Development and Validation of a Perfect KASP Marker for Fusarium Head Blight Resistance Gene Fhb1 in Wheat

  • Fusarium head blight (FHB) is a devastating wheat disease with a significant economic impact. Fhb1 is the most important large effect and stable QTL for FHB resistance. A pore-forming toxin-like (PFT) gene was recently identified as an underlying gene for Fhb1 resistance. In this study, we developed and validated a PFT-based Kompetitive allele specific PCR (KASP) marker for Fhb1. The KASP marker, PFT_KASP, was used to screen 298 diverse wheat breeding lines and cultivars. The KASP clustering results were compared with gelbased gene specific markers and the widely used linked STS marker, UMN10. Eight disagreements were found between PFT_KASP and UMN10 assays among the tested lines. Based on the genotyping and sequencing of genes in the Fhb1 region, these genotypes were found to be common with a previously characterized susceptible haplotype. Therefore, our results indicate that PFT_KASP is a perfect diagnostic marker for Fhb1 and would be a valuable tool for introgression and pyramiding of FHB resistance in wheat cultivars.

초등 정보보호 교육을 위한 KASP-통합수업 모형 (KASP-Integrated Learning Model for the Information Security Education in Elementary Education)

  • 이 연구에서 초등학생을 위한 정보보호 지식과 태도, 기능을 통한 실천능력의 신장을 고려한 정보보호 통합학습모형을 제안하였다. 이를 위해 첫째, 초등학교의 교육과정 중 정보보호 교육내용을 추출한 뒤 정보보호교육내용을 지식, 태도, 기능, 실천적 관점에서 분석했다. 둘째, 효과적인 정보보호교육을 위해 지식, 태도, 기능, 실천이 종합된 KASP-정보보호 통합학습모형을 개발하고 그에 따른 지도안과 학습전략을 개발하였다. 셋째, 개발된 모형을 실험집단에 적용하고 비교집단에는 일반적 정보보호교육 내용을 적용하여 비교집단과의 전후좌우비교를 실시하여 효과성을 검증하였다. 검사결과 이 연구에서 개발된 KASP-정보보호 통합학습모형이 학생들의 정보보호 지식 및 태도, 기능뿐만 아니라 실천능력에도 효과적임을 보였다.

캐비어를 생산하는 철갑상어의 신속 종판별을 위한 SNP 기반 KASP 분석에 관한 연구 (A Study on KASP Analysis Based on SNP to Rapidly Identify Caviar-Producing Sturgeon Species)

  • 캐비어에 대한 수요가 증가하면서 캐비어 종류의 진위여부를 확인 할 수 있는 분석법 마련이 필요해졌다. 본 연구에서는 캐비어 종류을 나누는 철갑상어 종 특이 KASP 마커를 개발하였고 모니터링을 통해 국내 유통중인 불법 캐비어 제품을 확인하고자 하였다. 본 연구에서는 16S ribosomal RNA gene, cytochrome b gene, cytochrome coxidase subunit I gene, cytochrome c oxidase subunit II gene, NADH dehydrogenase subunit 5 gene에서 철갑상어종 특이적인 SNP를 선정하고 이를 표적하는 KASP 마커 11종을 개발하였다. 개발한 KASP 마커를 이용하여 한국의 온라인 마켓에서 유통중인 캐비어 10종을 모니터링 분석한 결과 2개의 제품에서 제품에 표기된 철갑상어 종과 다른 것으로 확인하였으며 두 제품 모두 실제보다 더 비싼 캐비어로 둔갑하여 판매한 것으로 확인되었다. 본 연구를 통해 제작한 KASP 분석방법으로 유통되는 캐비어 종류 분류가 가능하였고 모니터링을 통해 국내 유통되고 있는 불법 캐비어 제품도 확인하였다. 이에 따라 본 연구에서 개발한 SNP기반 KASP 분석법으로 불법 캐비어 제품 유통 근절에 기여 할 수 있을 것으로 기대한다.

Development and Utilization of KASP Markers Targeting the Lipoxygenase Gene in Soybean

  • Lipoxygenase gives soybeans their grassy flavor, which can disrupt food processing efficiency. This study aimed to identify soybean genotypes with lipoxygenase deficiency among 1,001 soybean accessions and to develop kompetitive allele specific PCR (KASP) markers that can detect lipoxygenase mutations. Three lipoxygenase isozymes (Lox1, Lox2, and Lox3) were analyzed using a colorimetric assay based on a substrate-enzyme reaction. Among the 1,001 accessions examined, two (IT160160 and IT276392) exhibited a deficiency solely in Lox1, and one (IT269984) lacked both Lox1 and Lox2. IT160160 had a 74-bp deletion in exon 8 of Lox1 (Glyma13g347600), whereas IT276392 displayed a missense mutation involving the change of C to A at position 2,880 of Lox1. Moreover, we successfully developed four KASP markers that specifically target Lox1, Lox2, and Lox3 mutations. To validate the Lox1 KASP markers, we used two F2:3 populations generated through a cross between Daepung 2 (lipoxygenase wild type, maternal parent), IT160160, and IT276392 (null Lox1, paternal parent). The results revealed that the Daepung 2 × IT160160 group followed the expected 3:1 ratio according to Mendel's law, whereas the Daepung 2 × IT276392 group did not. Furthermore, a comparison between the colorimetric and KASP marker analyses results revealed a high agreement rate of 96%. KASP markers offer a distinct advantage by allowing the distinction of heterozygous types independent of other variables. As a result, we present an opportunity to expedite the lipoxygenase-deficient cultivar development.

식품에서 당살초 판별을 위한 LC-ESI-MS/MS 분석법과 KASP 마커 개발 (Development of Method using LC-ESI-MS/MS and KASP for Identification of Gymnema sylvestre in Food)

  • 당살초(Gymnema sylvestre)는 다이어트와 당뇨에 효과가 있다고 알려지면서 미국, 일본, 인도에서 다양한 제품들이 판매, 유통되고 있다. 하지만 권장용량이 불분명하고 안전성이 입증되지 않았다. 따라서 식품에서 당살초를 확인할 수 있는 분석법 개발이 필요하다. 이 연구에서는 LC-ESI-MS/MS와 KASP 마커를 이용해 식품 속에서 당살초를 확인할 수 있는 분석법을 마련하였다. LC-ESI-MS/MS에서는 negative 이온화 모드에서 gymnemic acid 와 deacylgymnemic acid를 동시 분석법을 최적화 하였으며 고체시료와 액체시료에 대한 유효성 검증 마쳤다. 또한 염기서열 분석을 통해서 ITS2와 matK에서 당살초 특이적인 SNP를 찾아 KASP 마커를 제작하였다. 제작한 2개의 KASP 마커는 당살초와 결합해 FAM 형광 양성을 나타내며 당살초 원물에서 이러한 양상을 확인하였다. 인터넷을 통해 구매한 21개의 당살초 함유 식품 및 건강기능식품에 대해 적용성 검토를 진행하였다. LC-ESI-MS/MS에서 gymnemic acid 와 deacylgymnemic acid의 비율 차이는 있지만 21개의 제품 모두에서 지표성분이 검출되었다. KASP 분석에서는 9개의 제품에서 FAM 양성이 나타났으며 분석이 되지 않은 제품들은 추출물인 것으로 밝혀졌다. 이 연구는 LC-ESI-MS/MS와 KASP를 이중 시스템으로 당살초를 분석한 첫 번째 연구이며, 2개의 분석법이 식품에서 당살초 판별에 적용되는 것을 확인하였다.

Single Nucleotide Polymorphism (SNP) Discovery and Kompetitive Allele-Specific PCR (KASP) Marker Development with Korean Japonica Rice Varieties

  • Genome resequencing by next-generation sequencing technology can reveal numerous single nucleotide polymorphisms (SNPs) within a closely-related cultivar group, which would enable the development of sufficient SNP markers for mapping and the identification of useful genes present in the cultivar group. We analyzed genome sequence data from 13 Korean japonica rice varieties and discovered 740,566 SNPs. The SNPs were distributed at 100-kbp intervals throughout the rice genome, although the SNP density was uneven among the chromosomes. Of the 740,566 SNPs, 1,014 SNP sites were selected on the basis of polymorphism information content (PIC) value higher than 0.4 per 200-kbp interval, and 506 of these SNPs were converted to Kompetitive Allele-Specific PCR (KASP) markers. The 506 KASP markers were tested for genotyping with the 13 sequenced Korean japonica rice varieties, and polymorphisms were detected in 400 KASP markers (79.1%) which would be suitable for genetic analysis and molecular breeding. Additionally, a genetic map comprising 205 KASP markers was successfully constructed with 188 $F_2$ progenies derived from a cross between the varieties, Junam and Nampyeong. In a phylogenetic analysis with 81 KASP markers, 13 Korean japonica varieties showed close genetic relationships and were divided into three groups. More KASP markers are being developed and these markers will be utilized in gene mapping, quantitative trait locus (QTL) analysis, marker-assisted selection and other strategies relevant to crop improvement.

마황 3종 판별을 위한 KASP 마커 개발과 활용 (Development and Utilization of KASP Markers for the Identification of Three Types of Ephedra Herbs)

  • Ephedra herbs are defined as stem of Ephedra sinica , Ephedra intermedia and Ephedra equisetina in the Korean Pharmacopoeia. It is important to use pure herbs to derive the safety and efficacy of herbal medicine. However, the identification of these herbs by conventional taxonomic methods is difficult. Recently, many studies have applied these DNA barcoding for the identification of herbal medicinal species using standard DNA markers. In this study, we report a case study in which the identification of Ephedra species was done by DNA barcoding. For identification of Ephedra species, 17 samples were collected, and a reference DNA barcode library was developed using 6 markers (rbcL, matK, ITS2, ycf1, ycf3, and rpoC2). To develop KASP-SNP markers, we selected 4 markers (ycf1, ycf3, rpl2, and rbcL), which were able to distinguish three Ephedra species. In the result, the specific markers for each of the three Ephedra were clustered into FAM-positive section, whereas non-targeted plants were clustered either HEX-positive or negative section. Therefore, we have developed KASP assay that allow rapid and easy Ephedra species identification using three KASP markers.

Associations for whole-exome sequencing profiling with carcass traits in crossbred pigs

  • Industrial pig breeding has used the Duroc breed and terminal sires in a three-way crossbred system in Korea. This study identified the gene variation patterns related to carcass quality in crossbred pigs ([Landrace × Yorkshire] × Duroc) using whole-exome sequencing (WES). This study used crossbred pigs and divided them into two groups (first plus grade, n = 5; second grade, n = 5). Genomic DNA samples extracted from the loin muscles of both groups were submitted for WES. A set of validated single-nucleotide polymorphisms (SNPs: n = 102) were also subjected to the Kompetitive allele-specific polymerase chain reaction (KASP) to confirm the WES results in the loin muscles. Based on the WES, SNPs associated with meat quality were found on chromosomes 5, 10, and 15. We identified variations in three of the candidate genes, including kinesin family member 5B (KIF5B), GLI family zinc finger 2 (GLI2), and KIF26B, that were associated with meat color, marbling score, and backfat thickness. These genes were associated with meat quality and the mitogen-activated protein kinase (MAPK) and Hedgehog (Hh) signaling pathways in the crossbred pigs. These results may help clarify the mechanisms underlying high-quality meat in pigs.
