목 적: QF-PCR법은 흔한 염색체 이수성에 대한 빠른 산전 진단을 가능하게 하는데, 낮은 가격, 빠른 속도, 그리고 자동화가 가능하여 한꺼번에 많은 검체에 대해 적용할 수 있다는 장점들이 있다. 하지만 아직까지 국내에서 QF-PCR법은 산전 염색체 이수성 선별검사로 주로 사용되는 방법이 아니다. 본 연구에서는 한국인에서 빠른 산전 진단을 목적으로 시행하는 짧은 염기서열 반복(short tandem repeats, STR) 표지자를 이용한 QF-PCR법의 수행능을 검증하고자 한다. 대상 및 방법: 2007년에서 2009년까지 산전 염색체 이수성 선별을 목적으로 의뢰된 847개의 양수 검체에 대해 QF-PCR법을 시행하였는데 13번, 18번, 21번, X, Y염색체에 위치한 총 20개의 STR 표지자로 구성된 Elucigene kit (Gen-Probe, Abingdon, UK)를 사용하였다. 총 847개의 양수 검체에 대한QF-PCR 결과는 염색체 검사 결과와 비교하였고, STR 표지자의 정보력을 평가하기 위해서 각 표지자에 대해 이형접합체 지수(heterozygosity index)를 구하였다. 결 과: 총 847개 양수 검체에 대한 QF-PCR 검사 결과 19개(2.2%, 19/847)에서 13, 18, 21번 염색체와 X, Y염색체의 수적 이상이 관찰되었는데 염색체 검사에서도 동일한 결과를 보여100% 양성 예측율을 나타냈다. 하지만 염색체 검사 결과 7개(0.8%, 7/847) 검체에서 5개의 균형전좌와 2개의 불균형 염색체 이상이 관찰되었으나 QF-PCR에서는 진단되지 않았다. STR 표지자의 평균 이형접합체 지수(he-terozygosity index)는 0.76으로 서양인에서 보고된 0.8에 비해 다소 낮았다. 본 연구에서 D13S634표지자의 미세수준의 중복(submicroscopic duplication)이 1.4% (12/847)에서 관찰되었는데 이는 한국인에서 특징적인 소견으로 생각된다. 결 론: 본 기관에서는 산전 염색체 이수성 선별을 위한 QF-PCR법을 검증하였으며 효율적이고 신뢰할 수 있는 방법임이 입증되었다. 하지만 QF-PCR결과를 해석하기 위한 지침을 만들기 위해서 검사실마다 독립적으로 각각의 STR표지자에 대한 검증이 필요하며, 또한 QF-PCR법을 통상적인 염색체 검사 업무흐름에 통합하는 것이 필요하다고 사료된다.
건강에 대한 관심 증대와 1인 가구 증가라는 사회구조적인 변화로 이용하기 편리한 농산물에 대한 소비가 증가하고 있다. 대부분의 신선 농산물은 가열하지 않고 섭취하는 경우가 많기 때문에 식품 매개 병원체에 쉽게 노출될 수 있어 세계적으로 과채류가 원인인 식중독 사고의 보고가 증가하고 있다. 이에 본 연구에서는 신선 농산물의 미생물학적 품질을 평가하고 식중독균 검출 방법을 비교 분석하고자 하였다. 신선 농산물 중 채소류 129건을 구입하여 배양기반 방법으로 식중독균을 분석한 결과, non-pathogenic Escherichia coli (3.9%), Bacillus cereus (31.8%), Clostridium perfringens (5.4%), Yersinia enterocolitica (0.8%), enterohemorrhagic E. coli (0.8%)가 검출되었다. 이러한 식중독균의 분석에는 증균 배양과정이 중요하게 작용을 하며 균주의 순수 분리 및 확인 동정에까지 상대적으로 많은 시간과 노력이 요구된다. 따라서 증균 배양의 과정 없이 식중독균을 신속하게 검출 할 수 있는 PCR-DGGE를 수행하여 배양 기반의 분석법과 비교하였다. 비병원성 대장균은 배양 기반 방법에서 검출되지 않았음에도 PCR-DGGE에서는 검출된 경우가 2건이 있었다. 본 연구에서 사용한 대장균 정량 분석방법은 시료를 10배 희석한 후 배양하는 과정에서 시료의 손실 가능성과 검출 한계가 높은 단점으로 PCR-DGGE가 균종의 확인에 더욱 용이할 것으로 보였다. 저위해성 식중독균은 배양 기반 방법보다 PCR-DGGE에서 검출 한계가 높은 것으로 보였다. 고위해성 식중독균은 배양 기반 방법보다 PCR-DGGE (10 CFU/g)에서 검출 한계가 낮아 균종 확인과 검출에 용이하다고 판단되었고 이를 통해 채소류에서 고위해성 식중독균의 잠재적 위험성을 확인하였다. 본 연구의 결과는 신선 농산물의 미생물 위해 평가와 기준 설정을 위한 기초 자료로 활용될 수 있으며 신선 농산물 관련 식중독균 검출 방법의 개선과 식중독 발생 예방에 기여할 것으로 기대한다.
DNA 바코드는 게놈 DNA의 단편을 이용해 형태적 지식없이 종을 동정하는 방법으로 전 세계적으로 최근에 많이 이용하고 있으며 고등식물에서는 엽록체 rbcL과 matK 유전자를 이용하고 있다. 본 연구에서는 표준 식물 바코드마커와 핵 ITS 부위를 이용하여 국내 포아풀아과 잡초 16속 29종 163생태형의 바코드 데이터를 생산하는 것을 목적으로 하였다. 더불어 포아풀아과의 바코드에서 각 마커의 효율성도 조사하였다. 바코드 결과 PCR 증폭과 염기서열 분석성공률은 rbcL에서 가장 높았으며 matK에서 가장 낮았다. 반대로 바코드 갭은 matK에서 가장 높은 반면 rbcL에서 가장 낮았으며, 종 식별 해상력은 matK에서 가장 높고, ITS에서 가장 낮았다. 그러나 바코드 갭과 종 식별 해상력이 가장 높은 matK를 포아풀아과에서 바코드 마커로 이용하는 것은 너무 낮은 PCR 증폭과 염기서열 분석성공률(58.3%) 때문에 고려해야할 것으로 생각된다. 단일마커로 rbcL과 ITS는 포아풀아과의 바코드에 적절하게 이용될 수 있으며, 두 마커를 조합으로 이용하면 공통으로 분석된 샘플에 따라 바코드 갭과 종 식별 해상력을 높일 수 있었다. 포아풀아과의 바코드데이터는 미국의 국립생물공학정보센터에 기탁하여 genbank 번호를 부여받아 공개하였다.
대량 배양된 송이 균사를 배양병 안에 있는 소나무에 접종한 접종묘를 실시하였는데, 접종묘 내 소나무 뿌리내로 송이 균사가 침투하여 감염이 되었는지를 판별하는 방법으로 ITS (Internal transcribed spacer) 영역에서 특이 primer set인 ITS1-ITS4 (TCCGTAGGTGAACCTGCGG/TCCTCCGCTTATGATATGC)를 선택하여 정하고, 그를 바탕으로 홍천 시험지(강원도 홍천군 동면 노천리)와 홍릉수목원(서울시 동대문구 청량리 2동) 내에서 수집한 다른 균근과 비교하고자 RAPD (Rapid Amplified Polymorphic DNA) 기법으로 각 6종, 10 종의 균근을 동정하였다.
Twenty isolates of Didymella bryoniae were isolated from infected cucurbit plants in various growing areas of southern Korea in 2001 and 2002. Random Amplified Polymorphic DNA (RAPD) group [RG] I of D. bryoniae was more virulent than RG IV to watermelon. Virulence of the RG I isolate was strong to moderate to cucumber, whereas that of the RG IV varied from strong, moderate to weak. Two hundred seventy-three amplified fragments were produced with 40 primers, and were analyzed by a cluster analysis using UPGMA method with an arithmetic average program of NTSYSPC. At the distance level of 0.7, two major genomic DNA RAPD groups were differentiated among 20 isolates. The RG I included 7 isolates from watermelon and one isolate from melon, whereas the RG IV included 12 isolates from squash, cucumber, watermelon and melon. Amplification of internal transcribed spacer (ITS) region and small subunit rRNA region from the 20 isolates yielded respectively a single fragment. Restriction pattern with 12 restriction enzymes was identical for all isolates tested, suggesting that variation in the ITS and small subunit within the D. bryoniae were low. Amplification of the genomic DNAs of the tested isolates with the sequence characterized amplified regions (SCAR) primer RG IF-RG IR specific for RG I group resulted in a single band of 650bp fragment for 8 isolates out of the 20 isolates. Therefore, these 8 isolates could be assigned into RG I. The same experiments done with RG IIF-RG IIR resulted in no amplified PCR product for the 20 isolates tested. An about 1.4 kb-fragment amplified from the RG IV isolates was specifically hybridized with PCR fragments amplified from genomic DNAs of the RG IV isolates only, suggesting that this PCR product could be used for discriminating the RG IV isolates from the RG I isolates as well other fungal species.
Water temperature is key factor influencing growth and reproduction of fish and its increase give rise to various physiological changes including gene expression. Heat shock protein (Hsp), one of the molecular chaperones, is highly conserved throughout evolution and its expression is induced by various stressors such as temperature, oxidative, physical and chemical stresses. Here, we isolated partial cDNA clones encoding 70-kDa Hsp (Hsp70) and $\beta$-actin using reverse transcriptase-PCR (RT-PCR) from gut of Rhynchocypris kumgangensis, a Korean indigenous species and cold-water fish, and investigated expression profiles of Hsp70 under an increase of water temperature using $\beta$-actin as an internal control for RT-PCR. Cloned Hsp70 cDNA of R. kumgangensis showed homology to Ctenopharyngodon idella (96%), Hypophthalmichthys molitrix (96%), Danio rerio (93%) and Oncorhynchus mykiss (81%) Hsp70. Cloned $\beta$-actin cDNA of R. kumgangensis showed homology to D. rerio (98%), H. molitrix (97%), C. idella (97%) and O. mykiss (90%) $\beta$-actin. Both mRNA of Hsp70 and $\beta$-actin were expressed in gut, brain, and liver in R. kumgangensis. Futhermore, expression of Hsp70, in brain, was highly augmented by an increase of water temperature. These results suggest that Hsp70 mRNA expression level in brain can be used as a biological molecular marker to represent physiological stress against an increase of water temperature.
Kimchi is a traditional Korean fermented vegetable food, the production of which involves brining of Korean cabbage, blending with various other ingredients (red pepper powder, garlic, ginger, salt-pickled seafood, etc.), and fermentation. Recently, kimchi has also become popular in the Western world because of its unique taste and beneficial properties such as antioxidant and antimutagenic activities, which are derived from the various raw materials and secondary metabolites of the fermentative microorganisms used during production. Despite these useful activities, analysis of the microbial community present in kimchi has received relatively little attention. The objective of this study was to evaluate the bacterial community structure from the raw materials, additives, and final kimchi product using the culture-independent method. Specifically, polymerase chain reaction-denaturing gradient gel electrophoresis (PCR-DGGE) was used to analyze the 16S rRNA partial sequences of the microflora. One primer set for bacteria, 341FGC-518R, reliably produced amplicons from kimchi and its raw materials, and these bands were clearly separated on a 35-65% denaturing gradient gel. Overall, 117 16S rRNA fragments were identified by PCR-DGGE analysis. Pediococcus pentosaceus, Leuconostoc citreum, Leuconostoc gelidum, and Leuconostoc mesenteroides were the dominant bacteria in kimchi. The other strains identified were Tetragenococcus, Pseudomonas, Weissella, and uncultured bacterium. Comprehensive analysis of these microorganisms could provide a more detailed understanding of the biologically active components of kimchi and help improve its quality. PCR-DGGE analysis can be successfully applied to a fermented food to detect unculturable or other species.
느타리 버섯속 6종 23균주에 대한 rDNA의 ITS II 부위의 DNA 염기서 열을 비교 분석함으로서 종간 및 종내의 근연관계를 조사하였다. rDNA의 ITS II 부위를 증폭하고자 5.8S rDNA의 3'말단 부위와 285 rDNA의 5'말단 부위에 두개 프라이머를 이용하여 PCR증폭을 행하였다. 느타리버섯 6종의 게놈 DNA로 부터 ITS II 부위를 증폭한 결과 종에 따라 밴드 길이에 차이가 있었으며 ITS II 부위의 길이 차이로 느타리 버섯 6종을 구분할 수 있었다. 같은 종내 개체간 구분을 위하여 느타리 버섯 6종 23균주의 PCR 증폭 결과는 느타리버섯(P. ostreatus) ASI 2096, ASI 2025와 노랑 느타리 버섯(P. cornucopiae) ASI 2038 균주외에 동일 종내 균주의 ITS II 길이는 동일한 양상을 보였다. 느타리 버섯 6종 및 ASI 2095, ASI 2025 그리고 ASI 2038에 대한 ITS II 부위의 염기서열을 비교해 보면 염기서열의 변이가 ITS II 부위가 시작되는 부분과 말단 부분에서 주로 존재하였다. ASI 2095와 ASI 2025 균주들은 동일 종내 느타리 버섯(P. ostreatus, ASI 2001) 균주와 ASI 2038와 ITS II 부위의 DNA 염기서열에 차이를 보였다. 이들 염기서열을 기초로 하여 Neighbor program을 이용한 균주간 유연관계는 느타리 버섯(P. ostreatus), 사철 느타리 버섯(P. florida), 여름 느타리 버섯(P. cornucopiae) 그리고 맛 느타리 버섯(P. eryngii)들이, 노랑 느타리 버섯(P. cornucopiae)과 호고 느타리 버섯(P. cystidious)이 각각 서로 가까운 유연관계를 나타내었으나 ASI 2025와 ASI 2038 균주 들은 특이한 계통분지를 나타내었다.
