Sex Steroids Regulate Expression of Genes Containing Long Interspersed Elements-1s in Breast Cancer Cells

  • Long interspersed elements-1s (LINE-1s) are dispersed all over the human genome. There is evidence that hypomethylation of LINE-1s and levels of sex steroids regulate gene expression leading to cancer development. Here, we compared mRNA levels of genes containing an intragenic LINE-1 in breast cancer cells treated with various sex steroids from Gene Expression Omnibus (GEO), with the gene expression database using chi-square analysis (http://www.ncbi.nlm.nih.gov/geo). We evaluated whether sex steroids influence expression of genes containing an intragenic LINE-1. Three sex steroids at various concentrations, 1 and 10 nM estradiol (E2), 10 nM progesterone (PG) and 10 nM androgen (AN), were assessed. In breast cancer cells treated with 1 or 10 nM E2, a significant percentage of genes containing an intragenic LINE-1 were down-regulated. A highly significant percentage of E2-regulated genes containing an intragenic LINE-1 was down-regulated in cells treated with 1 nM E2 for 3 hours (p<3.70E-25; OR=1.91; 95% CI=2.16-1.69). Similarly, high percentages of PG or AN-regulated genes containing an intragenic LINE-1 wwere also down-regulated in cells treated with 10 nM PG or 10 nM AN for 16 hr (p=9.53E-06; OR=1.65; 95% CI=2.06-1.32 and p=3.81E-14; OR=2.01; 95% CI=2.42-1.67). Interestingly, a significant percentage of AN-regulated genes containing an intragenic LINE-1 was up-regulated in cells treated with 10 nM AN for 16 hr (p=4.03E-02; OR=1.40; 95% CI=1.95-1.01). These findings suggest that intragenic LINE-1s may play roles in sex steroid mediated gene expression in breast cancer cells, which could have significant implications for the development and progression of sex steroid-dependent cancers.

  • 기후스마트농업의 관점에서 무논점파 농법의 경쟁력을 평가하기 위하여 플럭스 타워(HPK)를 설치, 에디 공분산 방법으로 이산화탄소, 메탄 그리고 에너지의 교환량을 지속적으로 관측하고 있다. 본 통신문에서는 HPK 관측지에 대한 소개와 관측 자료의 처리과정 및 품질 관리에 대하여 문서화 하였다. KoFlux 표준화 방법에 따른 10단계 자료 처리 및 품질 관리과정을 거쳤으며, 이 과정에서 HPK 관측지의 자료 사용자들이 알아야 할 중요한 보정 단계를 이해하기 쉽도록 각 방법에 대한 개념과 일반적인 예를 들어 설명하였다. 자료 처리 과정에서 생성된 모든 자료들을 정리하여 데이터 서버에 저장하였으며, 모든 처리 과정을 거친 최종 자료를 사용하여 HPK 관측지에서 2016년 생장기간 동안 관측된 주 요소들에 대해 간략히 정량화 하였다.

WebSHArk 1.0: A Benchmark Collection for Malicious Web Shell Detection

  • Web shells are programs that are written for a specific purpose in Web scripting languages, such as PHP, ASP, ASP.NET, JSP, PERL-CGI, etc. Web shells provide a means to communicate with the server's operating system via the interpreter of the web scripting languages. Hence, web shells can execute OS specific commands over HTTP. Usually, web attacks by malicious users are made by uploading one of these web shells to compromise the target web servers. Though there have been several approaches to detect such malicious web shells, no standard dataset has been built to compare various web shell detection techniques. In this paper, we present a collection of web shell files, WebSHArk 1.0, as a standard dataset for current and future studies in malicious web shell detection. To provide baseline results for future studies and for the improvement of current tools, we also present some benchmark results by scanning the WebSHArk dataset directory with three web shell scanning tools that are publicly available on the Internet. The WebSHArk 1.0 dataset is only available upon request via email to one of the authors, due to security and legal issues.

Tissue-specific gene expression analysis of silkworm (Bombyx mori) by quantitative real-time RT-PCR

  • The Bombyx mori Microarray Database (BmMDB; http://silkworm.swu.edu.cn/microarray) provides information for tissue-specific gene expression by using the whole-genome oligonucleotide microarray in the silkworm. We analyzed the tissue-specific expression patterns in the silk gland, fat body, and midgut five days of fifth instar larvae during the development of B. mori. To verify the tissue-specific expression, analysis was conducted using quantitative Real-time RT-PCR and the highly expressed endogenous Actin RNA as an intrinsic reference. Finally, we confirmed five genes, (sw15872, sw00692, sw20990, sw05300,and sw2250), out of 18 candidates expressed in two different tissues, which was consistent with the data published by Dr. Xiang's group, thereby supporting the BmMDB. Further studies for promoter regions of candidate genes can be applied in creating transgenic silkworms as biomedical insects for use in producing biomaterials, and to serve as well-characterized models for understanding the mechanism for the genetic regulation of tissue-specific development.

HORIZON RUN 4 SIMULATION: COUPLED EVOLUTION OF GALAXIES AND LARGE-SCALE STRUCTURES OF THE UNIVERSE

  • The Horizon Run 4 is a cosmological N-body simulation designed for the study of coupled evolution between galaxies and large-scale structures of the Universe, and for the test of galaxy formation models. Using 63003 gravitating particles in a cubic box of Lbox = 3150 h−1Mpc, we build a dense forest of halo merger trees to trace the halo merger history with a halo mass resolution scale down to Ms = 2.7 × 1011h−1M. We build a set of particle and halo data, which can serve as testbeds for comparison of cosmological models and gravitational theories with observations. We find that the FoF halo mass function shows a substantial deviation from the universal form with tangible redshift evolution of amplitude and shape. At higher redshifts, the amplitude of the mass function is lower, and the functional form is shifted toward larger values of ln(1/σ). We also find that the baryonic acoustic oscillation feature in the two-point correlation function of mock galaxies becomes broader with a peak position moving to smaller scales and the peak amplitude decreasing for increasing directional cosine μ compared to the linear predictions. From the halo merger trees built from halo data at 75 redshifts, we measure the half-mass epoch of halos and find that less massive halos tend to reach half of their current mass at higher redshifts. 초등학생 대상의 영양교육 웹사이트 개발 (Development of a Nutrition Education Website for Children)

  • The purpose of this study was to develop a nutrition education website for children, especially those around the 4th-6th grade levels. Among the already existing websites providing nutritional information for children, 7 websites with comparable amounts of information were evaluated in terms of their topics, credibility, content, ease of use, and aesthetics. In addition, a survey was conducted to assess the need for nutrition information among 305 elementary students. The food pyramid was the topic offered most often on those websites. Information on nutrients, digestion, food safety, nutrition labeling, and healthy eating habits were available on the websites. Some of those websites also provided games or quizzes to attract the children's interest. However, seine of the websites did not give any information on the person responsible for providing the information, which is most important in determining the credibility of the website. Other problems were that some information was too difficult for children, and some of the websites did not provide a way to search for information. According to the survey results, the topics that children wanted to know about were‘desirable weight’,‘cooking’,‘correct food choice’,‘weight control method’,‘calories consumed during exercise’, but, they did not have a high interest in‘asking questions’‘books with nutrition messages’,‘under weight’,‘negative effect of weight control’and‘helping hungry children’. Based on these results, we developed a new nutrition education web-site, ifood’(http: //1 ifood.or.kr). We focused on helping children develop healthy eating habits by providing information which is easy and practical for children. However, we neither included the program to assess their dietary intake, nor provided entertaining background sounds, which children like. Also, the game section is composed mainly of quizzes. Therefore, we need to further develop exciting games to teach nutrition to children. In the near future, the newly developed website should be evaluated by children regarding understandability and coverage of the contents as well as usability and design, and then revised to improve the educational effect.

Configuring Hosts to Auto-detect (IPv6, IPv6-in-IPv4, or IPv4) Network Connectivity

  • This document specifies a new IPv6 deployment protocol called CHANC, which stands for Configuring Hosts to Auto-detect (IPv6, IPv6-in-IPv4, or IPv4) Network Connectivity. The main part is an application level tunneling protocol that allows Internet Service Providers (ISPs) to rapidly start deploying IPv6 service to their subscribers whom connected to the Internet via IPv4-only access networks. It carries IPv6 packets over HTTP protocol to be transmitted across IPv4-only network infrastructure. The key aspects of this protocol are: offers IPv6 connectivity via IPv4-only access networks, stateless operation, economical solution, assures most firewall traversal, and requires simple installation and automatic configuration at customers' hosts. All data packets and routing information of the IPv6 protocol will be carried over the IPv4 network infrastructure. A simple application and a pseudo network driver must be installed at the end-user's hosts to make them able to work with this protocol. Such hosts will be able to auto-detect the ISP available connectivity in the following precedence: native IPv6, IPv6-in-IPv4, or no IPv6 connectivity. Because the protocol does not require changing or upgrading customer edges, a minimal cost in the deployment to IPv6 service should be expected. The simulation analysis showed that the performance of CHANC is pretty near to those of native IPv6, 6rd, and IPv4 protocols. Also, the performance of CHANC is much better than that of D6across4 protocol.

2005년 설마천 시험유역의 운영 (A Study on the Operation of the Seolma-Cheon Experimental Catchment)

  • 본 연구의 목적은 경기도 파주시 적성면 설마리에 위치한 설마천 시험유역을 대상으로 신뢰성 있는 수문자료를 지속적으로 수집하여 정확한 물순환 과정을 파악하는데 있다. 따라서 강우량, 수위, 유속, 유량, 수질, 부유사량, 기상 등의 기본적인 수문관측 자료를 축적하는 것이 일차적인 목적이고 최종적으로 수집된 자료를 이용하여 산지 소하천 유역의 수문특성을 규명하는데 있다. 2005년 설마천 시험유역 수문관측은 더욱 향상된 결과를 보였다. 노후화된 관측기기의 교체 및 추가 설치, 실시간 전송장비의 보완 및 운영, 각 관측소당 2기 이상의 동시 관측자료 확보 등을 통해 자료의 결측을 최소화하였고, 정확도를 개선하여 양질의 자료를 생성할 수 있었다. 관측된 우량과 수위 자료에 대해 일상적인 자료 검토 및 처리 과정을 보다 구체적으로 체계화하여 자료의 질이 향상될 수 있도록 하였다. 특히 유량측정 및 산정 방법을 국제 기준에 준하여 수행하고, 현장에서 실시간으로 측정 자료의 분석 및 검증이 가능한 유량측정용 PDA 시스템을 사용함으로써 보다 정도 높은 유량측정성과를 확보할 수 있었다. 이렇게 다각적인 방법으로 안정적인 관측 자료를 확보한 결과, 동절기를 제외한다면 전적비교와 사방교 지점에서 무결측의 유역평균우량과 유량자료를 구축할 수 있었다. 그리고, 본 연구에서는 실시간 전송장비와 설마천 시험유역 홈페이지(http://kict.datapcs.co.kr)를 통해 실시간으로 우량과 수위 자료를 인터넷과 PCS로 확인할 수 있도록 시스템을 운영하였으며, 이로 인해 언제 어디서나 설마천 시험유역의 현장상황을 신속하게 파악할 수 있도록 하여 자료의 질을 향상시킬 수 있는 기반을 구축하여 운영 중에 있다.본 시험유역의 주요연구 내용으로는 관측시설물의 유지관리, 수문기상관측, 수문기상자료 정리 검토, 기본수문특성 분석, 수문관측방법의 비교 검토, 유량측정 정확도 제고를 위한 현장적용평가, 동절기 수위-유량자료 고찰 등을 수행하였으며, 기본 수문특성 분석 내용으로는 호우사상 현황 분석, 지속기간별 최대 강우량분석, 두 우량계간의 강우량 비교, 6개 지점간 강우량 비교, 주요 호우사상의 시 공간적 분포 특성, 연간, 월별, 주요 호우사상별 유출률 분석과 부유사량 및 수질분석 등을 수행하였으며, 이로써 산지 소하천 유역의 물순환 과정을 보다 명확히 규명하고자 노력하였다.

상호작용 중요도 행렬을 이용한 단백질-단백질 상호작용 예측 (Protein-Protein Interaction Prediction using Interaction Significance Matrix)

  • 최근 계산을 통한 단백질 상호작용 예측 기법 중, 단백질 쌍이 포함하고 있는 도메인들 사이의 관계에 중점을 둔 도메인 정보 기반 예측 기법들이 다양하게 제안되고 있다. 하지만, 다수의 도메인 쌍들이 상호작용에 기여하는 정도를 정밀하게 반영하는 계산 기법은 드문 실정이다. 본 논문에서는 단백질 상호작용에 있어 도메인 조합 쌍의 상호작용 영향력을 수치화하여 반영한 상호작용 중요도 행렬을 고안하고 이를 기반으로 한 단백질 상호작용 예측 시스템을 구현한다. 일반적인 도메인 조합 기법과 달리, 상호작용 중요도 행렬에서는 상호작용을 위한 도메인간의 협업 확률이 고려된 Weighted 도메인 조합과, 다수의 Weighted 도메인 조합 중 실제 상호작용 주체가 될 확률을 도메인 조합 쌍의 힘(Domain Combination Pair Power, DCPPW)으로 수치화한다. DIP과 IntAct에서 얻어온 S. cerevisiae의 단백질 상호작용 데이터와 Pfam-A 도메인 정보를 사용한 정확도 검증 결과, 평균 63%의 민감도와 94%의 특이도를 확인하였으며, 학습집단의 증가에 따른 안정적인 예측 정확도 향상을 보였다. 본 논문에서 구현한 예측 시스템과 학습 데이터는 웹(http://code.google.com/p/prespi)을 통하여 내려 받을 수 있다.

APPLICATION OF MERGED MICROWAVE GEOPHYSICAL OCEAN PRODUCTS TO CLIMATE RESEARCH AND NEAR-REAL-TIME ANALYSIS

  • The DISCOVER Project (${\underline{D}}istributed$ ${\underline{I}}nformation$ ${\underline{S}}ervices$ for ${\underline{C}}limate$ and ${\underline{O}}cean$ products and ${\underline{V}}isualizations$ for ${\underline{E}}arth$ ${\underline{R}}esearch$) is a NASA funded Earth Science REASoN project that strives to provide highly accurate, carefully calibrated, long-term climate data records and near-real-time ocean products suitable for the most demanding Earth research applications via easy-to-use display and data access tools. A key element of DISCOVER is the merging of data from the multiple sensors on multiple platforms into geophysical data sets consistent in both time and space. The project is a follow-on to the SSM/I Pathfinder and Passive Microwave ESIP projects which pioneered the simultaneous retrieval of sea surface temperature, surface wind speed, columnar water vapor, cloud liquid water content, and rain rate from SSM/I and TMI observations. The ocean products available through DISCOVER are derived from multi-sensor observations combined into daily products and a consistent multi-decadal climate time series. The DISCOVER team has a strong track record in identifying and removing unexpected sources of systematic error in radiometric measurements, including misspecification of SSM/I pointing geometry, the slightly emissive TMI antenna, and problems with the hot calibration source on AMSR-E. This in-depth experience with inter-calibration is absolutely essential for achieving our objective of merging multi-sensor observations into consistent data sets. Extreme care in satellite inter-calibration and commonality of geophysical algorithms is applied to all sensors. This presentation will introduce the DISCOVER products currently available from the web site, http://www.discover-earth.org and provide examples of the scientific application of both the diurnally corrected optimally interpolated global sea surface temperature product and the 4x-daily global microwave water vapor product.
