Standard-based Integration of Heterogeneous Large-scale DNA Microarray Data for Improving Reusability

  • Gene Expression Omnibus (GEO) has kept the largest amount of gene-expression microarray data that have grown exponentially. Microarray data in GEO have been generated in many different formats and often lack standardized annotation and documentation. It is hard to know if preprocessing has been applied to a dataset or not and in what way. Standard-based integration of heterogeneous data formats and metadata is necessary for comprehensive data query, analysis and mining. We attempted to integrate the heterogeneous microarray data in GEO based on Minimum Information About a Microarray Experiment (MIAME) standard. We unified the data fields of GEO Data table and mapped the attributes of GEO metadata into MIAME elements. We also discriminated non-preprocessed raw datasets from others and processed ones by using a two-step classification method. Most of the procedures were developed as semi-automated algorithms with some degree of text mining techniques. We localized 2,967 Platforms, 4,867 Series and 103,590 Samples with covering 279 organisms, integrated them into a standard-based relational schema and developed a comprehensive query interface to extract. Spatio-temporal protocol for power-efficient acquisition wireless sensors based SHM

  • In this work, we address the so-called sensor reachback problem for Wireless Sensor Networks, which consists in collecting the measurements acquired by a large number of sensor nodes into a sink node which has major computational and power capabilities. Focused on applications such as Structural Health Monitoring, we propose a cooperative communication protocol that exploits the spatio-temporal correlations of the sensor measurements in order to save energy when transmitting the information to the sink node in a non-stationary environment. In addition to cooperative communications, the protocol is based on two well-studied adaptive filtering techniques, Least Mean Squares and Recursive Least Squares, which trade off computational complexity and reduction in the number of transmissions to the sink node. Finally, experiments with real acceleration measurements, obtained from the Canton Tower in China, are included to show the effectiveness of the proposed method.

Binding Pattern Elucidation of NNK and NNAL Cigarette Smoke Carcinogens with NER Pathway Enzymes: an Onco-Informatics Study

  • Cigarette smoke derivatives like NNK (4-(Methylnitrosamino)-1-(3-pyridyl)-1-butanone) and NNAL (4-(methylnitrosamino)-1-(3-pyridyl)-1-butan-1-ol) are well-known carcinogens. We analyzed the interaction of enzymes involved in the NER (nucleotide excision repair) pathway with ligands (NNK and NNAL). Binding was characterized for the enzymes sharing equivalent or better interaction as compared to +Ve control. The highest obtained docking energy between NNK and enzymes RAD23A, CCNH, CDK7, and CETN2 were -7.13 kcal/mol, -7.27 kcal/mol, -8.05 kcal/mol and -7.58 kcal/mol respectively. Similarly the highest obtained docking energy between NNAL and enzymes RAD23A, CCNH, CDK7, and CETN2 were -7.46 kcal/mol, -7.94 kcal/mol, -7.83 kcal/mol and -7.67 kcal/mol respectively. In order to find out the effect of NNK and NNAL on enzymes involved in the NER pathway applying protein-protein interaction and protein-complex (i.e. enzymes docked with NNK/NNAL) interaction analysis. It was found that carcinogens are well capable to reduce the normal functioning of genes like RAD23A (HR23A), CCNH, CDK7 and CETN2. In silico analysis indicated loss of functions of these genes and their corresponding enzymes, which possibly might be a cause for alteration of DNA repair pathways leading to damage buildup and finally contributing to cancer formation.

Automatic English MeSH keywords assignment to Korean medical documents - spacing variant effect (한국어 의학 문서에 대한 영문 MeSH 키워드의 자동 부여 - 띄어쓰기 변이 처리 효과를 중심으로)

  • 본 논문에서는 한국어 의학 논문의 요약문으로부터 자동 영문 MeSH 키워드 제안 시스템을 소개하고, 띄어쓰기 변이(spacing variant) 문제를 해결할 수 있는 방법을 제안한다. 띄어쓰기 변이란 표준 한글 맞춤법에 비해 다르게 띄어쓰기된 것을 말한다. 이를 위해 시소러스에는 생성 가능한 모든 띄어쓰기 변이 대신에 최대 띄어쓰기 어구만을 저장하고, 문서에서 K-MeSH 용어를 찾기 위해 음절단위 부분문자열 검색을 사용한다. 이 방법으로 한국어 의학 논문의 요약문에서 K-MeSH 용어를 추출한 후, TF-IDF 순위 함수를 이용하여 상위 10위내의 키워드를 저자가 선정한 영문 키워드와 비교한 결과 58%가 일치하였다. 이는 기존 방법에 비해 42%정도의 시소러스 크기가 축소되었고, 상위 10위내에서 영문 MeSH 키워드 추천 재현률이 약 7.8% 증가한 것으로 효과적인 방법임을 보여주었다.

Minimizing MR Gradient Artefacts on ECG Signals for Cardiac Gating based on an Adaptive Digital Filter (적응 디지털 필터 기반의 MRI Cardiac Gating을 위한 심전도 신호의 MR Gradient 잡음 최소화 방법)

  • In Magnetic Resonance Imaging(MRI), the QRS complex of ECG is used as a trigger signal for MRI scan. But, gradient and RF(radio frequency) artifacts which are caused to static and dynamic field in MRI scanner cause interference in the ECG. Also, the signal shape of theses artifacts can be similar to the QRS-complex, causing possible misinterpretation during patient monitoring and false gating of the MRI. In case of using general FIR or IIR band-pass filters for minimizing the artifacts, artifact-reduction-ratio is not excellent. So, an adaptive real-time digital filter is proposed for reduction of noise by gradient and RF(radio frequency) artifacts. The proposed filter for MRI-Gating is based on the noise-canceller with NLMS(Normalized Least Mean Square) algorithm. The reference signals of the adaptive noise canceller are a combination of the noisy three channel ECG signals. In conclusions, the proposed method showed the acceptable quality of ECG signal with sufficient SNR for gating the MRI and possibility of real time implementation.

Production of Flavonoid O-Glucoside Using Sucrose Synthase and Flavonoid O-Glucosyltransferase Fusion Protein

  • Enzymatic glucosylation with glycosyltransferases can be used to regulate the water solubility of aglycone. The drawback of this process is the demand of UDP-glucose as a sugar donor. We made an in-frame fusion of the flavonoid O-glucosyltransferase (OsUGT-3) and sucrose synthase (AtSUS) genes. The resulting fusion protein, OsUGT3-AtSUS, was expressed in E. coli and purified. When sucrose and UDP were supplied, the fusion protein was able to convert quercetin into quercetin O-glucoside without the addition of UDP-glucose. In addition, UDP-glucose was recycled when sucrose was added to the reaction mixture. This fusion protein is useful for the enzymatic production of flavonoid O-glucosides.

Development of the Home-Based Prenatal Care System via Information Superhighway (초고속 통신망을 이용한 재택산전간호관리 시스템 개발)

  • Due to the rapid socioeconomic development and the introduction of the national health insurance system the general population's need for health care and utilization of health care services have increased dramatically. As a result of this change. Korea is experiencing a shortage of health care facilities and health manpower, and this leads long wailing line at doctor's offices. One of the solutions of this problem could be home health care system for those who have minor health related problems. With this background, this study was conducted to look at the feasibility of a home-based prenatal care system using information superhighway and nursing informatics specialists. With the home-based prenatal care system, the pregnant woman checks her blood pressure, tests her urine for sugar and protein, and measures her body weight at home and sends the information to a hospital computer via the information networks such as public telephone line and information superhighway. Nursing informatics specialist at the hospital will go through each patient record and screen those who have abnormal values and notify them to see a doctor as soon as possible. Besides telemonitoring features, the proposed system will include tole-education capabilities for the patients so that patient can learn whatever they need to know ragarding the prenatal care via information networks. If this system develops and operates, patient can save time in terms of travel to and from the hospital and waiting time in the hospital. And the health care institute can utilize its resource more efficiently.

Relationship among Resilience, family support and health promotion of hospitalized cancer patients in an advanced general hospital (일 상급종합병원에 입원한 암환자의 극복력, 가족지지 및 건강증진행위간의 관계)

  • Purpose: The aim of this study was to investigate the relationship among resilience, family support and health promotion of hospitalized cancer patients in an advanced general hospital. Methods: Data were collected from 131 hospitalized cancer patients and analyzed SPSS 18.0 program. Results: Resilience showed significant differences according to gender, education level, occupation, family income, family help. and recurrence. Family support showed significant differences according to education level, occupation, care giver, family help, progress of disease and recurrence. Resilience and family support are positive correlations. Conclusion: It is needed to develop various program including cancer patient and their family for the promoting resilience.

Effectiveness of Cervical Cancer Screening Based on a Mathematical Screening Model using data from the Hiroshima Prefecture Cancer Registry

  • Here we assessed the effectiveness of cervical cancer screening using data from the Hiroshima Prefecture Cancer Registry regarding patient age at the start of screening and differences in screening intervals. A screening model was created to calculate the health status in relation to prognosis following cervical cancer screening and its influence on life expectancy. Epidemiological data on the mortality rate of cervical cancer by age groups and mortality rates from the Hiroshima Prefecture Cancer Registry were used for the model projections. Our results showed that life expectancy when screening rate was 100% compared with 0% was extended by approximately 1 month. Furthermore, when the incidence of cervical cancer was 0% compared with the screening rate was 100%, life expectancy was extended by a maximum of 3 months. Moreover, among individuals affected by cervical c ancer, a difference of 13 years in life expectancy was calculated between screened and unscreened groups.
