Phylogenetic Analysis of Dendropanax morbifera Using Nuclear Ribosomal DNA Internal Transcribed Spacer (ITS) Region Sequences (Internal transcribed spacer (ITS) region의 염기서열 분석에 의한 보길도산 황칠나무의 분자 계통학적 연구)

  • Dendropanax morbifera is an endemic tree species of Korea, it is restricted to the southern parts of Korea. The internal transcribed spacer (ITS) region of nuclear ribosomal DNA (nrDNA) for Dendropanax morbifera grown at Bogil-do, Korea was determined. We investigated the sequence-based phylogenetic relationships of plants related and clarified its taxonomical position. The determined sequences consisted of 689 residues. ITS1 was 222 bp long while ITS2 was 233 bp long. The 5.8S rDNA was 160 bp long. The ITS region sequences of the Dendropanax species included in this study were obtained from GenBank. Oreopanax polycephalus was used as the outgroup. A pairwise alignment was calculated using the Clustal X program. A phylogenetic tree was constructed by the neighbor-joining method using the Tree view program. Sequence similarities among species including D. morbifera Bogil-do isolate showed the range 92.6 to 99.7% in sequence-based phylogenetic analysis using total 615 base pairs of ITS1, 5.8S rDNA and ITS2. D. morbifera Bogil-do isolate exhibited the highest degree of relatedness to D. chevalieri, sharing 99.7% ITS region similarity. D. morbifera Bogil-do isolate also showed to D. trifidus, sharing 99.4% ITS region similarity.

  • The bramble cultivated widely in South Korea, which is known as Bokbunja-ddal-gi, is regarded as having originated from Korean native Rubus coreanus. This study was carried out to obtain basic phylogenetic information on Korean cultivated bramble (KCB) by comparing the internal transcribed spacer (ITS) regions with those of R. coreanus, blackberry (R. lanciniatus), black (R. occidentalis) and red (R. idaeus) raspberry. Sequences of the ITS 1 suggest that some KCB accessions share a significant similarity with both R. occidentalis and R. coreanus in the ITS 1 region. The ITS 2 sequences of the three KCB accessions clustered more closely to those of two R. occidentalis accessions than to those of R. coreanus. These results suggest that there exist variations in the sequences of ITS among KCB accessions and KCB accessions are more closely related to black raspberry than R. coreanus in the ITS regions.

Cloning and Characerization of the Ribosomal RNA Gene from Gonyaulax polyedra

  • The dinoflagellates have some primitive nuclear features and are evolutionarily intermediate between prokaryotes and eukaryotes. The small subunit ribosomal RAN gene, the 5.8S ribosomal RNA gene, and the internal transcribed spacer (ITS) of Gonyaulax polyedra were cloned, and their sequences were analyzed to better understand their evolutionary position. The small subunit ribosomal RNA gene was 1,794 nt long, the large subunit ribosomal RNA gene was approximately 3,500 nt long, and the 5.8S ribosomal RNA gene was 159 nt long. The first internal transcribed spacer (ITS1) was 191 nt long, and the second internal transcribed spacer (ITS2) was 185 nt long. The intergenic spacer of the ribosomal RNA gene (IGS) was about 2,200 nt long, indicating that 5,800 nt of transcribed sequences were separated by roughly 2,200 nt of intergenic spacer. The ribosomal RNA genes were repeated many times and arranged in a head-to-tail, tandemly repeated manner. The repeating unit of ribosomal RNA gene of G. polyedra was proposed to be 8,000 nt long. Based on the lengths of ribosomal RNA, sequence alignments with representative organisms, and phylogenetic analysis on ribosomal RNA, G. polyedra appears to be one of the alveolates branched from the eukaryotic crown and, among dinoflagellates, it seems to not have emerged early.

Molecular Phylogeny of Silk Producing Insects Based on Internal Transcribed Spacer DNA1

  • Silk moths are the best studied silk secreting insects and belong to the families Bombycidae and Saturniidae. The phylogenetic relationship between eleven silk producing insects was analyzed using the complete DNA sequence of the internal transcribed spacer DNA 1 locus. The PCR amplification and sequence analysis showed variation in length ranging from 138 bp (Antheraea polyphemus) to 911 bp (Hyalopora cecropia). Microsatellite sequences were found and was be used to distinguish Saturniidae and Bombycidae members. The nucleotide sequences were aligned manually and used for construction of phylogenetic trees based on Maximum parsimony and Maximum likelihood methods. The topology in both the approaches yielded a similar tree that supports the ancestral position of the Antheraea assama.

Molecular Identification of Two Strains of Phellinus sp. by Internal Transcribed Spacer Sequence Analysis

  • Two species of cultivated Phellinus sp. were identified as P. baumii by internal transcribed spacer (ITS) sequence analysis. The fruit bodies of the examined strains were similar to those of naturally occurring strains, having a bracket-like form, yellow-to-orange color, and poroid hymenial surfaces. The DNA sequences of ITS region of both strains showed a homology of 99% with ITS1 to ITS2 sequences of P. (Inonotus) baumii strain PB0806.

Morphological and Molecular Identification of Pseudo-nitzschia sp. Strain G3 Isolated from Northern Coast of Vietnam Based on ITS Region Sequences

  • For the first time in Vietnam, morphological and molecular studies of a species belonging to Bacillariophyceae collected in Northern coast of Vietnam are presented. Observations with microscope showed that this species belong to genus: Pseudo-nitzschia and seem like P. pungens. Sequence data from the partial 18S small subunit ribosomal RNA gene (18S rDNA) and the internal transcribed spacer 1 - 5.8S - internal transcribed 2 have been used to determine clearly and generate a phylogenetic framework of the obtained sequences to previously reported sequences in GenBank. These results allowed us to highlight described species of Bacillariophyceae in Northern coast of Vietnam. Furthermore, accumulation of molecular study would be helpful for the identification of scientific name of harmful algal species and further taxonomic studies in Vietnam.

Analysis of ITS Nucleotide Sequences in Ribosomal DNA of Morus Species (뽕나무속 식물의 ITS 영역 염기서열 분석)

  • Nucleotide sequence in internal transcribed spacer (ITS) regions of ribosomal DNA among mulberry varieties (Morus species) were analyzed in order to identify the possibility of classification for the species. The variations in the ITS regions were compared among 9 mulberry varieties and one variety of Cudrania species as an outgroup. ITS 1 region of the varieties ranging from 219 to 220 bp in length was 49-50 bp shorter than ITS 2 region. Of 510 sites in the ITS 1 and 2 regions, 148 sites were potentially variable, of which 52% and 48% sites were distributed in ITS 1 and ITS 2 regions, respectively. By pairwise comparisons on the nucleotide sequences in the ITS 1 and 2 regions among 9 mulberry varieties, they were classified into 5 groups. Divergence values of the sequences, however, were considerably low ranging from 0 to 1.3%. Especially, there was no divergence among Backasipmunja, Chungilppong and Milsungpong and Jungyasang, Ssarigol II and Yulbon, respectively.

Genetic Relationship of Cordyceps spp. Based on Internal Transcribed Spacer Sequences of Ribosomal DNA (Ribosomal DNA의 ITS 염기서열에 의한 동충하초속균의 유연관계)

  • The genetic relationships among six Cordyceps spp. were investigated based on internal transcribed spacer sequences of ribosomal DNA .A portion of the these genes was amplified by PCR. Approximately 590 base pairs were successfully amplified, cloned, sequenced, compared. The nucleotide sequence of the six amplified fragments were aligned by the clustal W program. As a result, Cordyceps militaris shared 87, 96, 98, 90 and 97% sequences homology with Paecilomyces japonica, Paecilomyces sp. J300, Paeciomyces farinosa. Paecilomyces sp. J500 and Cordyceps sinensis, respectively. Paecilomyces japonica also shared 87, 88, 92 and 87% sequence similarity with Paecilomyces sp. J300, Paecilomyces farinosa, Paecilomyces sp. J500 and Cordyceps sinensis, repectively.

Phylogenic Study of Genus Phyllostachys (Phyllostachys) in Korea by Internal Transcribed Spacer Sequence (ITS) (ITS 서열에 의한 한국 왕대속 식물종의 계통분류학적 연구)

  • Phyllostachys consists of high and fast growing trees and is a genus in the family Gramineae. The genus has many species in Asia, with main distribution being in India and China. One of the most popular sequences for phylogenetic inference at the generic and infrageneric levels in plants is the internal transcribed spacer (ITS) region of the 18S-5.8S-26S nuclear ribosomal cistron. We evaluated four taxa with the ITS region to estimate phenotypic relationships within the genus Phyllostachys in Korea. Alignment of the DNA sequences required the addition of numerous gaps. Sequence variation within the Phyllostachys was mostly due to natural selection, although several indels and inserts were found. Within the genus Phyllostachys, P. nigra and P. nigra var. henonis were the relatives in the three phylogenetic analyses (MP, ML, and NJ). However, some external nodes were poorly supported. Morphological traits and simple repeats (ISSR) represented the result of a relationship similar to the that of ITS sequences in the genus Phyllostachys. This suggests that ITS sequences are very informative for identification of these taxa.
