Phylogenetic and Morphological Identification of the Novel Pathogen of Rheum palmatum Leaf Spot in Gansu, China

  • A new leaf spot disease was observed on leaves of Rheum palmatum (Chinese rhubarb) in Northwest China (Gansu Province) starting in 2005. A Septoria-like fungus was isolated and completion of Koch's postulates confirmed that the fungus was the casual agent of the leaf spot disease. Morphology and molecular methods were combined to identify the pathogen. The fungus produced conidiomata pycnidia and the conidia were 2~5 septate, $61.2{\sim}134.1{\mu}m$ in length and $3.53{\sim}5.3{\mu}m$ in width, which is much larger than the known Spetoria species that infects Polygonaceae species. Phylogenic analysis of the internal transcribed spacer region confirmed that this Septoria-like fungus is within the Septoria genus but distinct from known Septoria species. Together, these morphological and phylogenetic data support that the R. palmatum infecting Septoria strain is a newly-described plant pathogenic species.

Trichoderma asperellum Chi42 Genes Encode Chitinase

  • Four Trichoderma strains (CH2, SH16, PQ34, and TN42) were isolated from soil samples collected from Quang Tri and Thua Thien Hue provinces in Vietnam. The strains exhibited high chitinolytic secretion. Strain PQ34 formed the largest zone of chitinase-mediated clearance (> 4 cm in diameter) in agar containing 1% (w/v) colloidal chitin. Analysis of the internal transcribed spacer regions of these strains indicated that they were Trichoderma asperellum. The molecular weights of the chitinases were approximately 42 kDa. Chitinase genes (chi42) of T. asperellum strains TN42, CH2, SH16, and PQ34 were 98~99% homologous to the ech42 gene of T. harzianum CB-Pin-01 (accession No. DQ166036). The deduced amino acid sequences of both T. asperellum strains SH16 and TN42 shared 100% similarity.

  • Nowadays many people are concerned about being healthy, and many dairy products are taken as health supplementary foods. Among dairy products, kefir, also called as Tibet mushroom, is a yogurt fermented by kefir grain, which is a mixture of lactic acid bacteria and yeasts. Although there are many empirical evidences that kefir is very influential for human body, the exact reason is not definitively discovered. Therefore, it would be useful to understand characteristics of a kefir grain and to categorize bacteria in a kefir grain. In this paper, molecular biological apparatus such as PCR, electrophoresis, PCR purification, DNA sequencing were used to identify and classify the species of lactic acid bacteria and yeast in a kefir grain. We used PCR-based identification method using 16S rRNA primer and Internal Transcribed Spacer (ITS) primer. We identified 6 different species which were selected on different medium. In addition, observation with scanning electron microscope (SEM) enabled us to grasp an external shape of the kefir grain. Although we found a limited number of microbial species, more intensive research are needed for extensive identification of microorganism species in Korean kefir grain.

Fungal Endophytes from Three Cultivars of Panax ginseng Meyer Cultivated in Korea

  • In order to investigate the diversity of endophytes, fungal endophytes in Panax ginseng Meyer cultivated in Korea were isolated and identified using internal transcribed spacer (ITS) sequences of ribosomal DNA. Three cultivars of 3-year-old ginseng roots (Chunpoong, Yunpoong, and Gumpoong) were used to isolate fungal endophytes. Surface sterilized ginseng roots were placed on potato dextrose agar plates supplemented with ampicilin and streptomycin to inhibit bacterial growth. Overall, 38 fungal endophytes were isolated from 12 ginseng roots. According to the sequence analysis of the ITS1-5.8S-ITS2, 38 fungal isolates were classified into 4 different fungal species, which were Phoma radicina, Fusarium oxysporum, Setophoma terrestris and Ascomycota sp. 2-RNK. The most dominant fungal endophyte was P. radicina in 3 cultivars. The percentage of dominant endophytes of P. radicina was 65.8%. The percentage of colonization frequency of P. radicina was 80%, 52.9%, and 75% in Chunpoong, Yunpoong, and Gumpoong, respectively. The second most dominant fungal endophyte was F. oxysporum. The diversity of the fungal endophytes was low and no ginseng cultivar specificity among endophytes was detected in this study. The identified endophytes can be potential fungi for the production of bioactive compounds and control against ginseng pathogens.

Notes on Endophytic Fungi Isolated from Roots of Oreorchis patens in Korea (감자난초 뿌리에서 분리한 내생균의 동정)

  • Endophytic fungi were isolated from surface-sterilized roots of a species of orchid, Oreorchis patens, in Korea. The isolated strains were identified based on morphological characteristics and sequence analyses of the internal transcribed spacer (ITS) and large subunit (LSU) of rDNA regions. Two species, Thelonectria veuillotiana and Phialocephala humicola, are first reported in Korea with their descriptions.

  • A previously unrecorded fungus was isolated from the persimmon (Diospyros kaki) leaf phyllosphere in Korea. The isolated fungus was characterized by morphological and phylogenetic analyses. The typical morphological characteristics of Phialocephala piceae, including dark brown colonies and short, thick conidiophores, were observed on the isolated fungus. A phylogenetic analysis based on the internal transcribed spacer (ITS) region and RNA polymerase II largest subunit (RPB1) also confirmed the identification of the isolated fungal species as P. piceae. Therefore, this is the first report of P. piceae in Korea.

  • We isolated endophytic fungal strains from the leaves of Abies koreana growing in Korea. The fungal strains were identified as Coleophoma parafusiformis and Coniochaeta ligniaria, based on morphological characteristics and sequence analysis of the internal transcribed spacer region and large subunit region of ribosomal DNA. These species have not been previously reported in Korea. In this study, we report the morphological characteristics and results of phylogenetic analysis of the two novel fungal strains.

First Reports of Five Endophytic Fungi Isolated from Leaves of Plants Inhabiting the Hansando Island in Korea (한산도에 서식하는 식물의 잎에서 분리된 5종의 국내 미기록 내생균)

  • Endophytic fungi were isolated from the leaves of plants inhabiting the Hansando Island in Korea. We identified the fungal strains based on their morphological characteristics and on the phylogenetic analysis using DNA sequences of the internal transcribed spacer, small subunit rDNA, large subunit rDNA, and translation elongation factor 1- α regions. In this study, we isolated five endophytic fungi that have not been recorded in Korea, Arthrinium camelliaesinensis, Beltraniella humicola, B. portoricensis, Microxiphium theae, and Piceomphale pinicola. Their morphological characteristics as well as the results of molecular phylogenetic analysis are reported here.

  • The rice belonging to Oryza sativa is not only has significant economic importance, for it is the major source of nutrition for about 3 billion all around the world. But also plays a vital role as a model organism, because it has a number of advantages to be a model plant, such as efficient transformation system and small genome size. Many methods and techniques have been conducted to attempt to distinguish different Oryza sativa species, such as amplified fragment length polymorphism (AFLP), random amplified polymorphic DNA (RAPD), simple sequence repeat (SSR) and so on. However, studies using sequence analysis of internal transcribed spacer (ITS), a region of ribosomal RNA has not been reported until now. This study was undertaken with an aim to understand the phylogenetic relationships among sixteen isolates of Oryza sativa collected from abroad and fifteen isolates collected from Korea, using ribosomal RNA (rRNA) internal transcribed spacer (ITS) sequences to compare the phylogeny relationships among different Oryza sativa species. The size variation obtained among sequenced nuclear ribosomal DNA (nrDNA) ITS region ranged from 515bp to 1000bp. The highest interspecific genetic distance (GD) was found between Sfejare 45 (FR12) and Anapuruna (FR15). Taebong isolate showed the least dissimilarity of the ITS region sequence with other thirty isolates. This consequence will help us further understanding molecular diversification in intra-species population and their phylogenetic analysis.

  • We isolated endophytic fungi from the leaves of the conifer Juniperus chinensis var. sargentii inhabiting Mt. Hallasan. The fungal isolates were identified based on phylogenetic analysis using nucleotide sequences of the internal transcribed spacer region, large subunit region of ribosomal DNA, translation elongation factor, and ${\beta}$-tubulin region. In this study, we confirmed four species of unreported endophytic fungi in Korea, Allantophomopsis lycopodina, Epicoleosporium ramularioides, Kabatina juniperi, and Seiridium podocarpi. We describe their morphological characteristics and the results of the phylogenetic analysis.
