp. nov. is characterized by saxicolous, cut-off rhizoids, four pericentral cells, ecorticate, spiral arrangement of tetrasporangia, and it was collected at the fast-flowing water habitat in 20-25 m depth. Polysiphonia sabulosia sp. nov. is characterized by ecorticate, 5-6 pericentral cells, a single filamentous trichoblast, lateral branches connecting with the trichoblasts, cut-off rhizoids, and spiral arrangement of tetrasporangia, and is growing in the sandy locations. The phylogenetic analysis of rbcL sequences demonstrated that three new species are clearly distinguished from other species of Polysiphonia sensu lato.

Taxonomic notes on five species of Gracilariaceae from Hainan, China

  • Hainan is the second largest and southernmost island of China, and it harbors many species of the family Gracilariaceae. In this study, we conducted molecular and morphological analyses of gracilarian specimens collected from Hainan Island, to clarify their taxonomic identity and phylogenetic relationships. Five species of Gracilariaceae in Hainan were determined through maximum likelihood and Bayesian analysis of rbcL sequence data. Based on the phylogenetic trees and morphology, Hainan specimens were identified as three species of Gracilaria, one species of Gracilariopsis, and one species of Hydropuntia, namely, G. salicornia, G. tenuistipitata, Gracilaria sp., Gp. bailiniae and H. edulis. This is the first report of the molecular phylogeny of Gracilariaceae on Hainan Island, and it helps to clarify the taxonomy and distribution of gracilarian species in the Asia-Pacific region.

Molecular Phylogeny of Silk Producing Insects Based on Internal Transcribed Spacer DNA1

  • Silk moths are the best studied silk secreting insects and belong to the families Bombycidae and Saturniidae. The phylogenetic relationship between eleven silk producing insects was analyzed using the complete DNA sequence of the internal transcribed spacer DNA 1 locus. The PCR amplification and sequence analysis showed variation in length ranging from 138 bp (Antheraea polyphemus) to 911 bp (Hyalopora cecropia). Microsatellite sequences were found and was be used to distinguish Saturniidae and Bombycidae members. The nucleotide sequences were aligned manually and used for construction of phylogenetic trees based on Maximum parsimony and Maximum likelihood methods. The topology in both the approaches yielded a similar tree that supports the ancestral position of the Antheraea assama.

Comparative Analysis of ITS Sequences from Acer Species (Aceraceae) in Korea

  • Sequences from the internal transcribed spacer (ITS) regions of nuclear ribosomal DNA were determined to assess their potential as a phylogenetic tool for Korean Acer species, including A. okamotoannum and A. takesimense which are endemic on Ullung Island of volcanic origin. Although the genus Acer has been studied by various authors, different infrageneric dispositions have been suggested, and the phylogeny of the genus has been in dispute. The variation of ITS sequences from seven species of Acer was very low among species within the same section, but comparative analysesof the molecular data obtained suggest that ITS sequences may provide enough phylogenetic resolution for sectional relationships in the genus.

Sirtuin/Sir2 Phylogeny, Evolutionary Considerations and Structural Conservation

  • The sirtuins are a protein family named after the first identified member, S. cerevisiae Sir2p. Sirtuins are protein deacetylases whose activity is dependent on $NAD^+$ as a cosubstrate. They are structurally defined by two central domains that together form a highly conserved catalytic center, which catalyzes the transfer of an acetyl moiety from acetyllysine to $NAD^+$, yielding nicotinamide, the unique metabolite O-acetyl-ADP-ribose and deacetylated lysine. One or more sirtuins are present in virtually all species from bacteria to mammals. Here we describe a phylogenetic analysis of sirtuins. Based on their phylogenetic relationship, sirtuins can be grouped into over a dozen classes and subclasses. Humans, like most vertebrates, have seven sirtuins: SIRT1-SIRT7. These function in diverse cellular pathways, regulating transcriptional repression, aging, metabolism, DNA damage responses and apoptosis. We show that these seven sirtuins arose early during animal evolution. Conserved residues cluster around the catalytic center of known sirtuin family members.

Fulvifomes nonggangensis and F. tubogeneratus (Hymenochaetales, Basidiomycota): Two New Species from Southern China Based on Morphological and Molecular Evidences

  • Two new species of Fulvifomes are described from specimens collected in rainforests of Nonggang Nature Reserve of southern China, based on morphological characteristics and molecular phylogenetic analysis of the internal transcribed spacer (ITS) and nuclear large subunit ribosomal DNA (nLSU) sequences. Fulvifomes nonggangensis sp. nov. is characterized by perennial, sessile and solitary basidiocarps, applanate pileus, small cystidioles of 9.9-15.4 × 2.9-3.5 ㎛, large pores of 5-6 per mm, a dimitic hyphal system, and broadly ellipsoid basidiospores of 4.3-5.3 × 3.3-4.2 ㎛. F. tubogeneratus sp. nov. is characterized by perennial, sessile, and imbricate basidiocarps, a duplex context, small pores of 7-8 per mm, a dimitic hyphal system, and ovoid to subglobose basidiospores of 5.72 × 5.00 ㎛.

New Finding of Golovinomyces salviae Powdery Mildew on Glechoma longituba (Lamiaceae), Besides Its Original Host Salvia spp.

  • The Golovinomyces biocellatus complex is known to consist of powdery mildew from the Golovinomyces genus, associated with host plants from the Lamiaceae family. Recent molecular phylogenetic analyses have resolved the taxonomic composition of this complex, and Golovinomyces biocellatus sensu stricto is considered to be a pathogen of Glechoma species, globally. However, this paper presents a new finding of Golovinomyces salviae on Glechoma longituba, besides its original host species of Salvia. This information was inferred by molecular phylogenetic analyses from the multi-locus nucleotide sequence dataset of intergeneric spacer (IGS), internal transcribed spacer (ITS), large subunit (LSU) of rDNA, and glyceraldehyde-3-phosphate dehydrogenase (GAPDH) gene. Further, the asexual morphology of this fungus is described and illustrated.

비닐하우스 고추재배지의 토양과 근계로부터 분리된 형광성 Pseudomonads의 계통 분류 및 다양성 (Diversity and Phylogenetic Analysis of Fluorescent Pseudomonads Isolated from Soil-Root System of Red Pepper in Greenhouse)

  • 고추 시설 재배지 토양, 근권과 근면등으로부터 형광성 pseudomonads를 분리한 후 이들 중 35균주에 대해 계통 분석을 실시하였다. 계통 분석에 이용된 분류키는 165 rDNA의 일부 염기서열로, 종 수준에서 분류동정을 실시하였다. 고추재배지로부터 분리된 형광성 pseudomonads중 P. putida group으로 분류된 균주는 17균주 였으며, 이들은 주로 비근권 토양으로부터 분리되었다. 이들은 4개의 소그룹 (subgroup I, II, III, IV)으로 분류되었으며, 소그룹 I, IV에 속한 균주는 P putida의 표준균주가 속한 소그룹 II, III의 균주와는 분류학적으로 뚜렸히 구분되는 독특한 균주들이었다. P. fluorescens로 분류된 균주는 15균주였으며, 나머지 3균주는 P. fluorescens와 P. chloraphis의 중간 그룹으로 분류되었다. 근권으로부터 분리된 균주는 대부분 P. fluorescns로 분류되었으며, 이들의 유전적 유연관계는 매우 높게 나타났다. 본보의 결과에 비추어 볼 때, 고추의 근계는 P. fluorescens의 특정 균주에 의해 정착되는 것으로 생각되었다.

Molecular characterization of Malaysian fowl adenovirus (FAdV) serotype 8b species E and pathogenicity of the virus in specific-pathogen-free chicken

  • Background: Inclusion body hepatitis (IBH) is an economically important viral disease primarily affecting broiler and breeder chickens. All 12 serotypes of fowl adenovirus (FAdV) can cause IBH. Objectives: To characterize FAdV isolates based on phylogenetic analysis, and to study the pathogenicity of FAdV-8b in specific-pathogen-free (SPF) chickens following virus inoculation via oral and intramuscular (IM) routes. Methods: Suspected organ samples were subjected to virus isolation and polymerase chain reaction (PCR) for FAdV detection. Hexon gene sequencing and phylogenetic analysis were performed on FAdV-positive samples for serotype identification. One FAdV-8b isolate, UPM/FAdV/420/2017, was selected for fiber gene characterization and pathogenicity study and was inoculated in SPF chickens via oral and IM routes. Results: The hexon gene phylogenetic analysis revealed that all isolates belonged to FAdV-8b. The fiber gene-based phylogenetic analysis of isolate UPM/FAdV/420/2017 supported the grouping of that isolate into FAdV species E. Pathogenicity study revealed that, chickens infected with UPM/FAdV/420/2017 via the IM route had higher clinical score values, higher percent mortality, higher degree of the liver lesions, higher antibody response (p < 0.05), and higher virus shedding amounts (p < 0.05) than those infected via the oral route. The highest virus copy numbers were detected in liver and gizzard. Conclusions: FAdV-8b is the dominant FAdV serotype in Malaysia, and pathogenicity study of the FAdV-8b isolate UPM/FAdV/420/2017 indicated its ability to induce IBH in young SPF chickens when infected via oral or IM routes.
