This study was performed to determine sequence variation and RFLP of the mt DNA D-loop region using Southern blot hybridization analysis and to develop mt DNA marker affecting milk production traits in Hanwoo cows. The PCR was used to amplify an 1142 bp fragment within the D-loop region of mt DNA using specific primers. Mt DNA were digested with seven restriction enzymes and hybridized using DIG-labeled D-loop probe. The mt DNA RFLP polymorphisms were observed in the four enzymes, BamHI, RsaI, XbaI and HpaII. Nucleotide substitutions were detected at positions 441 (G/C), 469 (T/C), 503 (C/T), 569 (G/A), 614 (C/A) and 644 (C/T) of the mt DNA D-loop region between two selected lines. Significant relationship between the XbaI RFLP type and breeding value was found(p<0.05). Cows with A type had higher estimated breeding values than those with B type (P<0.05) between high and low milk production lines. Therefore, the RFLP marker of mt DNA could be used as a selection assisted tool for individuals with high milk producing ability in Hanwoo.
Peanut(Arachis hypogaea L.) is one of the major oilseed crops. The peanut oil consists of palmitic, oleic and linoleic acids, which are present at levels of 10%, 36-67% and 15-43%, respectively. High oleate mutant of peanut F435 contains 80% oleate and as little as 2% linoleate in seed oil. Previous study indicated that delta 12 fatty acid desaturase is a major enzyme controlling the oleate content in seeds of oilseed crops. F435 sequence alignment of their coding regions disclosed that an extra A(adenine) was inserted at the position +2,823 bp of delta 12 fatty acid desaturase gene. This study was to develop molecular marker (SNP marker) co-segregating with the high oleate trait. Chopyeong ${\times}$ F435 $F_2$ 41 population were investigated using molecular marker and fatty acid assay (NIR and gas chromatography). Finally, this marker segregates Chopyeong type 26 lines, heterotype 9 lines and F435 type 6 lines. These results in our study suggested that SNP marker conform fatty acid assay.
Researches in livestock are currently actively progressing to improve economically important traits using DNA markers. In cattle, the candidate genes have been selected based on their known functions in the target QTL (quantitative trait locus) region in order to identify QTN (quantitative trait nucleotide) for improving productivities. In this review, molecular genetic studies for the meat related traits, one of the major determinant of market prices, have been fully described. Also recent emerging microarray technique for identifying candidate genes in cattle has been discussed. In case of microarray, cDNA microarrays have been replaced to oligoarrays in order to minimize the experimental errors in cattle. Since the first draft of bovine genome sequences was appeared in the public domain, more markers in relation to the quantitative traits will be discovered in a short period of time and genes affecting difficult-to-measure traits, such as disease resistance, can also be selected for marker assisted selection in near future.

By direct sequencing of 12 STS marker, we identified 10 polymorphic SNPs. As a result of genotype frequency analysis between 10 polymorphic SNPs and extreme population (n=20) for marbling score in Hanwoo (n=233), there was over 40 percent of frequency difference of HWSNP_1-1 and HWSNP_9-4 SNP. HWSNP_1-1 SNP was significantly associated with marbling score in large-scale population (n=233). Therefore we suggested that HWSNP_1-1 SNP can be useful as a positional candidate for beef quality for marker-assisted selection in Hanwoo.
This study was done to search for positional candidate genes associated with the back fat thickness trait using a Genome-Wide Association Study (GWAS) in purebred Yorkshires (N = 1755). Genotype and phenotype analyses were done for 1,642 samples. As a result of the associations with back fat thickness using the Gemma program (ver. 0.93), when the genome-wide suggestive threshold was determined using the Bonferroni method ($p=1.61{\times}10^{-5}$), the single nucleotide polymorphism (SNP) markers with suggestive significance were identified in 1 SNP marker on chromosome 2 (MARC0053928; $p=3.65{\times}10^{-6}$), 2 SNP markers on chromosome 14 (ALGA0083078; $p=7.85{\times}10^{-6}$, INRA0048453; $p=1.27{\times}10^{-5}$), and 1 SNP marker on chromosome 18 (ALGA0120564; $p=1.44{\times}10^{-5}$). We could select positional candidate genes (KCNQ1, DOCK1, LOC106506151, and LOC110257583), located close to the SNP markers. Among these, we identified a potassium voltage-gated channel subfamily Q member gene (KCNQ1) and the dedicator of cytokinesis 1 (DOCK1) gene associated with obesity and Type-2 diabetes. The SNPs and haplotypes of the KCNQ1 and DOCK1 genes can contribute to understanding the genetic structure of back fat thickness. Additionally, it may provide basic data regarding marker assisted selection for a meat quality trait in pigs.
receptor(MC4R) gene and carcass traits was examined in randomly selected commercial pigs. A porcine MC4R gene was genotyped for Asp298Asn(nt. 892G>A) by polymerase chain reaction-restriction fragment length polymorphism(PCR-RFLP). A total of three genotypes, A/A, A/G, and G/G, were found with 28.8, 22.8, and 48.4% frequencies, respectively. In the whole population, pigs containing 892A/- showed significantly higher marbling score than those of homozygotes G/G(P<0.05). Two homozygotes, A/A and G/G showed lower in meat color score but higher in water holding capacity than those of heterozygotes A/G(P<0.01). However, the carcass weight of the barrows containing wild type -/G was significantly higher(i.e. more than 2.5kg) than those of homozygotes A/A(P<0.05). The effects of each genotype on carcass traits in the gilts were similar to those of the whole population, but not in barrows, suggesting an unknown sex-related effect on carcass traits. This study suggested that the genotype MC4R A/- could improve the meat quality in the commercial pig production. However, since the genetic polymorphism of MC4R gene differentially affected the carcass traits in sex-related manner, therefore, both parameters, the sex and genotype, should be considered for marker-assisted selection in commercial pig production.

In this review, we summarized the trends of genomics and transcriptomics research on peach, a model species of Rosaceae. Peach genome maps have been developed from various progeny groups with many next-generation sequencing (NGS) based single nucleotide polymorphism markers. Molecular markers of qualitative traits and quantitative trait loci (QTL) such as fruit characteristics, blooming date, and disease resistance have been analyzed. Among many characteristics, markers related to flesh softening and flesh adhesion are useful for marker assisted selection. Through comparative genomics, peach genome has been compared to the genome of Arabidopsis, Populus, Malus, and Fragaria species. Through transcriptomics and proteomics, fruit growth and development, and flavonoid synthesis, postharvest related transcriptomes and disease resistance related proteins have been reported. Recently, development of NGS based markers, construction of core collection of germplasm, and genotyping of various progenies have been preceded. In the near future, accurate QTL analysis and identification of useful genes are expected to establish a foundation for effective molecular breeding.
A new soybean variety, "Singang", was released by NICS, RDA in 2008. It is resistant to soybean mosic virus (SMV), which is one of the most serious diseases in soybean production. "Singang" had been developed for seven years by molecular marker-assisted selection (MAS) breeding method using recurrent parent, "Sowon", and donor parent, "L29" which has the SMV-resistance gene, Rsv3. Selected promising breeding line, Suwon 242, was evaluated in yield trials for 2 years from 2005 to 2006 at NICS. Regional yield trials were performed for 3 years from 2006 to 2008 in five locations including Jeju. Agronomic characteristics of "Singang" is a determinate growth habit, purple flower color, grey pubescence, yellow testa, light brown hilum and lanceolate leaflet shape. "Singang" showed the similar performance to "Sowon" cultivar. This variety showed 3 days shorter in days to maturity than the check variety (Pungsannamul). The average yield under regional yield trials in five location was 2.78t/ha. It is adaptable to the whole country except for Gangwon province.
'Hwaweon 6' was developed from a cross between 'Hwaseongbyeo' and a wild species, Oryza minuta L. (Acc. No. 101154) based on marker-assisted selection and backcrossing. The recurrent parent 'Hwaseongbyeo' is a high grain quality cultivar with medium maturity. Hwaweon 6 is nearly isogenic to Hwaseongbyeo except a small O. minuta introgressed segment on chromosome 7 harboring genes related with spikelets per panicle. The preliminary and replicated yield trial was conducted at Chungnam National University and Chungcheongnamdo Agricultural Research & Extension (CARES), Yesan in 2009 and 2010. The local adaptability test was carried out by the National Seed Management Office (NSMO) in 2011 and 2012. This cultivar was registered to NSMO with a cultivar designated as Hwaweon 6. This cultivar averaged 80cm in culm length and has a medium growth duration. Milled rice of Hwaweon 6 is translucent and the grain quality traits are comparable to those of the recurrent parent. The average yield potential of Hwaweon 6 in grain was about 6.57 MT/ha at the ordinary fertilizer level for two years about 3.0% higher than that of Hwaseongbyeo due to an introgression of the quantitative trait locus (QTL) for spikelets per panicle (qSPP7) from O. minuta. This variety is comparable to Hwaseongbyeo in low temperature germinability and cold tolerance. The qSPP7 QTL would be useful in enhancing yield potential in rice breeding program.

Bacterial pustule (BP), caused by Xanthomonas axonopodis pv. glycines, is prevalent disease in major soybean production areas. BP can reduce seed yield as well as seed quality. To identify the genomic region associated with the resistance to BP, QTL analysis was conducted using $F_{10}$ RIL (recombinant inbred lines) population, Keunolkong${\times}$Shinpaldalkong. Four QTLs for BP disease were identified on the linkage group B2, D2, I and K in field accounts for 36.4% of the phenotypic variation. Especially, QTL at near of Satt135 on LG D2 was identified in green house experiment explaining 20.9% of the phenotypic variation was found to be a major QTL conferring BP. One of these QTLs, Satt135 on the LG D2, was also identified in green house experiment. In both field and green house condition, the position of major QTL for BP was detected between Satt135 and Satt397 on the LG D2. The major QTL for BP may be used for minimizing soybean BP through effective marker-assisted selection (MAS).
