Very initial stage of oxidation process of Si (001) surface was investigated using large scale molecular dynamics simulation. Reactive force field potential was used for the simulation owing to its ability to handle charge variation associated with the oxidation reaction. To know the detail mechanism of both adsorption and desorption of water molecule (for simulating wet oxidation), oxygen molecule (for dry oxidation) and their atom constituents, interaction of one molecule with Si surface was carefully observed. The simulation is then continued with many water and oxygen molecules to understand the kinetics of oxide growth. The results show that possibilities of desorption and adsorption depend strongly on initial atomic configuration as well as temperature. We observed a tendency that H atoms come relatively into deeper surface or otherwise quickly desorbed away from the silicon surface. On the other hand, most oxygen atoms are bonded with first layer of silicon surface. We also noticed that charge transfer is only occur in nearest neighbor regime which has been pointed out by DFT calculation. Atomic structure of the interface between the oxide and Si substrate was characterized in atomic scale.
The structural and energetic preferences of thiacalix[4]biscrown-5 with and without alkali metal ions ($Na^+$, $K^+$, $Rb^+$, and $Cs^+$) have been theoretically investigated for the first time using molecular dynamic (MD) simulations and density functional theory (MPWB1K/6-31G(d)//B3LYP/6-31G(d)) methods. The formation of the metal ion complex by the host is mainly driven by the electrostatic attraction between crown-5 oxygens and a cation together with the minor contribution of the cation-$\pi$ interaction between two facing phenyl rings around the cation. The computed binding energies and the atomic charge distribution analysis for the metal binding complexes indicate the selectivity toward a potassium ion. The theoretical results herein explain the experimentally observed extractability order by this host towards various alkali metal ions. The physical nature and the driving forces for cation recognition by this host are discussed in detail.
The antitumor antibiotic (+)-CC-1065 can alkylate N3 of guanine in certain sequences. A previous high-field $^1H$ NMR study on the$(+)-CC-1065d[GCGCAATTG*CGC]_2$ adduct ($^*$ indicates the drug alkylation site) showed that drag modification on N3 of guanine results in protonation of the cross-strand cytosine [Park, H-J.; Hurley, L. H. J. Am. Chem. Soc.1997, 119,629]. In this contribution we describe a further analysis of the NMR data sets together with restrained molecular dynamics. This study provides not only a solution structure of the (+)-CC-1065(N3- guanine) DNA duplex adduct but also new insight into the molecular basis for the sequence- specific interaction between (+)-CC-1065 and N3-guanine in the DNA duplex. On the basis of NOESY data, we propose that the narrow minor groove at the 7T8T step and conformational kinks at the junctions of 16C17A and 18A19T are both related to DNA bending in the drugDNA adduct. Analysis of the one-dimensional $^1H$ NMR (in $H_2O$) data and rMD trajectories strongly suggests that hydrogen bonding linkages between the 8-OH group of the (+)-CC-1065 A-sub-unit and the 9G10C phosphate via a water molecule are present. All the phenomena observed here in the (+)-CC-1065(N3-guanine) adduct at 5'$-AATTG^*$are reminiscent of those obtained from the studies on the (+)-CC-1065(N3-adenine) adduct at $5'-AGTTA^*$, suggesting that (+)-CC-1065 takes advantage of the conformational flexibility of the 5'-TPu step to entrap the bent structure required for the covalent bonding reaction. This study reveals a common molecular basis for (+)-CC-1065 alkylation at both $5'-TTG^*$ and $5'-TTA^*$, which involves a trapping out of sequence-dependent DNA conformational flexibility as well as sequence-dependent general acid and general base catalysis by duplex DNA.
본 연구는 광물화된 탄소나노튜브를 고분자 기지재료의 강화재로 사용할 때, 계면 결합력이 기존 탄소나노튜브 강화재에 비해 어떤 차이를 보이는지 분자동역학 시뮬레이션을 통해 탐구한다. 최근 탄소나노튜브에 질소를 도핑한 후 표면을 광물화 하는 실험 연구가 보고되고 있다. 하지만 복합재료의 강화제로 첨가되었을 때 보일 수 있는 물성 증가 현상에 대한 연구는 아직 부족하다. 광물질로는 실리카($SiO_2$)를 사용했고 고분자 기지재료로는 열 가소성 수지인 poly(methyl metacrylate) (PMMA)를 사용했다. 계면 결합력과 계면 전단 응력을 계산하기 위해 강화재를 기지재료로부터 빼내는 pull-out 시뮬레이션이 진행되었다. 계산 결과, 실리카 광물화된 탄소나노튜브가 고분자 기지재료와 향상된 계면 상호작용을 가지는 것으로 조사되었다. 본 연구진은 향후 광물화된 탄소나노튜브 강화재가 첨가된 나노 복합재료의 열 기계적 물성을 분석하여 다양한 분야에서의 활용 가능성을 제시할 계획이다.
중앙에 균열을 갖는 단층 그래핀시트(single layer graphene sheet, SLGS)의 모드 II 파괴 거동을 원자 시뮬레이션과 해석 모델에 기초하여 고찰하였다. 지그재그 그래핀 모델의 파괴를 분자동역학(molecular dynamics, MD)에 의해 해석한 결과 모드 II 파괴인성은 $2.04MPa{\sqrt{m}}$인 것으로 밝혀졌다. 또한 SLGS의 이론적인 $K_{IIc}$를 유도하기 위해 면내전단하중을 받는 다공체에 대한 파괴역학적 해석도 진행하였고 유한요소해석도 병행하였다. 모드 I과 모드 II의 비를 다양하게 변화시켜가면서 SLGS 의 혼합모드 파괴를 검토한 결과 혼합모드 파괴조건식이 얻어졌고 다른 문헌의 결과와 비슷함을 알 수 있었다.
본 연구에서는 분자동역학에서 원자의 움직임을 정의하는 가장 중요한 요소인 force-field가 실제 고분자 및 기체 분자의 움직임에 어떠한 영향을 주는지 알아보고자 하였다. Repeat unit과 고분자 구조는 본 연구에서 사용된 5종의 force-field 에서 모두 정상적으로 작용을 하였고, 최종 고분자 3D 모델에서 고분자 linear chain의 분포에서도 큰 차이를 보이지 않았다. 그러나 실제 기체 분자의 움직임은 매우 다른 경향을 나타내었으며, 이는 같은 functional form을 사용하는 COMPASS와 pcff 에서도 관찰되었다. 따라서 동일한 구조라고 하더라도 기체 분자의 운동은 시간에 따라 지속적으로 force-field의 영향 하에서 움직이기 때문에, 고분자 linear chain과 같은 거대 분자에 비하여 그 영향을 훨씬 크게 받는다는 것을 알 수 있으며, 결론적으로 서로 다른 force-field의 사용 시에는 결과 비교에 있어서도 매우 신중을 기해야 할 것이다.
Graphene is one of the strongest, stiffest, and lightest nanoscale materials known to date, making it a potentially viable and attractive candidate for developing lightweight structural composites to prevent high-velocity ballistic impact, as commonly encountered in defense and space sectors. In-plane twist in bilayer graphene has recently revealed unprecedented electronic properties like superconductivity, which has now started attracting the attention for other multi-physical properties of such twisted structures. For example, the latest studies show that twisting can enhance the strength and stiffness of graphene by many folds, which in turn creates a strong rationale for their prospective exploitation in high-velocity impact. The present article investigates the ballistic performance of twisted bilayer graphene (tBLG) nanostructures. We have employed molecular dynamics (MD) simulations, augmented further by coupling gaussian process-based machine learning, for the nanoscale characterization of various tBLG structures with varying relative rotation angle (RRA). Spherical diamond impactors (with a diameter of 25Å) are enforced with high initial velocity (Vi) in the range of 1 km/s to 6.5 km/s to observe the ballistic performance of tBLG nanostructures. The specific penetration energy (Ep*) of the impacted nanostructures and residual velocity (Vr) of the impactor are considered as the quantities of interest, wherein the effect of stochastic system parameters is computationally captured based on an efficient Gaussian process regression (GPR) based Monte Carlo simulation approach. A data-driven sensitivity analysis is carried out to quantify the relative importance of different critical system parameters. As an integral part of this study, we have deterministically investigated the resonant behaviour of graphene nanostructures, wherein the high-velocity impact is used as the initial actuation mechanism. The comprehensive dynamic investigation of bilayer graphene under the ballistic impact, as presented in this paper including the effect of twisting and random disorder for their prospective exploitation, would lead to the development of improved impact-resistant lightweight materials.
본 연구에서는 탄소나노튜브와 폴리프로필렌 기지 간 계면결합력과 나노튜브의 국부적 응집에 따른 나노복합재의 탄소성 거동 변화에 대한 파라메트릭 연구를 수행한다. 나노복합재의 탄소성 거동 예측을 위해 분자동역학 전산모사를 수행하고, 분자동역학 결과와 Mori-Tanaka 모델을 적용한 비선형 미시역학 모델을 연계하여 나노복합재 내 흡착계면의 탄소성 거동을 역으로 도출하는 2단계 영역분할 기법을 적용하였다. 미시역학 모델에서는 시컨트 계수방법을 Mori-Tanaka 모델에 적용하여 나노복합재의 비선형 거동을 예측하는 방법을 적용하였으며, 나노튜브와 기지 간 재료계면의 불완전 결합을 고려하기 위해 변위 불연속 조건을 적용하였다. 흡착영역을 고려한 미시역학 모델을 통해 흡착계면의 유무 및 재료계면 결합력 변화 그리고 나노튜브의 국부적 응집현상에 따른 나노복합재의 응력-변형률 관계를 예측하였다. 그 결과 나노튜브의 국부적 응집이 나노복합재의 강화효과를 저하시키는 가장 중요한 변수임을 확인하였다.
본 연구에서는 분자동역학 전산모사와 미시역학 모델을 이용하여 나노입자의 체적분율이 높은 경우 나노 입자의 크기효과와 체적분율 효과가 나노복합재의 기계적 물성에 미치는 영향을 효과적으로 묘사할 수 있는 순차적 브리징 해석기법을 제안하였다. 체적분율이 12%로 고정된 상태에서 나노입자의 크기변화에 따른 영률과 전단계수를 분자동역학 전산모사를 통해 예측한 후, 이를 연속체 모델에서 구현하기 위해 다중입자모델을 적용하였다. 나노입자의 크기효과를 반영하기 위해 입자와 기지 사이에 유효계면을 추가적인 상으로 도입하였고, 12%의 체적분율 조건에서 나타날 수 있는 체적분율 효과는 나노복합재를 둘러싸는 가상의 영역인 무한영역의 물성값의 변화를 통해 조절되도록 하였다. 유효계면과 무한영역의 물성을 입자의 반경에 대한 함수로 근사한 후 다양한 입자의 크기에서 나타나는 나노복합재의 물성변화의 예측이 가능하도록 하였다. 제안된 브리징 해석기법의 적용을 통해 분자동역학 해석결과와 잘 일치하는 결과를 연속체 모델에서 효율적이고 정확하게 얻을 수 있었다. 또한 유효계면의 두께와 물성 변화가 나노복합재의 기계적 물성에 미치는 영향을 고찰하였다.
본 연구에서는 용매 특성에 따른 인지질 내 글리세롤 골격 구조 변화를 알아보기 위해서 1,2-dioleoyl-sn-glycero-3-phosphocholine (DOPC) 단분자에 대한 분자동역학 시뮬레이션을 용매 특성을 변화시켜가며 진행하였다. DOPC 골격구조는 인지질 내 글리세롤 C1-C2 결합의 비틀림각에 따라 A(θ3 = trans, θ4 = gauche), B(θ3 = gauche, θ4 = gauche-), C(θ3 = gauche-, θ4 = trans) 세가지 형태로 구분된다. 용매의 유전상수와 표면장력을 변수로 하여 DOPC의 골격 구조 변화를 살펴본 결과, 유전상수가 증가할수록, 표면장력이 클수록 B 구조의 빈도가 증가하였으며 그 이유는 B 구조의 solvation 에너지가 A에 비해서 더 크고, 표면적이 A에 비해서 작기 때문이다. 이러한 연구 결과는 추후 인지질 구조 연구에 활용될 것으로 기대된다.
